Epizoological tools for acute hepatopancreatic necrosis disease (AHPND) in Thai shrimp farming

Acute hepatopancreatic necrosis disease (AHPND) is an emerging bacterial infection in shrimp that has been widespread across the major world shrimp producing countries since 2009. AHPND epizootics have resulted in a huge loss of global shrimp production, similar to that caused by white spot disease in the 1990’s. The epizootiological understanding of the spread of AHPND is still in its early stages, however, and most of the currently published research findings are based on experimental studies that may struggle to capture the potential for disease transmission at the country scale. The main aim of this research, therefore, is to develop epizootiological tools to study AHPND transmission between shrimp farming sites. Some tools used in this research have already been applied to shrimp epizoology, but others are used here for the first time to evaluate the spread of shrimp diseases. According to an epizootiological survey of AHPND in Thailand (Chapter 3), the first case of AHPND in the country was in eastern shrimp farms in January 2012. The disease was then transmitted to the south in December 2012. The results obtained from interviews, undertaken with 143 sample farms were stratified by three farm-scales (large, medium and small) and two locations (east and south). Both the southern location and large-scale farming were associated with a delay in AHPND onset compared with the eastern location and small- and medium-scale farming. The 24 risk factors (mostly related to farming management practices) for AHPND were investigated in a cross-sectional study (Chapter 3). This allowed the development of an AHPND decision tree for defining cases (diseased farms) and controls (non-diseased farms) because at the time of the study AHPND was a disease of unknown etiology. Results of univariate and unconditional logistic regression models indicated that two farming management practices related to the onset of AHPND. First, the absence of pond harrowing before shrimp stocking increased the risk of AHPND occurrence with an odds ratio () of 3.9 (95 % CI 1.3–12.6; P‑value = 0.01), whereas earthen ponds decreased the risk of AHPND with an of 0.25 (95 % CI 0.06–0.8; P‑value = 0.02). These findings imply that good farming management practices, such as pond-bottom harrowing, which are a common practice of shrimp farming in earthen ponds, may contribute to overcoming AHPND infection at farm level. For the purposes of disease surveillance and control, the structure of the live shrimp movement network within Thailand (LSMN) was modelled, which demonstrated the high potential for site-to-site disease spread (Chapter 4). Real network data was recorded over a 13-month period from March 2013 to March 2014 by the Thailand Department of Fisheries. After data validation, c. 74 400 repeated connections between 13 801 shrimp farming sites were retained. 77 % of the total connections were inter-province movements; the remaining connections were intra-province movements (23 %). The results demonstrated that the LSMN had properties that both aided and hindered disease spread (Chapter 4). For hindering transmission, the correlation between and degrees was weakly positive, i.e. it suggests that sites with a high risk of catching disease posed a low risk for transmitting the disease (assuming solely network spread), and the LSMN showed disassortative mixing, i.e. a low preference for connections joining sites with high degree linked to connections with high degree. However, there were low values for mean shortest path length and clustering. The latter characteristics tend to be associated with the potential for disease epidemics. Moreover, the LSMN displayed the power-law in both and degree distributions with the exponents 2.87 and 2.17, respectively. The presence of power-law distributions indicates that most sites in the LSMN have a small number of connections, while a few sites have large numbers of connections. These findings not only contribute to a better understanding of disease spread between sites, therefore, but also reveal the importance of targeted disease surveillance and control, due to the detection of scale-free properties in the LSMN. Chapter 5, therefore, examined the effectiveness of targeted disease surveillance and control in respect to reducing the potential size of epizootics in the LSMN. The study untilised network approaches to identify high-risk connections, whose removal from the network could reduce epizootics. Five disease-control algorithms were developed for the comparison: four of these algorithms were based on centrality measures to represent targeted approaches, with a non-targeted approach as a control. With the targeted approaches, technically admissible centrality measures were considered: the betweenness (the number of shortest paths that go through connections in a network), connection weight (the frequency of repeated connections between a site pair), eigenvector (considering the degree centralities of all neighbouring sites connected to a specified site), and subnet-crossing (prioritising connections that links two different subnetworks). The results showed that the estimated epizootic sizes were smaller when an optimal targeted approach was applied, compared with the random targeting of high-risk connections. This optimal targeted approach can be used to prioritise targets in the context of establishing disease surveillance and control programmes. With complex modes of disease transmission (i.e. long-distance transmission like via live shrimp movement, and local transmission), an compartmental, individual-based epizootic model was constructed for AHPND (Chapter 6). The modelling uncovered the seasonality of AHPND epizootics in Thailand, which were found likely to occur between April and August (during the hot and rainy seasons of Thailand). Based on two movement types, intra-province movements were a small proportion of connections, and they alone could cause a small AHPND epizootic. The main pathway for AHPND spread is therefore long-distance transmission and regulators need to increase the efficacy of testing for diseases in farmed shrimp before movements and improve the conduct of routine monitoring for diseases. The implementation of these biosecurity practices was modelled by changing the values of the long-distance transmission rate. The model demonstrated that high levels of biosecurity on live shrimp movements (1) led to a decrease in the potential size of epizootics in Thai shrimp farming. Moreover, the potential size of epizootics was also decreased when AHPND spread was modelled with a decreased value for the local transmission rate. Hence, not only did the model predict AHPND epizootic dynamics stochastically, but it also assessed biosecurity enhancement, allowing the design of effective prevention programmes. In brief, this thesis develops tools for the systematic epizootiological study of AHPND transmission in Thai shrimp farming and demonstrates that: (1) at farm level, current Thai shrimp farming should enhance biosecurity systems even in larger businesses, (2) at country level, targeted disease control strategies are required to establish disease surveillance and control measures. Although the epizootiological tools used here mainly evaluate the spread of AHPND in shrimp farming sites, they could be adapted to other infectious diseases or other farming sectors, such as the current spread of tilapia lake virus in Nile tilapia farms.

Ce travail avait pour objectif principal l’étude par spectroscopie vibrationnelle Raman et IR, couplée à l’analyse statistique de type ACP, la détection des changements moléculaires induits par différentesclasses d’antibiotiques (ampicilline, céfotaxime,tétracycline et ciprofloxacine) vis-à-vis de deux bactéries modèles (E. coli et V. parahaemolyticus). Dans le cas d’E. coli, l’ampicilline et le céfotaxime ont provoqué une baisse des bandes protéiques en Raman et IR, une augmentation des carbohydrates en IR.L’addition de la tétracycline a entraîné une augmentation des acides nucléiques, une forte baisse de la phénylalanine en Raman, une diminution des bandes protéiques et une augmentation de l’ADN en Raman et IR. Concernant la ciprofloxacine, une augmentation des acides nucléiques en Raman, une augmentation des bandes protéiques et de l’ADN en IR ont été observées. Chez V. parahaemolyticus, le céfotaxime a provoqué une baisse des protéines en Raman et Infra-rouge, une augmentation des polysaccharides en Infra-rouge. L’addition de la tétracycline a entraîné une baisse de la phénylalanine en Raman, une baisse des protéines en Raman et Infra-rouge, une augmentation des polysaccharides en Infra-rouge. Concernant la ciprofloxacine, une augmentation des polysaccharides et une diminution des bandes protéiques en Raman et IR ont été détectées. Une nette discrimination entre les échantillons traités aux antibiotiques et le témoin a été enregistrée chez E. coli et V. parahaemolyticus. Pour cette dernière, le profil de résistance à l’ampicilline a aussi été observé. Ce travail jette les bases d’une compréhension des mécanismes d’antibio-résistance dans les systèmes bactériens. / The present study aimed to explore Raman and IR in combination with PCA to detect molecularchanges induced by different classes of antibiotics(ampicillin, cefotaxime, tetracycline and ciprofloxacin) against two bacterial models (E.coli and V. parahaemolyticus) In E. coli,ampicillin and cefotaxime treatments led to a decrease of protein bands in both Raman and IR,an increase of carbohydrates in IR. Tetracycline addition caused an increase of nucleic acids, a sharp decrease of phenylalanine in Raman, a decrease of protein bands and an increase of DNA in both Raman and IR. For ciprofloxacin, an increase of nuleic acids in Raman, an increase of protein bands and DNA in IR were observed. In V. parahaemolyticus, cefotaxime resulted in a decrease of protein bands in both Raman and IR,an increase of polysaccharides in IR. Tetracycline increase of polysaccharides and a decrease of proteins in both Raman and Infra-red were noticed. Clear discrimination of antibiotic-treated samples compared to the control was recorded for the three antibiotic classes in both E. coli and V. parahaemolyticus. For the latter, resistance pattern has also been observed for ampicillin. This work lays the foundations for an understanding of the mechanisms of antibiotic resistance in the bacterial systems.

Implementación y verificación de un método cualitativo y uno cuantitativo para la detección y recuento de Vibrio parahaemolyticus en productos hidrobiológicos

Memoria para optar al Título Profesional de Médico Veterinario / La bacteria Vibrio parahaemolyticus corresponde a una de las principales ETA de la temporada de verano a lo largo de todo Chile, principalmente debido al consumo de productos del mar crudos o mal cocidos. Para su detección o recuento existen dos técnicas referenciales: Una cualitativa perteneciente a ISO (International Organization for Standardization), que expresa su resultado como presencia o ausencia de V. parahaemolyticus y otra cuantitativa perteneciente a FDA-BAM (Food & Drugs Administration's Bacteriological Analytical Manual) que expresa su resultado como NMP/g. Ambos métodos fueron implementados y verificados en dos matrices hidrobiológicas, cada matriz fue compuesta por 10 muestras de salmón y 10 muestras de chorito. El trabajo se realizó en el Laboratorio de Inocuidad de los Alimentos del Departamento de Medicina Preventiva Animal de la Facultad de Ciencias Veterinarias y Pecuarias de la Universidad de Chile. En el método cualitativo ISO 21782 se logró reconocer la presencia de la bacteria en el 100% de las muestras contaminadas, y a su vez todos los controles negativos arrojaron como resultado la ausencia de V. parahaemolyticus en ambas matrices. Para cumplir con la verificación del método cuantitativo FDA-BAM se debió realizar la contaminación de las muestras con tres niveles distintos de inóculo (101, 102, 103). Se logró apreciar directa relación entre el nivel de inóculo contaminado y el resultado obtenido posteriormente en la Tabla NMP del mismo método. Los resultados de ambos métodos cumplieron con la verificación ISO 16140. Los resultados pueden concluir que el Laboratorio de Inocuidad de los Alimentos del Departamento de Medicina Preventiva Animal de la Facultad de Ciencias Veterinarias y Pecuarias de la Universidad de Chile, se encuentra capacitado para la implementación de normas de referencia internacional, con el fin de cooperar y ser una herramienta válida para la detección y recuento de este patógeno en las matrices estudiadas. / The bacteria Vibrio parahaemolyticus corresponds to one of the main ETA of the summer season throughout Chile, mainly due to the consumption of raw or undercooked seafood. In order to detect and count that bacteria; there are two reference techniques: A qualitative, that belongs to ISO (International Organization for Standardization), which expresses its result in two terms; either as presence or absence of V. parahaemolyticus. Secondly, the quantitative technique, belonging to FDA-BAM (Food & Drug Administration's Bacteriological Analytical Manual), that expresses its result as NMP/g. Both methods were implemented and verified on two seafood matrixes, each of them was composed of 10 salmon samples and 10 chorito samples as well. This process was put into effect at the Laboratory of Food Safety Department of Animal Preventive Medicine of the Faculty of Veterinary and Animal Sciences at the University of Chile. In the qualitative method ISO 21782, the presence of the bacteria was recognized in 100% of contaminated samples, at the same time every negative control showed, as a result, the absence of V. parahaemolyticus in both matrixes. In order to fulfill the requirements of verification of FDA-BAM quantitative method, the contamination of samples with three different levels of inoculums (101, 102, 103) had to be done. Thanks to this; it was possible to appreciate the direct relationship between the level of contaminated inoculums and the result obtained in the Table NMP of the same method. The results of both methods meet the requirements of the ISO 16140 verification. The results obtained conclude that the Laboratory of Food Safety Department of Animal Preventive Medicine of the Faculty of Veterinary and Animal Sciences at the University of Chile is trained for the implementation of international reference standards methods in order to cooperate and be a valid tool for the detection and count of V. parahaemolyticus.

Vibrio parahaemolyticus (Vp) é uma bactéria naturalmente presente em regiões estuarinas, sendo a principal causa de gastrenterite de origem bacteriana associada a pescados, principalmente ostras cruas. Nesta pesquisa, foi desenvolvida uma avaliação quantitativa de risco para avaliar a probabilidade de Vp causar doença após o consumo de ostra crua, produzida e comercializada no Estado de São Paulo. O estudo incluiu a identificação e caracterização do perigo, a avaliação da exposição e a caracterização do risco. Um modelo matemático foi desenvolvido. Este modelo leva em consideração o comportamento de Vp em ostras na cadeia produtiva, em cada estação do ano, além da relação entre a dose de Vp ingerida e a probabilidade de desenvolver a doença. A avaliação da exposição foi desenvolvida em três etapas: cultivo, pós-coleta e consumo. Na etapa de cultivo foram considerados os fatores que influenciam a prevalência e o número de Vp em ostras no momento da coleta. Na etapa pós-coleta, foram descritas as práticas da indústria e foram considerados os fatores associados ao processamento, transporte e manipulação. Já na etapa de consumo foram considerados os fatores como a quantidade de ostras consumidas por porção, o peso médio por ostra consumida e a população de Vp patogênico no momento do consumo. O resultado do modelo quantitativo da avaliação da exposição foi, então, integrado ao modelo dose-resposta, Beta-Poisson, para se obter uma estimativa do risco. Esta estimativa expressa o impacto da exposição humana a Vp, sobre a saúde pública, associada ao consumo de ostras. A simulação de Monte Carlo foi utilizada para avaliar o efeito da variabilidade e incerteza das variáveis do modelo sobre a estimativa do risco. O modelo prediz uma probabilidade de ocorrência de doença de 4,6x10-4, por porção de ostra, consumida ao longo do ano. As variáveis que possuem maior influência sobre o risco de ocorrência de doença são a população de Vp em ostras no cultivo, a temperatura de transporte das ostras até o varejo e a porcentagem de Vp patogênico em ostra, no momento do seu consumo. O modelo evidencia que uma das maneiras de reduzir o risco de ocorrência de doença seria intervir nas condições de transporte de ostras até o varejo por meio da sua refrigeração. Com o modelo é possível identificar fatores e simular cenários para avaliar o comportamento de V. parahaemolytícus como um perigo microbiológico, ao longo da cadeia produtiva de ostra até o momento do seu consumo. Também é possível avaliar o impacto de medidas de intervenção na cadeia produtiva. As suposições adotadas limitam a aplicabilidade do modelo. Portanto, é necessário que o modelo seja validado, particularmente com relação ao número de casos de doença causados por Vp, cujos dados de vigilância epidemiológica inexistem no Brasil. / Vibrio parahaemolyticus (Vp) is naturally present in estuarine regions and is the main cause of gastroenteritis associated with the consumption of bivalve molluscan shellfish, specially raw oysters. In this research, a quantitative risk assessment was developed to evaluate the probability of Vp causing disease after consumption of raw oyster, produced and commercialized in the state of Sao Paulo. The study included the identification and characterization of the hazard, exposure assessment and risk characterization. A mathematical model was developed. This model takes into account the behavior of Vp in oysters in the productive chain, for each season of the year, besides the relationship between the number of cells of Vp ingested and the probability of developing the disease. The exposure assessment was done in three steps: farming, after harvesting and consumption. At the farming step, the factors that influence the prevalence and the population of Vp at the time of harvesting were considered. At the after harvesting step, the factors associated with transportation, handling and processing were considered. At the consumption step, factors related to the amount of oysters and the average weight per oyster consumed and the density of pathogenic Vp at the time of consumption were considered. Then, the quantitative model of exposure assessment was integrated to the dose-response model, BetaPoisson, in order to obtain a risk estimate. This calculation expresses the impact of the human exposure to Vp associated with the consumption of oysters on public health. The Monte Carlo simulation was used to evaluate the effect of variability and uncertainty of variables of the model in the risk estimation. The model predicts a probability of occurrence of the disease of 4,6x10-4 per serving of oyster consumed during one year. The variables showing the greatest influence on the risk of occurrence of disease are the density of Vp in oyster in the farming step, the temperature during transportation of oysters to the retail market and the percentage of pathogenic Vp strains in oysters,\' at the moment of consumption. The model indicates that the use of refrigeration during transportation of oysters to retail could reduce the risk of disease. The model allows the identification of factors and the simulation of scenarios in order to evaluate the behavior of V. parahaemolyticus, as a microbiologícal hazard, in the productive chain of oyster to the consumption. It is also possible to evaluate the impact of intervention measures in the productive chain. The assumptions Iimit the application of the model. Therefore, it is necessary to validate the model, particularly in relation to the number of cases of dísease caused by V. parahaemolyticus of which the data on epidemiologic surveillance do not exist in Brazil.

Analysis of the Quorum Sensing Regulons of Vibrio parahaemolyticus BB22 and Pantoea stewartii subspecies stewartii

Quorum sensing is utilized by many different proteobacteria, including the two studied for this dissertation work, Vibrio parahaemolyticus and Pantoea stewartii subsp. stewartii. V. parahaemolyticus causes acute gastroenteritis in people who eat contaminated raw or undercooked shellfish. It is found in warmer marine waters and in rare cases, causes systemic infections when bacteria enter the body through open wounds. P. stewartii, on the other hand, is a phytopathogen that causes Stewart's wilt in maize. It is found in soil or the mid-gut of the corn flea beetle, its insect vector. Both V. parahaemolyticus and P. stewartii utilize quorum sensing to control their pathogenicity. Quorum sensing enables coordinate gene expression across a bacterial population. The V. parahaemolyticus quorum-sensing system utilizes the master regulator OpaR, which is homologous to the V. harveyii LuxRVh and the P. stewartii system contains EsaR which is homologous to the V. fischeri LuxRVf regulator. While the two systems differ in the molecular details of their mechanistic control, they are both forms of cell density dependent regulation that are either directly or indirectly controlled by small signaling molecules. Three different signaling molecules are found in V. parahaemolyticus, and only one signal is used in P. stewartii. The focus of this dissertation has been on understanding the downstream targets of OpaR and EsaR in their respective quorum-sensing systems. Prior to this work, it was known that when OpaR is not present or is nonfunctional V. parahaemolyticus changes from an opaque to a translucent colony morphology phenotype and the cells also become swarm proficient and more pathogenic. The complete genome of the V. parahaemolyticus BB22OP strain was assembled and annotated (Chapter 2). RNA-Seq was then used to analyze the transcriptomes of OpaR-active and OpaR-deficient strains of V. parahaemolyticus and identify genes that were regulated via quorum sensing (Chapter 3). Similarly, P. stewartii was also analyzed using RNA-Seq to identify genes controlled by EsaR in the transcriptome that had not been detected through prior proteomic studies. The initial RNA-Seq work confirmed the control of some previously identified direct targets of EsaR and newly identified ten other genes also directly controlled by EsaR (Chapter 4). Two direct targets of EsaR, rcsA and lrhA, became the focus of additional studies to further define the hierarchy of gene control downstream of the quorum-sensing regulator EsaR. RcsA controls capsule production, while LrhA controls motility and adhesion in P. stewartii. The regulons of rcsA and lrhA were defined by RNA-Seq, which also revealed multi-level control of rcsA gene expression (Chapter 5). Tight coordinated and temporal control of virulence factors is important for successful disease progression by pathogens. This dissertation work aims to enable a better understanding of the quorum-sensing hierarchy of genetic control in V. parahaemolyticus and P. stewartii. / Ph. D.

Inhibiting Listeria monocytogenes, Vibrio parahaemolyticus and Morganella morganii with Aqueous Methanol Extracts of Punica granatum and Galla chinensis

Listeria monocytogenes, Vibrio parahaemolyticus and Morganella morganii are closely related to foodborne illnesses caused by the consumption of seafood and ready-to-eat (RTE) food. Traditional Chinese medicines (TCM) have been widely studied as complementary and alternative medicines, and many of them have been verified to have antimicrobial properties. The purpose of this research was to study antimicrobial effects of plant extracts as potential preservatives in seafood products and to identify the primary antimicrobial compounds in plant extracts. Four plants, Pomegranate peel (PP, Punica Granatum L.), Chinese gallnut (CG, Galla chinensis), forsythia fruit (FS, Forsythia suspensa) and Baikal skullcap root (BS, Scutellaria baicalensis) were ground and extracted with 70% methanol, respectively. The extracts were diluted at tested for antimicrobial activities on V. parahaemolyticus, L. monocytogenes and M. morganii both in agar diffusion assay using tryptic soy agar (TSA), and in microdilution assay using tryptic soy broth (TSB). Both CG and PP extracts, with concentrations no lower than 1 mg/ml, significantly inhibited both V. parahaemolyticus and L. monocytogenes (P<0.01) and reduced the bacterial population by up to 4 logs. No significant inhibition was observed with FS and BS extracts, except for BS at 5 mg/ml on V. parahaemolyticus. None of the extracts showed significant inhibition against M. morganii. The antibacterial activities of CG and PP 70% methanol extracts were tested in ground raw tuna and cooked tail-on shrimp. The extracts were mixed in tuna with final concentration at 1.7 mg/ml, and applied as soaking treatments (5 mg/ml) for shrimp. Both CG and PP extracts inhibited V. parahaemolyticus on both food matrices while only CG significantly inhibited L. monocytogenes. The 70% methanol crude extract of CG was analyzed by HPLC and LC-MS. Oligo-galloyl-O-glucose (nGG, n=1-10) are the major compounds in CG. The crude CG extract was fractionated using HPLC and the fractions were collected based on elution time and tested for their antimicrobial activities against V. parahaemolyticus and L. monocytogenes using agar diffusion methods. The fractions containing 3GG-8GG were the most active antimicrobials on both bacteria. / Ph. D.

Early Mortality Syndrome (EMS) is a widespread bacterial infection of shrimp, attributed to pathogenic Vibrio parahaemolyticus strains (VP-EMS). This disease threatens aquaculture production and global food security. A valuable and alternative approach to using antibiotics for pathogen control, is the practice of incorporating direct-fed microbes (DFM) or probiotics. In order to evaluate the hypothesis that probiotics (specific strains of Bacillus subtilis spores) are able to provide shrimp, Litopenaeus vannamei, protection to the EMS disease, a pathogen growth model, disease challenge model, and probiotic feed coating methodologies were developed and refined, allowing independent shrimp probiotic trials to be piloted. A single probiotic strain of Bacillus subtilis: O14VRQ and a blend of Bacillus subtilis strains: Plus10, were evaluated as feed additives or as water additions, for their efficacy. Accordingly, two independent trials were conducted in which shrimp were fed daily with a probiotic-coated feed for seven days, before a challenge with VP-EMS. Each trial consisted of a negative control (no VP-EMS exposure, no probiotic) and positive control (VP-EMS exposure, no probiotic), with five additional probiotic treatment groups, which were fed and exposed to VP-EMS in the same manner as the positive control. Shrimp were observed for clinical signs of disease after the initial exposure and were continuously exposed every 24 hours until 50% of the population remained in the positive control treatment. Both probiotics studied were shown to significantly (p < 0.05) improve shrimp survival. Overall the data presented in this work demonstrates that probiotic prophylaxis is reliant upon probiotic dose, regardless of application. / Master of Science in Life Sciences / Aquaculture is one of the fastest growing agricultural sectors in the world allowing it to greatly contribute to global food security. Seafood products are known for their excellent health benefits, providing good sources of protein, fatty acids, and vitamins. However, the animals raised in this industry, like in many facets of animal agriculture, are susceptible to disease. Diseases can be costly to treat and if no treatment exists, can be detrimental to farms, especially to highly valued species such as shrimp. Traditionally, many diseases have been treated with antibiotics, however this can promote the growth of antibiotic resistant bacteria, which is a public health concern especially when involving animals fit for human consumption. An alternative to this approach is administering probiotics or beneficial bacteria to these animals. When incorporated with feed or applied to water, these beneficial bacteria can prevent diseases and help promote the growth of healthy animals. Two novel probiotics were fed to shrimp, before exposing them to the bacteria, Vibrio parahaemolyticus, which causes Early Mortality Syndrome, and is responsible for annual shrimp losses of more than $1 billion USD. Signs of this disease and survival were observed to assess if this probiotic could provide protection against this bacterium. Results from these studies show that these probiotics were capable of offering protection to shrimp when they were fed or introduced into tank water in high concentrations. Such probiotic applications could have beneficial effects on intensive shrimp aquaculture and help prevent this disease.

It enables the measurement of expression levels of thousands of genes simultaneously, and makes possible a wider understanding of the biological system. Among the main experimental techniques available for this purpose, microarray technology has been widely used. The objective of this work was to determine the genes of Vibrio parahaemolyticus which have their expression induced or repressed in presence of amino-sugars N-acetylglucosamine (NAG). V. parahaemolyticus is a marine bacterium, commonly found in water and in association with marine organisms. NAG is one of the most abundant amino sugars in the marine environment. For this, V. parahaemolyticus RIMD2210633, was cultivated in two media as sources of energy. The first medium consists of maltose and NAG (control) and the second only by NAG (treatment). Bacterial culture was done under aerobic conditions and low agitation at 28°C. Two samples were drawn from the medium 24 hours after the experiment beginning in order to perform the extraction of mRNA and preparation of cDNA. Three replicas of the experiments were made. Mixtures of cDNA prepared from RNA extracted from each replicate were used in hybridizations in microarray slides containing a total of 4832 ORFS from the V. parahaemolyticus RIMD2210633 genome. Comparative analysis of gene expression of V. parahaemolyticus in two culture conditions resulted in detection of 59 genes with expression induced, 38 repressed genes, and 4245 without modified expression (increased or decreased) in presence of NAG. In total, 523 genes were excluded from this comparison because the hybridization was unsatisfactory. There was a gene ordination following the functional classification of the database TIGR-CMR and KEGG. The genes with induced expression mainly belong to classes of regulatory functions, energy metabolism, and transport proteins. PilA and Chemotaxis proteins were found, suggesting a role of NAG in the transformation. Repressed expression genes are mainly included in the functions of energy metabolism, cell address, and hypothetical proteins. This study demonstrated that NAG interfere in regulation of different cell processes, including the ability to capture DNA from the medium by V. parahaemolyticus. / A análise da expressão gênica em larga escala é de fundamental importância para a melhor compreensão do funcionamento celular e dos mecanismos de regulação gênica. Ela possibilita a medida dos níveis de expressão de milhares de genes simultaneamente, o que torna possível uma visão mais abrangente do sistema biológico. Dentre as principais técnicas experimentais disponíveis para esta finalidade, a tecnologia de microarranjo tem sido amplamente utilizada. O objetivo desta dissertação foi determinar os genes de V. parahaemolyticus que têm sua expressão induzida ou reprimida na presença do aminoaçúcar N-acetilglucosamina (NAG). V. parahaemolyticus é uma bactéria marinha, comumente encontrada na água e em associação com organismos marinhos. O NAG é um dos aminoaçúcares mais abundantes no meio marinho. Para isso, Vibro parahaemolyticus RIMD2210633, foi cultivada em dois meios como fontes de energia. O primeiro meio composto por maltose e NAG e o segundo apenas por NAG. O cultivo bacteriano foi feito em condições aeróbicas, sob baixa agitação, a 28°C. Foram retiradas duas amostras do cultivo no tempo de 24 horas após o início do experimento a fim de realizar a extração de mRNA e a preparação do cDNA. Os experimentos foram feitos em três replicas. As misturas de cDNA preparadas a partir do RNA extraído de cada réplica foram utilizadas em hibridizações em lâminas de microarranjo contendo um total de 4832 ORFS do genoma de V. parahaemolyticus RIMD2210633. A análise comparativa da expressão gênica de V. parahaemolyticus nas duas condições de cultivo resultou na detecção de 59 genes com expressão induzida, 38 genes reprimidos, e 4245 sem expressão modificada (aumentada ou diminuída) na presença de NAG. No total, 523 genes foram excluídos da comparação pois a hibridização não foi satisfatória. Ocorreu uma ordenação dos genes seguindo a classificação funcional do banco de dados TIGR-CMR e KEGG. Os genes com expressão induzida, pertencem principalmente às classes de funções regulatórias, metabolismo de energia, e proteínas de transporte. Foram também encontradas proteínas PilA e de quimiotaxia, sugerindo um papel da NAG na transformação. Já os genes de expressão reprimida compreendem principalmente as funções de metabolismo de energia, endereçamento celular, e proteínas hipotéticas. O presente estudo demonstrou que NAG interfere na regulação de diferentes processos celulales, incluindo a capacidade de captura de DNA do meio por V. parahaemolyticus.

Étude de la flore bactérienne et de sa résistance aux antibiotiques des produits de la pêche et de l'aquaculture / Antibiotic resistance study of bacterial flora isolated from seafood products

La résistance aux antibiotiques est un enjeu de santé publique mondiale. L'alimentation est une des voies de contamination des bactéries résistantes aux antibiotiques entre l'environnement et l'Homme. Toutefois, les données concernant les bactéries résistantes aux antibiotiques dans les produits aquatiques sont rares. L'objectif de ces travaux a été d'étudier la flore bactérienne et sa résistance aux antibiotiques dans les produits de la pêche et de l'aquaculture. Dans un premier temps, la flore bactérienne mésophile cultivable a été isolée de 9 matrices différentes puis identifiée par la technique MALDI-TOF et/ou du séquençage de différents gènes de ménage. Au final, 1882 isolats bactériens ont été obtenus, et 150 espèces et 57 genres bactériens ont été identifiés. Dans un deuxième temps, nous avons étudié la résistance aux antibiotiques des genres bactériens les plus fréquemment isolés de ces produits. La résistance aux antibiotiques des genres Enterococcus, Staphylococcus, Exiguobacterium, Pseudomonas, Vibrio et Proteus a donc été étudiée. Au total, 46% des isolats étaient résistants aux antibiotiques et 3% étaient multi-résistants. Les crevettes étaient le produit dans lequel le plus de souches résistantes aux antibiotiques ont été identifiée. Et dans un troisième temps, la résistance aux antibiotiques d'une collection de souche de Vibrio parahaemolyticus, espèce bactérienne pathogène alimentaire pour l'homme, a été étudiée. Concernant V. parahaemolyticus, 15% des souches étaient résistantes et 3% des souches étaient multi-résistantes. Une souche, 16-B3PA-006, isolées de crevettes importées d'Asie du Sud-Est produisait une carbapénèmase NDM-1 et était résistante à 5 classes d'antibiotiques. / Antimicrobial resistance is a threat to global public health. Human can be contaminated by antibiotic resistant bacteria through food. However, data on antimicrobial resistant bacteria in seafood are scarce. The aim of this thesis was to study seafood bacterial flora and its antimicrobial resistance. First, mesophilic flora was obtained from 9 matrixes and MALDI-TOF and housekeeping genes sequencing technics were used to identify isolates. Antimicrobial resistance of most frequently bacteria were tested. In total, 1882 isolates were obtained and 150 bacterial species and 57 genera were identified. Enterococcus, Staphylococcus, Exiguobacterium, Pseudomonas, Vibrio and Proteus were most frequently isolated and their antimicrobial resistance was studied. Antibiotic resistant bacteria accounted for 46% of isolates and multidrug resistant bacteria accounted for 3% of isolates. Antimicrobial resistant bacteria were mostly isolated from shrimps. On a side study, antimicrobial resistance of a V.parahaemolyticus strain collection isolated from seafood was characterized. Antimicrobial resistant strains accounted for 15% and multi-drug resistant bacteria accounted for 3%. A NDM-1-producing multidrug resistant strain, 16-B3PA-006 was identified from shrimps imported from South-East Asia.
