GENETIC ARCHITECTURE OF WELFARE INDICATORS AND IMPLEMENTATION OF SINGLE-STEP GENOMIC PREDICTIONS IN BEEF CATTLE POPULATIONS

<p>Breeding for improved animal welfare is paramount for increasing the long-term sustainability of the animal food industry. In this context, the main objectives of this dissertation were to understand the genetic and genomic background of welfare indicators in livestock and evaluate the feasibility of single-step Genomic Best Linear Unbiased Prediction (ssGBLUP) for performing genomic selection in beef cattle. This dissertation includes five studies. First, we aimed to test and identify an optimal ssGBLUP scenario for crossbreeding schemes. We simulated multiple populations differing based on the genetic background of the trait, and then we tested alternative models, such as multiple-trait weighted ssGBLUP. Even though more elaborated scenarios were evaluated, a single-trait ssGBLUP approach was recommended when genetic correlation across populations were higher than 0.70. The goal of the second study was to identify genomic regions controlling behavior traits that are conserved across livestock species. We systematically reviewed genomic regions associated with behavioral indicators in beef and dairy cattle, pigs, and sheep. The genomic regions identified in this study were located in genes previously reported controlling human behavioral, neural, and mental disorders. In the third study we used a large dataset (675,678 records) from North American Angus cattle to investigate the genetic background of temperament, a behavioral indicator, recorded on one-year-old calves, and provide the models and protocols for implementing genomic selection. We reported a heritability estimate equal to 0.38 for yearling temperament, and it was, in general, genetically favorably correlated with other productivity and fertility traits. Candidate genomic regions controlling yearling temperament were also identified. The fourth study was based on temperament recorded on North American Angus cows from 2 to 15 years of age (797,187 records). The goal was to understand the genetic and genomic background of temperament across the animal’s lifetime. By fitting a random regression model, we observed that temperament is highly genetically correlated across time. However, animals have differential learning and behavioral plasticity (LBP; changes of the phenotype overtime), although the LBP heritability is low. In our last study we evaluated foot scores (foot angle, FA; and claw set, CS) in American (US) and Australian (AU) Angus cattle aiming to assess the genetic and genomic background of foot scores and investigate the feasibility of performing an across-country genomic evaluation (~1.15 million animals genotyped). Foot scores are heritable (heritability from 0.22 to 0.27), and genotype-by-environment interaction was observed between US and AU Angus populations (genetic correlation equal to 0.61 for FA and 0.76 for CS). An across-country genomic prediction outperformed within-country evaluations in terms of predictivity ability (bias, dispersion, and validation accuracy) and theoretical accuracies. We have also identified genes associated with FA and CS previously reported in human’s bone structure and repair mechanism. In conclusion, this dissertation presents a comprehensive genetic and genomic characterization of welfare indicators (temperament and foot scores) in (inter)national livestock populations. </p>

<strong>Agbufferbuilder for decision support in the collaborative design of variable-width conservation buffers in the Saginaw Bay watershed</strong>

<p>Field-edge buffers are a promising way to address nonpoint source pollution from agricultural runoff, but concentrated runoff flow often renders standard fixed-width linear buffers ineffective. AgBufferBuilder (ABB) is a tool within ESRI ArcMap Geographic Information Systems software that designs and evaluates targeted, nonlinear buffers based on hydrologic modeling and other field-specific parameters. We tested ABB on n=45 Areas of Interest (AOIs) stratified based on estimated sediment loading across three sub-watersheds within Michigan’s Saginaw Bay watershed to evaluate the effectiveness of ABB relative to existing practices across a wide range of landscape conditions. We modeled tractor movement around ABB buffer designs to assess more realistic versions of the likely final designs. ABB regularly failed to deliver the desired 75% sediment capture rate using default 9 m x 9 m output raster resolution, with Proposed buffers capturing from 0% to 68.49% of sediment within a given AOI (mean=37.56%). Differences in sediment capture between Proposed and Existing buffers (measured as Proposed – Existing) ranged from -48% to 66.81% of sediment (mean=24.70%). Proposed buffers were estimated to capture more sediment than Existing buffers in 37 of 45 AOIs, representing potential for real improvements over Existing buffers across the wider landscape. In 13 of 45 AOIs, ABB buffers modified for tractor movement captured more sediment than Existing buffers using less total buffer area. We conducted a collaborative design process with three Saginaw Bay watershed farmers to assess their willingness to implement ABB designs. Feedback indicated farmers may prefer in-field erosion control practices like cover cropping and grassed waterways over field-edge ABB designs. More farmer input is needed to better assess farmer perspectives on ABB buffers and to identify preferred data-based design alternatives. Engineered drainage systems with raised ditch berms and upslope catch basins piped underground directly into ditches were encountered several times during site visits. ABB only models surface flow and does not recognize drain output flow entering waterways. Modified ABB functionality that models buffers around drain inlets would greatly improve its functionality on drained sites. This may be accomplishable through modification of user-entered AOI margins but requires further investigation. Unfortunately, the existing tool is built for outdated software and is not widely accessible to non-expert users. We suggest that an update of this tool with additional functionality and user accessibility would be a useful addition in the toolbox of conservation professionals in agricultural landscapes.</p>

Effectiveness of the high value crop-based extension model in improving rural livelihoods

The problem that is researched in this study relates to the effectiveness of the extension model applied in the High Value Crop programme in improving rural livelihoods in the Eastern Cape. The extent of poverty in rural areas in the Eastern Cape motivated for the intervention of the Is‘Baya through the introduction of Integrated Village Renewal Programme (IVRP). The need to improve the quality of life of rural households through the promotion of agriculture and industry gave rise to the collaborative effort between the Is‘Baya Development Trust and Agricultural Research Council (ARC) in South Africa. The HVC programme was established to mitigate the effects of food shortage and poverty through the production of fruit trees, herbs and vegetables at household level. Evaluation of the effectiveness of this collaborative effort was carried out in four local municipalities of the OR Tambo District and these included: King Sabata Dalindyebo municipality (Zangci); Nyadeni municipality (Hluleka); Port St Johns municipality (Noqhekwana) and Ngquza Hill municipality (Hombe). An equal number of villages where Siyazondla was implemented by DRDAR were visited for the survey to relate the extension model applied with HVC. The villages visited included: OR Tambo (Mhlontlo local municipality) Xhokonxa village; Amathole (Amahlathi local municipality) Ndakana village, (Ngqushwa local municipality) Mgababa village and (Mbhashe local municipality) Mbanyana village. The broad objective of the study therefore, was to evaluate the effectiveness of the extension model applied on the HVC programme as well as to identify the roles and responsibilities of different stakeholders involved in the model. The specific objectives of the study were to describe the HVC based extension model as it is currently organized and implemented in the Eastern Cape Province of South Africa in relation to the erstwhile Siyazondla programme, to establish the effectiveness of the extension model in terms of skills transfer and capacity development, to determine the socio-economic impact of the extension model on the livelihood of involved households, to establish the extent to which the extension model has empowered women and youths and to study the factors that has contributed to the sustainability of the extension model. In carrying out this research and in line with the practice of Agricultural Research for Development (ARD), qualitative and quantitative methods of information gathering were applied. Group approach such as the Rural Rapid Appraisal (RRA) and the Participatory Rural Appraisal (PRA) methods of data collection were used. These tools include semi-structured interviews, focus-group discussions, transect walks, seasonal calendars, key-informant interviews, resource maps and secondary data. A sample of 149 respondents was selected from eight villages in the OR Tambo and Amathole districts. The HVC model was analysed using qualitative approach, descriptive statistics and inferential statistics. The Is‘Baya/ARC extension model is thus said to be effective in meeting the objectives of the HVC programme due to the efficient transfer of skills and technology and its positive impact on the livelihood of the people. There was also an improvement of the income and food security status of the rural dwellers in O.R Tambo district. The regression analysis model was applied and the results of the model were significant to the highest income earned. Out of 22 explanatory variables fitted in the regression model, 12 were significant. The R² and adjusted R² are 73 percent and 68 percent respectively which shows the significance of the fitted variables in the model. The very high F value of 15.427 shows strong significance of the fitted variables to the model. The study therefore concluded that the HVC based extension model implemented by Is‘Baya and ARC was very effective in improving rural livelihoods. The study further recommended investment in infrastructure, market linkages, value adding, public-private partnerships, creation of tenure security, investigation of different funding sources, investment on agricultural research, extension of skills provided and implementation of similar model by the public sector.

從農業發展條例之研修檢視我國農地移轉制度 / Review on Agricultural Land Transfer System through Amendment of the Agricultural Development Act in Taiwan

我國為配合加入WTO,紓緩日後大量農產品開放進口,對本土農地利用管理與農業生產所帶來的衝擊,政府乃大幅度修正農業發展條例(以下簡稱農發條例),以為因應。該條例及配套法案業於民國八十九年一月四日、六日及十三日經立法院三讀通過,並由總統於同年一月二十六日公布施行。本次農發條例之修正要點,在農地政策方面,主要側重於農地合理的利用、有效地管理與適當的釋出,其中最大的轉變在於調整為「放寬農地農有,落實農地農用」原則,不再限制農地移轉承受人之身份與資格,並有條件地許可農企業法人承受農地。這樣的變革,旨在建立更為開放競爭的耕地買賣市場,增進耕地的流動性,以利農業經營者取得耕地,調整農業經營結構,應值贊同。然而,條文內容有無疏漏不妥?仍有待深入檢討;條文原則性的規定能否落實?尚待相關法令的配合修訂,方能儘速建立合理農地利用、管理與釋出機制,以確保我國的農業發展。   緣此,本研究乃就農發條例之研修條文內容,深入探析農地政策與移轉規定之轉變,同時藉由實地調查(問卷調查與深度訪談)及拜訪農政等單位,以瞭解移轉制度變遷之實施現況及其對農業經營之影響程度,並訪察農業經營者之意向及博採各方之想法,據以確實地檢視現行農地移轉制度有關之爭議與問題,再提出研修現行條文、修訂行政命令及研議配合措施等改進意見,冀能有助於促進農地合理利用,並供後續法律修正、執行之參考。最後,再綜合本研究之成果,推衍以下結論:   一、調整農地農有制度係時勢潮流,農地農用管理機制應詳加落實。   二、實證調查發現,受訪者大抵認同目前農地移轉制度之變革規定,惟對促進農地流動及帶動農業升級助益不大。   三、引進農企業法人承受耕地之成效不彰,且牽涉法令繁多,亟待整合修訂。   四、制度規則未能公平提供誘因,且未能有效減低執行面之不確定性,應儘速檢討改進並確實執行之。   五、農民與農企業法人普遍欠缺對相關法令資訊的瞭解,應加強相關人員之專業訓練與宣傳輔導。   此外,在研究過程中,發現仍有相關課題有待未來後續研究,以促使農地更有效利用管理,並能確保農業永續發展,建議如下:   一、健全農企業法人承受耕地之管理制度。   二、建構重要農業區之區分與保護機制。   三、進一步研究農業產銷班與農地利用之關聯性。 / For joining WTO and moderating the impact of the import of agricultural products on agricultural lands use and, management and production, our government reacted by revising the Agricultural Development Act (ADA). The ADA has been revised by the Legislative Yuan on January 4 and promulgated by the Presidential Decree on January 26, 2000. The main point of the revision is to emphasis on reasonable farmland uses, effective management and adequate release of the land regulations in the agricultural policy. The main change is to adjust ADA’s principle from “the right to own and use farmland to be limited to the farmer” to “the release of the restriction on farmland transferee and realization of the substantial farmland uses.” The revision does no longer set a limit to the status and qualification of transferees and permits the transferable rights of agribusiness on some certain conditions. It is approved that the revision is to establish a more open and competitive arable land market, to improve the liquidity of arable lands, to facilitate the acquirement of arable lands for agribusiness, and to adjust the agricultural production structure. However, we should review the completeness and realization of the revised ADA after the promulgation in order to assure the agricultural development.   Therefore, the main purpose of this thesis is to probe into the change of the agricultural land policy and transfer regulation from the provisions of the revised ADA, examine the exercising of transfer system change and its influence on agricultural operation, investigate the intention of agricultural managers for reviewing the relative debates and issues, and then offer some advice as references of revision in the future. The conclusion is described as follows:   1.It is a trend of the times to adjust the transfer system that the right to own and use farmland is limited to the farmer, and the mechanism of assuring the substantial farmland uses should be realized.   2.From empirical research, the interviewees almost agree to the new agricultural land transfer system, but think that it is not useful for accelerating the liquidity and promoting the level of agricultural industry.   3.It is not significant on introducing agribusiness to be the transferee of arable lands, and it is necessary for our government to integrate too many relative and complicated laws.   4.We should review and implement the revised ADA because the rules themselves cannot provide fair incentives and effectively reduce the uncertainty from exercising it.   5.Farmers and agribusinesses lack the knowledge of relative laws, so the government should enhance them the professional training and give them consultant service.   In addition, from this research, we also found that some issues need to be studied for effective management of agricultural lands and sustainable development of agricultural industry in the future.   1.How to sound the management institution when agribusinesses want to be the transferee of arable lands.   2.How to designate important agricultural zones and establish protection mechanism.   3.Study the correlation between the agricultural product marketing class and agricultural land uses.

Socio-economic impacts of Villagisation and large-scale agricultural investment on the indigenous people of Gambella, South West Ethiopia

Villagisation and large-scale agricultural investments in Gambella region has been a major concern of human right groups. The Ethiopian government argues that Villagisation program is voluntary and part of Growth and Transformation Plan (GTP) which attempts to bring development to indigenous communities and nothing to do with large-scale agricultural investment. On the contrary, human right groups and local civil society organizations claim that the Ethiopian government is forcefully relocating indigenous people from their ancestral land under the disguise of development while the true motive of the government is to expand agricultural investment in the region at the expense of the livelihood of the local communities. This research is an attempt to investigate the controversial Villagisation and large-scale agricultural investment in Gambella regional state by looking into the link between large scale agricultural investment and Villagisation. The main focus of the research is to examine the impacts of agricultural investment and Villagisation in Gambella region the light of the Ethiopian government policy in the region and the alleged development induced human right violations. The research is based on a qualitative method to capture data from 32 Villagisation sites using in-depth interviews, focus group discussions and field observations. For the purpose of this study, 241 participants were selected from the study sites to participate in the research. Out of the 241 participants 75 of them were participated in in-depth interviews and the rest were included in focus group discussions and informal discussions based on the participants’ knowledge, views, experience and feelings associated with Villagisation and large-scale agricultural investment in the region. The findings of this study show no indication of involuntary Villagisation, no significant relationship between Villagisation and investment, or no evidence of previously occupied land being leased to investors. However, the study reveals that there has been serious lack of communication and misinformation from the government side in the process of planning and implementing the Villagisation program. Owing to this, suspicion and lack of trust between government officials and the local communities characterized implementation of the Villagisation project. / Geography / M.A. (Geography)

Abstract in English, Zulu and Sepedi / The purpose of this study was to determine the impact of capital structure on the profitability of the Land and Agricultural Development Bank of South Africa (Land Bank). Both theoretical and empirical literature were reviewed in order to guide the empirical investigation of this study. In particular, the theories of financial intermediation, credit creation and fractional reserve formed the basis of this study. The capital structure theories that were examined included the pecking order theory, trade-off theory and Modigliani-Miller leverage irrelevance theory. In the literature, it was observed that profitable companies prefer using internal funds over debt or equity. To test the stated hypothesis that there is no relationship between capital structure and bank profitability, a quantitative research design with a case study approach was used, with the Land Bank as the unit of analysis. Using time series data for the period 1982 to 2015, multiple regression using the ordinary least squares method was applied to test the specified models. Preliminary data analysis was performed using trend analysis, descriptive statistics and Pearson bivariate correlation analysis. The study demonstrated that the relationship between capital structure and bank profitability was positive and statistically significant at a 95% confidence level when using only equity. However, inclusion of debt in the capital structure showed that capital structure, proxied by the debt-to-equity ratio, resulted in a negative relationship between capital structure and bank profitability, albeit statistically insignificant. It was concluded that the Land Bank requires an injection of equity to improve its performance. Alternative low-cost sources of funding to debt should be considered. Digital Soil Mapping of the Purdue Agronomy Center for Research and Education

This research work concentrate on developing digital soil maps to support field based plant phenotyping research. We have developed soil organic matter content (OM), cation exchange capacity (CEC), natural soil drainage class, and tile drainage line maps using topographic indices and aerial imagery. Various prediction models (universal kriging, cubist, random forest, C5.0, artificial neural network, and multinomial logistic regression) were used to estimate the soil properties of interest.
