Metagenome of Amazon forest conversion: impacts on soil-borne microbial diversity and functions / Metagenoma da conversão da floresta Amazônica: impactos na diversidade taxonômica e funcional dos micro-organismos do solo

The Amazon rainforest is considered the world\'s largest reservoir of plant and animal biodiversity, but in recent years has been subjected to high rates of deforestation for the conversion of native areas into agricultural fields and pasture. The understanding of the effects of land-use change on soil microbial communities is essential, taking into account the importance that these organisms play in the ecosystem. In this context, this thesis evaluated the effect of these changes on microorganism communities in soils under different land-use systems. In the first study, the microbial communities were analyzed using the nextgeneration sequencing Illumina Hiseq2000, considering samples from native forest, deforested area, agriculture and pasture. From the analysis of approximately 487 million sequences was possible to show that microbial communities respond differently in each landuse system, with changes in both taxonomic and functional diversity. Also, we suggested that ecosystem function in forest soils is maintained by the abundance of microorganisms, while in disturbed areas such functioning is maintained by high diversity and functional redundancy. In the second study, we assessed the extent to which a particular plant species, i.e. soybean, is able to select the microbial community that inhabits the rhizosphere. From the metagenomic sequencing by the 454 GS FLX Titanium platform we investigated the taxonomic and functional diversities of soil and rhizosphere communities associated to soybean, and also tested the validity of neutral and niche theories to explain rhizosphere community assembly process. The results suggest that soybean selects a specific microbial community inhabiting the rhizosphere based on functional traits, which may be related to benefits to the plant, such as growth promotion and nutrition. This process of selection follows largely the niche -based theory indicating the selection power of the plant and other environmental variables in shaping the microbial community both at the taxonomic and functional level. This thesis highlights the importance of microbial ecology studies in the context of the Amazon to a better understanding of the effects of deforestation on microorganisms, and provides information that can be suitable for future development of sustainable approaches for the ecosystem use / A floresta Amazônica é considerada o maior reservatório de biodiversidade vegetal e animal do mundo, porém, nos últimos anos tem sido submetida à altas taxas de desmatamento para a conversão de áreas de mata nativa em campos de agricultura e pastagem. A compreensão sobre os efeitos dessa mudança de uso da terra sobre as comunidades microbianas do solo é fundamental, levando-se em consideração a importância que esses organismos desempenham no ecossistema. Neste contexto, este trabalho de tese avaliou o efeito dessas mudanças sobre as comunidades de micro-organismos em solos sob diferentes sistemas de uso. No primeiro estudo, as comunidades microbianas foram analisadas por meio do sequenciamento de nova geração Illumina Hiseq2000, sendo consideradas amostras de áreas de floresta nativa, área desmatada, agricultura e pastagem. A partir da análise de aproximadamente 487 milhões de sequências foi possível mostrar que as comunidades microbianas respondem diferentemente em cada sistema de uso do solo, com alterações tanto na diversidade taxonômica quanto funcional. Também, sugere-se que o funcionamento do ecossistema em solos de floresta é mantido pela abundância dos micro-organismos presentes, enquanto nas áreas alteradas esse funcionamento é mantido pela alta diversidade e redundância funcional. No segundo estudo foi avaliado até que ponto uma espécie de planta, i.e. soja, é capaz de selecionar a comunidade habitante de sua rizosfera. A partir do sequenciamento metagenômico pela plataforma 454 GS FLX Titanium da Roche foi investigado a diversidade taxonômica e funcional das comunidades de solo e rizosfera associadas à soja, e testou-se a validade das teorias neutras e de nicho para explicar o processo de formação das comunidades microbianas. Os resultados sugerem que a soja seleciona uma comunidade específica que habita sua rizosfera com base em atributos funcionais, os quais podem estar relacionados com benefícios à planta, como promoção do crescimento e nutrição. Esse processo de seleção segue a teoria de nicho, indicando o poder de seleção da planta e de outras variáveis ambientais em moldar as comunidades microbianas tanto de forma taxonômica quanto funcional. Esta tese destaca a importância de estudos em ecologia microbiana no contexto da Amazônia para uma melhor compreensão dos efeitos do desmatamento sobre os microrganismos e disponibiliza informações que podem ser futuramente utilizados para o desenvolvimento de metodologias mais sustentáveis para o uso do ecossistema

Impact de l'acclimatation embryonnaire à la chaleur sur des modifications post-traductionnelles des histones chez le poulet / Impact of embryonic heat thermal manipulation on histone post-translational modifications in broilers

L’altération de l’environnement périnatal peut impacter à long terme l’expression des gènes notamment par le biais de modifications épigénétiques. Une stratégie pour accroitre la thermotolérance des poulets de chair, sensibles à la chaleur en fin d’élevage (J35) est la thermo-manipulation embryonnaire (TM). Lors d’un coup de chaleur à J35, les modifications d’expression de gènes observées chez les poulets TM pourraient être liées à une altération de l’épigénome induite lors de l’embryogenèse et persistante au cours du développement. Cette thèse s’intéresse à deux modifications post-traductionnelles des histones (MPTH) décrites pour être modulées par des variations thermiques : H3K27Me3 et H3K4Me3. Afin d’étudier ces MPTH sans a priori à J35, nous avons mis au point les techniques d’immunoprécipitation de la chromatine suivie de séquençage à haut débit dans deux tissus : l’hypothalamus et le muscle. Nos travaux montrent que le traitement semble impacter principalement l’épigénome de l’hypothalamus, en particulier au niveau de la marque H3K4me3, en modulant des voies liées à la morphogenèse et la réponse hormonale. / Perinatal environment changes may alter gene expression throughout life via epigenetic modifications. A strategy to improve thermal tolerance of heat-sensitive chickens is a thermalmanipulation during embryogenesis (TM). During a heat challenge at the end of the rearing period (D35), modifications of gene expression have been reported in thermally-manipulated chickens. These alterations could be linked to epigenetic modifications induced during the TM that persist throughout life. This work focused on two histone post-translational modifications (HPTM): H3K27me3 and H3K4me3. We adjusted two methods of chromatin immunoprecipitation to conduct a whole genome study of these HPTM at D35, in the hypothalamus and skeletal muscle. We demonstrated that the TM has a major impact in the hypothalamus, especially on H3K4me3. These alterations seem to modulate the hypothalamic morphogenesis and its response to hormones, therefore possibly contributing to better adaptive capacities of TM chickens.

Structural rearrangements of the HIV-1 genomic RNA during maturation of the viral particle / Etude des remaniements structuraux de l'ARN génomique du VIH-1 lors de la maturation des particules virales

Le VIH-1 bourgeonne sous forme immature et doit subir l’étape de maturation afin d’acquérir son caractère infectieux. La maturation protéolytique du précurseur Pr55Gag induit le réarrangement morphologique de la particule alors que le dimère d’ARNg acquiert une compaction optimale. Ces réarrangements conformationnels restent encore inconnus et sont facilités par l’activité chaperonne de la protéine NCp7. Notre but a été de déterminer les différentes étapes menant à l’obtention d’un dimère d’ARNg mature. Nous avons donc étudié la structure des 550 premiers nucléotides du génome par cartographie chimique, à la fois 1. in vitro en présence des protéines Pr55Gag, GagΔp6, intermédiaires contenant le domaine NC et NCp7 et 2. in viro par l’approche hSHAPE-Seq que nous avons développé. Les particules matures et bloquées aux différentes étapes de maturation de Pr55Gag ont été analysées ainsi que des particules matures et totalement immatures traitées avec l’éjecteur de zinc AT-2. Ce traitement permet d’identifier les sites de protection de Pr55Gag et NCp7 ainsi que leur activité déstabilisatrice. / The HIV-1 particle buds from the infected cell as an immature particle and has to undergo a maturation process to become infectious. Proteolytic processing of Pr55Gag triggers morphological rearrangements of the particle whereas the gRNA dimer becomes more stable. Genomic rearrangements remain poorly understood and are facilitated by the RNA chaperone activity of the NCp7 protein. Our goal was to determining the different steps leading to the formation of the mature dimeric gRNA. To this end, the structure of the first 550 nucleotides of the HIV-1 genome was assessed by chemical probing 1. in vitro with Pr55Gag, GagΔp6, NC-containing intermediates and NCp7 proteins and 2. in viro with the hSHAPE-Seq approach we developed. Wild type and mutant viruses mimicking the sequential processing of Pr55Gag were analysed, as well as immature PR- and mature particles treated with the AT-2 zinc ejector, in order to identify the Pr55Gag and NCp7 binding sites and their gRNA destabilising activity.

Les écosystèmes marins côtiers sont constament soumis à des pollutions, notamment aux hydrocarbures, du fait de leur localisation et de leurs caractéristiques environnementales. Le rôle clé des microorganismes dans la dégradation de ces polluants est aujourd’hui très bien décrit. Toutefois, les conditions d’oxygénation fluctuantes dans ces environnements côtiers, dues aux marées et aux activités de bioturbation de la macrofaune, influencent les communautés microbiennes.Ainsi, ce travail de thèse a eu pour objectif de caractériser, l’assemblage de communautés microbiennes hydrocarbonoclastes de sédiments marins côtiers soumises à des oscillations oxie/anoxie en présence de pétrole lors d’une expérience en bioréacteurs. L’adaptation des bactéries marines hydrocarbonoclastes notamment des genres Alcanivorax et Cycloclasticus vis-à-vis de ces variations d’oxygène a pu être investiguée par oligotypage. Des écotypes ont été identifiés en fonction des conditions d’oxygénation démontrant ainsi les capacités d’adaptation aux conditions oscillantes d’oxygène de ces deux genres. La structure des communautés archéennes (séquençage des transcrits du gène de l’ARNr 16S) n’a pas montré de modification évidente liée aux conditions d’oxygénation démontrant ainsi des capacités d’adaptation et/ou de résistance plus importantes chez ces microorganismes comparées aux communautés bactériennes. Enfin, les analyses métagénomiques ont mis en évidence une réponse fonctionnelle spécifique aux oscillations oxie/anoxie. Ainsi, ces travaux de thèse apportent de nouvelles connaissances sur l’influence des variations d’oxygénation sur les communautés microbiennes et par conséquent sur la dégradation des hydrocarbures au sein des écosystèmes marins côtiers. / Coastal marine ecosystems are constantly subject to pollution, particularly hydrocarbons, because of their location and their environmental characteristics. The key role of microorganisms in the degradation of these pollutants is now well described. However, fluctuating oxygenation conditions in these coastal environments, due to tides and macrofauna bioturbation activities influence microbial communities.Thus, this thesis work aimed to characterize the assembly of microbial hydrocarbonoclastic communities of coastal marine sediments subjected to oxic/anoxic oscillations in the presence of oil during a bioreactor experiment. The adaptation of MOHCB, particularly of Alcanivorax and Cycloclasticus genera, to these oxygen variations has been investigated by oligotyping. Ecotypes were identified according to the oxygenation conditions demonstrating adaptation capacities of these two genera to the oscillating oxygen conditions. The structure of archaeal communities (16S rRNA transcript sequencing) did not show any modification related to the oxygenation conditions thus demonstrating greater adaptation and/or resistance capacities in these microorganisms compared to the bacterial communities. Finally, metagenomics analyses revealed a specific functional response to oxic/anoxic oscillations. Thus, this thesis provides new insights into the influence of oxygenation variations on microbial communities and consequently on the degradation of hydrocarbons in coastal marine ecosystems.

Réseaux d'interactions, biodiversité et services éco-systémiques en milieu agricole : que nous apprennent les coléoptères carabiques ? / Interaction networks, biodiversity and ecosystem services in agricultural areas : lessons from carabid beetles communities

Le contrôle des ravageurs est l'un des principaux services éco-systémiques rendus par la biodiversité à l'agriculture. Les communautés d'insectes auxiliaires, hébergées par les espaces agricoles présentent des niveaux de diversité, spécifique et fonctionnelle, élevés et leurs biologie et traits de vie sont bien décrits et étudiés. Ces communautés constituent donc un excellent modèle pour aborder des questions d'intérêt à la fois fondamental et appliqué sur les mécanismes à l'origine de la biodiversité et sur l'impact de la biodiversité sur l'approvisionnement en services éco-systémiques. Dans cette thèse, nous développons une combinaison originale d'approches classiques et d'approches moléculaires de pointe pour élucider les relations trophiques au sein de la communauté de coléoptères carabiques en milieu agricole. Les coléoptères carabiques peuvent contribuer de façon significative au service de contrôle biologique mais les mécanismes généraux conditionnant cette contribution restent encore difficiles à évaluer par manque d'approche systémique pour l'analyse de leurs réseaux d'interactions.L'étude sans a priori du régime alimentaire de la communauté de carabes dans un paysage agricole typique révèle un partitionnement de la ressource entre groupes d'espèces. L'étude expérimentale des interactions entre espèces avec un régime alimentaire similaire montre une différentiation des activités spatio-temporelles à fine échelle. D'un point de vue fondamental, ces résultats semblent démontrer la prépondérance des processus déterministes (partage de niche) par rapport aux processus neutres (stochasticité environnementale) pour expliquer la coexistence des espèces. D'un point de vue appliqué, l'importance de la ressource dans la structuration des communautés de carabes fournit un levier d'action potentiel pour l'élaboration de stratégies de gestion afin d’optimiser leur fonction de régulateurs naturels. / Biological control is one of the main ecosystem services provided by biodiversity in agroecosystems. Communities of beneficial insects, hosted by agricultural areas exhibit high levels of species and functional diversity, and their biology and life history traits are well described today. These communities are therefore an excellent model for addressing issues of fundamental and applied interest about mechanisms at the origin of biodiversity and its impacts on the supply of ecosystem services. In this thesis, we develop an original combination of advanced molecular approaches and more traditional methods in order to elucidate trophic interaction network within the community of carabid beetles in agricultural areas. The carabid beetles can significantly contribute to the service of biological control, but their contribution and beneficial conditions are difficult to assess because of their opportunistic and plastic feeding behavior. A without a priori investigation of carabid diet at community level in a typical agricultural landscape reveals a resource partitioning between groups of species. Additional experimental studies in laboratory conditions indicate that interspecific competition could be the mechanism generating this partitioning. From a fundamental point of view, these results suggest a preponderance of deterministic processes (niche partitioning) compared to neutral processes (environmental stochasticity) to explain the coexistence of species. From an applied point of view, the importance of the resource in structuring carabid communities provides a potential lever of action for the development of efficient management strategies optimizing carabid function as crop auxiliaries.

Characterization of the Marine Sponge Amphimedon compressa Microbiome Across a Spatial Gradient

Diverse and ecologically important microbial communities (microbiomes) are symbiotic within marine sponges. In this study, the microbiome of Amphimedon compressa from three sample locations (Broward and Dade Counties, Southeast Florida, USA and the Southern Caribbean, Bocas del Toro, Panama) is characterized using 16S rRNA Illumina sequencing. The predominant taxa are Proteobacteria and Cyanobacteria, as expected for Low Microbial Abundance sponges, accounting for over 53% of the total microbiome community. The numbers of Operational Taxonomic Units (OTUs) decrease from Broward County (2,900) to Dade County (2,300) and then Bocas del Toro (1,200). The correlates to a decreasing north-south gradient of sponge microbiome richness and diversity. Sponge microbiome richness and Alpha diversity are nearly identical from the two closest locations (37 km), both in Southeast Florida (Tukey HSD/ANOVA; p=0.999). However Panama sponge microbiome richness and Alpha diversity are distinctly lower, with the primary driver being distance, ~1,850 km from Southeast Florida. Abiotic factors driving this trend of decreased richness and diversity include increased temperature, and deceased salinity in relation to precipitation-based seasons. Sponge microbiome Beta diversity as determined by Bray-Curtis Dissimilarity and Non-Metric Multidimensional Scaling documents the clustering of Panama samples as distinct from the Broward and Dade County samples. In a seasonal comparison, Broward County sponge microbiome richness (p=0.026, r2=0.92) and Alpha diversity (p=0.007, r2=0.98) are significantly different, documenting robust effects of temperature. This comparison confirms lowest microbiome OTU diversity in the season with highest precipitation and highest temperatures of 29.8 °C. These results are consistent with prior studies that report decreasing microbiome OTU richness and diversity under conditions of environmental stress such as decreased salinity and increased temperatures.

Etudes moléculaires de la diversité des communautés et populations de champignons mycorhiziens à arbuscules (Glomeromycota) / Molecular community and population studies of arbuscular mycorrhizal fungi (Glomeromycota)

La symbiose mycorhizienne à arbuscules, dont l’apparition est conjointe à celle des plantes terrestres il y a 460 millions d’années, est une association mutualiste à bénéfices réciproques qui s’instaure entre la plupart des plantes terrestres, y compris celles cultivées, et des microorganismes ubiquitaires du sol que sont les champignons mycorhiziens à arbuscules (CMA, phylum des Glomeromycota). Lors cette symbiose, le fort potentiel d’amélioration de la nutrition minérale des plantes, et donc de la production végétale, est un atout dans le contexte mondial actuel d’augmentation de la demande de la production agricole. Afin d’optimiser les services écosystémiques des CMA dans les écosystèmes et en particulier les agroécosystèmes, la maîtrise de cette symbiose en ingénierie écologique nécessite la compréhension des mécanismes complexes qui régissent la dynamique de cette symbiose dans ces écosystèmes. Pour cela, nous avons étudié la diversité des communautés et des populations de CMA dans les agroécosystèmes à différentes échelles spatiales et sous l’influence de différentes pratiques culturales par des techniques d’empreintes moléculaires: séquençage haut-débit et polymorphisme de longueur de fragments de restriction. Les résultats obtenus montrent que la structuration de la diversité des CMA est influencée par le type d’usage de sol (prairie vs. culture), les pratiques culturales (retournement du sol, fertilisation et système de culture) ainsi que par les facteurs abiotiques (e.g. pH du sol). En conclusion, ces différents facteurs sont à prendre en compte dans l’optimisation des services écosystémiques des CMA. / The arbuscular mycorrhizal symbiosis, which appeared at the same time as land plants, 460 million years ago, is a mutualistic beneficial association between most land plants, including those cultivated, and arbuscular mycorrhizal fungi (AMF). AMF, from the Glomeromycota phylum, are widespread soil microorganisms needing a photosynthetic host to complete their life cycle (obligate symbionts). The great potential of plant mineral nutrition improvement and crop production increased during this symbiosis, make AMF an asset in the context of an increase in the demand of world food crop production. The control of that symbiosis by ecology engineering in order to improve ecosystem services, especially in agroecosystems, needs to better understand the mechanisms regulating its dynamic. Therefore, we studied community and population diversity of AMF under influences of different agricultural practices at several spatial scales using genetic fingerprinting methods: high-throughput sequencing and restriction fragment length polymorphism. Results show that AMF diversity is structured by land use type (grassland vs. arable fields), cultural practices (soil disturbance, fertilizations, culturing systems) as well as environmental factors (e.g. soil pH). In conclusion, those different factors have to taken in account in AMF ecosystemic service managing.

Filogeografia e genômica populacional de anuros neotropicais : estruturação, diversidade e demografia histórica /

Orientador: Célio Fernando Baptista Haddad / Resumo: Nesta tese exploramos a diversificação de espécies de anuros da Tribo Lophyohylini distribuídas na Mata Atlântica (MA) e Caatinga, biomas do Brasil. Para tanto, utilizamos dados genômicos e métodos de filogeografia estatística para analisá-los, uma abordagem robusta e até então ainda escassa na filogeografia dos organismos sul-americanos. Através do sequenciamento Sanger amostramos trechos de DNA mitocondrial (mtDNA) e através do sequenciamento de alto rendimento obtivemos polimorfismos de nucleotídeo único (SNPs) do DNA nuclear (nDNA). No primeiro capítulo, reunimos 82 amostras da espécie Aparasphenodon brunoi que apresenta distribuição nas terras baixas e costeiras do bioma MA, sendo considerada ideal para investigar o papel da instabilidade climática do Pleistoceno em seu processo de diversificação. Ainda no primeiro capítulo, para avaliar a influência do comportamento filopátrico, associado às diferenças no modo reprodutivo, na dispersão e consequentemente, no fluxo gênico entre populações, reunimos 72 amostras de A. arapapa e A. aff. brunoi. Estas tratam-se de espécies simpátricas, de distribuição mais restrita e com modos reprodutivos contrastantes o que as tornam ideais para esse tipo de comparação. De acordo com a inferência baseada em modelos demográficos, por volta do último máximo glacial (UMG) a população norte de A. brunoi se manteve estável enquanto que a do sul experimentou um gargalo seguido de expansão recente. To do so, we used genomic data and methods of statistical phylogeography to analyze them, a robust and until then still scarce approach in the phylogeography of South American organisms. Through the Sanger sequencing we sampled mitochondrial DNA (mtDNA) and through high-throughput sequencing we obtained single nucleotide polymorphisms (SNPs) from nuclear DNA (nDNA). In the first chapter, we collected 82 samples of the species Aparasphenodon brunoi that is distributed in the low and coastal lands of the AF biome, being considered ideal to investigate the role of Pleistocene climatic instability in its diversification process. In the first chapter, to evaluate the influence of philopatric behavior, associated with differences in reproductive mode, dispersion and consequent gene flow among populations, we also collected 72 samples of A. arapapa and A. aff. brunoi species. These are sympatric species with a narrower distribution and with contrasting reproductive modes, making them ideal for this type of comparison. Amélioration des services de génomiques et de surveillance du virus du syndrome reproducteur et respiratoire porcin

Le virus du syndrome reproducteur et respiratoire porcin (VSRRP) est un pathogène important, entrainant des pertes économiques de 130 millions de dollars annuellement au Canada. La surveillance est effectuée par séquençage Sanger du gène ORF5 mais nous croyons que le séquençage du génome entier (SGE) du VSRRP permettrait une meilleure surveillance épidémiologique comparé au séquençage du gène ORF5. Pour développer une méthode efficace de SGE du VSRRP, 149 échantillons (sérums, poumons, tissus, autres) d’animaux malades ou récoltés pour fin de surveillance ont été analysés. L'ARN viral a été concentré par enrichissement d'ARN à queue poly (A) et le séquençage effectué sur une plateforme Illumina. Le SGE a été efficace dans 67,11% des échantillons, réussissant dans certains échantillons de poumons et de sérums possédant une valeur de quantification (Cq) du virus par RTqPCR jusqu’à 26,50 et 34.13, respectivement. La méthodologie développée de SGE du VSRRP a été 4650 fois plus sensible que les méthodes décrites précédemment. Pour quantifier l’impact du SGE, 88 échantillons (dont le SGE a réussi) ont été utilisés pour comparer le SGE au séquençageORF5. Deux génomes de VSRRP différents ont été trouvés dans quatre échantillons différents (taux de coinfection de 4,55%). Six génomes de VSRRP (6,52% des souches) ont été classés différemment par rapport à la classification ORF5. Surveillance is done by Sanger sequencing of the ORF5 gene, but we hypothesized that whole genome sequencing (WGS) of PRRSV genome will allow a better epidemiological monitoring of PRRSV compared to ORF5 gene sequencing. To develop an efficient method of PRRSV WGS, 149 PRRSV samples (sera, lungs, pool of tissues and others) collected for surveillance or from sick animals were tested. Viral RNA was concentrated using a poly(A) tailed RNA enrichment method, and sequencing was done on an Illumina platform. WGS was successful in 67.11% of cases. WGS was successful in some tissues and lungs samples with RT-qPCR cycle quantification (Cq) values up to 26.50, and in some sera with Cq value up to 34.13. The developed WGS methodology was 4650 times more sensitive for PRRSV WGS than previously described methods. To quantify the impact of WGS, 88 successful samples for the WGS of PRRSV were used to compare efficiency of WGS and ORF5 sequencing. Two different full-length genomes of PRRSV were found in four of those samples (coinfection rate of 4.55%). Six full-length PRRSV genomes (6.52% of PRRSV strains) were found to cluster differently compared to ORF5 sequencing. WGS of PRRSV also enabled a better classification or characterisation of 9.10% of the PRRSV infected samples compared to ORF5 sequencing. Thus, WGS can be both sensitive and more accurate then ORF5 classification for the characterisation of PRRSV strains.

Les cancers du sein et de l’ovaire apparaissent dans 5 à 10% dans un contexte de prédisposition génétique, dont seule une faible part est expliquée par la présence d’un variant pathogène sur les gènes BRCA1, BRCA2 et PALB2. Le séquençage à haut-débit permet d’explorer cette hérédité manquante, mais représente un nouveau défi à la fois informatique, statistique et biologique. Trois approches utilisant cette nouvelle technologie ont été employées pour rechercher de nouveaux facteurs de prédisposition. En premier lieu, les risques associés à 34 gènes connus ou suspectés d’être impliqués dans les prédispositions ont été estimés à partir de l’analyse de 5 131 cas index et le développement d’une nouvelle approche statistique. Aussi la participation des néo-mutations en mosaïque dans le syndrome a été explorée à partir de 1 750 cas index issus de l’étude précédente, avec un logiciel de détection des variants faiblement représentés développé spécifiquement: outLyzer. Enfin, l’exploration par séquençage de l’hérédité manquante a été étendue à un panel de 201 gènes impliqués dans le cancer, à partir de 118 patientes sélectionnées pour la précocité d’apparition de leur maladie, élément fortement évocateur d’un facteur de prédisposition. Les résultats de ces travaux ont permis de valider la pertinence de l’étude de PALB2, RAD51C et RAD51D pour la prise en charge des patients, et suggèrent aussi une implication sous-estimée des variants en mosaïque. Cependant il reste encore très probablement d’autres facteurs génétiques fortement pénétrants à découvrir mais dont la modulation du risque répond à un modèle oligogénique. / Breast and ovarian cancers appear in 5 to 10% of cases in a context of genetic predisposition, of which only a small proportion is explained by the presence of a pathogenic variant on the BRCA1, BRCA2 and PALB2 genes. High throughput sequencing can explore this missing heredity, but represents a new challenge both in computing, statistics and biology. Three approaches using this new technology have been used to investigate new predisposition factors. First, the risks associated with 34 known or suspected genes involved in predispositions were estimated from the analysis of 5,131 index cases and the development of a new statistical approach. Also, the participation of mosaic neo-mutations in the syndrome was explored from 1,750 index cases from the previous study, with a software developed specifically for detecting poorly represented variants: outLyzer. Finally, the exploration by sequencing of the missing heredity was extended to a panel of 201 genes involved in cancer, from 118 patients selected for the early onset of their disease, a highly suggestive element of a predisposition factor. The results of this work validated the relevance of the PALB2, RAD51C and RAD51D study for patient management, and also suggested an underestimated involvement of mosaic variants. However, there are still very likely other highly penetrating genetic factors to be discovered, but whose risk modulation is based on an oligogenic model.
