Implementation of marker assisted breeding in triticale

Thesis (MScAgric)--Stellenbosch University, 2011. / ENGLISH ABSTRACT: Research into markers for the detection of genetic diversity and cultivar identification has become an important component of the genetic improvement of crops. However, the incorporation of marker assisted selection (MAS) as a tool for the identification and characterization of breeding material has not been fully implemented in the breeding of spring triticale at Stellenbosch University’s Plant Breeding laboratory (SU-PBL). The present study served as a case study in order to achieve this. The first part of the study concerned the detection of genetic diversity in 101 newly sourced triticale cultivars, from a USDA germplasm bank, together with five local control cultivars, in order to identify possible crossing parents. Eight SSR markers, including five derived from rye and three from wheat, and five agronomic characteristics were used to assess diversity. In seedling screening the foreign cultivars showed resistance towards the stem rust isolate used, but were mostly susceptible to the leaf rust isolate. Out of the 8 SSR markers tested, 7 markers were polymorphic and revealed 140 alleles varying from 12 to 26 with an average of 17.5 alleles per locus. The observed polymorphic information content (PIC) value ranged from 0.39 to 0.88 with an average of 0.70, indicative of the good discriminatory ability of the SSR markers. The data revealed that the South African cultivars were genetically closely related to cultivars from the USA and Canada. The second part of the study focused on the introgression of a blue aleurone layer gene (Ba), carried by a wheat cultivar, ‘Cltr1202STR’, and purple pericarp genes (Pp1; Pp3) also carried by a wheat cultivar, ‘Amethyst’, into a triticale background. Unfortunately the introgression of the purple pericarp genes failed. Two lines containing the blue aleurone layer, 11T023 and 11T028, were however successfully created. Molecular typing of these lines with SSR markers were able to show that BC4F1 line 11T023 (Ba) B was genetically similar to the recurrent parent ‘Agbeacon’; and that the BC4F1 11T028 line (Ba) A was closest to the ‘US2007’ recurrent parent. The study illustrated that MAS was a reliable tool for detecting genetic diversity in newly sourced germplasm, and assisted in making a backcross breeding effort more effective. The data generated from MAS could therefore clearly assist in making the SU-PBL breeding program more effective by moving, better informed, decision making toward data based partly on the genotype, thereby minimizing the risks associated with purely phenotypic based decisions. / AFRIKAANSE OPSOMMING: Navorsing rondom die gebruik van merkers vir die bepaling van genetiese-diversiteit en kultivar identifikasie is ‘n toenemend belangriker komponent vir die genetiese verbetering van gewasse. Die inkorporering van merker-bemiddelde-seleksie (MBS) as gereedskap vir die identifikasie en karaktarisering van telingsmateriaal is nog nie ten volle geïmplimenteer in die lente korogtelingsprogram van die Stellenbosch Universiteit Planteteeltlaboratorium (SU-PTL). Die studie het gedien as gevallestudie ten einde dit te bereik. Die eerste gedeelte van die studie het gehandel oor die tipering van die genetiese diversiteit van ‘n 101 kultivars verkry vanaf ‘n USDA kiemplasmabank saam met 5 plaaslike kontroles. Dit was gedien ten einde moontlike kruisings-ouers te kon identifiseer. Agt SSR merkers, insluitend vyf afkomstig van rog en drie vanaf koring, asook vyf agronomiese kenmerke is aangewend om die materiaal se diversiteit te tipeer. Saailingtoetsing is ook gedoen en het aangetoon dat die meeste kultivars weerstandig was vir die stamroes-isolaat, maar nie die blaarroes-isolaat nie. Van die agt SSR merkers getoets het sewe getoon om polimorfies te wees en het ‘n 140 allele gegee wat gewissel het vanaf 12 tot 26 per lokus met ‘n gemiddeld van 17.5. Die waargenome polimorfiese inligtings inhoud (PII) waarde het gewissel vanaf 0.39 tot 0.88 met ‘n gemiddeld van 0.70. Die merkers kon dus suksesvol diskrimineer. Die data het aangetoon dat die Suid-Afrikaanse kultivars genetiese die naaste verwant was aan die kultivars afkomstig vanaf die VSA en Kanada. Die tweede gedeelte van die studie het gefokus op die introgressie van ‘n blou aleuron-laag geen (Ba), afkomstig vanaf die koringkultivar ‘Cltr1202STR’, en twee pers-perikarp gene (Pp1; Pp3), afkomstig vanaf die koringkultivar ‘Amethyst’, na ‘n korog agtergrond. Ongelukkig het die oordrag van die pers-perikarp gene gefaal. Twee lyne wat die blou aleuron- laag bevat, 11T023 en 11T028, is egter suksesvol geskep. Tipering van die lyne met die SSR merkers het aangetoon dat die BC4F1 lyn 11T023 (Ba) B genetiese baie na aan die herhalende ouers ‘Agbeacon’ is en dat die BC4F1 11T028 lyn (Ba) A nader is aan die herhalende ouer ‘US2007’. Die studie het dus geïllustreer dat MBS gebruik kan word as ‘n betroubare manier om genetiese diversiteit te bepaal en by te dra tot die sukses van ‘n terugkruisingsprogram. Die data wat dus voortspruit uit MBS kan dus help om die SU-PTL se telingsprogram te assisteer in die besluitnemingsproses tydens teling deur beter genotipe gebaseerde besluite te neem wat die riskio van fenotipe gebaseerde besluite kan help verminder.

A la fin de l'Ancien Régime le nord-est du Quercy est une région d'habitat dispersé dont le mas constitue le territoire de base. Les hommes y vivent d'une poly-agriculture traditionnelle. Une fiscalité accablante les assujettit aux pouvoirs englobants de la monarchie et des seigneuries, essentiellement ecclésiastiques. La thèse étudie le comportement de ces populations devant les prélèvements de la taille royale, des rentes seigneuriales et des dîmes. La description de la terre utilise les deux instruments que sont : les compoix communautaires et les terriers seigneuriaux. Faute de plan cadastral, une méthode originale est mise en œuvre pour représenter sous forme de graphes géoréférencés les parcellaires fonciers. La terre et les hommes sont ainsi mis en perspective dans des réseaux de proximités géographique, agraire et sociale. La recherche examine l'organisation des communautés d'habitants en face d'une administration étatique de plus en plus contraignante. De son côté, la seigneurie, forte du « complexum feudale », propriétaire éminente de la terre, prélève à l'intérieur des mas des rentes en nature en vertu des censives indivises et perpétuelles que les emphytéotes lui reconnaissent en échange de leur droit de propriété utile. Enfin, l'Eglise est un élément fédérateur et unificateur dans cette société, qui est encore à moitié protestante, au début du XVIIe siècle. Un vaste corpus démographique permet d'analyser le fonctionnement endogame de cette population qui pratique un système successoral inégalitaire. L'héritage de la terre constitue la seule richesse sur le long terme. Les stratégies de reproduction sociale des élites locales et des paysans sont abordées. / At the end of the « Ancien Regime » the mas (sive village) is the elementary territorial unit in the northeast of the Quercy province. Men in their estate are living from traditional farming. They suffer heavy taxes from the encompassing powers, the monarchy and the ecclesiastical lords. The thesis studies the behavior of the population in front of the different tax levies, property taxes, private incomes, tithes. As maps are not used at that time, the two types of archive documents for land registers, the « compoix » and the lord « terriers », are analyzed by an original method, using geographical referenced graphs. The soil and the human being are represented in geographic, agrarian and social networks. The research focuses on the communities of inhabitants confronted by the growing monarchic state. Consuls designed annually by the farmer's assemblies have the thankless task to collect the royal taxes, the « taille ». On another side the lords, using their property rights known as the « complexum feudale » takes off foodstuffs from the harvests. The church also plays a central role in that society where the beginning of the XVIIth century protestantism is still present. A large demographic corpus allows the study of that endogamous population which practices an unequal inheritance system. The land constitutes the only long term wealth and so directs the social reproduction strategy. The thesis considers how following the individualism growth, the rise of the population, the matrimonial diffusion, the society progressively becomes, on one side, free from the lord domination and on the other side, dutiful to the state power.

LEADER a rozvoj venkova (případová studie MAS Posázaví) / LEADER and rural development (the case study of LAG Posázaví)

Thesis deals with the LEADER method as a specific tool for the rural development. Its aim is to detect how is LAG Posázaví fulfilling principles LEADER in its activities and project implementations. The empirical part will be based on a content analysis of all completed projects of LAG Posázaví through programs LEADER CZ, LEADER+ a LEADER(SPL) which will evaluate an extent of particular LEADER principles. The creation of conceptual outsets for the empiric part of the thesis will allow literary research, which puts some theories of rural development and projection into exogenous and endogenous model of rural development. Thesis emphasizes the endogenous rural development and individual principles on which the LEADER approach is based. The research results demostrate the long-term upward trend of implementing the LEADER principles in projects implemented by LAG Posázaví. While the variable "implementation of innovative approaches" is in the long term constant value in the last two reporting periods, the other monitored variables are on a steady growth. The upward trend was surprisingly not evident within the short term development.

However, this breed has poor fat deposition. Therefore researches have been done with the objective of increasing the fat deposition in this breed. These efforts include search for molecular markers that could aid the identification of animals with greater genetic potential for this trait. In several bovine populations the centromeric region of chromosome 14 was related with fat deposition. The thyroglobulin gene is located at 4.46 Mb in that chromosome and reports describe the influence of a polymorphism in the 5´ leader sequence of that gene on marbling and fat thickness. The scope of this work was to analyze the effect of this polymorphism in the thyroglobulin gene as well as of two flanking microsatellite markers, CSSM066 (2.95 Mb) and ILSTS011 (6.93 Mb) on backfat thickness of Canchim beef cattle. Five hundred and seventy two animals of two groups genetic (CA and MA), raised in two farms and pertaining to 64 half-sib families were evaluated. Associations of marker genotypes with phenotypic measures (backfat thickness) were analyzed by a mixed model. The results showed that microsatellite marker CSSM066 had a significant effect on fat thickness in the studied populations. However, this trait was not significantly associated with the polymorphism of the thyroglobulin gene and with the microsatellite marker ILSTS011, what suggests that another gene located in the centromeric region of chromosome 14 of bovine can be responsible for the variation on this trait. The genome region close to CSSM066 marker, that indicated association with fat thickness in our study, should be further investigated to produce information that may be incorporated in improvement programs / Canchim é uma raça sintética que tem sido usada na indústria de gado de corte como uma alternativa para intensificação da produção. No entanto, esta raça possui pouca gordura de cobertura. Desse modo pesquisas têm sido realizadas com o objetivo de aumentar a deposição de gordura nessa raça. Essas pesquisas incluem a procura por marcadores moleculares que podem auxiliar a identificação de animais com maior potencial genético para a característica. Em várias populações bovinas a região centromérica do cromossomo 14 foi associada com deposição de gordura. O gene da tireoglobulina está localizado à 4,46 Mb nesse cromossomo e relatos descrevem a influência de um polimorfismo na seqüência 5´ líder desse gene sobre o marmoreio e espessura de gordura. O objetivo deste trabalho foi analisar o efeito desse polimorfismo no gene da tireoglobulina, assim como de dois marcadores microssatélites que flanqueiam esse gene, CSSM066 (2,95 Mb) e ILSTS011 (6,93 Mb) sobre a espessura de gordura em bovinos da raça Canchim. Quinhentos e setenta e dois animais, de dois grupos genéticos (MA e CA), criados em duas fazendas e pertencentes à 64 famílias de meio-irmãos foram avaliados. Associações dos genótipos dos marcadores com as medidas fenotípicas (espessura de gordura) foram analisadas por um modelo misto. Os resultados mostraram que o marcador microssatélite CSSM066 teve efeito significativo sobre a espessura de gordura nas populações estudadas. No entanto, esta característica não foi significativamente associada com o polimorfismo do gene da tireoglobulina e com o marcador microssatélite ILSTS011, o que sugere que outro gene situado na região centromérica do cromossomo 14 de bovinos deva ser responsável pela variação da característica. Novos estudos merecem ser realizados próximos ao marcador CSSM066, que indicou associação com espessura de gordura em nosso estudo, a fim obter informações que possam ser incorporadas em programas de melhoramento

The work begun with the technique DOSY, in which a known mixture of two natural products was employed to implement the technique and optimise the experiments of DOSY, DOSY-COSY and DOSY-HSQC. After that, the DOSY experiments was employed in a group of natural products mixtures, in which the technique applicability was assessed. The second part of the work was carried out by the implementation of HR-MAS technique with the experimental conditions optimisation and the technique evaluation in the study of Citrus leaves. The evaluation of the technique was carried out by the distinction among six Citrus sinensis varieties, as the indicator for the defence substances present in leaves of Citrus sinensis grafted in Citrus limonea and the detection and identification of the defence substances in leaves of Citrus spp under the plague attack. / O presente trabalho relata a implementação e a aplicação de duas técnicas relativamente recentes em RMN - DOSY e HR-MAS como ferramentas na análise de produtos naturais em mistura e em folhas de Citrus, respectivamente. O trabalho iniciou-se com a técnica DOSY, em que uma mistura conhecida de dois produtos naturais foi empregada para implementar a técnica e otimizar os experimentos de DOSY, DOSY-COSY e DOSY-HSQC. Posteriormente, foram realizados experimentos de DOSY em um conjunto de misturas de produtos naturais, no qual a aplicabilidade da técnica foi avaliada. A segunda parte do trabalho foi realizada com a técnica HR-MAS, que se iniciou com sua implementação, teve continuidade com a otimização das condições experimentais e foi finalizada com a avaliação de sua potencialidade como uma ferramenta na análise de folhas intactas de Citrus. Para isto a técnica foi avaliada quanto à distinção entre seis variedades de Citrus sinensis, à indicação de substâncias de defesa presentes em Citrus sinensis enxertado em Citrus limonea e à detecção e identificação de substâncias de defesa presentes em folhas de Citrus spp sob o ataque de pragas.

Durante o refino, a presen?a de cloreto pode levar a forma??o de HCl, causando s?rios problemas de corros?o. Nesse sentido, foi desenvolvida uma metodologia para determina??o de cloro em amostras de petr?leo, preparadas sob a forma de emuls?es, por espectrometria de absor??o molecular de alta resolu??o com fonte cont?nua atrav?s da mol?cula diat?mica MgCl no comprimento de onda 377,01 nm. O preparo da emuls?o foi otimizado atrav?s de um planejamento experimental Centroid-Simplex. As condi??es ?timas de preparo das emuls?es foram: 0,5mL HNO3 5% (v/v), 0,5mL de xileno e 2 mL de uma mistura dos solventes n-Propanol/ Triton X-100 na propor??o 5:1. A massa de amostra de petr?leo foi de cerca de 0,20g. Magn?sio foi usado como precursor da mol?cula de MgCl, e a concentra??o otimizada foi de 10 g L-1. Os estudos da propor??o entre Mg e Cl para favorecimento da forma??o da mol?cula mostraram que para garantir a m?xima forma??o da mol?cula de MgCl ? necess?rio utilizar uma raz?o em massa de pelo menos 500 Mg:1 Cl. Uma massa de 5 ?g de Pd foi introduzida ? cada ciclo de inje??o como modificador qu?mico, para aumentar a estabilidade t?rmica da esp?cie molecular. As temperaturas de pir?lise e vaporiza??o otimizadas foram 800 ?C e 2300 ?C, respectivamente. Para an?lise de cloro, foram utilizadas oito amostras de petr?leo da Bacia Potiguar e dois materiais de refer?ncia certificados, ?leo lubrificante aditivado (NIST 1848) e a de ?leo combust?vel (NIST 1634c), foram utilizados para a verifica??o da exatid?o do m?todo. A estrat?gia de calibra??o contra padr?es aquosos foi poss?vel, obtendo-se o LOD de 5 mg kg-1. Testes de adi??o/recupera??o foram realizados e os valores obtidos ficaram na faixa entre 92 e 117%. A metodologia proposta mostra-se simples, r?pida com preparo de amostra simplificado. / Chloride is considered an important contaminant of petroleum as it interferes with the process of transportation and refining and can be transferred to the final product derivatives. During refining, the presence of chloride may lead to the formation of HCl, causing serious corrosion problems. A methodology for the determination of chlorine in petroleum samples prepared by emulsions was developed by high resolution molecular absorption spectrometry with continuum source through the diatomic molecule MgCl, in the wavelength 377.01 nm. The preparation of the emulsion was optimized through centroid-simplex design. The conditions of preparation of the emulsions were: 0.5 mL of 5% (v / v) HNO3, 0.5 mL of xylene and 2 mL of a mixture of n-Propanol / Triton X-100 solvents in the ratio 5:1. The crude oil mass used was about 0.20 g. Magnesium was used as the precursor of the molecule, the optimized concentration was 10 g L-1. The proportional studies between Mg and Cl for the formation of molecules show that to ensure the formation of a MgCl molecule is required for a mass ratio of at least 500 Mg: 1 Cl. A mass of 5 ?g of Pd was introduced at each cycle that chemical modifier for increase the thermal stability of the molecular species. The optimized pyrolysis and vaporization temperatures were 800 ? C and 2300 ? C, respectively. For chlorine analysis, eight crude oil samples from the Potiguar Basin and two certified reference materials, lubricated oil (NIST 1848) and fuel oil (NIST 1634c) were used, to verify the accuracy of the method. The calibration strategy against aqueous standards was possible, obtaining the LOD of 5 mg kg-1. Addition / recovery tests were performed and the values obtained were between 92 and 117%, values acceptable analytically. The proposed methodology is simple, fast with simplified sample preparation.

Real-Time Optimization (RTO) is a family of techniques that pursue to improve the performance of chemical processes. As general scheme, the method reevaluates the process conditions in a frequent basis and tries to adjust some selected variables, taking into account the plant state, actual operational constraints and optimization objectives. Several RTO approaches have born from the academy research and industrial practices, at the same time that more applications have been implemented in real facilities. Between the main motivations to apply RTO are the dynamic of markets, the seek for quality in the process results and environmental sustainability. That is why the interest on deeply understand the phases and steps involved in an RTO application has increased in recent years. Nevertheless, the fact that most of the existing RTO systems have been developed by commercial organizations makes it difficult to meet that understanding. This work studies the nature of RTO systems from a software point of view. Software requirements for a generic system are identied. Based on that, a software architecture is proposed that could be adapted for specfic cases. Benefits of the designed architecture are listed. At the same time, the work proposes a new approach to implement that architecture as a Multi-Agent System (MAS). Two RTO system prototypes were developed then, one for a well-know academic case study and the other oriented to be used in a real unit. The benefits of the MAS approach and the architecture, for researching on the RTO field and implementation on real plants, are analyzed in the text. A sub-product of the development, a software framework covering main concepts from the RTO ontology, is proposed as well. As the framework was designed to be generic, it can be used in new applications development and extended to very specific scenarios. / Otimização em Tempo Real (OTR) é uma família de técnicas que buscam melhorar o desempenho dos processos químicos. Como esquema geral, o método reavalia frequentemente as condições do processo e tenta ajustar algumas variáveis selecionadas, levando em considera ção o estado da planta, restrições operacionais e os objetivos da otimização. Várias abordagens para OTR t^em surgido da pesquisa acadêmica e das práticas industriais, ao mesmo tempo em que mais aplicações têm sido implementadas em plantas reais. As principais motivações para aplicar OTR são: a dinâmica dos mercados, a busca de qualidade nos resultados dos processos e a sustentabilidade ambiental. É por isso que o interesse em entender as fases e etapas envolvidas em uma aplicação OTR cresceu nos últimos anos. No entanto, o fato de que a maioria dos sistemas OTR em operação foram desenvolvidos por organizações comerciais dificulta o caminho para chegar nesse entendimento. Este trabalho analisa a natureza dos sistemas OTR desde o ponto de vista do software. Os requerimentos para um sistema genérico são levantados. Baseado nisso, é proposta uma arquitetura de software que pode ser adaptada para casos específicos. Os benefícios da arquitetura projetada foram listados. Ao mesmo tempo, o trabalho propõe uma nova abordagem para implementar essa arquitetura: Sistema Multi-Agentes (SMA). Dois protótipos de sistema OTR foram desenvolvidos. O primeiro aplicado num estudo de caso bem conhecido na literatura acadêmica. O segundo voltado para ser usado em uma unidade industrial. Os benefícios da abordagem SMA e da arquitetura, tanto na pesquisa relacionada com OTR, quanto na implementação em plantas reais, são analisados no texto. Um arcabouço de software que abrange os principais conceitos da ontologia OTR é proposto como resultado derivado do desenvolvimento. O arcabouço foi projetado para ser genérico, possibilitando seu uso no desenvolvimento de novas aplicações OTR e sua extensão a cenários muito específicos.

This work deals with the possibilities of using agents and multiagent systems in the areas of business process management and business process modeling. The aim of the theoretical part is to describe the theory of artificial agents, to assess the benefits of this approach and to describe current applications of MAS in BPM. In the theoretical part I also describe the issue of management and business process modeling and methodology MMABP. The aim of the analytical part is to summarize the possibilities of using MAS in BPM in the situations where business processes are already described and modeled and in the situations where there are no such descripctions nor models yet . In this part I also want to introduce my theory of agent-process, which is the possibility of looking at processes as autonomous agents. This theory is presented in practical demonstrations and examples by using the TROPOS methodology, and this theory is supported by references from the areas of agent and business process modeling.

This thesis discusses the basics of software agents and the way they form the multiagent coalitions. Genetic algorithms are introduced as one of the methods of solving the coalition formation problem. MAPC 2018 competition is introduced, which inspired the final design and implementation of the solution by using the tools described. A demo project was created, in which agents communicate with the MASSim server and gather data which is then used as an input into the genetic algorithm. Its purpose is to assign the agents to the tasks based on the input data, so that the tasks can be accomplished in the most effective manner possible. The results of this algorithm are evaluated in experiments which are focused on the quality of the solutions found as well as the time required for the calculation.

Planning And Control Of Swarm Motion As Continua

In this thesis, new algorithms for formation control of multi agent systems (MAS) based on continuum mechanics principles will be investigated. For this purpose agents of the MAS are treated as particles in a continuum, evolving in an n-D space, whose desired configuration is required to satisfy an admissible deformation function. Considered is a specific class of mappings that is called homogenous where the Jacobian of the mapping is only a function of time and is not spatially varying. The primary objectives of this thesis are to develop the necessary theory and its validation via simulation on a mobile-agent based swarm test bed that includes two primary tasks: 1) homogenous transformation of MAS and 2) deployment of a random distribution of agents on to a desired configuration. Developed will be a framework based on homogenous transformations for the evolution of a MAS in an n-D space (n=1, 2, and 3), under two scenarios: 1) no inter-agent communication (predefined motion plan); and 2) local inter-agent communication. Additionally, homogenous transformations based on communication protocols will be used to deploy an arbitrary distribution of a MAS on to a desired curve. Homogenous transformation with no communication: A homogenous transformation of a MAS, evolving in an space, under zero inter agent communication is first considered. Here the homogenous mapping, is characterized by an n x n Jacobian matrix ( ) and an n x 1 rigid body displacement vector ( ), that are based on positions of n+1 agents of the MAS, called leader agents. The designed Jacobian ( ) and rigid body displacement vector ( ) are passed onto rest of the agents of the MAS, called followers, who will then use that information to update their positions under a pre- iv defined motion plan. Consequently, the motion of MAS will evolve as a homogenous transformation of the initial configuration without explicit communication among agents. Homogenous Transformation under Local Communication: We develop a framework for homogenous transformation of MAS, evolving in , under a local inter agent communication topology. Here we assume that some agents are the leaders, that are transformed homogenously in an n-D space. In addition, every follower agent of the MAS communicates with some local agents to update its position, in order to grasp the homogenous mapping that is prescribed by the leader agents. We show that some distance ratios that are assigned based on initial formation, if preserved, lead to asymptotic convergence of the initial formation to a final formation under a homogenous mapping. Deployment of a Random Distribution on a Desired Manifold: Deployment of agents of a MAS, moving in a plane, on to a desired curve, is a task that is considered as an application of the proposed approach. In particular, a 2-D MAS evolution problem is considered as two 1-D MAS evolution problems, where x or y coordinates of the position of all agents are modeled as points confined to move on a straight line. Then, for every coordinate of MAS evolution, bulk motion is controlled by two agents considered leaders that move independently, with rest of the follower agents motions evolving through each follower agent communicating with two adjacent agents.
