Redescription Mining: Algorithms and Applications in Bioinformatics

Scientific data mining purports to extract useful knowledge from massive datasets curated through computational science efforts, e.g., in bioinformatics, cosmology, geographic sciences, and computational chemistry. In the recent past, we have witnessed major transformations of these applied sciences into data-driven endeavors. In particular, scientists are now faced with an overload of vocabularies for describing domain entities. All of these vocabularies offer alternative and mostly complementary (sometimes, even contradictory) ways to organize information and each vocabulary provides a different perspective into the problem being studied. To further knowledge discovery, computational scientists need tools to help uniformly reason across vocabularies, integrate multiple forms of characterizing datasets, and situate knowledge gained from one study in terms of others. This dissertation defines a new pattern class called redescriptions that provides high level capabilities for reasoning across domain vocabularies. A redescription is a shift of vocabulary, or a different way of communicating the same information; redescription mining finds concerted sets of objects that can be defined in (at least) two ways using given descriptors. We present the CARTwheels algorithm for mining redescriptions by exploiting equivalences of partitions induced by distinct descriptor classes as well as applications of CARTwheels to several bioinformatics datasets. We then outline how we can build more complex data mining operations by cascading redescriptions to realize a story, leading to a new data mining capability called storytelling. Besides applications to characterizing gene sets, we showcase its uses in other datasets as well. Finally, we extend the core CARTwheels algorithm by introducing a theoretical framework, based on partitions, to systematically explore redescription space; generalizing from mining redescriptions (and stories) within a single domain to relating descriptors across different domains, to support complex relational data mining scenarios; and exploiting structure of the underlying descriptor space to yield more effective algorithms for specific classes of datasets. / Ph. Evaluating the utility and validity of the representational redescription model as a general model for cognitive development

A series of studies were conducted with the aim of showing that the Representational Redescription (RR) model (Karmiloff-Smith, 1992) can be used a general model of cognitive development. In this thesis, 3 aspects of the RR model were explored. The first set of experiments involved analysing the generalisability of RR levels across tasks in a domain. In an initial study, the levels of the RR model were successfully applied to a balance scale task. Then, in a subsequent study, children’s RR levels on the balance scale task were compared with their RR levels on a balance beam task (see Pine et al, 1999). Children were seen to access the same level of verbal knowledge across both tasks. This suggests that it is verbal knowledge which provides the basis for generalisation of knowledge. The second set of experiments involved a consideration of the RR model in relation to the domain of numeracy. The levels of the RR model were applied to children’s developing representations for the one-to-one and cardinality principles. The RR levels were shown to have utility in predicting children’s openness to different types of “procedurally based” and “conceptually based” teaching interventions, with pre-implicit children benefiting from procedural interventions, and children who have implicit and more advanced representational levels benefiting from conceptual interventions. The final study involved a microgenetic analysis of children’s representational levels on the balance beam task. The findings from this study indicated the importance of a period of stability prior to a cognitive advance, and demonstrated that cognitive advances can be driven by changes in the verbal explanations that are offered, rather than changes in successful performance. This provides support for the mechanism of change proposed by Karmiloff-Smith, 1992. Together, the findings indicate that the RR model provides a useful perspective about the cognitive development of children. In particular, the thesis highlights when children can use the same representations for different tasks in a domain and suggests the mechanism that brings about representational change.

Philopota Wiedemann, 1830 é um gênero de acrocerídeos tropicais pertencente a Philopotinae, com distribuição exclusiva no Novo Mundo. O gênero compreende espécies conspícuas, com corpo fortemente curvado, tubérculo antenal longo e proeminente e probóscide usualmente tão longa quanto o corpo. O gênero foi descrito por Wiedemann (1830) para a espécie Philopota cônica e posteriormente interpretado por muitos autores como sinônimo sênior de Oligoneura Bigot, 1878. Desse modo, durante muito tempo assumiu-se que o grupo estaria distribuído tanto na região Neotropical quanto no Japão, até que Schlinger (1971a) revalidou o gênero Oligoneura, e transferiu as espécies paleárticas de Philopota para Oligoneura. No presente estudo, as 16 espécies inicialmente válidas de Philopota foram revisadas e destas, apenas nove espécies foram reconhecidas como válidas e são aqui redescritas. The genus Isistius Gill, 1864, which belongs to the family Dalatiidae, currently has three valid species: Isistius brasiliensis Quoy & Gaimard, 1824, I. plutodus Garrick & Springer, 1964 and I. labialis Meng, Zhu & Li, 1985. The most common species, I. brasiliensis, has a wide geographic distribution, and can be found in subtemperate and tropical seas; a comparative analysis of specimens from different localities has never been done. This study has thoroughly analyzed the morphological variation of this species along its distribution, elucidating that it represents only one species, and I. labialis becomes a junior synonym. The other species, I. plutodus, is known from only few specimens, raising doubts about their validity since I. brasiliensis is widely distributed. A detailed comparative analysis of these individuals was undertaken to test the validity of this species. The representatives of all the nominal species within Isistius were studied, identifying them morphologically and re-describing them through more precise characters. Therefore, this study analyzed minutely the external morphology, such as coloration, dentition, dermal denticles, body proportions, and internal morphology, such as the skeleton and musculature, of the known species, also covering morphometric and meristic aspects, to better define the genus and provide relevant morphological subsidies that may integrate future phylogenetic analysis of genera within the family / O gênero Isistius Gill, 1864, pertencente à família Dalatiidae, atualmente apresenta três espécies válidas: Isistius brasiliensis Quoy & Gaimard, 1824, I. plutodus Garrick & Springer, 1964 e I. labialis, Meng, Zhu & Li, 1985. A espécie mais comum, I. brasiliensis, tem uma ampla distribuição geográfica e pode ser encontrada em mares subtemperados e tropicais; uma análise comparativa detalhada de exemplares provenientes de diferentes localidades nunca foi feita. Este estudo examinou detalhadamente a variação morfológica desta espécie ao longo de sua distribuição, elucidando que ela representa apenas uma espécie, além de I. labialis ter se tornado um sinônimo júnior. A outra espécie, I. plutodus, é conhecida apenas por alguns exemplares, levantando dúvidas acerca de sua validade, dado que I. brasiliensis é amplamente distribuído. Foi feita uma análise comparativa detalhada destes indivíduos a fim de testar a validade da espécie. Estudaram-se representantes de todas as espécies nominais de Isistius, identificando-os morfologicamente e os redescrevendo através de caracteres mais precisos. Assim, este estudo analisou detalhadamente a morfologia externa, como coloração, dentição, dentículos dérmicos, proporções corporais, e interna, como esqueleto e musculatura, das espécies conhecidas além de examinar aspectos morfométricos e merísticos que auxiliaram na melhor definição do gênero e forneceram subsídios morfológicos relevantes que podem integrar futuras análises filogenéticas dentro da família

These are tasks presented in the redescription, by Richard Rorty (2005), as a fertile soil to be sown and cultivated. In this sense, by choosing the movie "Freedom Writers," in which ables to propose an analysis of strategies to redefine gender, education and culture. According to Rorty (2005) there are three redefining strategies. In the first and second ones prevail stories that deal with legally rights already guaranteed by the law and the third one transcends the legal matter, considered impossible or even strange to be accepted by the society. However it is important that it has a narrative. This dissertation presents three chapters. The first refers to the analysis of the relationship between the woman and education, the second focus on the discussion of democracy, citizenship and culture concepts and the third one highlights the classroom 203 from the film, by its redescription and the role of Social Work in right to education. The strategies of redescription in tripod gender, education and culture in the context of the film "Freedom Writers" allowed a new perspective on education, especially on the female role, who contributes directly in the construction of citizenship and democracy. It is believed that although the film production would address issues related to teaching and learning, the redescription is presented throughout the story, due to the deconstruction and construction of students and the teacher Erin Gruwell new habits. This sets up the possibility of writing new meanings, new approaches, new vocabularies from everything that was believed to have been exhausted. / A tarefa de desenvolver um debate que possibilite novos significados para as relações sociais e, de certo modo, para que se construa um mundo melhor e relações sociais mais justas e democráticas, encontra, na redescrição de Richard Rorty (2005), um solo fértil para ser semeada e cultivada. Assim, a escolha pelo filme Escritores da Liberdade permitiu uma análise das estratégias de redescrição no tripé gênero, educação e cultura, prevalecendo, nas duas primeiras, a narrativa de histórias que tratam dos direitos já assegurados legalmente; já a terceira transcende o legal, sendo vista como algo impossível ou até estranho de aceitar-se em sociedade. Contudo, o importante é que haja uma narrativa. Esta dissertação apresenta três capítulos, desenvolvidos da seguinte forma: o primeiro refere-se à análise da relação entre a mulher e a educação; o segundo privilegia o debate dos conceitos de democracia, cidadania e cultura; o terceiro destaca a sala de aula 203 do filme, sua redescrição e o papel socioeducativo do Serviço Social no acesso ao direito à educação. As estratégias de redescrição na análise do tripé: gênero, educação e cultura no contexto do filme Escritores da Liberdade permitiram um novo olhar sobre a educação, em especial sobre a especificidade feminina, por contribuir diretamente para a construção da cidadania e da democracia. Acredita-se que, embora a intenção do produtor do filme fosse abordar temas relacionados ao ensino-aprendizagem, a redescrição esteve presente em toda a história, em virtude da desconstrução e construção dos novos hábitos dos alunos e da professora Erin Gruwell. Isso configura a possibilidade de escrever novos significados, novas abordagens, novos vocabulários de tudo aquilo que se acreditava ter esgotado.

Thus, we analyzed 23 of the 40 issues selected. In this sense aim of this study is also the issue of media as a tool of analysis and its relationship with the women's movement The reading of all the selected news showed that in addition to a historical record provided by means of printed reports, an increase, a greater importance given to this issue in relation to space and approach. As the decades roll on the women's movement is thematized in the Journal of a more broadly. The research adopts a unique reflection of the perspective elaborated redescription as a method of analysis. This type of reflection might reveal a fusion of meaning and redescription of the female in the press. When you think about organizing a March 8 story in the newspaper's popular seeks to establish a historical review of women's struggles. It is a way of fishing the past with the focus on the celebration of this. Redescription of the analyzed material shows that women's struggle is summed up in the quest to build new social values, new morals and new culture. It is a struggle for democracy, which must be born of equality between men and women and to develop the equality of all men, eliminating class inequalities. Thus it appears that the media on reporting, reporting and publishing the acts of the feminist movement contributes significantly to the assertion of these struggles and the realization of the rights claimed by women of decades. / A presente pesquisa tem como objetivo principal redescrever o movimento feminista reportado no jornal O popular no dia 08 de março durante as décadas de 1980 a 2000. Para tanto, foram analisados 23 das 40 matérias selecionadas. Nesse sentido constitui também objetivo desse trabalho a questão da mídia como instrumento de análise e sua relação com o movimento das mulheres. A leitura do conjunto das notícias selecionadas evidenciou que, além de um registro histórico proporcionado por meio das reportagens impressas, houve um crescimento, uma importância maior dada ao tema, no que se refere a espaço e abordagem. À medida que as décadas vão passando o movimento das mulheres é tematizado no jornal de uma forma mais ampla. A pesquisa opta por uma reflexão singular elaborada na ótica da redescrição como método de análise. Essa modalidade de reflexão poderá revelar uma fusão de significados e redescrições do universo feminino na imprensa. Ao se pensar em organizar a história do dia 08 de março no jornal O popular busca-se elaborar um resgate histórico das lutas das mulheres. É uma forma de resgatar o passado com o foco na celebração do presente. A redescrição do material analisado revela que a luta feminina se resume na busca de construir novos valores sociais, nova moral e nova cultura. É uma luta pela democracia, que deve nascer da igualdade entre homens e mulheres e evoluir para a igualdade entre todos os homens, suprimindo as desigualdades de classe. Assim conclui-se que a mídia ao reportar, denunciar e publicar os atos do movimento feminista contribui significativamente para a afirmação dessas lutas e para a efetivação dos direitos reivindicados pelas mulheres ao longo das décadas.

Of these, 47 species are exclusively Neotropical, 11 occur in the Nearctic region as well and only one is not endemic to the Americas. To date, 33 species were described from Brazil, of which only two are endemic. The genus presents a wide range of hosts, including most orders of mammals. Birds are frequently infested by the immature forms of some species. Amphibians and reptiles are also among the genus' hosts. In order to revise the genus Amblyomma in Brazil, the present study was divided into two chapters. The first includes the diagnosis of each species as well as an identification key, based on electron micrographs. The second chapter presents new information on the genus Amblyomma, including data on geographic distribution and hosts for each species. A few type specimens, deposited in Brazilian and foreign institutions were examined as well as material deposited in the main Brazilian collections. The data obtained was compared to that available in literature. Of those species for which DNA sequencing was carried out, A. auricularium and A. pseudoconcolor showed 98.3% identity between them. However, the latter species showed 88.8% similarity with A. pseudoconcolor deposited in GenBank. Thus, it is necessary to repeat the analyses using a larger number of ticks from different localities and until further studies are carried out A. auricularium and A. pseudoconcolor should be treated as separate species. The taxonomic status of A. nodosum and A. calcaratum as two distinct taxa was confirmed, since the identity between sequences was 89%. Similarly, the sequences of A. parkeri and A. longirostre were different, with 87% similarity confirming the validity of both species. Based on morphological characters and on molecular biology A. parkeri was separated from A. longirostre and A. geayi and its validity confirmed. The distribution range of A. auricularium was expanded, including the states of Tocantins, Piau? and Mato Grosso. The presence of A. cajennense was confirmed for Amazonas and Amap? was cited as a new record for this species. Amblyomma coelebs and A. dissimile were recorded for the first time from Roraima, A. dubitatum from Amazonas and A. naponense from Acre, Bahia, Tocantins and Esp?rito Santo. The states of Roraima and Amazonas were included in the distribution range of A. oblongoguttatum, and Paran? and Roraima in the distribution range of A. scalptutarum. The occurrence of A. ovale was confirmed from the state of Acre and A. triste from Mato Grosso do Sul. After many years, A. parkeri was again recorded from Brazil and it's distribution range expanded to the states of Rio de Janeiro and Paran?. The states of Esp?rito Santo, Sergipe and Tocantins were considered new locality records for A. rotundatum. The record of A. dissimile from Rio Grande do Sul was not considered since the host was already infested when it reached the state. The record of A. humerale from S?o Paulo was also not considered since the specimen was actually A. rotundatum. The occurrence of A. geayi in the state of Paran? was considered doubtful. / Na regi?o Neotropical, ocorrem 59 esp?cies de carrapatos do g?nero Amblyomma, das quais 47 s?o exclusivas, 11 ocorrem tamb?m na regi?o Ne?rtica e apenas uma n?o ? aut?ctone das Am?ricas. Atualmente no Brasil, existem 33 esp?cies descritas, das quais duas s?o end?micas. Neste g?nero, a variedade de hospedeiros ? grande, compreendendo a maioria das ordens de mam?feros. Aves s?o freq?entemente parasitadas pelas formas imaturas de algumas esp?cies. Anf?bios e r?pteis tamb?m est?o entre os hospedeiros deste g?nero. Com a finalidade de revisar o g?nero Amblyomma no Brasil, o presente estudo foi dividido em dois cap?tulos. O cap?tulo 1 ? composto pela diagnose de cada esp?cie e por uma chave de identifica??o, baseada em microscopia eletr?nica de varredura. O segundo cap?tulo teve por objetivos apresentar novas informa??es sobre o g?nero Amblyomma, acrescentando dados de distribui??o geogr?fica e de hospedeiros para cada esp?cie. Foram examinados alguns tipos depositados nas cole??es brasileiras e estrangeiras, assim como o material das principais cole??es brasileiras. Os dados obtidos foram comparados ?queles citados na literatura dispon?vel. Das esp?cies em que foi realizado o sequenciamento g?nico, A. auricularium e A. pseudoconcolor mostraram 98,3% de identidade entre si, por?m esta ?ltima esp?cie mostrou 88,8% de similaridade com A. pseudoconcolor depositada no GenBank. Dessa forma ? necess?rio repetir as an?lises, utilizando um n?mero maior de exemplares de carrapatos de diferentes localidades. Assim, at? que mais estudos sejam realizados A. auricularium e A. pseudoconcolor devem ser mantidas como esp?cies distintas. As esp?cies A. nodosum e A. calcaratum tiveram sua posi??o taxon?mica confirmada como dois t?xons distintos, uma vez que a identidade entre as seq??ncias g?nicas foi de 89%. Igualmente as seq??ncias de A. parkeri e A. longirostre foram diferentes apresentado 87% de similaridade confirmando a validade das duas esp?cies. Com base em caracter?sticas morfol?gicas e na biologia molecular, A. parkeri foi separada de A. longirostre e A. geayi e sua validade foi confirmada. A distribui??o geogr?fica de A. auricularium foi ampliada, incluindo os estados do Tocantins, Piau? e Mato Grosso. A presen?a de A. cajennense no Amazonas foi confirmada e o Amap? foi citado como um novo relato de localidade para esta esp?cie. Amblyomma coelebs e A. dissimile foram relatadas pela primeira vez para o estado de Roraima, A. dubitatum para o Amazonas e A. naponense para o Acre, Bahia, Tocantins e Esp?rito Santo. Para A. oblongoguttatum foram acrescentados os estados de Roraima e Amazonas, e para A. scalpturatum os estados do Paran? e Roraima. Foi confirmada a ocorr?ncia de A. ovale no estado do Acre e de A. triste no Mato Grosso do Sul. Ap?s muitos anos, A. parkeri foi novamente reportada para o Brasil e sua ?rea de ocorr?ncia ampliada com os registros para o Rio de Janeiro e Paran?. Os estados do Esp?rito Santo, Sergipe e Tocantins foram considerados novos relatos de localidade para A. rotundatum. O registro de A. dissimile para o Rio Grande do Sul foi desconsiderado, uma vez que o hospedeiro j? se encontrava parasitado quando chegou ao estado e o de A. humerale para S?o Paulo, tamb?m, pois se tratava de A.rotundatum. A ocorr?ncia de A. geayi foi considerada duvidosa para o estado do Paran?.

O presente trabalho examina os principais traços que caracterizam a idéia rortiana de compreender a educação como redescrição do mundo. O neopragmatismo de Rorty tem sido considerado uma das posições filosóficas que têm procurado enfrentar os impasses gerados pela filosofia moderna enquanto “metafísica da subjetividade”. Tal enfrentamento tem se realizado por meio de uma crítica contundente às principais características da filosofia em sua versão fundacional-representacionista, estruturada no modelo epistemológico da relação sujeito-objeto que tem por centralidade a busca da explicação/fundamentação do conhecimento. Partindo de uma crítica rortiana à idéia de verdade e objetividade que tem constituído o cenário “cientificista” da Modernidade, passando por uma crítica ao modelo de filosofia epistemologicamente centrado e sua conseqüente “profissionalização”, o estudo apresenta uma análise atualizada do pensador norte-americano que encontrou na “metáfora”, na “conversação” e na “edificação” um modo de pensar a filosofia “sem espelhos” e sua decorrente “desprofissionalização”. Usando a “redescrição” como conceito-chave, o trabalho procura analisar, numa perspectiva rortiana, as sugestivas “redescrições em educação” a partir das possíveis (des)conexões entre filosofia e educação, público e privado, individuação e socialização, democracia e solidariedade, ética e educação, estética e mundo. As conclusões indicam que é possível ver a “redescrição” como fomentadora de “utopias educacionais” e geradora de “estratégias redescritivas” onde a filosofia, enquanto amor a sabedoria, é concebida como “conversação” e promotora de “mundos novos”. / This work examines the main aspects that characterize Rorty’s idea of understanding education as a redescription of the world. Rorty's neopragmatism has been considered one of the philosophical perceptions which attempted to face the impasses generated by the modern philosophy while “metaphysics of subjectivity”. Such confront has been carried out by means of a strong criticism to the main characteristics of philosophy in its fundational- representationist version, structured according to the epistemologic model of the subject-object relationship, which has, as its central point, the search for knowledge explanation / foundation. Starting from a Rorty’s criticism to the idea of truth and objectivity that has constituted the “scientificist” scenario of Modernity, passing through a criticism to the philosophy model that is epistemologicaly centered and its consequent “professionalization”, the study introduces an up-to-date analysis of the North American thinker who has found, through the “metaphor”, the “conversation” and the “edification”, a way of thinking about philosophy “without mirrors” and its following “deprofessionalization”. Using the “redescription” as a key concept, this work tries to analyze, according to Rorty’s perspective, the suggestive “redescriptions in education” from the possible (de)connections between philosophy and education, public and private, individualization and socialization, democracy and solidarity, ethics and education, aesthetics and the world. The conclusions indicate that it is possible to comprehend the “redescription” as a producer of educational utopias and “redescriptive strategies”, where philosophy, as love for wisdom, is conceived as “conversation” and promoter of “new worlds”.
