Com a finalidade de se avaliar a correlação entre o sistema SimPlate e metodologias convencionais na análise microbiológica de alimentos, dezoito alimentos (nove de origem vegetal e nove de origem animal) foram analisados para contagem total de mesófilos aeróbios, bolores e leveduras e coliformes totais e fecais. Os resultados das análises microbiológicas foram comparados através do teste F, tendo havido diferença significativa (p<0,05) entre os métodos. As médias foram submetidas ao teste t-Student (p<0,05); para a contagem total de mesófilos aeróbios apenas em dois dos quinze alimentos considerados, maçã e beterraba, as metodologias convencional e SimPlate não diferiram entre si; para bolores e leveduras as metodologias não diferiram em quatro dos treze alimentos considerados, lingüiça, peixe, cheiro-verde e beterraba, e para coliformes totais, em seis dos doze alimentos considerados, carne suína, frango, lingüiça, leite cru, pêra e tomate. Uma análise de regressão dos dados mostrou boa correlação entre os dados obtidos para coliformes totais, pela metodologia dos tubos múltiplos e o SimPlate (0,88) e os dados de mesófilos aeróbios, obtidos pelo PCA e o SimPlate (0,80) e baixa correlação entre os dados obtidos na determinação de bolores e leveduras pelo BDA e o SimPlate (0,69). / In order to evaluate correlation among SimPlate system and conventional methods for food microbiological analysis, eighteen foods (nine from vegetable origin and nine from animal origin) were analyzed for mesophilic aerobic, yeasts and molds, total coliforms and fecal coliforms. Ação do campo magnético pulsado sobre as propriedades do caldo de cana ao longo do armazenamento / Action of pulsed magnetic field on the properties of sugarcane juice during storage

O presente estudo teve como objetivo avaliar a ação do campo magnético pulsado sobre as propriedades físico-químicas e microbiológicas do caldo de cana armazenado sob refrigeração. As amostras de caldo de cana foram expostas ao campo magnético pulsado nas frequências de 40 Hz e 60 Hz por 30 e 210 minutos, e na frequência de 50 Hz por 2 horas. Amostras controles não foram expostas ao campo magnético. As amostras foram armazenadas por até 6 dias a 4ºC e analisadas no tempo de armazenamento de 6, 12, 24, 48, 96 e 144 horas por meio de análises físico-químicas para todas as amostras, e microbiológicas para as amostras tratadas com campo magnético de 50 e 60 Hz. O campo magnético de 40 Hz aumentou os parâmetros de cor L* e a* e diminuiu o parâmetro b*, efeito contrário ao campo de 60 Hz. O tratamento a 50 Hz aumentou o parâmetro de cor L* e diminuiu os parâmetros a* e b*. A exposição ao campo magnético de 50 Hz e 60 Hz reduziu o crescimento de bactérias totais, sendo maior a redução nas amostras tratadas a 50 Hz, e para as amostras de 60 Hz, quanto maior o tempo de tratamento, maior a inibição do crescimento microbiano. O tratamento por campo magnético de 60 Hz por 30 minutos reduziu a atividade antioxidante e a concentração de compostos fenólicos, enquanto que o tratamento a 40 Hz por 30 minutos reduziu somente o primeiro índice e a 60 Hz por 210 minutos reduziu o segundo. Os demais parâmetros físico-químicos não sofreram alteração significativa com relação ao controle durante o armazenamento. Conclui-se que, apesar de serem necessários mais estudos para entendimento do mecanismo de ação do campo magnético em alimentos, o campo magnético pulsado de baixa intensidade (ordem de mili Tesla) possui potencial para ser utilizado como tecnologia inovadora no tratamento de alimentos para controle microbiológico. / This study aimed to evaluate the action of pulsed magnetic field in the physicochemical and microbiological properties of sugar cane juice during refrigerated storage. Sugar cane juice samples were exposed to pulsed magnetic field at frequencies of 40 and 60 Hz for 30 and 210 minutes and at frequency of 50 Hz for 120 minutes. Control samples were not exposed to magnetic field. Samples were stored at 4ºC for up to 6 days, and evaluated at times of storage of 6, 12, 24, 48, 96 e 144 hours through physicochemical analysis for all samples and through microbiological analysis for samples treated with 50 and 60 Hz magnetic field. Exposure to 40 Hz magnetic field raised the color parameters L* and a*, and decreased the b* parameter, while de 60 Hz magnetic field had the opposite effect. The treatment with 50 Hz magnetic field raised the color parameter L* and decreased a* and b* parameters. Exposure to 50 and 60 Hz magnetic field reduced the growth of total bacteria, where the frequency of 50 Hz was more effective. The treatment with 60 Hz magnetic field for 30 minutes reduced the antioxidant activity and the total phenolic compound, while the 40 Hz treatment for 30 minutes reduces only the first analysis and at 60 Hz for 210 minutes reduced only the second. The other physicochemical properties did not changed significantly during storage compared with the controls. We concluded that, although more studies is needed for better understand the action mechanism of magnetic field in foods, the low intensity pulsed magnetic field (order of mili tesla) has the potential to be used as innovative technology in food treatment for microbiological control.

Modulation of rhizosphere - associated microbiota by insect pest: a holobiont relationship / Modulação da microbiota - associada à rizosfera, por pragas de insetos: uma relação holobionte

Currently, we observe a growing number of researches that seek to unravel the causes, effects and possible biotechnological uses of the rhizosphere microbiota communities modulation in the complex interactions between plants and soil. We also know that the attack of herbivorous insects is a factor of considerable damage to agriculture and that has well established evolutionary relationships in natural systems. The present work tried to test some hypotheses about the direct connection between the rhizosphere microbiota and the insect pest attack. Beginning from the point that plants have well- established defense mechanisms against insects, it was verified that the rhizosphere microbiota seems to contribute actively to this system and thus to establish holobionte relationships. We had broad access to communities of the fungi and bacterial domain, through the new generation sequencing for rRNA 16S gene, region V3, and intergenic region ITS amplicons on soil, semi-soil and, insect gut samples from pest insects with general behavior (Order: Lepidoptera). Our results from the data analysis to Illumina Miseq sequencing outputs and, additional experiments, resulted in three articles presented here in chapters. In the first chapter, we discuss the modulating effect from the pest insect attack (Spodoptera frugiperda), on the Arabidopsis thaliana microbiota rhizosphere, for different physiological plant\'s stages. As a result, it was possible to discuss the differences between the modulation in the structure of bacterial communities and the modulation in the structure of the fungal communities after the attack of herbivorous insects. In the second chapter, we highlight the difference in the modulation of the bacterial community structure for different plant families. We used seedlings of Arabidopsis thaliana, Zea mays Sh2, Faseolus vulgaris, Solano lycopersicum and, Beta vulgaris exposed to the attack of Trichoplusia ni for one week. The rhizosphere microbiota analysis for each host plant groups, suggests that the influence of the plant species should be considered on the bacteria rhizosphere communities modulation after the insect attack. Besides, specific plant species may be less susceptible to rhizosphere modulation by insect attack. Another highlight was the microbiota rhizosphere effect in the biomass loss for plants sown on transplanted semi-soil. Based on the phenotypic data, we suggest the rhizosphere microbiota modulation after the herbivore may be involved in the plant biomass inhibition on the next seedlings generation. Finally, in the third chapter, we explore the Trichoplusia ni gut microbiota modulation through the microbial load obtained in the restricted feeding. The T. ni larvae from the same original population were divided into three populations. Each population was fed individually and restrictively with leaves of A. thaliana, S. lycopersicum or artificial caloric diet. We accessed the gut microbiota in T. ni after three generations of restricted feeding, and we verified that the gut microbiota in caterpillars of general behavior, could be altered due the obtaining of microbial load through alimentary diet. This modulation may be related to the degradation of metabolites that may be harmful to insect homeostasis. The gut microbiota of each population can also directly influence the food preferences of successive generations. In summary, all our results presented in each one of the chapters are important points that can help to clarify the complex relationships between plants/insects/microorganisms and, contributing to a better understanding of this holobiont system. / Atualmente observamos um crescente número de pesquisas que buscam desvendar as causas, os efeitos e as possíveis utilizações biotecnológicas da modulação de comunidades da microbiota de rizosfera nas interações complexas entre plantas e solo. Sabemos também que o ataque de insetos herbívoros é um fator de considerável prejuízo para a agricultura e que tem relações evolutivas bem estabelecidas em sistemas naturais. O presente trabalho procurou testar algumas hipóteses a cerca da relação direta entre a microbiota de rizosfera e o ataque de insetos praga. Partindo do ponto de que plantas possuem mecanismos de defesa contra insetos, bem conhecidos, foi verificado que a microbiota de rizosfera parece contribuir ativamente para esse sistema, e assim estabelecer relações holobiontes. Tivemos um profundo acesso á comunidades do domínio bactéria e fungi, através da tecnologia de sequenciamento de nova geração para amplicons do gene RNAr 16S, região V3 e região intergênica ITS em amostras de solo, semi- solo e intestino de insetos praga (Ordem: Lepidoptera) de comportamento generalista. Nossos resultados, resultaram em três artigos aqui apresentados em capítulos. No primeiro capítulo é discutido o efeito modulador da herbívora da praga agrícola Spodoptera frugiperda na microbiota de rizosfera de Arabidopsis thaliana em diferentes estágios fisiológicos da planta. Como resultados foi possível perceber que o efeito na modulação da estrutura de comunidades de bactérias é diferente do efeito na modulação de comunidades de fungos após o ataque de insetos herbívoros. Os efeitos são diferentes tanto em abundância relativa quando na diversidade para cada um dos domínios de microrganismos estudados. No segundo capítulo destacamos a diferença na modulação da estrutura de comunidades de bactérias para diferentes famílias de plantas. Utilizamos mudas de A. thaliana, Zea mays Sh2, Phaseolus vulgaris, Solanum lycopersicum e Beta vulgaris, expostas ao ataque de Trichoplusia ni durante uma semana. As análises da microbiota de rizosfera de cada um dos grupos de plantas hospedeiras, sugere que a influência da espécie vegetal deve ser considerada na modulação das comunidades de bactérias da rizosfera após a herbívora. Adicionalmente, determinadas espécies de plantas podem ser menos susceptíveis a modulação da rizosfera pela herbívora. Outro destaque foi o efeito da modulação da microbiota de rizosfera, na perda de biomassa de plantas semeadas em semi-solo transplantado. Com base nos dados fenotípicos das diferentes espécies de plantas avaliadas, sugerimos que a modulação da microbiota de rizosfera após a herbívora, pode estar envolvida na inibição da produção de biomassa vegetal na geração seguinte de plântulas. Por fim, no terceiro capítulo exploramos a modulação na microbiota no intestino de larvas de Trichoplusia ni através da carga microbiana obtida na alimentação restrita. Larvas T. ni de mesma origem foram divididas em três populações. Cada população foi alimentada de forma específica e restrita com folhas de A. thaliana ou S. lycopersicum ou dieta artificial calórica. Acessamos a microbiota do intestino das larvas, após três gerações de alimentação restrita e verificamos que a microbiota intestinal em lagartas de comportamento generalista, pode ser alterada devido à obtenção de carga microbiana por via alimentar. Essa modulação pode estar relacionada a degradação de metabólitos que podem ser prejudiciais à homeostase dos insetos. A microbiota intestinal de cada população também pode influenciar diretamente as preferências alimentares de gerações sucessivas. Em resumo, todos os nossos resultados, apresentados em cada um dos capítulos a seguir, são chaves no conhecimento e podem ajudar a clarificar as complexas relações entre plantas, insetos e microrganismos. Contribuindo assim para um maior entendimento desse tipo de sistema holobionte.

Biodegradation of xanthate by microbes isolated from a tailings lagoon and a potential role for biofilm and plant/microbe associations

Xanthates, key compounds used in the mining industry for the separation of metals from ores, may have a significant impact on the ecosystems once discarded into the tailings. The aims of this study were to : characterize chemical and microbiological conditions in a tailings lagoon (Brown Creek gold mine); examine the feasability of using indigenous bacteria to degrade xanthate under laboratory conditions; and, optimize the biodegradation process by employing biofilm technology and plant-microbe associations. To achieve these, a simple but accurate HPLC method was developed. The chemical and biological constitution of the tailings lagoon was monitored over a 2 year period from March 1995 to February 1997. Xanthate degradative performance was improved by Phragmites australis and its root associated bacterial community. Cumulative amounts of xanthate degraded by this plant-microbe association were significantly higher than any other treatment, specifically glass-attached and free-living bacterial populations. An increased bacterial number in the extensively developed root, the presence of extracellular layer as revealed from scanning electron microscope and significance of plant removal via uptake were thought to be the possible explanations for the enhanced biodegradation activity observed. In view of the above, use of glass-attached bacteria and plant-microbe associations might provide a feasible solution to degrade xanthate in the tailings lagoon. The results obtained from this study suggest that the plant-microbe associations could provide a cost effective method to degrade/remove xanthate from the tailings lagoon runoff. This approach offers several ecological advantages. Firstly, it offers the advantage of a solar-powered treatment system that is aesthetically pleasing. Secondly, bioremediation can be done on site, thereby eliminating waste transportation costs. High throughput mass spectrometry for microbial identification

Bacteria cause significant morbidity and mortality throughout the world, including deadly diseases such as tuberculosis, meningitis, cholera, and pneumonia. Timely and accurate bacterial identification is critical in areas such as clinical diagnostics, environmental monitoring, food safety, water and air quality assessment, and identification of biological threat agents. At present, there is an established need for high throughput, sensitive, selective, and rapid methods for the detection of pathogenic bacteria, as existing methods, while nominally effective, have failed to sufficiently reduce the massive impact of bacterial contamination and infection. The work presented in this thesis focuses on addressing this need and augmenting conventional microorganism research through development of mass spectrometry (MS)-based proteomic applications. MS, a well established tool for addressing biological problems, offers a broad range of laboratory procedures that can be used for taxonomic classification and identification of microorganisms. These methods provide a powerful complement to many of the widely used molecular biology approaches and play critical functions in various fields of science. While implementation of modern biomolecule-identifying instrumentation, such as MS, has long been postulated to have a role in the microbiology laboratory, it has yet to be accepted on a large scale. Described in this document are MS methods that erect strong foundations on which new bacterial diagnostics may be based. A general introduction on key aspects of this work is presented in Chapter 1, where different approaches for detection of pathogenic bacteria are reviewed, and an overview regarding MS and microbial identification is provided. Chapter 2 presents the first implementation of microbial identification via rapid, open air Direct Analysis in Real Time MS (DART MS) to generate ions directly from microbial samples, including the disease-causing bacteria, Coxiella burnetii, Streptococcus pyogenes, and Escherichia coli. Chapter 3 expands on whole cell C. burnetii MS analysis and presents a rapid differentiation method to the strain-level for C. burnetii using mass profiling/fingerprinting matrix-assisted laser desorption/ionization time-of-flight (MALDI-TOF) MS and multivariate pattern recognition. Chapter 4 presents a unique "top-down" proteomics approach using 15N-labeled bacteriophage amplification coupled with MALDI-TOF MS as a detector for the rapid and selective identification of Staphylococcus aureus. Chapter 5 extends the idea of using isotopically labeled bacteriophage amplification by implementing a "bottom-up" proteomics approach that not only identifies S. aureus in a sample, but also quantifies the bacterial concentration in the sample using liquid chromatography-electrospray ionization tandem mass spectrometry (LC-ESI/MS/MS) as a detector. In conclusion, Chapter 6, summarizes and contextualizes the work presented in this dissertation, and outlines how future research can build upon the experimentation detailed in this document.

Santrauka. Didėjantis mikroorganizmų atsparumas antibiotikams yra aktuali visuomenės sveikatos problema. Vienas iš pagrindinių veiksnių, turinčių įtakos atsparumo plitimui, yra antibakterinių vaistų vartojimas. Darbo tikslas. Nustatyti antibiotikų metinio vartojimo pokyčius bei jų galimas sąsajas su mikroorganizmų rezistentiškumo pokyčiais. Metodas. Tretinio lygio ligoninėje atlikta mikroorganizmų atsparumo ir antibiotikų suvartojimo epidemiologinė analizė. Surinkti duomenys apie antibiotikų suvartojimą 2004- 2007 metais tretinio lygio ligoninėje. Vaistų suvartojimas išreikštas DDD skaičiumi, tenkančiu 100 lovadienių. Ištirtas antibiotikų suvartojimo kitimas 2004- 2007 metais. Panagrinėtas chirurginio profilio skyrių antibiotikų suvartojimas ir jo galimos sąsajos su atliekamų operacijų skaičiumi. Nustatytas kelių dažniausiai vartojamų panašaus veikimo spektro antibiotikų suvartojimas ir jo kitimas 2004–2007 metais tretinio lygio ligoninėje. Nustatytas dviejų svarbių mikroorganizmų (Escherichia coli ir Klebsiella pneumoniae) atsparumo kitimas 2004–2007 metais tretinio lygio ligoninėje bei sąsajos tarp panašaus spektro antibiotikų suvartojimo ir šių mikroorganizmų atsparumo kitimo. Duomenys apdoroti aprašomąja ir lyginamąja statistika (Mann–Whithey testas neparametriniams kriterijams bei Spirmano koreliacija). Antimicrobial resistance is a serious public health problem worldwide. Irrational use of antibiotics is one of the reasons of increasing resistance to these preparations. The main goal of this study was to evaluate the variation of antibiotics consumption and relation between antibiotics consumption and microorganism resistance. Method. This analysis was performed in one of Lithuanian tertiary hospitals. The DDD analysis was performed to express consumption per every 100 OBD for single units in clinical departments. Average mean of DDD/100 OBD was estimated for 2004- 2007 years and mean values compared among all four years. The relation between the number of surgical operations and antibiotics consumption in surgery departments was analysed. E.coli and K.pneumoniae resistance for the four financial years (2004- 2007) was determined. Moreover the relation between microorganism resistance and variation of antibiotics consumption was determined. Data were analysed by descriptive and comparative statistics (by Mann–Whithey test for non-parametric criteria and Spirman correlation). Results. Comparing the DDD/100 OBD data year-on-year revealed the statistically significant increase of piperacillin and tazobactam (877.50%), metronidazole (114.00%), cefuroxime (77.31%), meroponem (47.55%), cefoperazone and sulbactam (173.11%) use. As amostras de solo foram coletadas no Campo Experimental da Embrapa Meio Ambiente, em Jaguariúna (SP), em áreas que já vem sofrendo aplicações de lodo similar por 5 anos. As coletas foram feitas seis dias antes da aplicação do lodo, época referente ao final da primavera; e 67 dias após a aplicação do lodo, época referente ao final do verão e antecedente ao plantio do milho. Para a análise da comunidade bacteriana foi construído um microarranjo ambiental em lâmina de vidro contendo 1560 seqüências parciais do gene 16S rRNA de procariotos. Avaliaram-se também os teores totais P, Cu, Fe, Mn, Zn e S acumulados nos solos após a aplicação do lodo. A técnica de microarranjo foi eficiente para avaliar as alterações na comunidade bacteriana. E pode ser observada uma grande variação na população de bactéria, principalmente nos solos tratados com altas doses de lodo. / Sewage sludge has been used as organic fertilizers to replace in substitution chemical fertilizer. The objective of this study was to evaluate the effect of sewage sludge from the Station of Treatment of Barueri São Paulo State on the structure of the bacterial communities through DNA microarray analysis. The treatments were without addition sewage sludge and an N supply to one and eight times the dose of N recommended for mineral fertilization in maize. Soil samples were collected on Experimental Area of the Embrapa Environment, in Jaguariúna, São Paulo State, at the end of the spring, six days before sewage sludge application and at the end of the summer, 67 days after the treatment applications), before the maize plantation. In order to analyze bacterial communities it was constructed a glass slide microarray environmental with 1.560 partial sequences of the gene 16S rRNA from prokaryotes that have been the majority different and from bacteria. The total contents of Cu, Mn, Ni, Pb and Zn accumulated in the soil after sewage sludge application was evaluated through out chemical analyses. Great variation in the bacterial population was found, mainly in the soil treated with the higher dose of sewage sludge. The DNA microarray technique was efficient to evaluate the alterations on the bacterial communities.

Programa de P?s-Gradua??o em Ci?ncia Florestal, Universidade Federal dos Vales do Jequitinhonha e Mucuri, 2016. / The Eucalyptus production has suffered great losses from the attack of a new pest, the Thaumastocoris peregrinus, popularly known as bronze bug to cause silvering on eucalyptus leaves. This symptom occurs because of your eating habits, because it sucks the sap of its host. This feeding causes direct damage to trees, because its leaves stay with tanned look, reducing photosynthesis, reaching dry and fall off, which can lead to the death of the plant. There are few studies relating to this pest, with no effective control. With intuited to know about the digestive morphology and the interaction of this with micro-organisms, targeting subsidies to the control of this pest were performed histology of the digestive system and sequencing of DNA fragments obtained from internal micro-organisms to the insect. The histology allowed to observe that the bronze bug does not have the gastric cecum of the midgut that stores micro-organism to assist in digestion of food, and their digestive system is divided into three parts, foregut, middle and posterior, which is possessor of a pair of salivary glands that are composed of two lobes each. Molecular analysis enabled us to verify that, possibly, there are micro-organisms present in the digestive system living in association with the same.
