Filogenia y genética poblacional del género Androcymbium (Colchiceae)

En este trabajo se ha estudiado el género Androcymbium (Colchicaceae) a dos niveles: macro- y micro- evolutivo. A nivel microevolutivo se ha obtenido que para las especies de Sudáfrica oriental la componente interpoblacional es muy importante para explicar la distribución de la variabilidad genética, igual que en Sudáfrica occidental. Para las especies de Namibia, la componente mas importante es la intrapoblacional, igual que en el norte de África. A nivel macroevolutivo se ha obtenido que el origen del género se sitúa en Sudáfrica occidental, datándose en 11,22 ma. Este género ha resultado ser parafilético, dada la aparición conjunta en un mismo clado de especies de Androcymbium y Colchicum, y las especies del norte de África derivan de un taxa de Namibia que llegó a la cuenca Mediterránea a principios del Plioceno gracias a la formación de un corredor árido entre las zonas áridas del suroeste y este de África. / In this study the genus Androcymbium (Colchicaceae) has been studied at two levels: macro- and micro- evolutive. At the microevolutive level it has been obtained that in the western south African species, the inter-populational component is very important to explain the distribution of the genetic variability, the same case like in western South Africa. In the Namibian species, the main component in the intra-populational, the same case as in north Africa. At the macroevolutive level it has obtained that the origin of the genus is located in western South Africa and it has been dated in 12.22 mya. This genus is paraphyletic because of the inclusion of some species of Colchicum within Androcymbium, and the origin of the northern Africa taxa are related with a Namibian taxa that colonized the Mediterranean basin at the beginning of Pliocene thanks to the formation of an arid corridor between the arid areas of south-western and eastern Africa.

Phylogeny of Geophagine cichlids from South America (Perciformes: Labroidei)

Three new species of cichlid fishes of the genus Geophagus, part of the Neotropical subfamily Geophaginae, are described from the Orinoco and Casiquiare drainages in Venezuela. Phylogenetic relationships among 16 genera and 30 species of Geophaginae are investigated using 136 morphological characters combined with DNA sequences coding for the mitochondrial gene NADH dehydrogenase subunit 4 (ND4) and the nuclear Recombination Activating Gene 2 (RAG2). Data from previous studies are integrated with the new dataset by incorporating published DNA sequences from the mitochondrial genes cytochrome b and 16S and the microsatellite flanking regions Tmo-M27 and Tmo-4C4. Total-evidence analysis revealed that Geophaginae is monophyletic and includes eighteen genera grouped into two major clades. In the first clade, the tribe Acarichthyini (genera Acarichthys and Guianacara) is sister-group to a clade in which Gymnogeophagus, 'Geophagus' steindachneri, and Geophagus sensu stricto are sister to 'Geophagus' brasiliensis and Mikrogeophagus; all these are in turn sister-group to Biotodoma, Dicrossus and Crenicara. In the second clade, Satanoperca, Apistogramma (including Apistogrammoides), and Taeniacara are sister to Crenicichla and Biotoecus. Monophyly and significantly short branches at the base of the phylogeny indicate that genera within Geophaginae differentiated rapidly within a relatively short period. High morphological, ecological, and behavioral diversity within the subfamily suggest that geophagine divergence may be the result of adaptive radiation.

Phylogenetic relationships and arbuscular mycorrhizal diversity of Tolpis Adans. (Asteraceae), with special reference to island endemism and biogeography

The plant genus Tolpis (Asteraceae) is a predominantly insular plant lineage. It inhabits four of the five archipelagoes that comprise the Atlantic region of Macaronesia and also occurs in Mediterranean Europe and North Africa. Twelve species are currently recognized in Tolpis, of which ten are insular and two continental. The majority of the insular species inhabit the five western Canarian islands, where they constitute endemics to specific ecological habitats. A comprehensive molecular phylogeny of Tolpis is generated via DNA sequences of one nuclear ribosomal and two low-copy nuclear DNA markers. Considerable phylogenetic uncertainty among inferred tree topologies is detected, and incongruence between these topologies is resolved via statistical hypotheses testing. The extant diversity of the genus is identified to be the result of two independent colonization pathways and adaptive radiations on several islands. Moreover, potential hybridization is detected between species that inhabit different islands and archipelagoes, indicating a more widespread historical distribution of the genus. Details of the biogeographic history of Tolpis are inferred via ancestral area reconstructions under parsimony and likelihood optimality criteria. The hypothesis that Tolpis may have undergone a back-dispersal from an island to a continental habitat is also tested. Uncertainty in taxon cladograms owing to the presence of hybrid or allopolyploid taxa is characterized and a potential adjustment strategy evaluated. Averaging reconstruction results over all optimal phylogenetic trees and the manual pruning of cloned DNA sequences are found potential adjustment strategies against the impact of topological uncertainty owning to hybrid or allopolyploid taxa. Adjusted ancestral area reconstructions in Tolpis do not support the scenario that the genus has undergone a reverse colonization of the continent. In addition to the phylogenetic and biogeographic history of the genus, the diversity of symbiotic mycorrhizal fungi associated with Tolpis is characterized. A molecular survey using two nuclear ribosomal DNA markers and 454 pyrosequencing is performed. Particular emphasis is placed on the quality filtering of resulting fungal DNA sequences, the generation of operational taxonomic units, and their taxonomic assignment via similarity searches against DNA sequence databases. Numerous potentially novel fungal genotypes are identified. / text

De modo geral, as árvores filogenéticas baseadas nas diferentes regiões gênicas estudadas revelaram questões importantes como é o caso do monofiletismo da seção Goniostachyum. Outro ponto importante envolve a falta de resolução das seções Dipterocalix, Rhodolippia e Zapania. Dentre elas destaca-se a seção Zapania que constitui em vários aspectos estudados, a seção mais diversa. Embora o presente trabalho tenha mostrado aspectos inéditos com relação à organização filogenética de espécies e seções do gênero Lippia, a questão da especiação no gênero permanece em aberto. É possível que para resolver este problema sejam necessários estudos populacionais e filogeográficos, embasados por uma análise filogenética com maior número de genes e principalmente, envolvendo um maior número de espécies. / Lippia is one of the most important genus of the Verbenaceae family. It is mainly concentrated in Brazil, Mexico, Paraguay and Argentina with few endemic species in Africa. The present study was done in order to construct a phylogenetic hypothesis for 39 species of the genus Lippia from Brazil, Argentina, Bolivia, Paraguay and Uruguay based on molecular data of regions ITS, Waxy, TrnL-F and rps16-trnQ. The sequences were amplified and purified for subsequent sequencing. The phylogenetic analyses were done using the Maximum Likelihood and Bayesian Inference. It was possible to show for the first time, phylogenetic aspects of the genus Lippia based on molecular data. In general, the phylogenetic trees based on different gene regions revealed important points such as the monophyly of Goniostachyum section. Another important point involves the lack of resolution of the sections Dipterocalix, Rhodolippia and mainly Zapania which is the most diverse among them. Although this work has shown new aspects about the phylogenetic organization of sections and species of the genus Lippia, the speciation process of the genus remains an open question. To resolve this problem, additional studies using phylogeographic and population genetics approaches, based on a phylogenetic analysis with greater numbers of genes and mainly involving a great number of species should be necessary.

Taxonomia e filogenia de Lithophylloideae (Rhodophyta) no Brasil / Taxonomy and phylogeny of Lithophylloideae (Rhodophyta) from Brazil

Lithophylloideae é uma subfamília de algas calcárias que inclui tanto gêneros articulados quanto os não articulados, que por sua vez compreende gêneros incrustantes e um moniliforme. Pela primeira vez a diversidade específica de Amphiroa, Lithophyllum, Paulsilvella e Titanoderma para o Brasil é investigada de maneira somatória e comparativa, quanto a uma variedade de aspectos que incluíram os morfológicos/anatômicos, ecológicos e moleculares (incluindo a própria avaliação das ferramentas moleculares e das características taxonomicamente importantes). Encontramos 26 espécies, sendo quinze Amphiroa, oito Lithophyllum, uma Paulsilvella e duas Titanoderma: Amphiroa rigida, A. vanbosseae, Amphiroa sp. 1, Amphiroa sp. 2, Amphiroa sp. 3, Amphiroa sp. 4, seis espécies para o Complexo A. fragilíssima, três espécies para o Complexo A. beauvoisii, Lithophyllum atlanticum, L. corallinae, Lithophyllum cf. depressum, Lithophyllum sp. 1, Lithophyllum sp. 2, Lithophyllum sp. 3, Lithophyllum sp. 4, Lithophyllum cf. margaritae, Paulsilvella huveorum, Titanoderma pustulatum e T. Prototypum. Para a caracterização molecular utilizamos quatro marcadores principais: UPA, COI-5P, psbA e rbcL-3P, atendendo a dois objetivos: a delimitação de espécies e a avaliação destes diferentes marcadores como DNA Barcodes para as espécies de Lithophylloideae dentro do contexto da variabilidade encontrada na costa brasileira. Para isto utilizamos cinco métodos de agrupamento: Taxas de Divergência, ABGD, MDS, PTP e SPN. A decisão final quanto à quantidade de espécies presentes é um consenso dos resultados encontrados para todos os marcadores e para todos os métodos de análise. Os casos conflitantes também foram observados quanto aos valores de divergência e de barcoding gap. Os quatro marcadores testados são confiáveis para a delimitação de espécies em Lithophylloideae, proporcionando ótimos valores de suporte para as espécies e valores significativos de barcoding gap. Apesar disto, dada a possibilidade de usar o rbcL-3P também para para fins filogenéticos, ressaltamos a aplicabilidade deste marcador, sendo o indicado caso exista a necessidade de se indicar um único marcador como DNA Barcode para este grupo de algas. A inferência das relações filogenéticas dentro de Lithophylloideae inclui os primeiros dados moleculares para Paulsilvella, através do psbA, do rbcL -3P e também do SSU rDNA. As análises indicam que Amphiroa é monofilético, enquanto que Lithophyllum e Titanoderma provavelmente são polifiléticos. Adicionalmente, é possível que Paulsilvella represente a primeira forma morfológica da subfamília. A distribuição de Amphiroa, Lithophyllum e Titanoderma ao longo da costa brasileira embasou a discussão quanto à distribuição das macroalgas marinhas bentônicas na costa, adicionando ao cenário o papel das correntes costeiras e do Giro do Atlântico Sul. Os dados moleculares possibilitaram ainda a observação do panorama de ocorrência das 26 espécies de Lithophylloideae quanto a sua ocorrência na coluna d\'água (profundidade). Para Amphiroa a maior diversidade está no mesolitoral, enquanto que para Lithophyllum e Titanoderma a maior diversidade se encontra no infralitoral. Oito espécies são restritas ao mesolitoral, enquanto que dez (incluindo P. huveorum) são restritas ao infralitoral. Estes fatos chamam a atenção da necessidade de se incluir diferentes técnicas de coleta nos trabalhos de diversidade em Florideophycideae, do contrário podemos negligenciar uma diversidade inexplorada / Lithophylloideae is a subfamily within Corallinaceae including both articulated and non-articulated genera. This work is the first effort to access the specific diversity for Amphiroa, Lithophyllum, Paulsilvella and Titanoderma for Brazil based on a sum of morphological anatomical, ecological and molecular data, including also the tools applicability evaluation. From the 26 species found, are Amphiroa, eight are Lithophyllum, two are Titanoderma and one is the first register for Paulsilvella for Atlantic waters: Amphiroa rigida, A. vanbosseae, Amphiroa sp. 1, Amphiroa sp. 2, Amphiroa sp. 3, Amphiroa sp. 4, six criptic species for the A. fragilissima Complex, three cryptic species for the A. beauvoisii Complex, Lithophyllum atlanticum, L. corallinae, Lithophyllum cf. depressum, Lithophyllum sp. 1, Lithophyllum sp. 2, Lithophyllum sp. 3, Lithophyllum sp. 4, Lithophyllum cf. margaritae, Titanoderma pustulatum, T. prototypum and Paulsilvella huveorum. For the molecular characterization four markers were used: UPA, COI-5P, psbA and rbcL-3P, which have attended to two the delimitation of species and also to the evaluation of these markers as DNA Barcodes for the species of Lithophylloideae within the context of variability found on the Brazilian coast. For these two purposes we have applied five clustering methods, based on the Divergence Rates, ABGD, MDS, PTP and SPN. Conflicting cases were also observed for values of barcoding gap. The four molecular markers are reliable for species delimitation within the Lithophylloideae, providing good support values for the species and significant amounts of barcoding gap. Nevertheless, given the possibility of using the rbcL marker also for phylogenetic purposes, we emphasize the applicability of rbcL-3P as the most appropriate marker, in case there is a need to indicate a single marker as DNA Barcode for this group alga. A phylogenetic inference for the Lithophylloideae included the first sequences for Paulsilvella and used psbA, rbcL-3P and SSU rDNA. We found that Amphiroa is monophyletic while Lithophyllum and Titanoderma are probably polyphyletic. Additionally, Paulsilvella may represent the first morphological form of the subfamily. Amphiroa, Lithophyllum and Titanoderma distribution along the Brazilian coast have allowed a new discussion concerning the benthic macroalgae distribution to the country, adding two new factors to this scenario: the coastal currents movement and the South Atlantic Gyre. The molecular data have also allowed accessing the preferences according to the depth on the water column for the 26 species. The major diversity for Amphiroa grows at the intertidal, while Lithophyllum and Titanoderma diversity is higher at the subtidal and Paulsilvella is restricted to the subtidal. There are eight species restricted to the intertidal and ten restricted to the subtidal (including P. huveorum), what addresses to a need to include these both environments on diversity studies for the Florideophycideae otherwise it will imply the existence of an unexplored diversity

Evolution and phylogeny of basal winged insects with emphasis on mayflies (Ephemeroptera)

Ephemeroptera (mayflies) is a monophyletic group of semi-aquatic pterygote insects, comprising 3083 species, 376 genera, and 37 described families and are present on all continents, excluding Antarctica, being associated with freshwater and brackish water habitats. The order is unique among pterygote insects in possessing functional wings at the penultimate molt (subimago stage), prior to the full development of genitalia; in all other insects the presence of functional wings occurs only after the final molt. The purpose of this dissertation is to use molecular and morphological data, in order to investigate the position of the order Ephemeroptera among other insect orders, the higher-level relationships among the major lineages of mayflies, and a detailed analysis of the family Ephemerellidae. Ephemeroptera has been considered by many to be sister to Odonata + Neoptera although alternate hypotheses have been suggested. Data from three molecular loci ambiguously resolve basal pterygote relationships, however, total evidence analysis (combined molecular and morphological data) strongly supports the position of mayflies as sister to all other extant pterygotes. These results and methodologies were recently criticized, and, therefore, the response to the author is included following the manuscript. The phylogenetic relationships among mayfly families is debatable and in some groups unknown. Prior studies have produced phylogenies based on morphological characters mixed with intuition. The first molecular phylogeny for the Order Ephemeroptera is presented. The analyses include 31 of the 37 families, representing ~24% of the genera. The suborders Furcatergalia and Carapacea are supported as monophyletic while Setisura and Pisciforma are not supported as monophyletic. The evolution of the wings, mandibular tusks, burrowing lifestyle, and fishlike body are investigated. Topological sensitivity analysis is used as a tool to examine patterns concerning the stability of relationships across a parameter landscape, providing additional information that may not have been acquired otherwise. The Pannote family Ephemerellidae is comprised of 16 genera and over 300 species and is distinguished from other mayfly families by the absence of the second pair of abdominal gills. The position of Ephemerellidae relative to other closely related pannote mayflies is unclear as are the relationships of the genera within the family. The combined molecular and morphological analyses resulted in a monophyletic Ephemerellidae as sister to the other ephemerelloid families. The subfamily Ephemerellidae was supported as monophyletic, while Timpanoginae had conflicting results.

Recherche des déterminants de la spécificité parasitaire dans le modèle Lamellodiscus (Diplectanidae, Monogenea)-Sparidae (Teleostei) en Méditerranée

Thèse numérisée par la Direction des bibliothèques de l'Université de Montréal. / L'objectif de cette thèse était de mieux comprendre ce qui contrôle la spécificité parasitaire dans le système hôte-parasite constitué par les poissons de la famille des Sparidae et leurs monogènes (Plathelminthes ectoparasites) spécifiques du genre Lamellodiscus. En d'autres termes, il s'agissait de comprendre les causes amenant une espèce parasite à utiliser une seule ou plusieurs espèces hôtes. On suppose que la spécificité est soumise à des contraintes écologiques et évolutives. L'hypothèse d'une augmentation de la diversité taxonomique avec la spécificité a également été testée. Cela est basé sur l'idée que les espèces généralistes, plus tolérantes à leur environnement, sont supposées être moins sujettes à subir des spéciations après un changement d'hôte, et ainsi être moins diversifiées que les espèces spécialistes. Comme l'histoire évolutive des parasites peut être influencée par celle de leurs hôtes à travers des phénomènes de coévolution, il était nécessaire d'obtenir une phylogénie des hôtes et des parasites. L'étude de la coévolution hôte-parasite dans ce système avait pour but de déterminer si le profil d'association hôte-parasite (et donc la spécificité) est contrôlé par des interactions coévolutives. Des phylogénies ont été élaborées pour les hôtes et les parasites à partir de données moléculaires obtenues par séquençage d'ADN. Cette analyse moléculaire a permis de reconsidérer le statut taxonomique de plusieurs espèces de monogènes : sur la base des sequences obtenues, Lamellodiscus virgula et L. obeliae s'avèrent être une seule espèce (L. virgula), alors que Furnestinia echeneis fait partie du genre Lamellodiscus. Plusieurs méthodes d'étude de la coévolution ont été utilisées dans ce travail. L'une d'elles, ParaFit, a été mise au point pendant la thèse. Toutes les méthodes indiquent que ce système complexe ne semble pratiquement pas être soumis à des phénomènes de cospéciation. Aucun lien entre la diversification taxonoinique et la spécificité n'a pu être mis en évidence chez les Lamellodiscus et la famille qui les contient, les Diplectanidae. Par contre, un tel lien a été mis en évidence au niveau des groupes principaux de parasites. Les déterminants écologiques et phylogénétiques de la spécificité ont ensuite été recherchés à l'aide d'analyses statistiques multivariables. Les variables considérées étaient des caractéristiques des hôtes considérées comme des déterminants écologiques potentiels de la spécificité. La phylogénie des parasites a été prise en compte dans ces analyses à l'aide de méthodes comparatives, comme la méthode des contrastes indépendants. La spécificité apparaît être fortement contrainte par la phylogénie, ce qui suggère l'existence de déterminants génétiquement transmissibles. Les analyses révèlent également que les parasites spécialistes ont tendance à utiliser les hôtes les plus grands. Cela est interprété comme une spécialisation sur une ressource prédictible. / The objective of this thesis was to obtain a better understanding of the factors controlling host specificity in the host-parasite system formed by fish from the family Sparidae and their specific monogeneans parasites from the genus Lamellodiscus (Platyhelminthes). In other words, the goal was to understand the factors determining the number of hosts used by a parasite species. We assumed that specificity is under ecological and evolutionary constraints. The hypothesis of an increase of taxonomic diversity with specificity was also tested. It is based on the idea that generalist species are more tolerant to their environment, and therefore less subject to speciation after a host change event, and are then less diversified than specialist species. Since the evolutionary history of parasites can be influenced by the history of their hosts via coevolutionary interactions, it was necessary to obtain phylogenies for the hosts and parasites. The aim of the study of host-parasite coevolution in this system was to assess if the pattern of host-parasite association (and consequently, specificity) was determined by coevolutionary interactions. Phylogenies were obtained for hosts and parasites from the analysis of DNA sequences. This analysis, carried out at the molecular level, led us to reconsider the taxonomic status of several monogenean species. On the basis of the DNA sequences obtained, Lamellodiscus virgula and L. obeliae appear to form a single species (L. virgula), while Fumestinia echeneis is transferred to the genus Lamellodiscus. Several analytical methods were used to study host-parasite coevolution in this system. Among them, ParaFit was designed during this thesis. All methods agreed that this host-parasite system does not exhibit a general cospeciation pattern. No link between taxonomic diversity and specificity has been found in Lamellodiscus, nor in their family, the Diplectanidae. However, such a link was found when the main groups of parasites were considered. Ecological and phylogenetic determinants of specificity were investigated via multivariate statistical methods. The variables included in the analyses were potential host-related ecological determinants of specificity. The parasite phytogeny was taken into account through comparative methods, including the independent contrasts method. Specificity appears to be strongly constrained by the phylogeny, suggesting the existence of genetically transmitted determinants. The analyses also revealed that Lamellodiscus monogeneans tend to specialize on larger hosts. This is interpreted as a specialization on a predictable resource.

Hazelnut defects: characterization of causal agent and basic knowledge for disease management

Le principali anomalie evidenziate nelle nocciole avariate riguardano la presenza di macchie necrotiche, imbrunimenti interni rilevati inseguito al taglio dei frutti e la presenza di marciumi parziali o totali su di essi con conseguente riduzione del prodotto disponibile sul mercato e ingenti perdite economiche. Sulla base di quanto premesso, lo scopo principale di questa tesi è stato quello di identificare e caratterizzare l'agente causale/i dei difetti del nocciolo e di definire un protocollo di gestione del problema, secondo i principi IPM. È stata quantificata l'incidenza dei generi fungini isolati da nocciole provenienti da diverse aree geografiche (Caucaso e Turchia), raccolte in diversi anni e in diverse fasi di crescita della coltura. Diaporthe è stato identificato come il principale genere fungino associato ai difetti della nocciola, e la caratterizzazione molecolare ha confermato il ruolo predominante della specie D. eres. Sono state studiate le caratteristiche ecologiche di questo fungo e l'efficacia in vitro di fungicidi chimici e biologici per controllarne la crescita miceliale, lo sviluppo di picnidi e la formazione di cirri. A reduction in the occurrence of defects, based on the identification of causal agents and on their control, is critical to improve the quality of raw nut products and reduce yield losses. Based on this background, the main aim of this thesis was to identify and characterize the causal agent/s of kernel defects in hazelnuts and to define a management protocol, according to IPM principles. Defects affecting hazelnuts are cause of brown spots on the kernel surface and darkening/browning inside the kernel, visible after nuts are half-cut. The incidence of fungal genera in hazelnuts coming from different geographical areas (Caucasus and Turkey), collected in different years at different crop growth stages, was quantified. Diaporthe was identified as the main genus involved in hazelnut defects, and the molecular characterization confirmed the predominant role of D. eres. Its ecological needs were investigated, and the in vitro efficacy of chemical and biological fungicide were screened to control D. eres growth, pycnidial conidiomata development and cirrhi occurrence. Molecular Phylogeny of Poa L. sensu lato (Poaceae) with a Focus on West Asian Species

Poa L., is known as a highly diverse cosmopolitan genus with taxonomic difficulties that includes unknown species and species with uncertain affinities mainly in West Asia and North Africa. Poa also exhibits a close relationship with two West Asian genera, Eremopoa Roshev. and Oreopoa H. Scholz & Parolly. This study was conducted to: 1) fill the gap of information on the affinities between Poa species with an emphasis on West Asian Poa; 2) revise and evaluate the accuracy of traditional infrageneric classification of West Asian Poa; and 3) clarify the relationship between Poa and two allied genera of Poaceae Barnhart, Eremopoa and Oreopoa. DNA molecular evidence from present phylogenetic analyses of West Asian species of Poa, Eremopoa and Oreopoa, resulted in some great findings as follow: I) Poa caucasica Trin., which is currently assigned to subsection Nivicolae of section Poa from subgenus Poa resolved as a unique new distinct lineage within Poa. II), New treatments are suggested for Poa densa Troitsky, Poa masenderana Freyn & Sint., Poa cenisia All., Poa psychrophila Boiss. & Heldr. and Poa lipskyi. III) Three unclassified species of Poa pseudobulbosa, Poa diversifolia and Poa aitchisonii are assigned here to subgenus Poa and supersection Poa. IV), The present molecular evidence supports inclusion of Eremopoa in Poa and confirms reduction of Eremopoa to a level of subgenus of Poa. V) Present phylogenetic analyses also indicate that monotypic genus Oreopoa H. Scholz & Parolly is part of Poa. These findings require an urgent modification in subgeneric and sectional classification of the genus Poa.
