Caractérisation de nouvelles fonctions biologiques et modifications post-traductionnelles du facteur d'épissage SC35 dans des modèles cellulaires de carcinomes pulmonaires

La protéine SC35 appartient à la famille des protéines SR (Ser/Arg-rich) connues pour être des régulateurs cruciaux de l'épissage alternatif et constitutif. L'activité de ces protéines est largement régulée par phosphorylation. Alors que plusieurs études ont mis en évidence une dérégulation de l'expression des protéines SR au cours du processus de carcinogenèse, peu de données existent à ce jour concernant les voies de signalisation cellulaire qui contrôlent l'expression et/ou l'activité de ces protéines dans les cellules cancéreuses. Pour la première fois, nous démontrons que SC35 est une protéine acétylée. Cette modification post-traductionnelle met en jeu l'acétyltransférase Tip60 et la déacétylase HDAC6. Nos données mettent aussi en évidence une connexion étroite entre la phosphorylation et l'acétylation de SC35 pour le contrôle de son niveau d'expression et de son activité. Nous démontrons enfin que ces modifications post-traductionnelles de SC35 sont critiques pour l'induction de l'apoptose en réponse aux agents génotoxiques et pour la mise en place d'un phénomène de sénescence en réponse au sodium butyrate, un inhibiteur d'histones déacétylases, dans différentes lignées cellulaires dérivées de carcinomes pulmonaires humains. La protéine E2F1 est un facteur de transcription qui participe au contrôle de la prolifération cellulaire en stimulant le passage des cellules en phase S du cycle cellulaire et est aussi capable d'induire l'apoptose. Au laboratoire, nous avons identifié la protéine SC35 comme une nouvelle cible transcriptionnelle directe de E2F1 et montré que les deux protéines coopèrent pour induire l'apoptose en réponse aux agents génotoxiques. Nous démontrons dans ce travail que SC35 gouverne aussi l'entrée et la progression en phase S en contrôlant certains gènes cibles de E2F1 impliqués dans ce contexte, tels que la cycline E. Nous mettons en évidence que la voie de signalisation cellulaire PI3K/AKT est impliquée dans le contrôle de l'expression de la cycline E médié par les deux protéines E2F1 et SC35, notamment via la phosphorylation de SC35. Finalement, nous décrivons une corrélation directe entre le niveau d'expression protéique de la cycline E et de P-SC35 dans une série de tumeurs pulmonaires neuroendocrines. L'ensemble de ces travaux identifie donc de nouvelles voies de signalisation contrôlant les fonctions cellulaires de SC35 et ouvre des perspectives quant aux conséquences biologiques découlant de la dérégulation de l'expression de SC35 dans les cancers bronchiques.

Splicing Systems for Studying Signaling to the Spliceosome

Alternative splicing is a major contributing factor to protein diversity. The human genome project validated that there are about 25,000 genes, but over 100,000 proteins. Genes contain numerous exons that are specifically regulated; thus, elucidating alternative splicing mechanisms of pre-mRNAs is an immense undertaking. Two basic tools are used to study this mammoth task. For in vitro studies, usually in vitro transcription followed by splicing assays is used. For in vivo studies, the main technique is the construction of minigenes. These techniques enable one to study the mechanisms/conditions that explain an exon's inclusion or exclusion in the mature mRNA. In this project, studies were focused in the protein kinase C (PKC) family, and specifically in certain exons of PKCbeta and PKCdelta genes. The PKCbeta gene codes two proteins: PKCbetaI and PKCbetaII. The pre-mRNA of PKCbeta contains 18 exons. If exon-17 (exon-betaII) is included in the spliced transcript, protein PKCbetaII is expressed. If exon-betaII is skipped (excluded), protein PKCbetaI is expressed. Previous and current results indicate that insulin treatment not only favors exon-betaII inclusion, but also regulates 3?-UTR size in mature mRNA. We identified up to five different PKCbetaII mRNAs that differ only in the 3?-UTR size (all five mature transcripts express the same PKCbetaII protein). PKCbetaII is required for glucose uptake in skeletal muscle and adipocytes. Additional studies revealed that inclusion of exon-betaII involves SRp40 in its phosphorylated form. Small interfering RNA (siRNA) knockdown of Akt2 and Clk1 further revealed that SRp40 was phosphorylated by Akt2/Clk1, and that Akt2 phosphorylates Clk1. The knockdown of Clk1 or SRp40 down-regulated glucose uptake. The PKCdelta gene contains 18 exons. The standard size of exon-10 is 97-bases, and when included in the mature transcript, PKCdeltaI is expressed. Exon-10 has an additional 5?-splice site that extends the exon size to 190-bases. When this extended size is included in the mature transcript, PKCdeltaVIII is expressed which has a profound effect in the fate of the cell by blocking apoptosis. Our results reveal that all-trans retinoic acid regulates the inclusion of exon-10 extended size. Moreover, the inclusion involves SC35 (SRp30b). Finally, we elucidated the position of the SC35 cis-element.

Molecular mechanism of nucleolin-mediated Pol I transcription and characterization of nucleolin acetylation / Rôle de la nucléoline dans le mécanisme moléculaire de la regulation de la transcription par la polymérase I et caractérisation de son acétylation

Nous montrons dans cette étude que dans les cellules déplétées pour la nucléoline, une plus faible accumulation de pré-ARNr est associée à une augmentation de marques d’hétérochromatine (H3K9me2) et une diminution de marques d’euchromatine (H4K12ac et H3K4me3) sur la chromatine des gènes ribosomiques. Des expériences de ChIP-seq montrent que la nucléoline est enrichie dans la région codante et promotrice de l’ADNr et est préférentiellement associée avec les gènes non méthylés des ARNr. La déplétion de la nucléoline entraîne une accumulation de l’ARN Pol I au début de l’ADNr et une diminution de UBF sur la région codante et promotrice. La nucléoline interfère avec la liaison de TTF-1 sur le promoteur-proximal T0, inhibant ainsi le recrutement de TIP5 du complexe NoRC, et établissant un état d’hétérochromatine répressive. Ces résultats révèlent l’importance de la nucléoline dans le maintien d’un état euchromatinien des ADNr et dans l’élongation de la transcription. Nous montrons aussi dans cette thèse que l’acétylation est une nouvelle modification post-traductionnelle de la nucléoline. Des études d’immunofluorescence utilisant l’anticorps anti nucléoline acétylée montrent que la nucléoline acétylée est exclue des nucléoles. De plus, par ChIP-seq nous n’avons jamais pu détecter d’association significative de la nucléoline acétylée sur la chromatine des ADNr. Aussi, nous n’avons détecté aucune activation de la transcription de Pol II sur des matrices de chromatine avec la nucléoline acétylée. Nous trouvons une distribution de la nucléoline acétylée majoritairement dans le nucléoplasme où elle co-localise parfaitement avec le facteur d’épissage SC35, et partiellement avec les structures marquées avec un anticorps dirigé contre Y12, mais ne co-localise pas avec des structures contenant la coïline, ce qui suggère que cette fraction de la nucléoline pourrait être impliquée dans la synthèse ou le métabolisme des pré-ARNm. / Here we have shown that, in nucleolin depleted cells, lower accumulation of pre-rRNA is associated with the increase in heterochromatin marks (H3K9me2) and decrease of the euchromatin histone marks (H4K12Ac and H3K4me3) in rDNA chromatin. ChIP-seq experiments show that nucleolin is enriched in the coding and promoter region of the rDNA and is preferentially associated with the unmethylated rRNA genes. Nucleolin knockdown results in the accumulation of RNAPI at the beginning of the rDNA and a decrease of UBF in the coding and promoter regions. Nucleolin is able to interfere with the binding of TTF-1 on the promoter-proximal terminator T0 thus inhibiting the recruitment of the NoRC subunit TIP5 and HDAC1 and establishing a repressive heterochromatin state. These results reveal the importance of nucleolin in the maintenance of the euchromatin state of rDNA and transcription elongation.In this thesis we have also shown that acetylation is a novel post-translational modification of nucleolin. Immuno-fluorescence studies using anti-acetylated nucleolin antibody illustrated that acetylated nucleolin is excluded from nucleoli and interestingly, neither could we detect any significant binding of ac-nucleolin on rDNA chromatin by doing ChIP-Seq, nor did we detect any activation of Pol II transcription with ac-nucleolin from DNA and chromatin templates. Moreover, we found acetylated nucleolin had a predominant nucleoplasmic distribution where it associates with the splicing factor SC35 and partially with the structures labeled with Y12 antibody, but not with coilin containing structures.

Le syndrome de Gougerot-Sjögren (SGS) est une épithélite auto-immune caractérisée par des lésions des glandes exocrines et manifestations systémiques. Une des complications majeures est la survenue chez 5% des malades, d’un lymphome non-hodgkininen (NHL). La contribution majeure des lymphocytes B (LB) a récemment été démontrée. Dans ce travail, nous avons voulu aborder des sujets cliniques et fondamentaux concernant le rôle des LB dans le SGS. Dans un premier temps, nous avons démontré que des LB mémoires sont visibles dans des infiltrats des échantillons de la peau et sa présence peut aider au diagnostic. Dans un deuxième temps, nous avons démontré que la cytokine FLT3-L augmentée (une cytokine impliquée dans l’ontogenèse des LB et lympho-prolifération) est associée à une distribution anormale des LB dans les malades. En plus, le rôle prolifératif de FLT3-L sur les LB pourrait expliquer l’évolution vers le NHL. Dans un troisième temps, nous avons étudié une autre cytokine dérégulée dans le SGS (la cytokine BAFF) et nous avons confirmé le rôle d’un nouveau variant de BAFF produit par l’épissage alternatif de l’exon 4 (∆4BAFF) comme un facteur de transcription de son propre gène. Ce nouveau variant est beaucoup plus exprimé au cours des maladies autoimmunes, et son expression est contrôlée par l’interferon gamma et la protéine SC35. Tous ces données montrent pour la première fois, un nouveau concept à savoir la possibilité pour une cytokine d’être régulée par un variant provenant de l’épissage alternatif de son propre gène. Ensemble, ces résultats montrent le rôle des cytokines impliquées dans l’ontogenèse et la survie des LB, dans la physiopathologie du SGS. / Primary Sjögren’s Syndrome (pSS) is a systemic autoimmune disease characterized by sicca symptoms and a broad variety of systemic manifestations. The most severe complication of the disease is the development of non-Hodgkin’s lymphoma (NHL) in 5% of patients. Recent evidence indicates a major contribution of B cells. In this work, we developed clinical and basic research subjects, related to the role of B-cell in the pathogenesis of pSS. In the first section, we showed that memory B-cell infiltrates are present in pSS and may be used as an additional diagnostic and follow-up tool. In the second section, we showed that high serum levels of the cytokine called FLT3-L (a cytokine implicated in B-cell ontogenesis and lymphoproliferation) are associated with abnormal B-cell distribution, characteristic of pSS; and disease clinical activity. In addition, this cytokine may explain the development of lymphoma. In the third section, we demonstrated that ∆4BAFF (a new variant of BAFF, due to the alternative splicing of exon 4) is a transcription factor of its own gene. Interestingly, this new variant is mainly detected in autoimmune diseases and its expression is regulated by IFN-y and SC35 protein (one of the proteins implicated in the splicing machinery). This finding provides an expanded conceptual view of BAFF gene regulation in autoimmune diseases, and contributes to a better understanding of the mechanisms involved in BAFF up-regulation in autoimmunity. Collectively, these results are of clinical and fundamental basic interest in pSS, in the diagnostic, physiopathology and therapeutic contexts.

Mecanismes de regulació en l'activitat biològica del factor de transcripció Snail

Els factors de transcripció de la família Snail són fonamentals en la "transició epiteli-mesènquima", procés morfogènic essencial en el desenvolupament embrionari i en els fenòmens metastàsics tumorals.En els mamífers l'activitat d'Snail és modulada per dos mecanismes. (i) En el promotor humà es troben regions definides de resposta a factors repressors, predominants en les cèl·lules epitelials, i elements diferenciats de resposta a inductors de la "transició epiteli-mesènquima". (ii) L'activitat d'Snail és condicionada també per la seva localització subcel·lular, modulada per mecanismes no transcripcionals: la fosforilació d'Snail determina si és o no exclós del nucli. Al citosol no pot actuar com a repressor transcripcional però pot interaccionar amb la xarxa microtubular, que estabilitza i en condiciona el dinamisme. Això coincideix amb l'activació de la GTPasa RhoA i la reorientació dels filaments de vimentina, fets associats a l'adquisició de capacitat migratòria. L'efecte com a repressor transcripcional i la modulació del dinamisme microtubular són possiblement esdeveniments coordinats necessaris per al rol biològic d'Snail en mamífers. / Snail family of transcription factors is fundamental to the "epithelial-mesenchymal transition", morphogenic process essential to embryonic development and metastatic phenomena in tumors.Snail's activity is modulated in two ways in mammals. (i) The human promoter harbors definite regions that respond to repressor factors, which prevail in epithelial cells; and differentiated elements that respond to known inducers of the "epithelial-mesenchymal transition". (ii) Snail's activity is also conditioned by its subcellular localization, mechanism not dependent on its transcriptional control: Snail phosphorylation determines whether Snail is excluded or not from the nucleus. When in the cytosol, Snail is unable to act as a transcriptional repressor, but however binds to the microtubular meshwork, which becomes stabilized and whose dynamism is conditioned as a result. This fact coincides with the activation of the RhoA GTPase and reorientation of vimentin filaments, both phenomena being related to the acquisition of cell motility. The transcriptional repressor and the microtubule dynamics effects are probably two coordinated events necessary to Snail's biological role in mammals.
