La lutte chimique est la principale méthode utilisée pour contrôler les maladies causées par les champignons phytopathogènes. Dans certains cas, desphénomènes de résistance envers les fongicides se développent au sein despopulations, altérant parfois l’efficacité des molécules. La compréhension du moded’action des fongicides et des mécanismes de résistance sous-jacents participe à élaboreret à adapter des stratégies de management anti résistance ; et ainsi permettre depérenniser la durée de vie des molécules. Le fenhexamid est un fongicide récent (BayerCropScience, 2000), avec un mode d’action unique. Il est le seul fongicide commercialisébloquant l’étape de C4-déméthylation de la biosynthèse de l’ergostérol. Plusieurs typesde résistance (naturelle et acquises) ont été détectées dans les vignobles européens chez lecomplexe d’espèces Botrytis spp. responsable de la pourriture grise de la vigne. Lestravaux développés durant la thèse s’inscrivent dans l’objectif de la caractérisation dumode d’action et de l’élucidation des mécanismes de résistance. Le premier axe s’estattaché à la caractérisation fonctionnelle de deux gènes impliqués dans la C-4déméthylation de la biosynthèse de l’ergostérol : le gène erg27 codant la 3-céto réductase,cible du fenhexamid, et le gène erg28 codant une protéine qui interagirait en partie avecla 3-céto réductase. Concernant la résistance au fenhexamid, il a été démontré que, pargénétique inverse, les mutations détectées dans le gène erg27 de différents types d'isolatsrésistants issus du vignoble (phénotypes de résistance HydR3- et HydR3+) conféraient larésistance. Par ailleurs, une analyse de fitness du phénotype le plus préoccupant(phénotype HydR3+) a été réalisée en conditions contrôlées sur des souches isogéniquesartificielles afin d’apporter une réponse sur la persistance possible de ces souches auvignoble. Une méthode fine de quantification moléculaire de ces mêmes isolats aégalement été mise au point pour faciliter le suivi de leur évolution et de la persistancedes populations naturelles à l’échelle des vignobles. Cette nouvelle méthode, nomméeASPPAA PCR, exploite le polymorphisme nucléotidique du gène erg27, à l’origine de larésistance. Enfin, la résistance naturelle au fenhexamid de l’espèce apparentée à Botrytiscinerea, appelée Botrytis pseudocinerea a été élucidée. La résistance au fongicide de cetteespèce a été expliquée par la combinaison de modifications de cible (mécanismeminoritaire) et d’une dégradation du fongicide par un cytochrome P450 nomméCyp68.4 (mécanisme majeur). Il s’agit de la première identification et caractérisationgénétique d’un mécanisme de résistance à un fongicide conférée par un processus dedétoxification chez un champignon phytopathogène. / Chemical control is the main method used to control diseases caused byphytopathogenic fungi. In some cases, the resistance phenomena towardfungicides occur within fungal populations, which might alter practicalefficiency of molecules. Understanding modes of action of fungicides andunderlying resistance mechanisms participate to the development and adaptationof management strategies against resistance, and thus help to sustain the life ofmolecules. Fenhexamid is a recent fungicide (Bayer CropScience, 2000), with aparticular mode of action. It is the only fungicide marketed blocking the C4-demethylation step of ergosterol biosynthesis. Several types of resistance (naturaland acquired) were detected in European vineyards in the Botrytis spp speciescomplex, causing grey mold disease. This work focused on the characterization ofthe mode of action and the elucidation of resistance mechanisms. The first aspectinvestigated the functional characterization of two genes involved in the C4-demethylation of ergosterol biosynthesis. The erg27 gene potentially encoding the3-keto reductase which is the fenhexamid target and the erg28 gene encoding aprotein that interact in part with the 3-ketoreductase. Concerning fenhexamidresistance, we shown by reverse genetics that mutations detected in the erg27 genefrom different resistant isolates from the vineyards (phenotypes HydR3- andHydR3+) confer resistance. Furthermore, a fitness analysis under controlledconditions on the most worrying resistant phenotype (HydR3+) was performed onisogenic artificial strains in order to predict the possible persistence of these strainsin vineyards. A fine molecular method to quantify these isolates was developed tofacilitate the follow-up of evolution and persistence of resistant populations in thevineyard. This new method, named ASPPAA PCR is based on the nucleotidepolymorphism of the erg27 gene, responsible for fenhexamid resistance. Finally,the natural resistance to fenhexamid of the related species to Botrytis cinerea, B.pseudocinerea, was elucidated. Fungicide resistance of this species is explained bythe combination of target site modifications (minor mechanism) and fungicidedegradation mediated by a cytochrome P450 named Cyp68.4 (major mechanism).This is the first characterization of a genetic resistance mechanism to a fungicideconferred by detoxification in a phytopathogenic fungus.

USING STABLE ISOTOPES TO ASSESS LONGITUDINAL DIET PATTERNS OF BLACK BEARS (URSUS AMERICANUS) IN GREAT SMOKY MOUNTAINS NATIONAL PARK

Long-term diet patterns based on stable isotope analysis may be helpful to understand changes in food selection of black bears (Ursus americanus) over time and guide management programs to reduce human-bear conflicts. An enriched stable carbon isotope signature indicates an anthropogenic food source in the diet and an enriched nitrogen signature indicates a higher tropic level for a species. I examined longitudinal feeding patterns from 117 hair samples of black bears live captured in Great Smoky Mountains National Park during 1980–2001 using stable carbon and nitrogen isotope analysis from hair samples. I developed a set of a priori models to examine if sex, age class, year, weight class, total hard mast index, white oak index (Quercus spp.), red oak index (Quercus spp.), nuisance status and hog harvest (Sus scrofa) affected stable isotope signatures. I used model averaging and an estimator of the unconditional variance was used to account for model uncertainty. The δ[delta]13C signatures differed by weight class with above average weight, (ß[Beta] = 0.76‰; 95% CI = 0.28 to 1.23) and average weight (ß[Beta] = 0.42‰; CI = 0.06 to 0.78) showing enriched values compared to below average bears. Bears had enriched δ[delta]15N signatures in years with low white oak mast production (ß[beta] = -0.19, CI = -0.34 to -0.03) and depleted when white oak hard mast was abundant. Sub adult bears had enriched δ[delta]15N signatures compared to adult and older adult bears. Variation of nitrogen values was small during 1980–1991 ( = 2.57, SD = 0.28) but increased substantially during 1992–2000 ( = 2.29, SD = 0.71) when there was substantial variation in hard mast production. Bears in better physical condition appear more likely to access anthropogenic food sources. In years of low white oak acorn production, the larger bears and sub adult bears are more likely to turn to alternative food sources. The long term variation detected in this study is important in identifying which bears are potentially more likely to seek out the anthropogenic food sources when changes occur in availability of natural foods.

Differential sensing of hydrophobic analytes with serum albumins

In the last decade, there has been a growing interest in the use of differential sensing for molecular recognition. Inspired by the mammalian olfactory system, differential sensing employs an array of non-selective receptors, which through cross-reactive interactions, create a distinct pattern for each analyte tested. The unique fingerprints obtained for each analyte with differential sensing are studied with statistical analysis techniques, such as principal component analysis and linear discriminant analysis. It was postulated that serum albumin proteins would be applicable to differential sensing schemes due to significant differences in sequence identity between different serum albumin species, and due to the wide range of hydrophobic molecules which are known to bind to these proteins. Consequently, cross-reactive serum albumin arrays were developed, utilizing hydrophobic fluorescent indicators to detect hydrophobic molecules. As such, serum albumin cross-reactive arrays were employed to discriminate subtly different hydrophobic analytes, and mixtures of these analytes, in the form of terpenes and perfumes, plasticizers and plastic explosive mixtures, and glycerides and adipocyte extracts. In this doctoral work, a detailed review of the field of differential sensing, and a thorough study of principal component analysis and linear discriminant analysis in various differential sensing scenarios, are given. These introductory chapters aid in better understanding the methods and techniques applied in later experimental chapters. In chapter 3, serum albumins, a PRODAN indicator, and an additive are shown to discriminate five terpene analytes and terpene doped perfumes. Chapter 4 describes an array with serum albumins, two dansyl fluorophores, and an additive which successfully differentiate the plasticizers found within the plastic explosives C4 and Semtex and simulated C4 and Semtex mixtures. Discrimination of these simulated mixtures was also achieved with this array in the presence of soil contaminants, demonstrating the potential real-world applicability of this sensing ensemble. Finally, chapter 5 details an array consisting of serum albumins, several fluorescent indicators, and a Grubb's olefin metathesis reaction, to differentiate saturated and unsaturated triglycerides, diglycerides, and monoglycerides. Mixtures of glycerides in adipocyte extracts taken from rats with different health states were then successfully discriminated, showing promise for clinical applications in differentiating adipoctyes from pre-diabetic, type 2 diabetic, and non-diabetic individuals. / text

Self powered wrist extension orthosis

One of the most devastating effects of tetraplegia is the inability to grasp and manipulate everyday objects necessary to living an independent life. Currently surgery is widely accepted as the solution to improve hand functionality. However, surgery becomes difficult when the user has paralysed wrists as is the case with C5 tetraplegia. The aim of this research was to develop a solution which provided controlled wrist flexion and extension which, when combined with surgery, achieves a 'key pinch' grip. This particular grip is critically important for people with C5 tetraplegia as it is used for countless grasping activities, necessary on a day-to-day basis. A systematic design process was used to evolve the solution to provide controlled wrist flexion and extension. Concept brainstorming identified four alternative solutions which were evaluated to find the preferred concept. The chosen solution was called the Self Powered Wrist Extension Orthosis, more commonly referred to as the 'orthosis'. This concept contained a shoulder harness which provided both energy and control to the wrist harness, which in turn changed the wrist position. The orthosis was developed with the use of a mathematical model which theoretically predicted the functional performance by comparing the required force needed to move the wrist harness to the achievable force supplied by the user's shoulders. Using these parameters, the orthosis was optimized using the matlab Nelder-Mead algorithm which adjusted the wrist harness geometries to maximize the functional performance. A prototype was constructed and tested with the help of two participants who when combined, achieved an average of 18.5° of wrist rotation. The theoretical model however predicted an average range of motion of 28.4°. The discrepancy found between the theoretical and experimental result can be contributed to incorrect assumptions in the theoretical model. This included unaccounted friction and inaccurate modeling of the orthosis dynamics. The feedback from potential users of the orthosis was enthusiastic and encouraging especially towards the simplicity, usability and practicality of the design.

Interactive Effects of Elevated CO2 and Salinity on Three Common Grass Species

Indiana University-Purdue University Indianapolis (IUPUI) / Carbon dioxide (CO2) level in the atmosphere has increased steadily since Pre-Industrial times. The need for a better understanding of the effects of elevated CO2 on plant physiology and growth is clear. Previous studies have focused on how plants are affected by either elevated CO2 or salinity, one of many environmental stresses for plants. However, little research has been focused on the interaction of these two factors. In my project, three common grass species were exposed to both elevated CO2 and salinity, so that the effects of either of these factors and the interaction of the two on these species could be examined. The CO2 levels were set to 400 µmol mol-1, close to the current concentration, or 760 µmol mol-1, projected to be reached by the end of this century. Salt solutions of 0, 25, 50, 75, and 100 mM NaCl with CaCl2 at lower rates (1% of each respective molarity for NaCl) were used to water the grasses, which are unlikely to experience prolonged exposure to salt conditions beyond this range in their natural habitats. The three common grass species studied in my experiment were Kentucky bluegrass (Poa pratensis L.) and red fescue (Festuca rubra L.), both C3 cool season grasses, as well as buffalo grass (Buchloe dactyloides (Nutt.) Engelm.), a C4 warm season grass. Each treatment had five replicates, bringing the total number of experimental pots to 150. Various growth parameters were monitored, and all data was statistically analyzed for statistical significance. My results showed that elevated CO2 had a stimulating effect on most growth parameters, particularly when plants were given more time to grow. In a 100-day growth experiment, CO2 affected the number and dry biomass of plants of all species, regardless of their C3 or C¬4 photosynthetic pathways. Salinity consistently inhibited germination and growth at all stages, from germination through plant emergences, numbers of established plants, and dry biomasses at harvest. Interactive effects of CO2 and salinity did occur, though often in seemingly specific instances rather than forming clear and consistent trends. My findings suggested that growth of common grasses would be enhanced by the rising level of CO2 in the atmosphere, but the effect would be modified by environmental stresses, such as salinity.

Khyber Pakhtunkhwa (31 ° 49'N, 70 ° 55'E bis 35 ° 50'N, 71 ° 47'E) liegt im Nordwesten Pakistans im Süden Asiens. Das Hindukusch-Gebirge in Afghanistan liegt im Westen, dem indischen Himalaya im Nordosten und die Karakorum Berge südlich vom tibetischen Hochland auf der Nordseite. Diese Arbeit besteht überwiegend aus drei separaten Studien entlang eines 200 km langen Transekts mit einem Höhengradienten ausgehend von den Sedimentbecken im Peshawar Tal (275 m ü.M.) bis hinauf zu den Malam Jabba Hills im Swat-Tal (2600 m ü.M.). Die erste Studie, die auf einer Datengrundlage von 160 Poaceae Arten beruht, zeigt Trends, dass polyploide C3- und C4-Poaceae-Arten größere Pollenkkörner als die jeweiligen diploiden Arten haben. In diesem Datensatz haben alle C4-Arten größere Pollenkörner als die C3-Arten. Ob Grassländer von C3 oder C4 Arten dominiert werden kann in verschiedenen Regionen und Lebensräumen durch die Untersuchung der Muster des Trends von zu- oder abnehmenden Pollenkorngrößen ermittelt werden. In unserem Datensatz ist Polyploidie bei C4-Gräsern häufiger als bei den C3 Arten. Die verwendete Methode kann auf Poaceae-Pollenkörner in Umweltarchiven angewendet werden, um das Klima der Vergangenheit zu rekonstruieren und die Dynamik der früheren Graslandökosysteme zu bewerten. Dieser Ansatz wird nicht nur bei laufenden paläoökologischen Studien helfen aufzuklären, wie die Änderungen der Vegetations-zusammensetzung und die Veränderungen in Biomen vergangener Graslandökosysteme zu entschlüsseln sind, sondern auch nützliche Erkenntnisse für die Vorhersage zukünftiger Entwicklungen ermöglichen. Die zweite Studie befasst sich mit modernen Pollenspektren aus Oberflächenproben und ihre Beziehung zu der umgebenden Vegetation, die nützliche Daten für die Interpretation von holozänen Pollenprofilen bietet. Dabei konnten entlang eines 200 km langen Höhengradienten vier verschiedene Höhenstufen unterschieden werden, wo die dominierenden Pflanzenfamilien, Poaceae, Asteraceae, Cyperaceae, Verbenaceae, Acanthaceae und Euphorbiaceae eine signifikante Korrelation mit dem gefunden Pollenniederschlag hatten, während sich bei anderen Familien, den Boraginaceae, Saxifragaceae, Apiaceae, Balsaminaceae und Rubiaceae große Unterschiede zu der zugehörigen Vegetationszusammensetzung ergaben. Für die Kalibrierung und Interpretation fossiler Pollendaten sollte also immer auch die aktuellen Beziehungen von Pollenniederschlag und Vegetationsdaten zumindest auf der Familienebene berücksichtigt werden. Die dritte Studie befasst sich mit einem Pollenprofil aus der Kabal Swat-Region, welches eine detaillierte Geschichte der Vegetation und des Klimas des Hindukuschs der letzten 3300 Jahre, also dem späten Holozäns enthält. Von 3300 bis 2400 cal BP, war eine subtropische semiaride krautige Vegetation hauptsächlich durch Cyperaceae- und Poaceae-Arten vertreten. Sie wurde ersetzt von gemischten Nadelwäldern mit Taxus, Pinus, sowie Juglans, Poaceae und Cyperaceae während der Zeit von 2400 bis 900 cal BP, was auf eine vergleichsweise moderate Klimaschwankung während des späten Holozäns weist. Der Rückgang der Poaceae von 2400 bis1500 cal BP und eine erneute Zunahme von 1500 bis 1200 cal BP Jahre zeigen, dass das Kabal Swat nass-kühlere und trocken-wärmere Phasen durchmachte. Nadelbäume in den gemischten Nadelwäldern treten heute bei größeren Höhe im alpinen Bereich auf. Weitere hochauflösende holozäne Pollenprofile des Hindukusch sind notwendig, um einen ausführlicheren Vergleich zu anderen süd- und zentralasiatischen Paläo-Archiven zu ermöglichen, die auch ein detaillierteres und anwendbares Wissen für Management und Naturschutzfragen ergeben.

Carbon Dating of Agricultural Soils and Further Understanding the Transport of CO2 Gas Using Isotopes

CO2 is a greenhouse gas which is significantly emitted by agricultural soils through the decomposition of plant residue and soil organic carbon. Carbon isotopes can be used in determining the source of the CO2, origin of the carbon, and the age of the CO2 emissions. This study investigates the transport of CO2 gas through agricultural soils using carbon isotopes 14C and 13C to complement concentration and production rate measurements in two comparative agricultural settings in Eastern Ontario, one of which has been modified by clearing and dredging of the adjacent riparian zone and one left undredged. Traditional radiocarbon dating measures time through loss by decay, while recent dating is based on matching measurements with the atmospheric 14CO2 signal (F14C) generated by nuclear bomb testing in the 1950s and 1960s. CO2 emissions were analyzed from soil core sections together with soil-probe gas samples and surface flux chamber samples collected from the study area. Soil cores were collected from 0- 90 cm at 7.5 cm increments and placed into IsoJar® microcosms for a period of one month. CO2 in-growth was monitored to provide production rates and samples for 14C and 13C analysis. The radiocarbon data for the microcosms showed that values increase with depth from the current fraction modern value of 1.00 F14C at the surface to an attenuated peak of 1.04 F14C at a depth of 30 to 40 cm and then decrease to values below 1.00 F14C. The data collected from the soil-probe gas showed a significant depletion in comparison to the microcosms and the surface chambers. The soil cores were subsequently analyzed by a selective leach oxidation protocol to sample decreasingly labile solid organic carbon. This involved placing the weighed soil samples into MilliQ water for 24 hours, before being passed through two sieves, 63 microns and 0.45 microns. The DOC leachate was collected and analyzed for 14C and 13C. The two solid soil fractions were then dried, treated with HCl to remove carbonate and then oxidized under vacuum with 5% H2O2 yielding CO2 and residual soil carbon for 14C and 13C. The radiocarbon analysis of these variously labile fractions, together with the microcosm and soil probe measurements, demonstrate that surface emissions at both sites are greatly dominated by CO2 from recently-sequestered labile organic carbon from the upper 30 cm with minor contribution from earlier, bomb-pulse carbon or from deeper pre-bomb carbon. No significant difference in age of emissions between the dredged and undredged sites was found.
