Nela propõe-se a reafirmação da dimensão ontológica da realidade (a qual Bhaskar chamou de intransitiva), bem como seus rebatimentos na dimensão epistemológica (ou transitiva da realidade) que trata da possibilidade do conhecimento e das condições para sua ocorrência. Este enquadramento fornece, no âmbito da teoria social, uma forma de tratar da ontologia social e a natureza das relações entre agência e estrutura, que situa a discussão sobre o processo de estruturação da ação coletiva e seu resultado, em termos de elaboração de uma “entidade” socialmente real. Partindo do estado da arte dos estudos sobre as organizações, bem como a teorização acerca da categoria “coletivos” dentro da literatura da teoria social realista, identificou-se uma dupla lacuna: (1) nos estudos sobre as organizações, verifica-se a ausência de coerência e cumulatividade dos conhecimentos do campo, que é marcado por uma profunda dispersão de teorias e correntes orientadas por distintas tradições de pesquisa, todas, porém, tendo em comum sua filiação ao paradigma filosófico científico do positivismo e (2) nem a teoria social em geral e nem a teoria social realista elaboraram um relato que fosse capaz de dar conta e integrar, coerente e adequadamente, a categoria organização à sua proposta de teorização da realidade, restando por se fazer um relato específico que buscasse atacar o problema da organização (grupos sociais estruturados), como sugere Elder-Vass (2010). Visando endereçar esforços para a melhor compreensão desta questão, o objetivo, então, desta tese foi identificar as estruturas gerativas e suas tendências (poderes causais), bem como as circunstâncias em que elas são ativadas (mecanismos causais), que permitem a existência e a emergência das organizações como entidades coletivas reais. Para a realização deste estudo, recorreu-se, metodologicamente, a uma pesquisa teórica (ECO, 2001, p.11), amparada por procedimentos analíticos de coleta e tratamento dos dados de caráter hermenêutico. Como resultados, identificou-se a existência de três estruturas gerativas – o espaço, a identidade e o poder –, envolvendo diferentes componentes que se manifestam sob diferentes modos de realidade (material, ideal e social, respectivamente), cujos processos de enquadramento e fixação, de identificação e diferenciação, e de delegação e representação (respectivamente) conduzem às interações entre os indivíduos e à aquisição de padrões específicos bem como à mudança estrutural, morfológica e causal, atribuindo diferentes poderes causais a cada um desses estágios: aproximação e agregação, no momento 1 (M1); criação de uma unidade (exterior e irredutível ao indivíduo) e coesão diferentes de outras entidades, no momento 2 (M2) e, por fim, a instauração de uma ordem e capacidade de intervenção deliberada na realidade social, em âmbito institucional, no momento 3 (M3). Os três momentos sintetizados estão relacionados por meio da proposição de um modelo teórico de análise morfogenética da estruturação da ação coletiva. Apesar de este modelo se aplicar especificamente à análise da ação coletiva e de não ter sido validado empiricamente, sua contribuição original reside no fato de fornecer a elaboração de um quadro teórico suficientemente amplo e, ao mesmo tempo, específico para a análise das organizações, em particular, e da ação coletiva, em geral, em especial quando acrescentamos sua interface com a orientação ontológica e epistemológica do realismo crítico. Empiricamente, esta proposta traz um relato preciso de integração dos níveis micro e macro da realidade, por meio da atuação específica das organizações e instituições no nível mesossocial, que poderá ser aplicado para intervenção na realidade. / This thesis falls, ontologically and epistemologically, in the perspective of critical realism. The later proposes the reclaiming of (the ontological dimension of) reality (which Bhaskar called intransitive one) and its repercussions on the epistemological dimension (or transitive one) of reality, which deals with the possibility of knowledge and the conditions for its occurrence. This framework provides, in social theory, one way to address the social ontology and the nature of the relationship between agency and structure, which places the discussion of the structuring process of collective action and its outcome in terms of developing an "entity" socially real. Based on the state of the art of studies on organizations as well as theories about the category "collectives" in the literature of social theory, and in particular in the realist social theory, we identified a double gap: (1) studies on organizations there is a lack of coherence and cumulative knowledge of the field, which is marked by a deep scattering theories and currents driven by distinct research traditions. Nevertheless, all these traditions have in common their affiliation to the philosophical paradigm of scientific positivism; (2) neither social theory in general nor realist social theory produced an integrative and coherent report to the organization category. Thus, it remains to be done a specific report that called for attacking the problem of organization (structured social groups), as suggested by Elder-Vass (2010). Aiming to address efforts to better understand this issue, then, the objective this thesis was to identify the generative structures and its trends (causal powers), as well as the circumstances under which they are activated (causal mechanisms) that enable the existence and emergence of organizations as real collective entities. Methodologically this study was conducted in a form of a theoretical research (ECO, 2001, p.11), which was supported by analytical procedures for the collection and processing of data hermeneutic character. As a result, we identified the existence of three generative structures: space, identity and power. These structures involves different components that are manifested in specific modes of reality (material, social and ideal, respectively), whose the process of framing and mounting, identification and differentiation, and delegation and representation (respectively) lead to interactions among individuals purchasing patterns and structural change, morphological and causal, assigning different causal powers of each of these stages: approximation and aggregation, which was called “moment 1” (M1); the creating an unit (exterior and irreducible to the individual) and cohesion of different entities, called “moment 2” (M2); and, finally, the establishment of a command and ability to deliberate intervention in social reality, at institutional, called “moment 3” (M3). The three summarized moments are related each one by proposing a theoretical framework of the structure of collective action in a morphogenetic way. Although this model applies specifically to the analysis of collective action and has not been empirically validated, its original contribution lies in the fact provide the development of a theoretical framework sufficiently broad and simultaneously specific for the analysis of organizations, in particular, and collective action, in general. This is true especially when we add its interface with the ontological and epistemological orientation of critical realism. Empirically, this proposal provides an accurate account of the integration of micro and macro levels of reality, through the realization of specific organizations and institutions in mesossocial level. The correct knowledge of this level can be applied to intervention in reality.

The experiment was conducted during 2009 in the area ceded by Embrapa Clima Temperado in Capão do Leão, RS. Sowing was done by throwing in plots of 8 m2, with a density of 10 kg ha-1 of persian clover and 15 kg ha-1 of ryegrass. The design was randomized complete block design in a 3x3 factorial design with five replicates, totaling 45 experimental units. We used three cutting height, 4 cm, 8 cm and 12 cm and three cutting intervals, corresponding to the accumulation of heat 320, 420 and 520 GD. Technique was used in the branches / tillers marked and made ratings weekly in clover on count the number of leaves (open living, senescent, dead, emerged), number of nodes, plant height and length of branching, and in ryegrass on count the number of leaves (fully expanded, growing, senescent fully expanded, growing senescent dead), plant height and length of the tiller. On the occasion of the cuts was made that production of dry matter and botanical separation. The rate of leaf appearance (TAF) of Persian clover is modified by the interval (GD) and cutting height. Intervals of 320 and 420 GD have higher rates of leaf appearance (TAF) of Persian clover. The cutting height does not change the TAF of ryegrass. The range of GD 320 has a better TAF of ryegrass. In the cutting of 420 GD-Persian clover has a higher number of green leaves open fewer dead leaves, branches of greater length, greater number of nodes and greater forage production, and the recommended range for management by producers. The highest yield of intercropping forage ryegrass and Persian clover is obtained with GD 520 but with a high ratio stem / leaf. / O objetivo do presente trabalho foi avaliar características morfogênicas, estruturais e produção de forragem do trevo-persa (Trifolium resupinatum L.) consorciado com azevém (Lolium multiflorum Lam.) a campo, submetidos a diferentes alturas e intervalos de cortes. O experimento foi conduzido no ano de 2009, em área cedida da EMBRAPA Clima Temperado Estação Terras Baixas, no município de Capão do Leão, RS. A semeadura foi feita a lanço, em parcelas de 8 m2, com densidade de 10 kg.ha-1 de trevo-persa e 15 kg.ha-1 de azevém. O delineamento utilizado foi blocos completos ao acaso, em esquema fatorial 3x3, com cinco repetições, totalizando 45 unidades experimentais. Foram utilizadas três alturas de corte, 4 cm, 8 cm e 12 cm e três intervalos de corte, correspondentes ao acúmulo térmico de 320, 420 e 520 GD. Foi utilizada a técnica das ramificações/perfilhos marcados e feitas avaliações semanais no trevo quanto ao número de folhas (vivas abertas, senescentes, mortas, surgidas), número de nós, altura de planta e comprimento de ramificação; e no azevém quanto ao número de folhas (completamente expandidas, em expansão, completamente expandidas senescentes, em expansão senescente, mortas), altura de planta e comprimento de perfilho. Na ocasião dos cortes, foi feita verificação da produção de matéria seca e separação botânica. A taxa de aparecimento de folhas (TAF) do trevo-persa é modificada pelo intervalo (GD) e altura de corte. Intervalos de 320 e 420 GD apresentam melhor taxa de aparecimento de folhas (TAF) do trevo-persa. A altura de corte não altera a TAF do azevém. O intervalo de 320 GD apresenta melhor TAF do azevém. No intervalo de corte de 420 GD o trevo-persa apresenta maior número de folhas vivas abertas, menor número de folhas mortas, maior comprimento de ramos, maior número de nós e maior produção de forragem, sendo o intervalo recomendado para o manejo pelos produtores. A maior produção de forragem da consorciação azevém e trevo-persa é obtida com 520 GD mas com alta relação caule/folha.

Manejo da desfolha na ecofisiologia da produção de forragem e sementes de azevém anual / Management of defoliation in ecophysiology of forage production and annual ryegrass

Understanding the physiological ecology of annual ryegrass plant is essential for proper management program, with objective of getting higher forage production and seed. Therefore, the effects of different frequencies of defoliation were measured at (zero, one, two and three) on morphogenesis characteristics of annual ryegrass plants, cultivar BRS Ponteio‟. The following characteristics were evaluated (rate of leaf appearance, phyllochron, leaf expansion rate, rate of leaf senescence, rate of stem expansion, tillering rate and leaf lifespan), forage and seed, and the seed yield components (number of tillers per plant, number of fertile tillers per plant, length of tillers, length of spike, number of spikelets per spike, number of seeds per spikelet and total seed production). The plant behavior was assessed for seven months from (04/29/11 to 11/18/11). Defoliation affected the morphogenesis characteristics, amount of forage and seed harvested of ryegrass cultivar BRS Ponteio‟. The implementation of the second defoliation increased more than 100% the amount of harvested forage in relation to only one defoliation management and without reducing seed yield. The third defoliation contributed significantly to the total harvested forage, but affected negatively the phyllochron, tillering rate and leaf lifespan, and has also reduced seed yield. / No Rio Grande do Sul, a produção de sementes de azevém anual (Lolium multiflorum Lam.) é normalmente obtida de áreas destinadas ao pastejo e posteriormente diferidas. Compreender a ecofisiologia das plantas de azevém anual é essencial para programação de um manejo adequado, tendo em vista uma maior produção de forragem e sementes. Para tanto, mediu-se os efeitos de diferentes frequências de desfolha (zero, uma, duas e três) sobre as características morfogênicas (taxa de aparecimento de folhas, filocrono, taxa de expansão de folhas, taxa de senescência de folhas, taxa de expansão dos colmos, taxa de perfilhamento e duração de vida da folha), produção de forragem e de sementes, bem como, os componentes de rendimento de sementes (número de perfilhos por planta, número de perfilhos férteis por planta, comprimento dos perfilhos, comprimento das espigas, número de espiguetas por espiga, número de sementes por espigueta e produção total de sementes) em plantas de azevém anual da cultivar BRS Ponteio. O comportamento das plantas foi avaliado por sete meses (29/04/11 a 18/11/11). A desfolha afetou as características morfogênicas, quantidade de forragem e de semente colhida de azevém anual cultivar BRS Ponteio. A execução da segunda desfolha incrementou em mais de 100% a quantidade de forragem colhida em relação ao manejo com uma desfolha, sem reduzir o rendimento de sementes. Apesar de ter contribuido de forma importante na totalidade de forragem colhida, a terceira desfolha, afetou negativamente o filocrono, taxa de perfilhamento e duração de vida da folha, além de ter reduzido o rendimento de sementes

Remodelage des jonctions sous stress mécanique / Junction remodeling under mechanical forces

Les changements de forme des cellules épithéliales sont cruciaux pour la morphogenèse embryonnaire. Chez les embryons de C. elegans, l'activité musculaire sous les cellules épidermiques est l'une des deux forces mécaniques qui dirigent ce processus. Cependant, les mécanismes moléculaires détaillés à travers lesquels l'activité musculaire favorise l'allongement polarisé le long de l'axe antérieur / postérieur (A / P) restent à être totalement compris. Ici, en utilisant l'imagerie rapide-3D, on découvre que les embryons tournent après l'activation musculaire et on décrit le schéma local et global de la rotation de l'embryon induite par activité musculaire. En outre, on a observé que les muscles des côtés opposés de l'embryon se contractent alternativement, expliquant les rotations de l'embryon. Par conséquent, les jonctions adhérentes sont étirées le long de la direction A / P pendant les rotations de l'embryon et sont donc sous une tension plus élevée. Nos résultats préliminaires d'imagerie en molécule unique ont montré que plus de E-cadhérine, matériau de jonction, fusionne avec des jonctions orientées A / P quand il y a une tension élevée sur ces jonctions. / Epithelial cell shape changes is essential for embryonic morphogenesis. In C. elegans embryos, muscle activity from underneath epidermal cells is one of the two mechanical force inputs driving this process. However, the detailed molecular mechanisms through which muscle activity promotes the polarized elongation along the anterior/posterior (A/P) axis remains to be fully understood. Here, using fast-3D imaging, we discover that embryos rotate after muscle activation and we describe the local and global pattern of embryo rotation induced by muscle activity. Furthermore, we observed that muscles located on opposite sides of the embryo mostly contract alternatively, accounting for embryo rotations. As a consequence, adherens junctions get stretched along the A/P direction during embryo rotations and therefore are under higher tension. Our preliminary results from single molecule imaging showed that more junction material E-cadherin fuses with A/P oriented junctions when there is high tension on these junctions.

VARIAÇÃO ESPACIAL DA ARGILA NUMA TOPOSEQUÊNCIA EM UM SEGMENTO DE VERTENTE NO DISTRITO DE PAINS - SANTA MARIA, RS / SPATIAL CLAY VARIATION IN A HILLSLOPE TOPOSEQUENCE SEGMENT IN THE MUNICIPALITY OF PAINS, SANTA MARIA, RS

This research puts forward as its central subject an inquiry into the existence of an underground lateral flow capable of carrying particles that leads to morfogenetical implications. Regarding the pertinence to this analysis of a survey by Werlang et al. (2014), this project builds on the conclusions reached by the application of the pedological cover structural analysis in a toposequence. From these outcomes, as well as due to the significant finding of a notorious low hydraulic conductivity of the underground horizons proven in trials, it was possible identify a lateral flow predominantly on the eluvial horizon. In an area next to that the mentioned study took place, we selected a hillslope to proceed a preliminary topographic survey to define the hillslope geomorphic nature and set up the geomorphic breaking points of this hillslope. Subsequently, this allowed to conduct the soil sounding along the toposequence of eleven points in these geomorphic breaking points, determining depth and thickness of the present horizons and collecting samples for laboratory analysis. Similarly, the morphological description of the probed profiles was performed. After this stage of field works, a new topographic survey was conducted designed to locate, within the mentioned area, the probing points aiming at obtaining a profile of the hillslope topossequence segment data. This procedure allowed to obtain a bidimensional analysis of the pedological cover and enabled to develop several substantial inferences. Taking into account the results of this analysis, we proceed to characterize, both in field and laboratory, the present litology condition in the area on the Santa Maria Formation. The samples obtained in field allowed to accomplish the granulometrical characterization, and next, tabulate these data. In this way, the discussion could identify gradients of concentration from different granulometrical grades, which were then used to define a dynamics based on surface and underground flows supporting a wide discussion engaged thereof. The presence of positive gradients, albeit tenuous, in the clay fraction down the slope, afforded to infer the existence of a subsurface flow with transport and further accumulation of material on top of the B horizon of profiles located at lower levels. Accordingly, this allowed to testify the validity of purpose of this study, noting however the presence of two distinct litologies from the Santa Maria Formation whose permeability has shown that the dynamics of the hillslope is highly complex insomuch as inserted in the landscape as a whole. / O presente estudo propõe a investigação da existência de um fluxo lateral subsuperficial carreador de partículas com implicações morfogenéticas. Considerando a pertinência para nossa análise de um trabalho de Werlang et al. (2014), este projeto toma como base as conclusões obtidas com a aplicação da análise estrutural da cobertura pedológica em uma topossequência. A partir dessas considerações, bem como da significativa constatação de uma notória baixa condutividade hidráulica dos horizontes subsuperficiais comprovada em ensaios, foi possível identificar um fluxo lateral predominante no horizonte E ao longo da topossequência. Em uma área próxima a do estudo mencionado, foi selecionado um segmento de vertente a partir do qual se procedeu ao levantamento topográfico preliminar e definiu-se os pontos de ruptura geomórfica deste segmento de vertente. Subsequentemente, foram realizadas sondagens ao longo da topossequência nos pontos destas rupturas geomórficas, determinando profundidade e espessura dos horizontes presentes e coletando amostras para análise laboratorial. Foi realizada também a descrição morfológica dos perfis sondados. Finalizada esta etapa dos trabalhos de campo, efetuou-se um novo levantamento destinado a situar, dentro da área referida, os pontos de sondagem visando possibilitar a obtenção de um perfil da topossequência do segmento de vertente. O procedimento permitiu uma análise bidimensional da cobertura pedológica que subsidiou inferências significativas. Contabilizando os resultados dessa análise, foi caracterizada em campo e em laboratório a situação das litologias presentes na área relativa à Formação Santa Maria. Com as amostras resultantes deste procedimento foi possível realizar a análise granulométrica, sendo a seguir tabulados e discutidos os dados obtidos. Foi possível então identificar gradientes de concentrações das diferentes classes granulométricas, que foram utilizados para definir uma dinâmica de fluxos em superfície e subsuperfície subsidiando as discussões. A presença de gradientes positivos, ainda que tênues, na fração argila no sentido do declive da vertente, possibilitou inferir a existência de um fluxo subsuperficial com carreamento e acúmulo de materiais no topo do horizonte B dos perfis situados em cotas inferiores. Isso permitiu constatar a validade do propósito deste estudo, observando que a presença de duas litologias de permeabilidade distintas tenha demonstrado que a dinâmica de uma vertente é invariavelmente complexa, visto que inserida no todo da paisagem e contemplando mais de um fator determinante.

Etude du rôle des propriétés mécaniques des cellules de l'épiderme au cours de l'allongement des embryons de C. elegans / Genetic analysis of epidermal cells mechanical properties during C. elegans embryonic elongation

Mon travail se concentre sur la morphogenèse épithéliale pendant l’élongation embryonnaire de C. elegans. Ce processus s’appuie sur la transmission de signaux mécaniques, jouent un rôle essentiel également au cours de l’homéostasie tissulaire. Le gène pak-1 joue un rôle essentiel au cours des tels processus à la fois chez l’homme et dans l’élongation chez C. elegans. Nous avons montré que α-spectrine (SPC-1) est un nouveau partenaire de la kinase PAK-1. Pendant mon doctorat, j’ai confirmé que la perte simultanée de PAK-1 et de SPC-1 induit des défauts sévères d’élongation, impliquant une rétractation et un collapse général de l’embryon et suggèrent la présence de défauts biomécaniques. Mon travail était destiné à déterminer comment la perte de PAK-1 et SPC-1 influence le comportement mécanique des cellules épidermales. Cette étude permettra de mieux d’établir le rôle de SPC-1 et de PAK-1 dans la morphogenèse épithéliale et de mieux comprendre la régulation des propriétés mécaniques des cellules dans un contexte vivant. / I study epithelial morphogenesis during C. elegans embryonic elongation. This process depends on mechanical cues that also influence tissue homeostasis. The pak-1 gene plays an essential role equally during such processes in human and during C. elegans elongation. Our work identified α-spectrin (SPC-1) as a new interactor of the kinase PAK-1. During my PhD I confirmed that the simultaneous lack of PAK-1 and SPC-1 induces serious elongation defects, including a retraction and general collapse of the embryo and suggests that the mechanical properties of the epidermis are modified. My work aimed to determine how the simultaneous lack of PAK-1 and SPC-1 could influence these processes. Such studies would allow to better establish the role of SPC-1 and PAK-1 during epithelial morphogenesis and to better understand the regulation of cellular mechanical properties in the living organisms.

Depuis la découverte de Phaeodactylum tricornutum par Bohlin en 1897, sa classification au sein de l'arbre de la vie a été controversée. En utilisant des morphotypes ovales et fusiformes Lewin a décrit en 1958 plusieurs traits caractéristiques de cette espèce rappelant la structure des diatomées mettant ainsi fin à la controverse sur la classification de P. tricornutum au sein des Bacillariophycées. Pour se faire, trois morphotypes (ovale, fusiforme et triradié) de Phaeodactylum tricornutum ont été observés. Au cours d’une centaine d’années environ, de 1908 à 2000, 10 souches de Phaeodactylum tricornutum (appelées écotypes) ont été collectées et stockées soit de manière axénique ou en l’état avec leur populations naturelles de bactéries dans les centres des ressources génétiques pour algues, cryo-préservées quand cela est possible. Divers outils cellulaires et moléculaires ont été établis pour disséquer et comprendre la physiologie et l'évolution de P. tricornutum, et/ou les diatomées en général. Grâce à des décennies de recherche et les efforts déployés par de nombreux laboratoires que P. tricornutum est aujourd’hui considérée comme une espèce modèle des diatomées. Le sujet de ma thèse traite majoritairement de la composition génétique et épigénétique du génome de P. tricornutum ainsi que de la diversité morphologique et physiologique sousjacente au sein des populations naturelles prospectées à différents endroits du globe. Pour se faire, j’ai généré les profils chromatiniens en utilisant différentes marques des modifications post-traductionnelles des histones (chapitres 1 et 2) et a également comparé la variation naturelle dans la distribution de certaines marques clés entre deux populations d’écotypes (chapitre 4). Nous avons également généré une carte de la diversité génétique à l’échelle du génome chez 10 écotypes de P. tricornutum révélant ainsi la présence d'un complexe d'espèces dans le genre Phaeodactylum comme la conséquence d’une hybridation ancienne (chapitre 3). Sur la base de nombreux rapports antérieurs et des observations similaires au sein de P. tricornutum, nous proposons l’hybridation naturelle comme une base solide et une possibilité plausible pour expliquer la diversité des espèces chez lest diatomées. De plus, nous avons mis à jour les annotations fonctionnelles et structurelles du génome de P. tricornutum (Phatr3, chapitre 2) et mis au point un algorithme de logiciel convivial pour aller chercher les cibles CRISPR du système d’édition du génome CRISPR / cas9 chez 13 génomes de phytoplancton incluant P. tricornutum (chapitre 5). Pour accomplir tout cela, j'ai utilisé diverses méthodes à la pointe de l’état de l’art comme la spectrométrie de masse, l’immunoprécipitation de la chromatine suivie de séquençage à haut débit ainsi que les séquençages du génome entier, de l'ARN et des protocoles d'édition du génome CRISPR et plusieurs logiciels / pipelines de calcul. Ainsi, le travail de thèse fournit une plate-forme complète qui pourra être utilisée à l’avenir pour des études épigénétiques, de génétiques moléculaires et fonctionnelles chez les diatomées en utilisant comme espèce modèle Phaeodactylum tricornutum. Ce travail est pionnier et représente une valeur ajoutée importante dans le domaine de la recherche sur les diatomées en répondant à des questions nouvelles ouvrant ainsi de nouveaux horizons à la recherche en particulier en épigénétique qui joue un rôle important mais pas encore assez apprécié dans le succès écologique des diatomées dans les océans actuels. / Since the discovery of Phaeodactylum tricornutum by Bohlin in 1897, its classification within the tree of life has been controversial. It was in 1958 when Lewin, using oval and fusiform morphotypes, described multiple characteristic features of this species that resemble diatoms structure, the debate to whether classify P. tricornutum as a member of Bacillariophyceae was ended. To this point three morphotypes (oval, fusiform and triradiate) of Phaeodactylum tricornutum have been observed. Over the course of approximately 100 years, from 1908 till 2000, 10 strains of Phaeodactylum tricornutum (referred to asecotypes) have been collected and stored axenically as cryopreserved stocks at various stock centers. Various cellular and molecular tools have been established to dissect and understand the physiology and evolution of P. tricornutum, and/or diatoms in general. It is because of decades of research and efforts by many laboratories that now P. tricornutum is considered to be a model diatom species. My thesis majorly focuses in understanding the genetic and epigenetic makeup of P. tricornutum genome to decipher the underlying morphological and physiological diversity within different ecotype populations. To do so, I established the epigenetic landscape within P. tricornutum genome using various histone post-translational modification marks (chapter 1 and chapter 2) and also compared the natural variation in the distribution of some key histone PTMs between two ecotype populations (chapter 4). We also generated a genome-wide genetic diversity map across 10 ecotypes of P. tricornutum revealing the presence of a species-complex within the genus Phaeodactylum as aconsequence of ancient hybridization (Chapter 3). Based on the evidences from many previous reports and similar observations within P. tricornutum, we propose natural hybridization as a strong and potential foundation for explaining unprecedented species diversity within the diatom clade. Moreover, we updated the functional and structural annotations of P. tricornutum genome (Phatr3, chapter 2) and developed a user-friendly software algorithm to fetch CRISPR/Cas9 targets, which is a basis to perform knockout studies using CRISPR/Cas9 genome editing protocol, in 13 phytoplankton genomes including P. tricornutum (chapter 5). To accomplish all this, I used various state-of-the-art technologies like Mass-Spectrometry, ChIPsequencing, Whole genome sequencing, RNA sequencing, CRISPR genome editing protocols and several computational softwares/pipelines. In brief, the thesis work provides a comprehensive platform for future epigenetic, genetic and functional molecular studies in diatoms using Phaeodactylum tricornutum as a model. The work is an addon value to the current state of diatom research by answering questions that have never been asked before and opens a completely new horizon and demand of epigenetics research that underlie the ecological success of diatoms in modern-day ocean.

Micrasterias rotata is a phylogenetically and morphologically well defined species that is widely distributed in Central Europe in a broad temperature gradient. For its complex cell shape Micrasterias rotata is a suitable model organism for cell morphogenesis research. This thesis investigated whether there could be a different pattern in morphological integration resulting from the temperature stress in Micrasterias rotata cells cultivated on a temperature gradient. The optimum and a limits of growth on the temperature gradient were related to the sampling locations of the studied strains isolated from a lowland wetland and an high alpine lake. Differences in the growth rates among the strains suggested a local adaptation to the climatic conditions of the original locations but relatively high values of the assumed optimum growth temperature suggested an intra- species evolutionary adaptation. The temperature-related size reduction rule was not confirmed; however, a similar pattern of variation in shape occurred in both strains. The morphological integration analysis has basically confirmed that the Micrasterias cell is composed of a number of morphological modules related to its differentiation into the lobes and sublobes. Les éponges (Porifera) sont l'une des premières lignées d'animaux à avoir émergé. De ce fait, elles sont considérées comme des espèces clés pour retracer l’origine et l'évolution des gènes et des voies de signalisation qui ont sous-tendu l'apparition de la pluricellularité chez les métazoaires. Entre autres, les voies Wnt ont été décrites comme des cascades génétiques essentielles du control de nombreux mécanismes cellulaires (prolifération, communication, adhésion, motilité, etc.) au cours du développement précoce des bilatériens et des cnidaires. C’est pourquoi, l'étude de ces voies, chez les lignées d’émergences plus anciennes sont essentielles afin de comprendre l'origine des plans d’organisation des animaux.J’ai alors entrepris de nombreuses analyses bioinformatiques sur différentes bases de données d’éponges. Il apparait alors que l’ancêtre commun des éponges possédait déjà certainement tous les composants des voies Wnt. Néanmoins, à ce jour, puisque l’intégralité de ces composants n’a été identifiée que dans le genre Oscarella (lignée des Homoscleromorpha), différentes pertes secondaires sembleraient s’être produites chez les démosponges, les éponges calcaires et les hexactinellides. Afin de tester si ces gènes orthologues sont impliqués dans la mise en place du plan d’organisation des éponges, des études fonctionnelles ont été mises en œuvre. Ces approches fonctionnelles réalisées sur deux lignées d’éponges différentes tendent alors à confirmer la conservation des voies de signalisation Wnt dans les processus de mise en place des plans d’organisation des animaux, à la fois au cours de l'embryogenèse mais aussi lors du renouvellement cellulaire chez l'adulte. / Sponges (Porifera) are one of the earliest emerged animal lineages. They are thus considered as key species to retrace early evolution of genes and pathways underlying the emergence of multicellularity in metazoans. Among others, the Wnt pathways have been described as crucial modules controlling cell proliferation, cell communication, cell adhesion and cell motility during the early development of Bilaterians and Cnidarians. Therefore the study of these signaling pathways in more basally branching lineages is essential for unraveling the origin of animal body plans. I performed numerous bioinformatic analyses on different poriferan databases. One of my main results is that the last common ancestor of Porifera probably already possessed all the components of the Wnt pathways. Nevertheless, because, to date, all these components were only retrieved in the Oscarella genus (Homoscleromorpha lineage), several secondary gene losses would have occurred in other sponge lineages, namely Demospongia, Calcarea and Hexactinellida.In order to test whether or not these retrieved orthologous genes, are involved in patterning sponge body plan (as they do in Bilateria and Cnidaria), functional studies were implemented. These functional studies performed on two different lineages tend to confirm that Wnt signaling pathways were conserved from sponges to vertebrates to pattern animal body plan during both embryogenesis and cell renewal in adult.

O cristalino de vertebrados se origina a partir da invaginação do ectoderme que recobre a vesícula óptica. A invaginação epitelial em diversos modelos é causada pela constrição celular apical, mediada pela contração apical de actina e miosina II e regulada pela GTPase RhoA. Neste trabalho nós investigamos se a invaginação do cristalino em embriões de galinha ocorre devido à constrição celular apical e se este evento é controlado por RhoA. Actina filamentosa e miosina II são expressas na porção apical do cristalino durante a invaginação. Quando a polimerização de actina é inibida por Citocalasina D, o cristalino não invagina, sugerindo que a constrição celular apical poderia contribuir para a invaginação do cristalino. RhoA também é expressa durante o desenvolvimento do cristalino, mas a inibição de RhoA, por eletroporação da forma dominante-negativo, não impediu a invaginação do placóide do cristalino, não alterou a distribuição de miosina II na porção apical do cristalino nem sua ativação, indicando que a invaginação do cristalino independe de RhoA. / Vertebrate lens derives from invagination of the ectoderm that overlies optic vesicles. Epithelial invagination in many model systems is driven by apical cell constriction, mediated by actin and myosin II contraction regulated by GTPase RhoA. Here we investigate the possibility that chick lens placode invagination could also be driven by apical cell constriction and controlled by RhoA. We show that actin and myosin II are expressed at lens apical side during lens invagination. Actin polymerization inhibition by in ovo Cytochalasin D treatment prevents lens placode invagination, suggesting that lens placode invagination could be driven by apical cell constriction. RhoA GTPase is also expressed at apical portion of lens placode and during lens invagination. However, when we overexpressed by electroporation the dominant-negative RhoA in the pre-lens ectoderm invagination was not affected. Furthermore, dominant-negative RhoA didnt affect myosin II apical localization nor myosin II phosphorilation, indicating that in lens invagination this process is not regulated by GTPase RhoA.
