Mudanças ambientais e competição : o papel de fatores bióticos e abióticos na evolução de Canidae

Métodos filogenéticos comparativos utilizam informações sobre as relações de ancestralidade entre as espécies para testar hipóteses evolutivas. Neste contexto, a Reconstrução de Caracteres Ancestrais (RCA) pode nos esclarecer muito a respeito dos organismos já extintos. A família Canidae apresenta variada gama de comportamentos, distribuída por quase todo o planeta. Sua rica história fóssil demonstra processos que nos dão pistas sobre a evolução e diversificação destes comportamentos ao longo de 46 Ma. Entender a importância de fatores bióticos e abióticos na evolução de carnívoros tem sido um dos grandes desafios em estudos macroevolutivos nos últimos anos. Aqui foram abordados aspectos evolutivos de Canidae com o intuito de demonstrar o papel de fatores ambientais e comportamentais, além de interações, na diversificação do grupo. Para isso, construiu-se a filogenia para todas as espécies vivas de canídeos e uma espécie recentemente extinta. No total, 37 espécies foram incluídas na árvore filogenética. Foram obtidos 23 marcadores moleculares usados na construção da filogenia. Utilizou-se também 68 caracteres morfológicos. A construção da filogenia foi feita utilizando inferência Bayesiana. O modelo evolutivo escolhido nessa etapa foi GTR + G + I. Também foi utilizado o algoritmo de Monte Carlo Markov Chain (MCMC) para obter a distribuição a posteriori, com 50 x 106 iterações. A datação da árvore filogenética foi feita através do método de Penalized Likelihood, onde foram utilizados 11 registros fósseis de nós conhecidos da filogenia. Após a filogenia feita, obteve-se os dados comportamentais para realização da RCA a respeito dos quatro atributos avaliados. As quatro reconstruções foram criadas com inferência em 1000 árvores cada. Todas análises de RCA foram realizadas com o método de parcimônia. Com o intuito de entender de que maneira os atributos se correlacionam ao longo da filogenia, foi calculada a correlação de Pagel além de Phylogenetic Generalized Least Squares (PGLS). A topologia obtida aqui foi diferente das demais árvores filogenéticas já criadas para Canidae. Além disso, a calibração temporal indica que o split entre Canini e Vulpini se deu há 12.6 Ma, diferente do que é apontado na literatura. A respeito das reconstruções, as linhagens ancestrais dos lobos e das raposas desenvolveram o hábito de viver em áreas abertas. Já os canídeos sulamericanos desenvolveram preferência por áreas florestais. Em relação à dieta, o ancestral de Caninae, assim como os ancestrais diretos das tribos Canini e Vulpini, apresentavam comportamento alimentar hipocarnívoro. O ancestral de todos os canídeos existentes hoje apresentou baixa organização social, enquanto que os lobos desenvolveram alto comportamento social, coincidindo com o surgimento do hábito hipercarnívoro. A respeito do tamanho corporal, o nó ancestral a todos os canídeos possuía tamanho médio, e as duas tribos que surgiram a partir desta linhagem divergiram seus tamanhos. O teste de Pagel demonstrou que há correlação entre dieta e socialidade, mostrando que a alimentação levou a modificações no comportamento Social. Os PGLSs mostram que três tipos de modelos evolutivos explicam as mudanças nos atributos ao longo do tempo. As mudanças no uso de habitat dos canídeos acompanharam as mudanças climáticas no planeta ao longo dos últimos 13 Ma. Já a alimentação meso e hipocarnívora dos sulamericanos se deve ao cenário encontrado na América do Sul ao chegarem, e como reflexo, não desenvolveram alto grau de socialidade. Os resultados sugerem que raposas tentaram evitar a competição com os lobos para não sobreporem seus nichos, sendo o fator fundamental para sua diversificação. / Phylogenetic comparative methods use information on ancestral relationships between species to test evolutionary hypotheses. In this context, the Ancestral Characters Reconstruction (ACR) can shed light on the already extinct organisms. The Canidae family has a wide range of behaviors, distributed throughout most of the planet. Its rich fossil history demonstrates processes that give us clues about the evolution and diversification of these behaviors over 46 Ma. Understanding the importance of biotic and abiotic factors in the evolution of carnivores has been one of the major challenges in macroevolutionary studies in recent years. Here we discuss the evolutionary aspects of Canidae with the purpose of demonstrating the role of environmental and behavioral factors, as well as interactions, in the diversification of the group. For this, the phylogeny was constructed for all living species of canids and a recently extinct species. In total, 37 species were included in the phylogenetic tree. A total of 23 molecular markers were used to construct the phylogeny. We also used 68 morphological characters. The construction of the phylogeny was done using Bayesian inference. The evolutionary model chosen in this step was GTR + G + I. The Monte Carlo Markov Chain algorithm (MCMC) was also used to obtain the posterior distribution, with 50 x 106 iterations. The phylogenetic tree was dated using the Penalized Likelihood method, where eleven fossil records of nodes known from the phylogeny were used. After the phylogeny, the behavioral data were obtained to perform the ACR in relation to the four attributes evaluated. The four reconstructions were created with inference in 1000 trees each. All ACR analyzes were performed using the parsimony method. In order to understand how the attributes correlate throughout the phylogeny, the Pagel correlation was calculated in addition to Phylogenetic Generalized Least Squares (PGLS). The topology obtained here was different from the other phylogenetic trees already created for Canidae. In addition, the time calibration indicates that the split between Canini and Vulpini occurred 12.6 Ma ago, different from what is pointed out in the literature. Concerning reconstructions, the ancestral lineages of wolves and foxes have developed the habit of living in open areas. South American canids have developed preference for forest areas. Regarding diet, Caninae's ancestor, as well as the direct ancestors of the Canini and Vulpini tribes, presented hypocampivorous feeding behavior. The ancestor of all canids present today had a low social organization, while the wolves developed a high social behavior, coinciding with the emergence of the hypercarnivore habit. Regarding the body size, the ancestral node to all canids had medium size, and the two tribes that have emerged from this lineage diverged their sizes. The Pagel test demonstrated that there is a correlation between diet and sociality, showing that diet led to changes in social behavior. The PGLSs show that three types of evolutionary models explain changes in attributes over time. The changes in the habitat use of the canids have accompanied the climatic changes in the planet during the last 13 Ma. The meso and hypocarnivorous feeding of the South Americans is due to the scenario found in South America when they arrived, and as a reflex, they did not develop high degree of Sociality. The results suggest that foxes tried to avoid competition with the wolves to avoid overlapping their niches, being the fundamental factor for their diversification.

A dissertação procura compreender os acontecimentos musicais derivados do contato da denominada Música Experimental com realidades musicais Nativo Ancestrais Indígenas do continente sul-americano. Para isso, realiza uma contextualização histórica da evolução do experimentalismo musical desde 1950, seguindo um percurso linear até a atualidade, onde se destacam trabalhos e pesquisas de compositores ativos, que têm abordado especificamente as relações entre música, cosmovisão indígena e o xamanismo dentro do processo de experimentação sonoro/musical. Nesse contexto, se evidencia a criação de relações transculturais, produzidas entre duas realidades heterogêneas que, na contemporaneidade, se complementam. Para finalizar a presente pesquisa apresenta o trabalho prático, decorrente da criação de partituras gráficas e instruções verbais, desenvolvidas com o grupo de pesquisa em improvisação e experimentação musical Orquestra Errante (ECA-USP), onde foram utilizados elementos conceituais e sonoro/musicais nativo-indígenas e eco-escuta em práticas regulares de improvisação livre, evidenciando as dificuldades e possíveis estratégias para a conjunção entre o nativo-natural e o experimental. / The thesis seeks to understand musical events derivate from the contact of the so called Experimental Music with musical realities of Indigenous Native-Ancestry of the South American continent. To do so, it performs a historical context of the evolution of musical experimentation since 1950, following a linear path to the present, which features work and research of active composers who have specifically addressed the relationship between music, indigenous worldview and shamanism within the process of sound/musical experimentation. In this context, it highlights the creation of cross-cultural relations, produced between two heterogeneous realities that, in contemporary times, complement each other. Finally this research presents the practical work, arising from the creation of graphic scores and verbal instructions, developed with the research group in improvisation and musical experimentation Orchestra Errante (ECA-USP), where are used conceptual and sound/musical elements forma indigenous native-ancestry of South America and eco-listening in regular practices of free improvisation, highlighting the difficulties and possible strategies for the conjunction between two antagonistic elements, native-experimental.

L'augmentation du nombre de génomes totalement séquencés rend de plus en plus efficace l'étude des mécanismes évolutifs à partir de la comparaison de génomes contemporains. L'un des principaux problèmes réside dans la reconstruction d'architectures de génomes ancestraux plausibles afin d'apporter des hypothèses à la fois sur l'histoire des génomes existants et sur les mécanismes de leur formation. Toutes les méthodes de reconstruction ancestrale ne convergent pas nécessairement vers les mêmes résultats mais sont toutes basées sur les trois mêmes étapes : l'identification de marqueurs commun dans les génomes contemporains, la construction de cartes comparatives des génomes, et la réconciliation de ces cartes en utilisant le critère de parcimonie maximum. La quantité importante des données à analyser nécessite l'automatisation des traitements et résoudre ces problèmes représente de formidables challenges computationnels. Affiner les modèles et outils mathématiques existants par l'ajout de contraintes biologiques fortes rend les hypothèses établies biologiquement plus réalistes. Dans cette thèse, nous proposons une nouvelle méthode permettant d'identifier des marqueurs communs pour des espèces évolutivement distantes. Ensuite, nous appliquons sur les cartes comparatives reconstituées une nouvelle méthode pour la reconstruction d'architectures ancestrales basée sur les adjacences entre les marqueurs calculés et les distances génomiques entre les génomes contemporains. Enfin, après avoir corrigé l'algorithme existant permettant de déterminer une séquence optimale de réarrangements qui se sont produits durant l'évolution des génomes existants depuis leur ancêtre commun, nous proposons un nouvel outil appelé VIRAGE qui permet la visualisation animée des scénarios de réarrangements entre les espèces.

Morphology, function and evolution of the sternum V glands in Amphiesmenoptera

I investigated the paired sternum V glands in thirty-eight trichopteran families and all lepidopteran families possessing the gland or associated structures. Using my morphological data and literature data on sternum V gland secretions, I examined phylogenetic trends in morphology and gland products and reconstructed ancestral states. I investigated correlations between gland products, between morphological traits and between chemistry and morphology. The gland is present in twenty-five trichopteran families. It is generally present in Annulipalpia, except Dipseudopsidae, and in Spicipalpia. It is widespread in Plenitentoria, but is often absent in Brevitentoria, especially in males. In Lepidoptera, I present the first report on the reduced, but functional glands in Neopseustidae and Nepticulidae. The gland is typically an invagination from sternum V with a duct leading to a reservoir surrounded by secretory tissue. An opening muscle inserts just inside the opening. I found two non-homologous opening-muscle types, one in Lepidoptera and some Trichoptera, another in the remaining Trichoptera. Muscle fibres often surround the reservoir, sometimes also the secretory tissue. Exceptions are found in Psychomyiidae (no opening muscle), female Philopotamidae (fenestra with separate glandular complex), Agathiphagidae (several unique features), Neopseustidae and Nepticulidae (gland present without gland opening). Using variations in gland structure, I identified phylogenetically useful characters from the superorder to the species level. The fenestrae in female Philopotamidae, Eriocraniidae, Neopseustidae and Nepticulidae are perforated, and perforated patches are present in female Psychomyiidae. The perforated patches are associated with a reservoir, secretory tissue and a distinctive sunburst musculature in both Trichoptera and Lepidoptera. The probable ancestral gland compounds are heptan-2-ol, 4-hepten-2-one, 4-hepten-2-ol, nonan-2-one, 6- nonen-2-one and 6-nonen-2-ol, making pheromone production a plausible ancestral function. The most widespread gland compounds are heptan-2-one, heptan-2-ol, nonan-2-one and nonan-2-ol, but these are absent from Apataniidae + Limnephilidae, which instead produce methylated 3-ketones and -ols, unique within Trichoptera. These compounds all probably function as pheromones. Both large and small glands in females can function in sex pheromone production, while large glands in male Hydropsyche (Hydropsychidae) are likely linked to male aggregation pheromone production. Relative sizes of regular gland reservoirs and fenestral gland reservoirs in female philopotamids suggest a complementary function. / Systematics and Evolution

The Dawn of a New Age : Interrelationships of Acoela and Nemertodermatida and the Early Evolution of Bilateria

Deciphering the rapid emergence of bilaterian animals around the time of the Cambrian Explosion and reconstructing the interrelationships of animal groups have long been two of the most elusive problems in Zoology. This thesis concerns the phylogenetic interrelationships within and among Acoela and Nemertodermatida, two groups of small worms that are believed to be basal bilaterians and which may provide important clues for understanding the early evolution of animals. In addition to trying to resolve the phylogenetic positions of these groups, major focus is put on inferring how ancestral animals might have looked, given the phylogenetic hypotheses put forward. The data used to infer phylogenies include nuclear ribosomal DNA, the mitochondrial COI gene and microRNAs. Based on phylogenetic analyses of a large number of 18S SSU ribosomal DNA sequences, it is proposed that Cnidaria is the sister taxon to Bilateria. Poor taxon sampling is suggested to be one of the reasons for why earlier assessments of the interrelationships among the most basal animal groups have yielded many conflicting results using the same gene. Analyses of new 18S SSU rDNA and 28S LSU rDNA sequences from six of the nine known species of nemertodermatids corroborate earlier indications that Acoela and Nemertodermatida are not sister taxa, as once thought. Being separate basal bilaterian animal groups, it is suggested that the last common ancestor of all bilaterians shared much of their comparatively simple morphology. Many methods are deployed to assess whether the phylogenetic results are mainly due to long-branch attraction, but no indication of this artifact is detected. The first comprehensive phylogenetic framework of Acoela is reconstructed from the 18S SSU, 28S LSU and COI genes, in combination with morphological data. The ancestral acoel worm is reconstructed using Bayesian methods and morphological observations in extant species. Two indeces, posterior similarity and reconstruction signal, are implemented to assess how similar different species are to the last common ancestor of all acoels and illustrate how clearly different characters or nodes are reconstructed. It is suggested that the ancestral acoel looked much like extant species of Diopisthoporus. The phylogenetic positions of Acoela and Nemertodermatida are assessed using new data on microRNAs in the acoel Hofstenia miamia and the nemertodermatid Meara stichopi. Acoela and Nemertodermatida are again found to be basal bilaterians, in congruence with earlier results. Using the work-flow and indeces developed earlier, it is concluded that the bilaterian ancestral microRNA repertoire can not yet be reconstructed with high confidence. All papers stress the importance of inclusive taxon sampling for making generalized inferences about ancestral features in animals.

Computational problems in evolution : Multiple alignment, genome rearrangements, and tree reconstruction

Reconstructing the evolutionary history of a set of species is a fundamental problem in biology. This thesis concerns computational problems that arise in different settings and stages of phylogenetic tree reconstruction, but also in other contexts. The contributions include: • A new distance-based tree reconstruction method with optimal reconstruction radius and optimal runtime complexity. Included in the result is a greatly simplified proof that the NJ algorithm also has optimal reconstruction radius. (co-author Jens Lagergren) • NP-hardness results for the most common variations of Multiple Alignment. In particular, it is shown that SP-score, Star Alignment, and Tree Alignment, are NP hard for all metric symbol distances over all binary or larger alphabets. • A 1.375-approximation algorithm for Sorting By Transpositions (SBT). SBT is the problem of sorting a permutation using as few block-transpositions as possible. The complexity of this problem is still open and it was a ten-year-old open problem to improve the best known 1.5-approximation ratio. The 1.375-approximation algorithm is based on a new upper bound on the diameter of 3-permutations. Moreover, a new lower bound on the transposition diameter of the symmetric group is presented and the exact transposition diameter of simple permutations is determined. (co-author Tzvika Hartman) • Approximation, fixed-parameter tractable, and fast heuristic algorithms for two variants of the Ancestral Maximum Likelihood (AML) problem: when the phylogenetic tree is known and when it is unknown. AML is the problem of reconstructing the most likely genetic sequences of extinct ancestors along with the most likely mutation probabilities on the edges, given the phylogenetic tree and sequences at the leafs. (co-author Tamir Tuller) • An algorithm for computing the number of mutational events between aligned DNA sequences which is several hundred times faster than the famous Phylip packages. Haplotype ancestral AH8.1 dans la mucoviscidose

La mucoviscidose est une maladie à transmission autosomique récessive, due à des mutations du gène CFTR. Les patients, partageant de mêmes mutations de CFTR et un même environnement, ont une expression phénotypique variable, suggérant l'influence d'autres gènes modifiant la sévérité de la maladie, appelés gènes modificateurs. L'atteinte respiratoire, caractérisée par une inflammation exacerbée, est un facteur principal de morbimortalité. L'haplotype ancestral AH8.1, impliqué dans la réponse inflammatoire, est constitué de 4 variants : LTa +252A/G, TNF -308G/A, HSPA1B +1267A/G et AGER -429T/C. Ainsi, l'objectif était de rechercher une association entre l'haplotype AH8.1 et la sévérité de l'atteinte respiratoire. Nous avons montré dans une cohorte de 404 patients européens, porteurs de différentes mutations de CFTR, que AH8.1 était associé au déclin de la fonction respiratoire. Nous avons taché de répliquer nos résultats dans une cohorte homogène de 1089 patients français, F508del homozygotes, sans succès à ce jour. Nous poursuivons cette étude chez des patients porteurs d'autres mutations de CFTR. Les variants de cet haplotype ont également été étudié séparément. Nous avons ainsi montré que AGER-429T/C, non seulement modulait la sévérité de l'atteinte respiratoire, mais, était également associé in vitro à une plus grande production de la protéine RAGE. L'ensemble de ces résultats suggère à ce jour que l'haplotype AH8.1 pourrait moduler la sévérité de l'atteinte respiratoire des patients non homozygotes pour la mutation CFTR F508del. De plus, le variant AGER-429T/C seul, modulant la sévérité de l'atteinte respiratoire, la protéine RAGE pourrait être envisagée comme biomarqueur dans la mucoviscidose. Systematics of the Lichen Family Verrucariaceae and Evolution of the Rock-inhabiting Habit within a Group of Ecologically Diverse Fungi (Chaetothyriomycetidae, Ascomycota)

Verrucariaceae are a family including mostly lichenized species (Verrucariales, Ascomycota). Its current generic classification, which mainly relies on three morphological characters (spore septation, thallus structure, and hymenial algae), has never been subjected to molecular data. Because these characters were suspected to be homoplastic, the monophyly of the genera as currently delimited based on morphology need to be assessed. A three-gene phylogenetic analysis was carried out using three methods (Maximum Parsimony, Maximum Likelihood, and a Bayesian approach) on 83 taxa, selected from 15 genera in Verrucariaceae. Ancestral state reconstructions were undertaken for four characters (spore septation, thallus structure, hymenial algae, and upper cortex structure). The results confirmed that most of the genera were not monophyletic, and that the most recent common ancestor of Verrucariaceae was most likely crustose, lacking hymenial algae, and with simple spores and a pseudocortex. The use of symplesiomorphic traits to define Verrucaria, the largest and type genus for the Verrucariaceae, as well as the non monophyly of the genera Polyblastia, Staurothele and Thelidium, explain most of the discrepancies between the current classification and a classification using monophyly as a grouping criterion. In order to accommodate newly inferred monophyletic groups, existing genera were re-delimited and three new genera were proposed. Recent broad-scale phylogenetic analyses have shown that Verrucariales was sister to Chaetothyriales, an order first known as including mostly saprophytes and opportunistic animal and human parasites. Investigations of fungal communities colonizing rocks in extreme environments have shown that some slow-growing melanized fungi inhabiting bare rock surfaces belonged to the Chaetothyriales. Multigene phylogenetic analyses were carried out using Maximum Likelihood and a Bayesian approach in order to confirm the affiliation of 25 of these rock isolates. Ancestral state reconstructions were then undertaken on two different datasets to look at the evolutionary history of lichenization within Pezizomycotina, and the rock-inhabiting habit within Eurotiomycetes. Results suggest that the ancestor of the lineage including Verrucariales and Chaetothyriales was likely to be an extremotolerant non-lichenized, rock-inhabiting fungus. Virulence factors of opportunistic parasites within Chaetothyriales, such as melanization and meristematic growth, might have primary been adaptations for life in extreme habitats. / Dissertation

Genetic variation in fast-evolving East African cichlid fishes: an evolutionary perspective

Cichlid fishes from the East African Rift lakes Victoria, Tanganyika and Malawi represent a preeminent example of replicated and rapid evolutionary radiation. In this single natural system, numerous morphological (eg. jaw and tooth shape, color patterns, visual sensitivity), behavioral (eg. bower-building) and physiological (eg. development, neural patterning) phenotypes have emerged, much akin to a mutagenic screen. This dissertation encompasses three studies that seek to decipher the underpinnings of such rapid evolutionary diversification, investigated via the genetic variation in East African cichlids. We generated a valuable cichlid genomic resource of five low-coverage Lake Malawi cichlid genomes, from which the general properties of the genome were characterized. Nucleotide diversity of Malawi cichlids was low at 0.26%, and a sample genotyping study found that biallelic polymorphisms segregate widely throughout the Malawi species flock, making each species a mosaic of ancestrally polymorphic genomes. A second genotyping study expanded our evolutionary analysis to cover the entire East African cichlid radiation, where we found that more than 40% of single nucleotide polymorphisms (SNPs) were ancestral polymorphisms shared across multiple lakes. Bayesian analysis of genetic structure in the data supported the hypothesis that riverine species had contributed significantly to the genomes of Malawi cichlids and that Lake Malawi cichlids are not monophyletic. Both genotyping studies also identified interesting loci involved in important sensory as well as developmental pathways that were well differentiated between species and lineages. We also investigated cichlid genetic variation in relation to the evolution of microRNA regulation, and found that divergent selection on miRNA target sites may have led to differential gene expression, which contributed to the diversification of cichlid species. Overall, the patterns of cichlid genetic variation seem to be dominated by the phenomena of extensive sharing of ancestral polymorphisms. We thus believe that standing genetic variation in the form of ancestrally inherited polymorphisms, as opposed to variations arising from new mutations, provides much of the genetic diversity on which selection acts, allowing for the rapid and repeated adaptive radiation of East African cichlids.
