Etiological and molecular profile of pathogens causing clinical mastitis, and antimicrobial use in dairy herds / Perfil etiológico e molecular de patógenos causadores de mastite clínica, e uso de antimicrobianos em rebanhos leiteiros

The general objectives of this thesis were: (i) to determine the etiological and molecular profile of clinical mastitis (CM) in 20 dairy herds of Southeast, Brazil; and (ii) to quantify antimicrobial used for treatment of CM in the study population. To achieve this goals, four studies were performed. In the Study 1, we characterized the pathogen frequency and severity of CM in dairy herds. In addition, we determined the incidence rate of clinical mastitis (IRCM) and its association with the following herd-level descriptors: bulk milk somatic cell count (BMSCC), bulk milk total bacterial count (BMTBC), herd size (number of lactating cows), milk yield, housing system and season. The association between herd-level descriptors and IRCM were determined by two groups of mixed regression models: one based on the overall IRCM, and five based on the following specific-pathogen groups: contagious, other Gram-positive, Gram-negative, other (composed of yeast and Prototheca spp), and negative culture. A total of 5,957 quarter-cases of CM were recorded and the most frequently isolated pathogens were Escherichia coli (6.6% of total cultures), Streptococcus uberis (6.1%), and Streptococcus agalactiae (5.9%). The majority of CM cases were mild (60.3%), while 34.1% were moderate and 5.6% severe. Overall, the IRCM was 9.7 quarter-cases per 10,000 quarter-days at risk (QDAR), and the only herd-level parameter associated with overall IRCM was BMSCC, in which the highest IRCM was observed for herds with BMSCC >600.000 × 103 cells/mL. In the models evaluating the specific-pathogen groups, IRCM with isolation of major contagious pathogens was associated with BMSCC, milk yield and housing system. For the evaluation of other Gram-positive pathogens, the IRCM was higher in the rainy season of 2015 in comparison with the other seasonal categories. In addition, for the model evaluating the Gram-negative group, the IRCM was highest in herds with BMTBC >30 × 103 cfu/mL. The Study 2 aimed to characterize the treatment profile and quantify the antimicrobial consumption for treatment of CM in dairy herds; and to determine the association of antimicrobial use (AMU) and the same herd-level descriptors as described in the Study 1. Data on treatment practices and AMU were obtained from 19 dairy herds for a period of 12 months per herd. The AMU for treatment of CM was quantified monthly in units of defined daily dose (DDD) and expressed as antimicrobial treatment incidence (ATI; number of DDD per 1,000 lactating cows-day). The overall monthly mean ATI was 17.7 DDD per 1,000 lactating cow-days (15.4 for intramammary compounds, and 2.2 for systematically administered antimicrobials). Among intramammary drugs, aminoglycosides had the highest ATI (11.7 DDD per 1,000 lactating cow-days), while for systematically administrated antimicrobials, fluoroquinolones (4.2 DDD per 1,000 lactating cow-days) were the most frequently used antimicrobials. Herd size and BMSCC were positively associated with ATI. In addition, herd-level ATI was higher in freestall herds than in compost bedded-pack barns. In the Study 3, we determined the phylogeny of E. coli strains isolated from CM in dairy cows and the association of most frequent phylogroups with antimicrobial susceptibility. A total of 100 E. coli isolates recovered from CM cases described in the Study 1 were categorized according to their phylogenetic group using a quadruplex PCR method; antimicrobial susceptibility pattern was also evaluated. Most isolates were assigned to phylogenetic group A (52%), followed by B1 (38%), B2 (2%), C (4%), D (3%), and E (1%). Resistant isolates were observed for all evaluated antimicrobials. Overall, more than 96% of E. coli isolates were resistant to ampicillin, and more than 23% were resistant to cephalothin, sulphadimethoxine or tetracycline. High levels of resistance (>70%) were also found to erythromycin, oxacillin, penicillin, penicillin associated with novobiocin, and pirlimycin. In contrary, high susceptibility was observed to ceftiofur (96.8%) among E. coli isolates. Difference in the antimicrobial susceptibility among phylogenetic groups was observed only for cephalothin, in which E. coli strains belonging to the phylogroup A were inhibited at lower antimicrobial concentrations than strains assigned to the phylogroup B1. In Study 4, we evaluated the genotypic diversity among Strep. agalactiae and Strep. uberis isolates recovered from CM in dairy cows; in addition, the study evaluated the association of genotypes clustered by genetic similarity with antimicrobial susceptibility pattern. Isolates were subtyped using randomly amplified polymorphic DNA (RAPD) analysis. A great genotypic diversity was found for both Strep. agalactiae (45 subtypes out of 89 isolates) and Strep. uberis (56 subtypes out of 88 isolates). For evaluation of antimicrobial susceptibility, subtypes of Strep. agalactiae were clustered into three groups (Ia, Ib and II), while Strep. uberis subtypes were clustered into two groups (I and II) according to their genetic similarity. Overall, Strep. agalactiae isolates showed high susceptibility to most antimicrobials, except to tetracycline and erythromycin. Differences in the antimicrobial susceptibility among clusters of Strep. agalactiae were observed for ampicillin, ceftiofur, erythromycin, pirlimycin, sulphadimethoxine and tetracycline. In contrary, Strep. uberis isolates were categorized as resistant to most antimicrobials, except to cephalothin and penicillin+novobiocin. No differences were observed among clusters for all antimicrobials in the analysis of Strep. uberis. In conclusion, the results of this thesis indicated a high IRCM in the evaluated herds, and although environmental pathogens were the most common cause of CM in these herds, contagious pathogens such as Strep. agalactiae and Staph. aureus, are still a concern in some dairy herds of Brazil. Furthermore, high frequencies of AMU and off-label protocols were observed among the evaluated herds. The non-judicious use of antimicrobials can become a risk factor for the development of antimicrobial resistance, which was even observed for isolates belonging to the three most prevalent bacterial species identified from CM cases in our study (E. coli, Strep. agalactiae and Strep. uberis). Finally, because there were some herd-level descriptors associated with the IRCM and AMU in our study, there may be opportunity for management strategies aiming to improve the control of CM in dairy herds of southeastern Brazil. / Os objetivos gerais desta tese foram: (i) determinar o perfil etiológico e molecular da mastite clínica (MC) em 20 rebanhos leiteiros do Sudeste do Brasil; e, (ii) quantificar os antimicrobianos usados para tratamento da MC na população estudada. Para alcançar esses objetivos, quatro estudos foram realizados. No Estudo 1, foi caracterizada a frequência de patógenos causadores de MC e a gravidade das infecções nos rebanhos leiteiros. Além disso, foi determinada a taxa de incidência de mastite clínica (TIMC) e sua associação com as seguintes variáveis em nível de rebanho: contagem de células somáticas em leite de tanque (CCSLT), contagem bacteriana total em leite de tanque (CBTLT), tamanho (número de vacas em lactação), produção de leite, sistema de alojamento e estação do ano. A associação entre as variáveis em nível de rebanho e a TIMC foi determinada por dois grupos de modelos de regressão logística multivariada: um baseado na TIMC geral, e cinco baseados nos seguintes grupos específicos de patógenos: contagiosos, outros Gram-positivos, Gram-negativos, outros patógenos (composto de leveduras e Prototheca spp.), e cultura negativa. Um total de 5.957 casos de MC em nível de quarto mamário foi registrado e os patógenos mais prevalentes foram Escherichia coli (6,6% de todas as culturas), Streptococcus uberis (6,1%), e Streptococcus agalactiae (5,9%). A maioria dos casos de MC foi de gravidade leve (60,3%), enquanto 34,1% dos casos foram moderados e 5,6% foram graves. A TIMC geral foi de 9,7 casos por 10.000 quartos-dia em risco (QDR), e o único parâmetro em nível de rebanho associado com a TIMC geral foi a CCSLT, em que a TIMC mais alta foi observada em rebanhos com CCSLT >600.000 × 103 células/mL. Nos modelos que avaliaram os grupos específicos de patógenos, a TIMC de patógenos contagiosos foi associada com a CCSLT, produção de leite e sistema de alojamento. Na avaliação de outros patógenos Gram-positivos, a TIMC foi maior na estação chuvosa de 2015 em comparação com as outras categorias referentes à estação do ano. Adicionalmente, para o modelo avaliando o grupo de patógenos Gram-negativos, a TIMC foi mais alta em rebanhos com CBTLT >30.000 × 103 ufc/mL. O Estudo 2 teve como objetivo caracterizar o perfil de tratamento e o consumo de antimicrobianos em rebanhos leiteiros; e determinar a associação de uso de antimicrobianos (UAM) e as mesmas variáveis em nível de rebanho descritas no Estudo 1. Dados sobre as práticas terapêuticas e UAM foram obtidos de 19 rebanhos leiteiros durante um período de 12 meses por rebanho. A frequência de UAM para tratamento da MC foi quantificada mensalmente em unidades de doses definidas diárias (DDD) e expressa como incidência de tratamento antimicrobiano (ITA: número de DDD por 1.000 vacas em lactação-dia). A média de ITA mensal foi de 17,7 DDD por 1.000 vacas em lactação-dia (15,4 para compostos intramamários, e 2,2 para compostos sistêmicos). Entre os produtos intramamários, os aminoglicosídeos tiveram a ITA mais alta (11,7 DDD por 1.000 vacas em lactação-dia), enquanto que para os compostos administrados pela via sistêmica, as fluoroquinolonas (4,2 DDD por 1.000 vacas em lactação-dia) foram os antimicrobianos mais frequentemente usados. O tamanho do rebanho e CCSLT foram positivamente associados com a ITA. Além disso, a ITA foi mais alta em rebanhos com freestall do que em rebanhos com sistema tipo compost barn. No Estudo 3, determinou-se a filogenia de cepas de E. coli isoladas de casos de MC em vacas leiteiras, e a associação dos filogrupos mais frequentes com a susceptibilidade aos antimicrobianos. Um total de 100 isolados de E. coli identificados nos casos de MC descritos no Estudo 1 foram categorizados de acordo com os grupos filogenéticos por meio de um método de PCR quadruplex; o perfil de susceptibilidade aos antimicrobianos também foi avaliado. A maioria dos isolados pertenceram ao grupo A (52%), seguido dos grupos B1 (38%), B2 (2%), C (4%), D (3%), e E (1%). Foram encontrados isolados resistentes para todos os antimicrobianos avaliados. De forma geral, mais de 96% dos isolados de E. coli foram resistentes a ampicilina, e mais de 23% foram resistentes a cefalotina, sulfadimetoxina ou tetraciclina. Altos níveis de resistência (>70%) foram encontrados também para eritromicina, oxacilina, penicilina e penicilina associada a novobiocina. Ao contrário, foi observado alta susceptibilidade ao ceftiofur (96.8%) entre os isolados de E. coli. Diferenças na susceptibilidade entre os grupos filogenéticos foi observada apenas para a cefalotina, em que os isolados de E. coli pertencentes ao filogrupo A foram inibidos em concentrações de antimicrobianas mais baixas que isolados pertencentes ao filogrupo B1. No Estudo 4, avaliou-se a diversidade genotípica entre isolados de Strep. agalactiae e Strep. uberis identificados em casos de MC em vacas leiteiras; adicionalmente, o estudo avaliou a associação dos genótipos agrupados de acordo com a similaridade genética com o perfil de susceptibilidade aos antimicrobianos. Os isolados foram genotipados por meio do método de amplificação randômica de DNA polimórfico (RAPD). Grande diversidade genotípica foi observada tanto para o Strep. agalactiae (45 subtipos de 89 isolados) quanto para Strep. uberis (56 subtipos de 89 isolados). Para a avaliação de susceptibilidade aos antimicrobianos, os subtipos de Strep. agalactiae foram agrupados em três clusters (Ia, Ib e II), enquanto que os subtipos de Strep. uberis foram agrupados em dois clusters (I e II) de acordo com a similaridade genética. De forma geral, os isolados de Strep. agalactiae apresentaram alta susceptibilidade à maioria dos antimicrobianos, exceto para tetraciclina e eritromicina. Diferenças na susceptibilidade aos antimicrobianos entre os clusters de Strep. agalactiae foram observadas para ampicilina, ceftiofur, eritromicina, pirlimicina, sulfadimetoxina e tetraciclina. Por outro lado, os isolados de Strep. uberis foram resistentes à maioria dos antimicrobianos, exceto para cefalotina e penicilina + novobiocina. Não foram encontradas diferenças entre os clusters para todos os antimicrobianos na análise de Strep. uberis. Em conclusão, os resultados desta tese indicaram alta TIMC nos rebanhos avaliados, e apesar de os patógenos ambientais serem a causa mais comum de MC nestes rebanhos, patógenos contagiosos como Strep. agalactiae e Staph. aureus, ainda são uma preocupação em alguns rebanhos do Brasil. Além disso, observaram-se altas frequências de UAM e de terapias não recomendadas em bula entre os rebanhos avaliados. O uso não judicioso de antimicrobianos pode se tornar um fator de risco para o desenvolvimento da resistência bacteriana aos antimicrobianos, o que foi inclusive observado para isolados pertencentes as três espécies bacterianas mais prevalentes nos casos de MC no nosso estudo (E. coli, Strep. agalactiae e Strep. uberis). Finalmente, pelo fato de algumas variáveis em nível de rebanho terem sido associadas com a TIMC e com o UAM em nosso estudo, é possível que hajam oportunidades para implementação de estratégias de manejo com o objetivo de melhorar o controle da MC em rebanhos leiteiros do sudeste do Brasil.

Stevia rebaudiana Bertoni, une herbe vivace de la famille des Asteraceae originaire du Paraguay, est d'un intérêt croissant en tant que source d’édulcorants naturels acoloriques, les glycosides de steviol (SVglys). Ces diterpénoïdes sont organisés autour d’un noyau de steviol et diffèrent par le nombre et la nature d’unités de sucre liées à ce noyau. Ils sont accumulés à des concentrations allant de 4 à 20% de la masse sèche des feuilles, selon le génotype, le stade phénologique et les conditions de croissance. S. rebaudiana apparaît comme une espèce alternative prometteuse en Europe, mais nécessite au préalable une évaluation de ses besoins en culture et un travail de sélection variétale afin d’optimiser la teneur et la composition en SVglys en milieu tempéré. L'objectif de ce travail était d'étudier les sources de variabilité génotypique et environnementale pour l’accumulation en SVglys et la production de biomasse foliaire. Une forte variabilité génotypique a été observée pour la composition en SVglys et, à un degré moindre, pour la teneur en SVglys ainsi que pour des critères morphologiques et de précocité. L’environnement (fertilisation, durée du jour, stade phénologique, âge de la plante) a également eu un effet sur l’élaboration de la biomasse foliaire et sur la teneur en SVglys, alors que la composition en SVglys a été moins affectée par ces facteurs. Ces résultats suggèrent des mécanismes biochimiques et génétiques complexes régissant la voie de biosynthèse des SVglys. Ils laissent également entrevoir des possibilités de sélection variétale et donnent des indications sur les exigences de S. rebaudiana pour sa culture sous nos climats. / Stevia rebaudiana Bertoni, a perennial shrub of the Asteraceae family originating from Paraguay, is of increasing interest as a source of zero-calorie natural sweeteners: the steviol glycosides (SVglys). These diterpenoids differ in the number and the nature of sugar units bound to a steviol skeleton. They accumulate in leaves at concentrations ranging from 4 to 20%, according to genotype, phenological stage, and growth conditions. S. rebaudiana appears as a promising alternative culture in Europe, but requires investigations to assess its cultivation plant requirements and a breeding effort to optimize SVgly content and composition under temperate climate. The objective of this work was to explore the sources of genotypic and environmental variability for SVglys accumulation and leaf biomass production. High genotypic variability has been observed for SVgly composition and, to a lesser extent, for SVgly content as well as for morphological criteria and precocity. Leaf biomass and SVgly content varied also with the environment (fertilization, daylength, phenological stage) and over the years in perennial culture, while SVgly composition was less affected by these factors. These results suggested complex biochemical and genetic mechanisms regulating SVglys biosynthetic pathway. In parallel they revealed breeding potentialities and gave indications on S. rebaudiana requirements for its cultivation under temperate climate.

Variabilité du virus de l'hépatite B / Hepatitis B Virus variability

Le polymorphisme génétique du virus de l’hépatite B (VHB) a déjà été étudié pourtenter de comprendre les facteurs viraux influençant l'évolution de la maladie, mais les étudessont discordantes. Ceci peut être lié au fait que les précédents travaux n’ont été menés quedans des populations avec une faible variété de génotypes et présentant des charges viralesplasmatiques (CVP) élevées.Nous avons donc étudié la variabilité du génome complet du VHB chez 422 individusinfectés chroniquement, naïfs de traitements anti-viraux et dont 38% présentaient une CVPinférieure à 103 UI/mL. L’optimisation de l’amplification par PCR du génome complet duVHB nous a permis de séquencer en technique Sanger plus de 90% du génome pour 320échantillons. Le séquençage direct a mis en évidence des co-infections. Ceci a été confirmé enséquençage clonal par pyroséquençage de 27 échantillons qui a montré des proportions departicules défectives variables mais toujours en co-infections avec des sous-populationssauvages. Le génotypage des séquences obtenues par technique Sanger a montré une grandereprésentativité des génotypes les plus fréquents (A à E) ainsi que 60 potentiels recombinantsinter-génotypiques. Cependant le séquençage clonal par pyroséquençage et clonage vectorielclassique de ces derniers montre la présence de co-infections de plusieurs génotypes ou laprésence de génotypes intermédiaires entre génotypes proches. Ceci est en défaveur derecombinaison par échange de matériel génétique comme ce qui a été suggéré dans lalittérature.Cette étude sera complétée par l’analyse de corrélation entre les polymorphismes et lesmarqueurs de mauvaise évolution de la pathologie. / The genetic polymorphism of hepatitis B virus (HBV) has been investigated tounderstand its impact on disease evolution, with discordant results. This could be due to thenarrow range of genotype and plasmatic viral load in these studies.We analysed complete genome variability of circulating HBV, in 422 chronicallyinfected patients. All were naive of anti-viral treatement and 38% had a plasmatic viral loadbelow 103 UI/mL. After optimisation of full length genome PCR amplification, we obtainedSanger sequences for more than 90% of HBV genome in 320 samples. We detected by directsequencing multiples co-infections that were confirmed by clonal pyrosequencing in 27samples. Defective viruses were always observed in co-infection with wild type virus. Directsequences showed a large representation of the most frequent genotypes (A to E), but also 60potential inter-genotypic recombinants. Clonal pyrosequencing and vectorial sequencingshowed that these potential recombinants were co-infections with different genotypes orintermediate genotypes located between close genotypes. These observations are incontradiction with the hypothesis described in the literature on recombination by geneticmaterial exchange.This study will be completed by a correlation analysis between the polymorphisms andmarkers of bad prognosis during HBV-induced disease.

Variabilité intraspécifique de la sensibilité des macrophytes aquatiques à la contamination chimique : l'exemple du cuivre / Intraspecific variation in the sensitivity of aquatic macrophytes to chemical contamination : the case of copper

La variabilité intraspécifique fait partie intégrante de la réponse à court et à long terme des organismes vivants aux fluctuations environnementales. Cette variabilité, exprimée au travers de différents traits des individus, peut potentiellement influencer la sensibilité des espèces à une contamination chimique. La variabilité intraspécifique n'est pas, à l'heure actuelle, prise en compte en évaluation des risques écotoxicologiques, alors même qu'elle pourrait en biaiser les résultats. Pour examiner cette hypothèse, l'importance de la variabilité intraspécifique dans la réponse au cuivre (Cu) a été quantifiée en conditions contrôlées pour trois espèces de macrophytes aquatiques, Lemna minor, Myriophyllum spicatum et Ceratophyllum demersum. Les variations entre génotypes de chacune de ces 3 espèces ont été comparées à la variabilité interspécifique. Les résultats ont mis en évidence une variabilité génotypique significative, dont l'importance dépend de l'espèce considérée. En effet, L. minor a montré une faible variabilité, au contraire de M. spicatum dont la variabilité de l'inhibition de croissance par le Cu est supérieure aux différences interspécifiques. Afin de préciser l'étendue et les mécanismes de la variabilité génotypique chez M. spicatum, d'autres expériences impliquant des mesures de traits d'histoire de vie ont été réalisées sur 7 génotypes exposés au Cu. Les résultats ont montré que certains génotypes étaient jusqu'à 8 fois plus sensibles au Cu à des concentrations allant de 0.15 à 0.5 mg/L). Ces différences de sensibilité sont en partie expliquées par les traits mesurés, mais des mesures physiologiques et/ou des approches en transcriptomique devraient pouvoir expliquer de façon plus consistante la source de ces différences de sensibilité. Enfin, 3 expériences faisant varier respectivement la teneur en nutriments, l'intensité lumineuse et la préexposition au Cu, ont démontré que la plasticité phénotypique joue un rôle majeur dans la sensibilité au Cu chez L. minor. En effet, l'affaiblissement des individus, résultant des conditions environnementales défavorables, peut conduire au doublement de la sensibilité de L. minor au Cu. [...] / Intraspecific variability plays a pivotal role in short and long term responses of species to environmental fluctuations. This variability, expressed through different traits of individuals, can potentially influence species sensitivity to chemical contamination. This intraspecific variability is currently not taken into account in ecotoxicological risk assessment, whereas it can mislead its results. To examine this hypothesis, the importance of intraspecific variability in the response to copper (Cu) was quantified in controlled conditions for three aquatic macrophyte species, Lemna minor, Myriophyllum spicatum and Ceratophyllum demersum. Variations among genotypes of each of these 3 species were compared to interspecific variability. Results have highlighted a significant genotypic variability, whose importance depends on the species considered. Indeed, L. minor demonstrated a low variability, contrarily to M. spicatum whose variability in growth inhibition by Cu was higher than interspecific differences. In order to specify the extent and the mechanisms of genotypic variability in M. spicatum, other experiments involving measurements of life-history traits have been conducted on 7 genotypes exposed to Cu. Results showed that some genotypes were up to eightfold more sensitive to Cu than others (at concentrations ranging between 0.15 and 0.5 mg/L). These differences in sensitivity were partly explained by the traits measured, but physiological or transcriptomic endpoints may explain more precisely the source of these differences in sensitivity. Finally, 3 experiments with fluctuations in nutrient concentrations, light intensity and Cu pre-exposure have demonstrated that phenotypic plasticity plays an important role in L. minor sensitivity to Cu. Indeed, the weakening of individuals, as a result of unfavorable environmental conditions, can lead to a two-fold increase in sensitivity to Cu.[...]

Les modèles de croissance de plantes peuvent être utilisés afin de prédire des quantités d’intérêt ou évaluer la variabilité génotypique au sein d’une population de plantes ; ce double usage est mis en évidence au sein de ce travail. Trois modèles de plantes sont ainsi considérés (LNAS pour la betterave et le blé, GreenLab pour Arabidopsis thaliana) au sein du cadre mathématique des modèles à espace d’états généraux.Une nouvelle plate-forme de calcul générique pour la modélisation et l’inférence statistique (ADJUSTIN’) a été développée en Julia, permettant la simulation des modèles de croissance de plantes considérés ainsi que l’utilisation de techniques d’estimation de pointe telles que les méthodes de Monte Carlo par chaînes de Markov ou de Monte Carlo séquentielles.L’inférence statistique au sein des modèles de croissance de plantes étant de première importance pour des applications concrètes telles que la prédiction de rendement, les méthodes d’estimation de paramètres et d’états au sein de modèles à espaces d’états et dans un cadre bayésien furent tout d’abord étudiées, et plusieurs cas d’étude pour les plantes considérées sont analysés pour le cas d’une plante individuelle.La caractérisation de la variabilité au sein d’une population de plantes est envisagée à travers les distributions des paramètres de population au sein de modèles hiérarchiques bayésiens. Cette approche requérant l’acquisition de nombreuses données pour chaque individu, un algorithme de segmentation-suivi pour l’analyse d’images d’Arabidopsis thaliana, obtenues grâce au Phénoscope, une plate-forme de phénotypage à haut rendement de l’INRA Versailles, est proposé.Finalement, l’intérêt de l’utilisation des modèles hiérarchiques bayésiens pour la mise en évidence de la variabilité au sein d’une population de plantes est discutée. D’abord par l’étude de différents scénarios sur des données simulées, et enfin en utilisant les données expérimentales obtenues à partir de l’analyse d’images pour une population d’Arabidopsis thaliana comprenant 48 individus. / Plant growth models can be used in order to predict quantities of interest or assess the genotypic variability of a population of plants; this dual use is emphasized throughout this work.Three plant growth models are therefore considered (LNAS for sugar beet and wheat, GreenLab for Arabidopsis thaliana) within the mathematical framework of general state space models.A new generic computing platform for modelling and statistical inference (ADJUSTIN’) has been developed in Julia, allowing to simulate the plant growth models considered as well as the use of state-of-the-art estimation techniques such as Markov chain Monte Carlo and sequential Monte Carlo methods.Statistical inference within plant growth models is of primary importance for concrete applications such as yield prediction, parameter and state estimation methods within general state-space models in a Bayesian framework were first studied and several case studies for the plants considered are then investigated in the case of an individual plant.The characterization of the variability of a population of plants is envisioned through the distributions of parameters using Bayesian hierarchical models. Thesis (PhD )--University of Stellenbosch, 2010. / ENGLISH ABSTRACT: Diagnostic delay is regarded as a major contributor to the continuous rise in tuberculosis (TB) cases and the emergence and transmission of multidrug-resistant tuberculosis (MDR-TB) and extensively drug resistant tuberculosis (XDR-TB). It is therefore essential that more rapid diagnostic methods are developed. Molecular-based assays have the potential for the rapid species-specific diagnosis of TB and associated drug-resistances directly from clinical specimens. We investigated whether high resolution melting analysis (HRM) could enable the rapid diagnosis of TB and associated drug resistance, since the HRM apparatus and reagents are relatively inexpensive and the methodology can easily be implemented in high incidence, low income regions. Application of this methodology allowed for the rapid identification of mycobacterial lymphadenitis from fine-needle aspiration biopsy (FNAB) samples in 2 studies. This was done by targeting the region of deletion 9 (RD9), present in M. tuberculosis and M. canettii, but absent from all other members of the complex. However, the sensitivity of the method was low (51.9% and 46.3%, respectively) when compared to the reference standard (positive cytology and/or positive culture). Despite this limitation our method was able to provide a rapid diagnosis in more than half of the infected patients with a relatively high specificity (94.0% and 83.3%, respectively). We therefore proposed a diagnostic algorithm allowing the early treatment of patients with both HRM and cytology results indicative of mycobacterial disease. We developed the Fluorometric Assay for Susceptibility Testing of Rifampicin (FAST-Rif) which allowed the rapid diagnosis of MDR-TB by detecting rifampicin (RIF) resistance mutations in the rpoB gene with a sensitivity and specificity of 98% and 100%, respectively. The FAST-Rif method was easily adapted to detect ethambutol (EMB) resistance due to mutations in the embB gene with a sensitivity and specificity of 94.4% and 98.4% respectively, as compared to DNA sequencing. The FAST-EMB method was a significant improvement over the inaccurate culture based method. We identified a strong association between EMB resistance (and pyrazinamide resistance) and MDR-TB and subsequently advised modifications to the current (2008) South African National TB Control Programme draft policy guidelines. Due to the potential for amplicon release, we adapted the FAST-Rif and FAST-EMB methods to a closed-tube one-step method using the detection of inhA promoter mutations conferring isoniazid (INH) resistance as a model. The method (FASTest-inhA) was able to identify inhA promoter mutations with a sensitivity and specificity of 100% and 83.3%. These mutations are of particular interest as they confer low level INH resistance and cross-resistance to ethionamide (Eto). Since inhA promoter mutations are strongly associated with XDR-TB in the Western and Eastern Cape Provinces of South Africa, data generated by the recently implemented GenoType® MDRTBPlus assay may allow individualised treatment regimens to be designed for a patient depending on their INH mutation profile. Our proposed treatment algorithm may be particularly useful in XDR-TB cases, for which only few active drugs remain available. Since current diagnostic methods all carry advantages and disadvantages, a combination of phenotypic and genotypic-based methodologies may be the best scenario while awaiting superior methods. / AFRIKAANSE OPSOMMING: Die onvermoë om tuberkulose (TB), multi-weerstandige tuberkulose (MDR-TB) en uiters weerstandige tuberkulose (XDR-TB) vinnig te diagnoseer, is ‘n belangrike oorsaak vir die volgehoue toename en verspreiding daarvan. Dit is noodsaaklik dat diagnostiese toetse wat vinniger resultate oplewer, ontwikkel word. Molukulêre toetsing het die potensiaal om vinnig spesie-spesifieke diagnoses van TB en die weerstandigheid teen TB-medikasie te lewer. Hierdie studie wil vasstel of hoë-resolusie smeltingsanalise (HRS) ‘n vinnige diagnose van TB en die weerstandigheid teen TB-medikasie kan oplewer aangesien die relatiewe lae koste van reagense en apparaat, asook die minimale infrastruktuur en vaardighede wat vir dié toets benodig word, dit uiters geskik maak vir pasiënte in gebiede met ‘n hoë TB-insidensie en lae inkomste. Contrôle épigénétique de la plasticité de l’appareil végétatif du peuplier en réponse à des variations de la disponibilité en eau / Epigenetic control of shoot phenotypic plasticity towards variations in water availability in poplar

Au vu de l’impact croissant du changement climatique global et en particulier de la sécheresse sur les forêts, il est nécessaire de comprendre les mécanismes de réponse des arbres face à des variations de disponibilité en eau. Ces dernières années, des études ont montré un contrôle épigénétique et notamment par la méthylation de l’ADN de la plasticité phénotypique des plantes en réponse aux variations environnementales. Dans ce contexte, cette thèse visait à évaluer le rôle de la méthylation de l’ADN des cellules du méristème apical caulinaire dans la plasticité développementale de la tige feuillée en réponse à des variations de disponibilité en eau chez le peuplier, un arbre modèle. A cette fin, le méthylome de la chromatine non condensée dans le méristème apical caulinaire de Populus trichocarpa a été caractérisé. Ensuite, l’impact de variations de disponibilité en eau sur la méthylation de l’ADN a été étudié dans l’apex caulinaire de différents hybrides (P. × euramericana). Les loci et les réseaux de gènes affectés pour leur expression et leur méthylation ont ainsi été identifiés. Ces travaux ont montré que dans le méristème apical caulinaire, la majorité des gènes étaient dans un état non condensé de la chromatine et méthylés dans leur corps. Ils ont également mis en évidence une forte variation de la méthylation globale de l’ADN selon les génotypes et en réponse à des variations de disponibilité en eau. De plus, des corrélations ont été établies entre les niveaux de croissance des arbres et de méthylation globale de l’ADN dans l’apex caulinaire. Enfin, les variations de la méthylation de l’ADN en réponse aux variations de la disponibilité en eau s’accompagnent de variations d’expression et ont ciblé particulièrement des gènes impliqués dans la signalisation par les phytohormones ou la morphogenèse. Ainsi, les travaux effectués lors de cette thèse suggèrent un rôle de la méthylation de l’ADN dans la plasticité phénotypique en réponse à des variations de disponibilité en eau chez le peuplier via le contrôle de l’expression de réseaux de gènes dans le méristème apical caulinaire. / Predicted climate changes and particularly drought represent a major threat to forest health. Therefore, understanding mechanisms that control trees response to variations in water availability is of great interest. These last years, epigenetic marks such as DNA methylation have been involved in plant phenotypic plasticity in response to environmental stresses. In this context, this work aimed at assessing the role of shoot apical meristem cells DNA methylation in the shoot developmental plasticity towards variations in water availability in poplar, a model tree. For this purpose, the methylome of non condensed chromatin in Populus trichocarpa shoot apical meristem was characterized. Then, the impact of variations in water availability on shoot apex DNA methylation in different hybrids (P. × euramericana) was studied. Loci and gene networks affected by DNA methylation and expression changes were thus identified. This work showed that in shoot apical meristem, most of the genes was in non condensed chromatin state with DNA methylation in their body. A strong variation in DNA methylation depending on genotypes and water availability was highlighted. Moreover, correlations between trees growth and shoot apex DNA methylation levels were established. Lastly, DNA methylation changes in response to variations in water availability correlated to expression variations were identified for genomic loci and gene networks. Thus, the work performed during this thesis suggests a role for DNA methylation in poplar phenotypic plasticity in response to variations in water availability through the control of gene networks transcription in the shoot apical meristem.

In the first experiment, the F1 seeds obtained from a diallel crossing scheme with six parents: Xan 159, Perola, BAF 63, IPR Uirapuru, BRS Supreme and BRS Valente, were taken to the field in a completely randomized design with two replications. After harvesting were evaluated according to the six agronomic traits. The diallel was analyzed using Griffing Method I that estimates the general ability and specific combining ability and reciprocal effect. One of diallel crosses obtained by (Xan 159 vs Perola) and its reciprocal (Perola vs Xan 159) were selected because of regeneration capacity in vitro than the parent Xan 159 has to study the genetic inheritance of this feature. The seeds F1, F2, F1r and F2r of crossing Xan 159 vs Perola were evaluated for regeneration potential in vitro, according to a binomial distribution in a completely randomized design, with each seed was considered a repetition. The ability of in vitro regeneration was evaluated by calculating the means and variances were estimated and from these genetic components, environmental and phenotypic, heritability and number of genes. The mean F1, F2, F1r and F2r were tested by t. Diallel analysis showed significant values at 5% for general ability and specific combining indicating that genetic effects are additive and not additive involved in the control of those characteristics. For this reciprocal effect the values were significant indicating that there is the presence of cytoplasmic effect and nuclear gene inherited from the female parent in traits indicating how best female parents access BAF 63 and lineage Xan 159 as best male parents BRS Valente and IPR Uirapuru and the access BAF 63. With respect to general combining ability the genotype Perola is considered promising for improving desirable traits for common bean in the Catarina Plateau and the best combinations based on specific capacity was Xan 159 vs. BRS Supremo, Xan 159 vs. BRS Valente, Perola vs. BAF 63, BAF 63 vs. IPR Uirapuru and BAF 63 vs. BRS Valente. The analysis on the capacity for regeneration in vitro indicate that the parent had a higher average Xan 159, exceeding all generations evaluated for regeneration. With the average fixed generation was found that the allelic interaction in this regeneration in vitro is not addictive. The components of variance indicated that environment 10 has a major contribution in the phenotype of seeds evaluated in comparison with the genetic variance. The value found for broad-sense heritability was intermediate, demonstrating the contribution of genetic factor in the expression of the trait. The estimated number of genes indicates the influence of at least one gene of major effect on regeneration in vitro. From the evaluation performed in the F1 generations (Xan 159 vs. Perola), F2 (Xan 159 vs. Perola) F1r (Perola vs. Xan 159) and F2r (Perola vs. Xan 159) can be seen the presence of the reciprocal effect on the character acting in vitro regeneration of beans / O objetivo deste trabalho foi analisar o controle genético das características de interesse agronômico do feijão: ciclo, estatura de planta, diâmetro do caule, inserção do primeiro legume, número de legumes por planta e número de grãos por legume, para o Planalto Catarinense e estudar a herança da capacidade de regeneração in vitro em gerações fixas e segregantes. No primeiro experimento as sementes F1 obtidas em um esquema de cruzamento dialélico com seis genitores: Xan 159, Pérola, BAF 63, IPR Uirapuru, BRS Supremo e BRS Valente, foram levadas a campo em um delineamento inteiramente casualizado com duas repetições. Depois de colhidas foram avaliadas de acordo com as seis características de interesse agronômico. O dialelo foi analisado utilizando o Método I de Griffing que estima a capacidade geral e a capacidade específica de combinação e o efeito do recíproco. Um dos cruzamentos obtidos com o dialelo (Xan 159 vs. Pérola) e o seu recíproco (Pérola vs. Xan 159) foram selecionados devido a capacidade de regeneração in vitro que o genitor Xan 159 apresenta, para estudar a herança genética da capacidade de regeneração in vitro. As sementes F1, F2, F1r e F2r do cruzamento Xan 159 vs Pérola foram avaliadas quanto ao potencial de regeneração in vitro, de acordo com uma distribuição binomial em um delineamento inteiramente casualizado, sendo que, cada semente foi considerada uma repetição. A capacidade de regeneração in vitro foi avaliada através de cálculos de médias e variâncias e a partir delas foram estimados os componentes genético, ambiental e fenotípico, a herdabilidade e o número de genes. As médias das gerações F1, F2, F1r e F2r foram testadas pelo teste t. A análise dialélica mostrou valores significativos a 5% para a capacidade geral e específica de combinação indicando que existem efeitos gênicos aditivos e não aditivos envolvidos no controle das características avaliadas. Para o efeito recíproco os valores foram significativos indicando que existe a presença de efeito citoplasmático e de genes nucleares herdados do genitor feminino nos caracteres avaliados indicando como melhores genitores femininos o acesso BAF 63 e a Linhagem Xan 159 e como melhores genitores masculinos as cultivares BRS Valente e IPR Uirapuru e o acesso BAF 63. A capacidade geral de combinação da cultivar Pérola é considerada promissora para melhorar características desejáveis para o feijão no Planalto Catarinense e as melhores combinações com base na capacidade específica foram Xan 159 vs. BRS Supremo, Xan 159 vs. BRS Valente, Pérola vs. BAF 63, BAF 63 vs. IPR Uirapuru e BAF 63 vs. BRS Valente. O genótipo Xan 159 apresenta um bom potencial para 8 regenerar in vitro, superando as demais gerações fixas e segregantes. Com as médias das gerações fixas foi constatado que a interação alélica presente na capacidade de regeneração in vitro é não aditiva. Os componentes da variância indicam que o ambiente possui uma maior contribuição no fenótipo das sementes avaliadas em comparação com a variância genética. O valor encontrado para herdabilidade no sentido amplo foi intermediário, demonstrando a contribuição do fator genético na expressão da característica. A estimativa do número de genes indica a influência de pelo menos um gene de efeito maior sobre a regeneração in vitro. A partir da avaliação realizada nas gerações F1 (Xan 159 vs. Pérola), F2 (Xan 159 vs. Pérola), F1r (Pérola vs. Xan 159) e F2r Pérola vs. Xan 159) pode ser constatado a presença do efeito recíproco atuando sobre o caráter regeneração in vitro do feijão

Sex determination among reptiles is a very variable matter across it's taxa. We meet there temperature sex determination and genotypic sex determination with many independent transitions between them. It is a group suitable to study evolution of sex determination, sex chromosomes and sex determination genes. Rare cases of sex reversal caused by extreme incubation temperature or exogenous hormones have been reported in recent years. In case of Acrodont lizard, Pogona vitticeps, was reported sex reversal caused by high incubation temperatures. Our purpose was to repeat the experiment, mainly due to insufficient conclusiveness of used methods. We wanted to expand the experiment by hormonal reversal, studying persistence of sex reversal to maturity and fertility of reversed individuals. We managed successfully to demonstrate sex reversal in both treatments by histological examination. Individuals with discordant phenotypic and genotypic sex were breed till one year of life, which demonstrate persistence of reversal. Our outcomes are concordant with most recent work on this species and show full functional phenomenon of sex reversal with reptiles, which studying could contribute to our understanding of evolution of sex determination.
