Comparing Weak and Strong Annotation Strategies for Multiple Instance Learning in Digital Pathology / Jämförelse av svaga och starka annoteringsstrategier för flerinstansinlärning i digital patologi

Prostate cancer is the second most diagnosed cancer worldwide and its diagnosis is done through visual inspection of biopsy tissue by a pathologist, who assigns a score used by doctors to decide on the treatment. However, the scoring system, the Gleason score, is affected by a high inter and intra-observer variability, lack of standardization, and overestimation. Therefore, there is a need for new solutions that can reduce these issues and provide a more accurate diagnosis. Nowadays, high-resolution digital images of biopsy tissues can be obtained and stored. The availability of such images, called Whole Slide Images (WSI) allows the implementation of Machine and Deep learning models to assist pathologists in diagnosing prostate cancer. Multiple-Instance Learning (MIL) has been shown to reach very promising results in digital pathology and binary classification of prostate cancer slides. However, such models require large datasets to ensure good performances. This project wants to investigate the use of small sets of strongly annotated images to create new large datasets to train a MIL model. To evaluate the performance of this approach, the standard dataset is used to obtain baselines for both binary and multiclass classification tasks. For multiclassification, the International Society of Urological Pathology (ISUP) score is used, which is derived from the Gleason score. The dataset used is the publicly available PANDA. In this project, only the slides from RadboudUniversity Medical Center are used, which consists of 5160 images. The MIL model chosen is the Clustering-constrained Attention Multiple instance learning (CLAM) model, which is publicly available. The standard approach reaches a Cohen’s kappa (κ) of 0.78 and 0.59 for binary and multiclass classification respectively. To evaluate the new approach, large datasets are created starting from different set sizes. Using 500 images, the model reaches a κ of 0.72 and 0.38 respectively. While for the binary the results of the two approaches are comparable, the new approach is not beneficial for multiclass classification tasks.

Tailoring an Airworthiness Document to Unmanned Aircraft Systems: A Case Study of MIL-HDBK-516C

With the popularity of unmanned aircraft systems (UAS), there is a growing need to assess airworthiness for safe operations in shared airspace. In the context of this thesis, shared airspace implies the introduction of UAS into airspace designated for manned aircraft. Airworthiness guidelines are generally statements that state safety requirements to prevent unwanted consequences, such as aircraft accidents. Many governmental agencies such as the U.S. Federal Aviation Administration (FAA) analyzed the risks of UAS to third-parties, all personnel and properties exterior to the aircraft. This thesis concerns the adaptation of existing airworthiness documents written for manned aircraft to UAS. The proposed method has three stages that are applied in sequence to identify relevant and irrelevant airworthiness statements, the building blocks of an airworthiness document, with regard to UAS. This method is applied to MIL-HDBK-516C, used as a case study; however, the proposed methodology can be applied to any airworthiness document developed for manned aircraft. INSTRUMENTATION OF OPERATIONAL BOMBER AIRCRAFT

International Telemetering Conference Proceedings / October 26-29, 1998 / Town & Country Resort Hotel and Convention Center, San Diego, California / Airborne instrumentation used during flight tests is being installed and maintained in a unique way by operational bomber testers from the Air Force’s 53d Wing. The ability of the flight test community to test on operational aircraft has always been somewhat curtailed by the need for advanced forms of instrumentation. Operational fighter flight test squadrons have aircraft assigned to them, which they modify on as needed basis, much the same as developmental testers. However, bomber operational test units must use operational aircraft to accomplish their mission as there are no bombers in the Air Force’s Air Combat Command (ACC) specifically set aside for operational tests. During test missions, these units borrow aircraft from operational bomb wings, and then return them to service with the bomb wing after testing is complete. Yet, the requirement for instrumentation on these test missions is not much different than that of developmental testers. The weapon system engineer’s typically require Mil-Std-1553, video, telemetry, and Global Positioning System (GPS) Time-Space-Position-Information airborne receiver recordings. In addition, this data must be synchronized with an IRIG-B time code source, and recorded with the same precision as the data gathered during development test and evaluation (DT&E). As a result, several techniques have been developed, and instrumentation systems designed for these operational test units to incorporate instrumentation on operational aircraft. Several factors hamper the usual modification process in place at bases such as Edwards AFB and Eglin AFB. Primary among these is the requirement to maintain the aircraft in an operational configuration, and still meet all of the modification design safety criteria placed on the design team by the aircraft’s single manager. Secondary to the list of restrictions is modification time. Aircraft resources are stretched quite thin when one considers all of the bomb wing’s operational commitments. When they must release an aircraft for test missions, the testers must insure that schedule impacts are minimal. Therefore, these systems must install and de-install within one to two days and be completely portable. Placing holes in existing structures or adding new permanent structure is unacceptable. In addition, these aircraft must be capable of returning to combat ready status at any time. This paper centers on the B-52 bomber, and the active aircraft temporary modifications under control of the 49th Test Squadron (49 TESTS) at Barksdale AFB in Louisiana. The B-52 presents unique design challenges all its own, in addition to the general restrictions already mentioned. This paper will present the options that the 49 TESTS has successfully used to overcome the aforementioned restrictions, and provide an appropriate level of specialized instrumentation for its data collection requirements.

A modular approach for the synthesis of highly ordered porous and chiral auxiliary (Evans auxiliary) decorated metal–organic frameworks is developed. Our synthesis strategy, which uses known porous structures as model materials for incorporation of chirality via linker modification, can provide access to a wide range of porous materials suitable for enantioselective separation and catalysis. A MIL-STD-1553 Multiplex Data Bus Record-All Small Data Acquisition System

The software in these aircraft is routinely updated; each update requires flight testing. Also, sophisticated weapons and electronic warfare systems which are integrated into operationally-ready aircraft must be routinely evaluated. The simplest way to perform the required evaluation is to record all the data from the multiplex data buses during an operational flight; these data can then be replayed and examined after the flight. Traditionally, some operational systems had to be disabled or removed from an aircraft to allow installation of a data acquisition system. This paper discusses a MILSTD- 1553 multiplex bus Record-All Small Data Acquisition System (RASDAS) installed in a McDonnell Douglas CF-188 fighter aircraft to record all data from two 1553 multiplex data buses without displacing any operational equipment. The specific requirements and constraints associated with evaluating the integrated systems of a CF-188 aircraft are examined; further, RASDAS implementation in this aircraft type is discussed from planning to flight evaluation.

Etude moléculaire, évolution et caractérisation de gènes impliqués dans l'adaptation du mil (Pennisetum glaucum L.) aux changements climatiques / Molecular study, evolution, and caracterization of genes involved in pearl millet adaptation to climate change.

L'évolution climatique a été marquée ces dernières décennies par des changements importants, notamment une augmentation de température et une variation de la pluviométrie. Une des conséquences du changement climatique est son impact actuel et futur sur l'agriculture et la sécurité alimentaire. En région sahélienne, la sécurité alimentaire repose essentiellement sur quelques céréales, parmi lesquelles le mil occupe une place fondamentale. Un des traits qui permettent l'adaptation au climat de cette espèce est la date de floraison, dont la variation permet d'accomplir le cycle de vie de la plante dans des saisons pluvieuses plus ou moins courtes. Les bases génétiques de ce caractère adaptatif sont encore peu connues. Nous avons développé une méthodologie de cartographie d'association phénotype-génotype, afin d'identifier des gènes impliqués dans la variation de ce caractère. Cette étude a permis d'identifier deux gènes candidats, PHYC et MADS11, associés à la date de floraison et à la variation morphologique chez le mil. Nous avons validé ces associations par des analyses QTLs. Pour PHYC, nous avons aussi étudié le pattern de déséquilibre de liaison sur une zone d'environ 80 kb autour du gène, et développé une approche de Markov Chain Monte Carlo (MCMC) pour comparer les gènes identifiés dans la région. Cette analyse suggère que les polymorphismes à l'intérieur de PHYC sont les meilleurs candidats expliquant l'effet phénotypique observée dans cette région du génome. La seconde partie de ce projet a été consacrée à l'examen méthodologique de la cartographie d'association pour l'étude des interactions entre le génotype et l'environnement. Les résultats de cette thèse ont été discutés notamment dans la perspective de gestion de l'impact du changement climatique sur le mil, céréale majeure des zones semi-arides / In last decades, climate changes led to temperature increase and rainfall variation across the globe. One of the key consequences of these changes is their impact on agriculture and food security. In sahelian countries, food security relies on a few cereal crops, among which pearl millet plays a crucial role for population food supply. Sahel region is facing the impact of rainfall variability and drought since the 1970s. Flowering time variation is one of the main adaptations that allow pearl millet cultivation in drier and shorter rainy seasons. The genetic bases of this complex trait are still understudied. We developed an association mapping framework for the analysis of genotype-phenotype relationship in pearl millet. We successfully identified two genes associated with flowering time variation in pearl millet (PHYC and MADS11). We confirmed these associations using QTL studies. For PHYC, we also examined the pattern of linkage disequilibri um on a chromosomal region extending to 80 kb around the gene, and we developed a Markov Chain Monte Carlo approach (MCMC) to compare six genes identified in this region. Our results suggest that, among the polymorphisms observed in this region, polymorphisms in PHYC are the best candidate for a direct causative role. The second part of this project addressed methodological examination of association mapping framework to deal with genotype by environment interactions. The results of this work were discussed with regard to the challenge of pearl millet crop adaptation to climate change.

Cohérence spatiale et prévisibilité potentielle des descripteurs intrasaisonniers de la saison des pluies en Afrique Soudano-Sahélienne : application à la culture du mil dans la région de Niamey / Spatial coherence and potential predictability of intraseasonal descriptors of the rainy season in Soudano-Sahelian Africa : application to the pearl millet crop in Niamey area

Ce travail de thèse a un double objectif : (i) combler le manque de connaissances concernant la cohérence spatiale et la prévisibilité potentielle de descripteurs intrasaisonniers (DIS) de la saison des pluies en Afrique soudano-sahélienne. Les descripteurs retenus sont le cumul saisonnier (S), l’occurrence des jours pluvieux > 1 mm (O), l’intensité moyenne des pluies journalières (I), les dates de démarrage (DSP) et de fin (FSP) de la saison des pluies, la durée moyenne des séquences sèches (DSS) et humides (DSH) ; (ii) documenter la relation climat-agriculture et en particulier celle entre variabilité intrasaisonnière des pluies et rendements, à partir de l’exemple de la culture du mil dans la région de Niamey. À partir des enregistrements pluviométriques journaliers (1950-2000) issus de la base FRIENDAOC documentant un réseau de 136 stations localisées au Sénégal, Mali, Burkina Faso et Niger, la cohérence spatiale à l’échelle interannuelle, a été estimée par divers scores statistiques (DOF, var[SAI], ACP, corrélations). Elle apparaît contrastée entre les descripteurs intrasaisonniers. Les anomalies de cumul saisonnier et d’occurrence des jours pluvieux > 1 mm présentent une forte cohérence spatiale d’une année sur l’autre. À l’inverse, la cohérence spatiale les anomalies interannuelles de l intensité moyenne des pluies journalières, des dates de démarrage et de fin de la saison des pluies, et de la durée moyenne des séquences sèches et humides est faible. Ainsi, le signal interannuel régional du cumul saisonnier semble principalement lié à une modulation systématique en phase de l’occurrence des jours pluvieux > 1 mm. La prévisibilité potentielle de S, O, DSP et FSP, estimée à partir des précipitations issues de 24 simulations du MCG ECHAM 4.5 forcé par les TSO historiques, est faible. Par contre, l'application de modèles statistico-dynamiques basés sur les précipitations ou la dynamique atmosphérique simulées permet d'améliorer les scores de performance pour le cumul saisonnier et l’occurrence des jours de pluies > 1 mm.Enfin, à partir d’enquêtes et de suivis menés en milieu agricole sur la culture du mil, ainsi que d’enregistrements pluviométriques journaliers sur l’observatoire AMMA-CATCH Niger entre 2004 et 2007, une analyse de la relation entre date de semis, date de démarrage de la saison des pluies et rendements finaux a été réalisée. Les résultats montrent que (i) la plupart des agriculteurs attendent le premier événement pluvieux recueillant au moins 10 mm en deux jours pour semer ; (ii) les vagues de semis sont généralement synchronisées sur le démarrage méso-échelle de la saison des pluies plutôt que sur le démarrage agronomique et (iii) la sensibilité du rendement en grains, testée à partir de simulations du modèle agronomique SARRA-H, pour différentes dates de semis (semis observé, date de démarrage de la saison des pluies), est faible. / The aim of this thesis is twofold : (i) fill a lack of knowledge about the spatial coherence and seasonal predictability of the intraseasonal characteristics (ISC) of the soudano-sahelian rainy season. These ISC are the seasonal rainfall amount (S), the daily rainfall frequency > 1 mm (O), the daily rainfall mean intensity (I), the dates of the onset and withdrawal of the rainy season, the mean length of the dry (LDS) and/or wet spells (LWS) ; (ii) document the climate-agriculture relationship over the Niamey area based on the millet crop example.From FRIEND-AOC daily rainfall records (1950-2000) for a 136 stations-network located in Senegal, Mali, Burkina-Faso and Niger, the spatial coherence, estimated through DOF, var[SAI], EOF, correlation, is not equivalent between the intra-seasonal characteristics. Seasonal rainfall and daily rainfall frequency anomalies have a substantial interannual spatial coherence. Conversely, the spatial coherence of daily mean intensity, onset and withdrawal dates of the rainy season and mean length of dry/wet spells interannual anomalies is weak. Consequently, the regional signal of the seasonal amount interannual variability seems mainly related to the in-phase modulation of the daily rainfall frequency. Potential predictability of seasonal amount, daily rainfall frequency, onset and withdrawal dates of the rainy season estimated from a 24-member ensemble of simulations made with the ECHAM 4.5 GCM forced by observed SSTs, is poor. On the other hand, the use of a model output statistics approached based on simulated rainfall or atmospheric dynamics enhances the skill of the seasonal amount and daily rainfall frequency hindcasts.Lastly, the relationship between the sowing date – rainy season onset date – and yield has been analysed using data collected from on-farm surveys of pearl millet crops, and rain-gauges records between 2004 to 2007 over the AMMA-CATCH Niger supersite. Results show that: (i) most of the farmers wait for the first rainy event greater than 10 mm to sow; (ii) the sowing waves are usually synchronized with the mesoscale onset date rather than the agronomic onset date; (iii) the sensitivity of grain yields, evaluated from SARRA-H crop model simulations initialized with different sowing dates (i.e. observed sowing date, agronomic and hydrologic onset date), is weak.

O Livro das mil e uma noites, traduzido por Richard Francis Burton do árabe para o inglês, no séc. XIX, causou um forte impacto na sociedade vitoriana por seu conteúdo erótico. Ao tentar superar as traduções de seus antecessores, Burton reuniu diversos manuscritos e versões impressas, para tentar abarcar o máximo possível de contos, além de acrescentar abundantes notas de rodapé acerca dos costumes da sociedade árabe dos países por onde ele viajou como representante do governo britânico. Sua tradução, constante na biblioteca pessoal de Jorge Luis Borges, inspirou um considerável número de contos desse autor. No âmbito da literatura comparada, as Noites representam um importante hipotexto para a obra borgeana, que reutilizou seus temas, argumentos, imitou seu estilo. Analisar as formas de transcendência textual na obra do autor argentino, através das classificações de Gérard Genette, possibilita uma interpretação das suas relações inter e hipertextual com os contos árabes. Genette procura delimitar com mais precisão termos como paródia, charge, pastiche, sátira, por exemplo, que continuamente são confundidos numa análise mais geral. A obra borgeana tem sido muito genericamente taxada de paródica, mas suas relações intertextuais são muito mais complexas, não apenas com as Mil e uma Noites, mas com todos os autores por ele transformados. Além disso, Borges é o criador de uma nova linguagem, de certos gêneros: como o conto ensaístico e a pseudo-tradução, elencados por Genette, que tem como fonte as Noites. Borges reutiliza o tradicional conto árabe modernizando-o e adaptando-o ao seu próprio estilo e aos tempos modernos, criando formas inteiramente novas de narrativa. / The book of the Thousands Nights and a Night, translated by Richard Francis Burton from Arabic into English, in the century. XIX, caused a strong impact on Victorian society for its erotic content. In trying to overcome the translations of his predecessors, Burton met several manuscripts and printed versions, trying to cover as much of tales, while adding abundant footnotes about the customs of Arab society of the countries through which he traveled as a representative of the British government . His translation, the constant personal library of Jorge Luis Borges, inspired a considerable number of short stories by this author. In the context of comparative literature, the Nights represent an important hypotext to work Borges, who reused their themes, arguments, imitated his style. Analyze textual forms of transcendence in the work of the Argentine author, through the ratings Gérard Genette, provides an interpretation of their relationship with the inter-and hypertextual Arab tales. Genette seeks to define more precisely terms like parody, caricature, pastiche, satire, for example, are continually confounded a more general analysis. Borges\'s work has been very generically labeled as parody, but their intertextual relationships are much more complex, not only with the Thousand and One Nights, but with all the authors he transformed. Moreover, Borges is the creator of a new language, certain genres: the short story as essayistic and pseudo-translation, listed by Genette, whose source the Nights. Borges reuses the traditional Arabic tale modernizing it and adapting it to their own style and modern times, creating entirely new ways of storytelling.

Este estudo compara a mímese poética do mundo árabe-islâmico, especialmente no livro de contos As mil e uma noites, com a mímese poética do mundo hispano-americano na obra literária de Jorge Luis Borges. A obra anônima das Noites tornou-se a principal referência para especular tanto as formas e as estratégias de construção narrativa quanto os conteúdos temáticos na criação poética do escritor argentino. Devido à magnitude da produção literária borgeana, este estudo considerou o livro El Aleph (1946) e três contos de El libro de arena (1975)- El espejo y la máscara, Undr e El disco. O trabalho se propõe afirmar que a poética árabe-islâmica, enquanto acervo da cultura universal constituiu-se num dos elementos vitais para a construção da poética narrativa de Jorge Luis Borges / This study compares the poetic mimesis of the Arabic-Islamic world, specially the book of tales The Arabian Nights, with the poetic mimesis of the American- Hispanic world in Jorge Luis Borges literary production. The anonymous literary composition The Arabian Nights became the main reference to speculate both the form and the narrative construction strategies as well as the thematic contents as a poetic creation of the Argentinian author. Due to the magnitude of the borgesian literary production, this study has only considered the book El Aleph (1946) and three narratives of El libro de arena (1975) El espejo y la máscara, Undr and El disco. As a result, the study proposes to state that the Arabic- Islamic Poetics, albeit a universal cultural patrimony, constituted itself in one of the vital elements to the construction of Jorge Luis Borges Narrative Poetics

This is the Thousand Women Program that deals with an exclusion profile: women in socially vulnerable, with low education and at the margins of the labor market. The courses designed by the program strive to be facilitators of social inclusion arising from the development of autonomy and also to propose professional occupation alternatives. This study aimed to investigate the implementation, execution and scope of the Program under the Câmpus Aparecida de Goiania from the Instituto Federal de Educação, Ciência e Tecnologia de Goiás. In order to achieve the goals proposed in this study, we used an exploratory research involving the realization of bibliographical and documentary research, as well as a field research using interviews and questionnaires. The results revealed that the most important target occurred in relation to the elevation of self-esteem, followed by gains related to empowerment and autonomy. The integration into the labor market was not significant, considering there had been no coordination with the productive sector or even assistance to students wishing to settle in association or cooperative. It was verified discrete autonomous and informal performances in the areas of vocational courses completed. Also, it was observed the desire of women to continue their studies in formal or short courses. / Esta pesquisa buscou investigar uma política púbica que visa à promoção da igualdade de gênero, o combate à violência contra mulher e o acesso à educação. Trata-se do Programa Mulheres Mil que se ocupa com um recorte de exclusão: mulheres em situação de vulnerabilidade social, com baixa escolaridade e à margem do mundo do trabalho. Os cursos concebidos pelo Programa empenham-se por serem facilitadores da inclusão social advinda do desenvolvimento da autonomia e por proporem alternativas de ocupação profissional. Objetivou-se pesquisar a implementação, execução e alcance do Programa no âmbito do Câmpus Aparecida de Goiânia do Instituto Federal de Educação, Ciência e Tecnologia de Goiás. Visando alcançar as metas propostas neste trabalho, utilizou-se de uma pesquisa exploratória envolvendo a realização de pesquisa bibliográfica e documental, além de uma pesquisa de campo com a utilização de entrevistas e questionários. A análise dos resultados revelou que o maior alcance se deu em relação à elevação da autoestima, seguida de conquistas relativas ao empoderamento e à autonomia. A inserção no mercado de trabalho não foi expressiva, haja vista não ter ocorrido articulação com o setor produtivo ou mesmo assistência às alunas que desejassem se estabelecer em associação ou cooperativa, sendo verificadas discretas atuações autônomas ou informais nas áreas profissionalizantes dos cursos concluídos. Observou-se também que o anseio em continuar os estudos se estabeleceu para diversas alunas tanto em cursos formais quanto em outros de curta duração.
