Surface Entropy Reduction to Increase the Crystallizability of the Fab-RNA Complex

Crystallizing RNA has been an imperative facet and a challenging task in the world of RNA research. Assistive methods such as Chaperone Assisted RNA Crystallography (CARC), employing monoclonal antibody fragments (Fabs) as crystallization chaperones have enabled us to obtain RNA crystal structures by increasing the crystal contacts and providing initial phasing information. Using this technology the crystal structure of [delta]C209 P4-P6 RNA (an independent folding domain of the self-splicing Tetrahymena group I intron) complexed to Fab2 (high affinity binding Fab) has been resolved to 1.95 Å (1). Although the complexed class I ligase ribozyme has also been crystallized using CARC (2), in practice, it has been found that the crystallization of, large RNA-Fab complex remains a confrontation. The possible reason for this difficulty is that Fabs have not been optimized for crystallization when complexed with RNA. Here we have used the Surface Entropy Reduction technique (SER) for the optimization process. Candidate residues for mutations were identified based on combining results from visual inspection of [delta]C209 P4-P6/Fab2 crystal structure complex using pyMOL software and a web-based SER software. The protruding lysine and glutamate residues were mutated to a set of alanine (Super Mutant Alanine SMA) and serine (Super Mutant Serine SMS) mutant clones. Filter binding assay studies confirmed that the mutant clones bind to [delta]C209 P4-P6 with similar binding affinities as that of the parent Fab2. Large scale expression of the mutants, parent clone and [delta]C209 P4-P6 RNA were optimised. Crystal trays for [delta]C209 P4-P6 complexed with Fab2, Fab2SMA and Fab2SMS were set-up side-by-side using Hampton crystal screen kits and ~600 conditions including temperature as a variable condition were screened. Crystal screening shows significantly higher crystal-forming ratios for the mutant complexes. As the chosen SER residues are far away from the CDR regions of the Fab, the same set of mutations can be potentially applied to other Fabs binding to a variety of ribozymes and riboswitches to improve the crystallizability of the Fab-RNA complex.

Detta projekt är givet som ett kandidatarbete i mjukvaruutveckling vid Linköpingsuniversitet, i kursen TDDD96 Kandidatprojekt i programvaruutveckling. Arbetet är utfört aven grupp tredjeårsstudenter på D- och U-programmen.Projektet ges av forskargruppen för integrerad systembiologi på IMT LiU, som utvecklarmatematiska modeller av biologiska system. Dessa modeller kan användas för att förståsystemen bättre, eller som beslutsstöd inom farmakologi och vård. Forskargruppens fokusför tillfället är att sammankoppla modeller för olika delar av människokroppen till en helhetsbildsom beskriver delsystemens samverkan.Denna helhetsbild för en särskild individs hälsotillstånd kallas för en digital tvilling, förvilken detta projekt ämnar framställa ett användargränssnitt.Användargränssnittet skall erbjuda grafer över hälsoparametrars förändring över tid,och användaren ska kunna ta fram olika sådana genom att interagera med gränssnittet.Utöver framtagning av själva gränssnittet, skall en brygga mellan applikationen ochkundens modeller tas fram. Detta har gjorts genom en version av programmet OpenCOR,vilket forskarna använder sig av, som exponerar ett API i Python. Detta API sammankopplatmed en server kallas i projektet för motor.

The hip-flask defence is a common claim in drunkdrinking cases. In Sweden and Norway two different models are used to determinethese cases. In Sweden one blood and two urine samples taken 60 minutes apartare used for analysis. In Norway two blood samples taken 30 minutes apart areused. Sweden focuses on the rise or fall of alcohol concentration in urine(UAC), and the ratio between UAC and blood alcohol concentrations (BAC). Norwayfocuses on the rise or fall of the alcohol metabolite ethylglucuronide (EtG) and the ratio between BAC and EtG. The aim of this study wasto test the models for multiple intakes and with different alcoholic beverages.Thirtyfive participants ingested two doses, first0.51 g/kg of beer and later either 0.25, 0.51 or 0.85 g/kg of beer, wine orvodka. Blood and urine samples were obtained before and after alcoholingestion. Alcohol was measured by GC-HS, and the alcohol metabolite byUPLC-MS/MS. The results showed that there are kineticdifferences between single and repeated intakes, that there are no significantdifferences in kinetics from different alcoholic beverages and thatthe Norwegian model appears to be the stronger one in hip-flask determination.

More and more companies use a REST architecture to implement applications for an easy to use API. One important quality attribute of an application is the performance. To be able to understand how the application will perform it is important to know how the selected framework perform. By testing the performance of different frameworks it will become easier for software developers to choose the right framework to achieve their requirements and goals. At the time when this paper was written the research in this area was limited. This paper answered the question of which framework between Express, .NET Core, Spring and Flask that had the best performance. To be able to know how frameworks performed the author needed to measure them. One way of measuring performance is with response time from the server. The author used a controlled experiment to collect raw data from which the results was drawn. The author found out that Spring had the best overall performance between the different categories. By analysing the results the author also found out that performance differed a lot between the frameworks in some categories.

This work deals with connecting remote devices measure data of various types from physical quantities such as a temperature, a humidity to data displaying CPU or memory usage of the system to the user. The system uses Blockly to controlling logic and dependencies between devices. In the work is used lots of technologies for examples: MQTT, Websockets, GSM, Lightweight Mesh and others. The system is based on microservice which named is Flask. Flask service is an application interface for HTTP services of Python programming language. This can provide measured data by graphs and predefined components for viewing data. For controlling system was used single-board computer Raspberry Pi with a multitouch 7-inch display.

Denna kandidatrapport är skriven av åtta studenter i kursen Kandidatprojekt i mjukvaruutveckling, TDDD96, vid Linköpings universitet under våren 2020. Kandidatrapporten inkluderar en sammanfattning av det arbete som utförts i projektet. Till projektet tillhörde ett uppdrag på beställning av Digitala resursenheten vid Linköpings universitet. Uppdraget var att skapa en webbapplikation där examinatorer och handledare för kurser vid Linköpings universitet på ett enkelt och intuitivt sätt kan beställa mjukvara till sina respektive kurser. Projektgruppen jobbade agilt och byggde projektet i Python samt JavaScript. Applikationen nådde alla mål satta tillsammans mellan kunden och projektgruppen och resulterade i en fungerande produkt som kunde utökas och modifieras enligt kundens behov. Till kandidatrapporten inkluderas även individuella bidrag skrivna av vardera gruppmedlem som djupdykt inom ett specifikt ämne eller område.
