Seeking new measures of protection and control of plant disease induced resistance is na alternative considerering that little attention has been directed to the possibility of induced resistance to root pathogens like nematodes. Therefore, this study aimed to verify the effectiveness of the chemical inducer acibenzolar-S-methyl, the biotic inductor Bacillus cereus and plant extracts of rosemary (Rosmarinus officinalis) and turmeric (Curcuma longa) in the induced resistance in susceptible and resistant tomato in plants infected with Meloidogyne incognita race 3. Two experiments were conducted simultaneously both followed the 2 x 6 factorial design with two tomato genotypes, one susceptible to M. incognita (Santa Clara) and a resistant (Ivety) and six treatments: ASM (125 mg i.a L -1 ), Bacillus cereus (6.10 7 CFU mL -1 ), rosemary 10%, turmeric 10%, water and a control (no inoculum and no spraying in the aerial part), with five replicates. Each vase with a capacity of 2 L, were filled with a mixture of soil, sand and compost previously autoclaved and homogenized in the ratio 2:2:1 and were transplanted to each one three tomato seedlings susceptible and resistant. The treatments were sprayed in the aerial part in tomato plants in all vases except the absolute control. At 72 h after the first application of treatments was carried out the inoculation of 407/100 cm 3 of J2 and eggs per vase. In the first experiment, using destructive samples of tomato treated and inoculated with M. incognita were determined the response of both genotypes to the treatments applied to the enzymatic activity of peroxidase, polyphenol oxidase, chitinase, β-1,3 glucanase and phenylalanine ammonia-lyase from roots of tomato plants that were macerated and homogenized to withdrawals in time 0 h, 24 h, 48 h, 96 h and 120 h after the first application of the treatments. In the second experiment, the variables analyzed to determine the effect of treatments on nematode population were the number of root-knots, juveniles and eggs in the soil accomplished at 56 days after the first application of the treatments that were reapplied every seven days during this period. From the results obtained it was concluded that there was a reduction in the number of root-knots in the roots of tomato plants showing no difference between the two genotypes for plants that received the treatments with acibenzolar-S-methyl, turmeric, rosemary and B. cereus. There was a reduction in the formation of root-knots in susceptible cultivar, confirming their potential in protecting the genotypes used against the attack of M. incognita. For the enzimatic activity peroxidase was the enzyme strongly associated with resistance with the highest activity in resistant genotype if compared to susceptible regardless of inducer treatment. In susceptible tomato B. cereus stood out in the induction of chitinase and peroxidase whereas for the resistant tomato rosemary induced peroxidase and polyphenol oxidase and rosemary extracts and turmeric induced chitinase enzyme to the susceptible genotype / No Brasil o tomate é uma das espécies de hortaliças de grande importância tanto no ponto de vista econômico quanto social, no entanto vários fatores são limitantes para sua produção como exemplo as doenças causadas por fitonematoides principalmente as espécies do gênero Meloidogyne que inviabilizam a produção nas áreas infestadas. Buscando novas medidas de proteção e controle de doenças de plantas a indução de resistência é uma alternativa haja vista que pouca atenção tem sido direcionada a possibilidade de indução de resistência à patógenos do sistema radicular como os fitonematoides. Assim este trabalho teve como objetivo verificar a eficácia do indutor químico acibenzolar-S-metil, do indutor biótico Bacillus cereus e de extratos vegetais de alecrim (Rosmarinus officinalis) e cúrcuma (Curcuma longa) na indução de resistência em tomateiros suscetível e resistente infectados com Meloidogyne incógnita raça 3. Foram conduzidos dois experimentos simultaneamente ambos seguiram o esquema fatorial 2 x 6 com dois genótipos de tomateiro um suscetível à M. incognita (Santa Clara) e um resistente (Ivety) e seis tratamentos: ASM (125 mg i.a L -1 ), Bacillus cereus (6.10 7 UFC mL -1 ), alecrim 10%, cúrcuma 10%, água e uma testemunha absoluta (sem inóculo e sem pulverização na parte aérea), com cinco repetições. Cada vaso, com capacidade para 2 L, foram preenchidos com a mistura de solo, areia e composto orgânico previamente autoclavados e homogeneizados na proporção 2:2:1 e para cada vaso foram transplantados três mudas de tomateiro suscetível e resistente. Os tratamentos foram pulverizados na parte aérea dos tomateiros em todos os vasos com exceção da testemunha absoluta. Às 72 h após a primeira aplicação dos tratamentos foi realizada a inoculação de 407/100 cm 3 de J2 e ovos por vaso. No primeiro experimento, utilizando amostras destrutivas de tomateiros tratados e inoculados com M. incognita foram determinadas a resposta dos dois genótipos aos tratamentos aplicados para a atividade enzimática das enzimas peroxidase, polifenoloxidase, quitinase, β-1,3 glucanase e fenilalanina amônia-liase a partir do macerado homogeneizado das raízes dos tomateiros para o tempo de coleta 0 h, 24 h, 48 h, 96 h e 120 h após a aplicação dos tratamentos. No segundo experimento, as variáveis analisadas para determinar o efeito dos tratamentos sobre a população do nematoide foram o número de galhas, juvenis e ovos presentes no solo realizado aos 56 dias após a primeira aplicação dos tratamentos que foram reaplicados a cada sete dias durante este período. A partir dos resultados obtidos concluiu-se que houve uma redução no número de galhas no sistema radicular dos tomateiros não apresentando diferença entre os dois genótipos para as plantas que receberam os tratamentos com acibenzolar-S-metil, cúrcuma, alecrim e Bacillus cereus. Houve uma redução na formação de galhas na cultivar suscetível, confirmando seu potencial na proteção dos genótipos utilizados contra o ataque do M. incognita. Para a atividade enzimática a peroxidase foi a enzima que esteve fortemente associada à resistência com a atividade superior no genótipo resistente em relação ao suscetível independentemente do tratamento indutor. No tomateiro suscetível o B. cereus destacou-se na indução de peroxidase e quitinase enquanto que para o tomateiro resistente o alecrim induziu peroxidase e polifenoloxidase e os extratos de alecrim e cúrcuma induziram a enzima quitinase para o genótipo suscetível

Some microorganisms are known to form mutualistic symbiosis with plant roots and by their impact they can improve some plant parameters. These symbiotic microorganisms, which are able to improve some plant parameters, include especially mycorrhizal fungi, plant growth promoting bacteria and some saprotrophic mycoparasitical fungi. Mechanisms of changes of these parameters, as influenced by symbiotic microorganisms, are known only in part and nowadays are being actively researched. Aims of this work were to find out if selected microbial treatments influence selected growth, physiological and yield parameters of plants and contents of selected substances in fruits. Within this work were made three pot greenhouse experiments (experiments 1, 2 and 3) and three pilot greenhouse experiments (experiments 4, 5 and 6), performed on tomato (Solanum lycopersicum) and cucumber (Cucumis sativus) plants. Plants were grown in hydroponics using a carrier of rockwool and they were watered by nutrient solution. As microbial treatments for plants in experiments have been used a mixture of arbuscular mycorrhizal fungi (AM), mixture of plant growth promoting bacteria (PGPB), saprotrophic mycoparasitical fungus Trichoderma harzianum (Th) and various mutual combinations of these treatments. Para avaliação do híbrido Débora Victory, os tratamentos foram constituídos por nove épocas de amostragem, aos 2, 32, 46, 60, 77, 91, 109, 122 e 137 dias após o transplante (DAT) realizado em 01/04/2014. As plantas atingiram acúmulo estimado de massa seca e fresca total na última coleta de 550,2 e 9.528,2 g planta-1, respectivamente. A ordem decrescente do acúmulo total de nutrientes foi K > N > Ca > P > S > Mg, com valores estimados de 22,6; 10,4; 5,0; 2,3; 2,1 e 1,6 g planta-1, respectivamente. Na última coleta, o maior acúmulo de N, P, K ocorreu nos frutos e de Ca, S e Mg na parte vegetativa (caule+folhas+ inflorescências). O estudo da composição dos biofertilizantes foi constituído por seis biofertilizantes, elaborados com a mesma base para a fermentação (composta de 1 kg de farelo de arroz, 250 mL de melaço, 250 mL de microorganismos, marca EMBIOTIC, misturados em 15 litros de água), diferindo entre si pelo acréscimo de um ingrediente: T1 = torta de mamona (2 kg); T2 = farinha de sangue (2 kg); T3 = pó de casco e chifres (2 kg); T4 = farinha de ossos (2 kg); T5 = farinha de sangue (1 kg); T6 = farinha de ossos (1 kg) e cinco momentos de avaliação, aos 3, 7, 15, 22 e 30 dias após o preparo (DAP) dos biofertilizantes. Em cada momento foram analisados os teores de N, P e K e a condutividade elétrica. O biofertilizante a base de pó de casco e chifres apresentou maior teor de N do que os outros, alcançando o teor de 6,8 g L-1 aos 30 DAP. Os biofertilizantes a base de torta de mamona e pó de casco e chifres apresentaram maior teor de P, com médias de 3,2 e 2,6 g L-1, respectivamente, do que os de farinha de ossos (1 e 2 kg). O biofertilizante a base de torta de mamona apresentou maior teor de K, média de 2,5 g L-1, do que todos os demais, que foram iguais entre si. Independente do tipo de biofertilizante, os teores de K não se alteraram, os de N e a condutividade elétrica aumentaram e os de P reduziram ao longo do tempo de fermentação até os 30 DAP. / The objective of this research was to study the growth curve and absorption of nutrients in tomato 'Debora Victory', grown in organic system field in Itápolis-SP and to study the contents of N, P and K of six biofertilizers during the process fermentation. To evaluate the Débora Victory hybrid, the treatments consisted of nine sampling times at 2, 32, 46, 60, 77, 91, 109, 122 and 137 days after transplanting (DAT) held on 01.04.2014. The plants had estimated total dry and fresh weight, in the last sampling, of 550.2 and 9528.2 g plant-1, respectively. The descending order of total nutrient accumulation was K> N> Ca> P> S> Mg, with estimates of 22.6; 10.4; 5.0; 2.3; 2.1 and 1.6 g plant-1, respectively. In the last sampling, the greater accumulation of N, P, K occurred in fruits and Ca, Mg and S in the vegetative parts (stem + leaves + inflorescences). The experiment consisted of six biofertilizers, prepared on the same basis for fermentation (composed of 1 kg of rice bran, 250 ml of molasses, 250 ml of microorganisms, brand EMBIOTIC, mixed in 15 liters of water), differing from each other by an ingredient addition: T1 = castor bean cake (2 kg), T2 = blood meal (2 kg); T3 = hoof and horn powder (2 kg), T4 = bone meal (2 kg), T5 = blood meal (1 kg); T6 = bone meal (1 kg)) and five dates of evaluation: 3, 7, 15, 22 and 30 days after preparation (DAP) of biofertilizers. The following variables were analyzed: contents of N, P and K and the electrical conductivity. The hoof and horn powder biofertilizer showed higher N content than the others, reaching a maximum of 6.8 g L-1 at 30 DAP. The castor bean cake and hoof and horn powder, showed higher P contents, with average of 3.2 and 2.6 g L-1, respectively, than bone meal (1 and 2 kg) biofertilizer. The castor bean cake biofertilizer showed higher K content, average of 2.5 g L-1, than the others that did not differ each other. Regardless of the type of biofertilizer, the K content did not change, the N content and the electrical conductivity increased and the P content reduced during the time of fermentation until 30 DAP.

Oxydation et dégradation de l'ascorbate chez la tomate et impact sur la croissance et le métabolisme / Oxidation and degradation of ascorbate in tomato and impact on growth and metabolism

Contrôle de l'oxydation et de la dégradation du pool de vitamine C chez la tomate et impact sur la qualité du fruit et la tolérance au stress. Le métabolisme de l’ascorbate et plus principalement le statut redox du pool d’ascorbate sont impliqués dans la tolérance au stress et dans les processus primaires de croissance et de développement de la plante. La teneur et le statut redox de l’ascorbate chez les plantes sont régulés par (i) ses voies de biosynthèse, (ii) par le cycle ascorbate-glutathion permettant le recyclage des formes semi-oxydées et oxydées de l’ascorbate et (iii) par sa dégradation, l’ensemble de ces processus étant sous le contrôle de l’environnement. Au cours de ce travail de thèse, des méthodes de transgénèse nous ont permis d’identifier, chez différents génotypes de tomate à petit et gros fruits, les bouleversements physiologiques et métaboliques permettant de compenser des modifications de l’activité des enzymes monodéhydroascorbate réductase (impliqué dans le cycle ascorbate-glutathion) et ascorbate oxydase. Nous avons observé d’importantes modifications phénotypiques altérant le rendement en fruits de la plante sous conditions de culture pouvant générer un stress et également en condition normale de culture. Des liens entre l’activité des enzymes précités avec le métabolisme des sucres, la photosynthèse et la conductance stomatique sont révélés. Le déséquilibre entre les activités oxydantes et réductrices de ces enzymes constitue la première étape vers une dégradation de l’ascorbate. Le taux de dégradation se révèle très faible à la lumière, tandis qu’à l’obscurité une forte accumulation des produits de dégradation l’oxalate, le thréonate ainsi que l’oxalyl-thréonate est observé dans les feuilles de tomate. Enfin, l’activité de l’enzyme MDHAR est corrélée au taux de dégradation à l’obscurité. Les travaux de cette thèse mettent en avant l’importance du statut redox du couple ascorbate / monodéhydroascorbate dans les processus de croissance cellulaire et entre dans la régulation du rendement chez la tomate, et influe la dégradation de l’ascorbate. / Ascorbate metabolism and particularly ascorbate redox status are involved in stress tolerance and growth processes of plant cells. The concentration of ascorbate and its redox status are under control of (i) its biosynthetic pathways, (ii) the ascorbate-glutathione cycle allowing recycling of semi-oxidized and oxidized forms of ascorbate and (iii) its degradation rate. These processes are under environmental control. Transgenic lines modified for the activity of monodehydroascorbate reductase (involved in ascorbate-glutathione cycle) and ascorbate oxidase were generated in cherry and large-fruited genotypes of tomato. Physiological and metabolic modifications related to the modification of these enzyme activities were studied. We observed large phenotypic alterations that affected fruit yield under both stress conditions and normal growth conditions. Links between ascorbate recycling and sugar metabolism, photosynthesis and stomatal conductance were also revealed. An imbalance between the oxidizing and reducing activities of these enzymes is the first step leading to ascorbate degradation. We have shown that the degradation rate was very low under light, whereas under darkness the degradation compounds oxalate, threonate and oxalyl-threonate accumulated in tomato leaves. Also, the degradation rate is correlated with MDHAR activity. These results highlight the crucial role of the redox status of the ascorbate / monodehydroascorbate couple in growth processes and yield stability in tomato, and the impact on ascorbate degradation.

This work was carried out in collaboration with the Department of Adaptive Biotechnologies, Global Change Research Centre AS CR. It deals with the quantitative analysis of photosynthetic cell cultures. It uses images captured by a confocal fluorescent microscope to the automatic determining the number of cells in the sample. The work consists of a theoretical analysis, which briefly describes fluorescence and confocal microscopy. It also concisely introduces a microscope Leica TCS SP8 X, which I used to scan data. One capture is devoted to the theory of digital image processing. The second part deskribes the development of algorithm for processing 3D data and simplified algorithm for processing 2D data and its program implementations in a programming environment MATLAB R2013b. Grafical user interface is explained in detail. Done measurement are presented at the conclusion. It mentions compiled sample preparation protocol. The results of the program are compared with manual counting. Number of cells per 1 ml are determined by created program in samples of cell cultures Chenopodium rubrum (Cr) and Solanum lycopersicum (To).

CARACTERIZACIÓN, TIPIFICACIÓN, SELECCIÓN Y MEJORA GENÉTICA DE VARIEDADES VALENCIANAS DE TOMATE

Tesis por compendio / [ES] El trabajo realizado en la presente tesis pretende contribuir a la puesta en valor de las variedades tradicionales valencianas de tomate. En primer lugar se aborda la caracterización de una colección de 69 entradas de variedades valencianas de tomate de ocho tipos varietales ('De Borseta', 'Cherry', 'Cor¿, 'De Penjar', 'Plana', 'De Pruna', 'Redona' y 'Valenciana') con 64 descriptores convencionales y 38 características del Tomato Analyzer. Se ha puesto de manifiesto que el uso de forma complementaria de la herramienta fenómica del Tomato Analyzer es una nueva estrategia para la caracterización y clasificación de las variedades locales de tomate, así como para la distinción entre tipos varietales relacionados. A pesar del uso generalizado de los descriptores estandarizados de tomate, hay poca información sobre los efectos ambientales sobre los valores de los descriptores y sobre su herencia. La evaluación de 12 entradas de tomate procedentes de siete tipos varietales en tres ambientes diferentes (cultivo convencional aire libre, cultivo ecológico aire libre e invernadero) mediante el uso de 36 descriptores, ha permitido establecer la influencia del sistema de cultivo sobre estos descriptores, encontrándose una amplia gama de variación, y demostrando su utilidad para describir los materiales de tomate, su diversidad y relaciones. Por otra parte, puede ser muy interesante asociar características saludables como un elevado contenido en vitaminas o sustancias antioxidantes beneficiosas para la salud. El análisis de 69 entradas locales valencianas de tomate procedentes de ocho tipos varietales para caracteres como contenido en distintos azúcares, ácidos y antioxidantes puso de manifiesto diferencias significativas entre los tipos varietales ensayados para la mayoría de las características. Los tipos varietales 'Cherry' y 'De Penjar' presentaban mayor materia seca, contenido de sólidos solubles, acidez titulable, índice de sabor, ß-caroteno, ácido ascórbico, fenólicos totales y actividad antioxidante que los otros grupos. Los resultados obtenidos serán útiles para la diferenciación, mejora y selección de variedades locales de tomate con propiedades organolépticas mejoradas. Los estudios de caracterización y tipificación de las variedades tradicionales de tomate son imprescindibles para detectar factores que dificultan su puesta en valor y fomento de la explotación comercial. En este sentido, dentro de esta tesis se han caracterizado 3 poblaciones de tomate 'Valenciana d'El Perelló'. La menor productividad de las selecciones ensayadas en comparación con el control comercial parece ser debida a una concentración de la producción en los 2-3 primeros ramilletes de la planta. En el programa de selección y mejora del tomate 'Valenciana d¿El Perelló' que se ha realizado se dispone de selecciones con una distribución de cuajado mucho más uniforme. Por otra parte, una forma muy interesante de potenciar su cultivo, es obtener variedades resistentes al ToMV, derivándose un conjunto de linajes de este tomate con el gen Tm22 que confiere resistencia al ToMV. En cuanto a la adaptación a las condiciones agroclimáticas locales de las variedades tradicionales, esta característica es fundamental de este tipo de variedades. Así, las plantas de tomate del tipo 'De Penjar', han sido cultivadas tradicionalmente en la región mediterránea. Estos materiales están adaptados a condiciones de campo abierto bajo condiciones de bajo consumo de recursos. Sin embargo, el cultivo bajo invernadero se está expandiendo debido al aumento de su demanda. La evaluación de 12 variedades (siete entradas tradicionales, tres selecciones y dos híbridos) del tipo 'De Penjar' en cultivo al aire libre y en cultivo bajo invernadero ha revelado un alto impacto del ambiente de cultivo sobre las propiedades morfológicas, agronómicas y químicas de variedades de tomate 'De Penjar'y sugiere la necesidad de desarrollar variedade / [CA] El treball realitzat en la present tesi pretén contribuir a la posada en valor de les varietats tradicionals valencianes de tomàquet. En primer lloc s'aborda la caracterització d'una col·lecció de 69 entrades de varietats valencianes de tomàquet de vuit tipus varietals ( 'De Borseta', 'Cherry', 'Cor',' De penjar ',' Plana ',' De Pruna ', 'Redona' i 'Valenciana') amb 64 descriptors convencionals i 38 característiques del Tomato Analyzer. S'ha posat de manifest que l'ús de forma complementària de l'eina fenómica del Tomato Analyzer és una nova estratègia per a la caracterització i classificació de les varietats locals de tomàquet, així com per la distinció entre tipus varietals relacionats. Malgrat l'ús generalitzat dels descriptors estandarditzats de tomàquet, hi ha poca informació sobre els efectes ambientals sobre els valors dels descriptors i sobre la seva herència. L'avaluació de 12 entrades de tomàquet procedents de set tipus varietals en tres ambients diferents (cultiu convencional aire lliure, cultiu ecològic aire lliure i hivernacle) mitjançant l'ús de 36 descriptors, ha permès establir la influència del sistema de cultiu sobre aquests descriptors, trobant una àmplia gamma de variació, i demostrant la seva utilitat per descriure els materials de tomàquet, la seva diversitat i relacions. D'altra banda, pot ser molt interessant associar característiques saludables com un elevat contingut en vitamines o substàncies antioxidants beneficioses per a la salut. L'anàlisi de 69 entrades locals valencianes de tomàquet procedents de vuit tipus varietals per a caràcters com a contingut en diferents sucres, àcids i antioxidants va posar de manifest diferències significatives entre els tipus varietals assajats per a la majoria de les característiques. Els tipus varietals 'Cherry' i 'De penjar' presentaven major matèria seca, contingut de sòlids solubles, acidesa, índex de gust, ß-carotè, àcid ascòrbic, fenòlics totals i activitat antioxidant que els altres grups. Els resultats obtinguts seran útils per a la diferenciació, millora i selecció de varietats locals de tomàquet amb propietats organolèptiques millorades. Els estudis de caracterització i tipificació de les varietats tradicionals de tomàquet són imprescindibles per detectar factors que en dificulten la posada en valor i foment de l'explotació comercial. En aquest sentit, dins d'aquesta tesi s'han caracteritzat març poblacions de tomàquet 'Valenciana d'El Perelló'. La menor productivitat de les seleccions assajades en comparació amb el control comercial sembla ser deguda a una concentració de la producció en els 2-3 primers ramells de la planta. En el programa de selecció i millora del tomàquet 'Valenciana d'El Perelló' que s'ha realitzat es disposa de seleccions amb una distribució de quallat molt més uniforme. D'altra banda, una forma molt interessant de potenciar el seu cultiu, és obtenir varietats resistents al ToMV, derivant un conjunt de llinatges d'aquest tomàquet amb el gen Tm22 que confereix resistència al ToMV. Pel que fa a l'adaptació a les condicions agroclimàtiques locals de les varietats tradicionals, aquesta característica és fonamental d'aquest tipus de varietats. Així, les plantes de tomàquet del tipus 'De penjar', han estat cultivades tradicionalment a la regió mediterrània. Aquests materials estan adaptats a condicions de camp obert sota condicions de baix consum de recursos. No obstant això, el cultiu sota hivernacle s'està expandint causa de l'augment de la seva demanda. L'avaluació de 12 varietats (set entrades tradicionals, 3 seleccions i dues híbrids) del tipus 'De penjar' en cultiu a l'aire lliure i en cultiu sota hivernacle ha revelat un alt impacte de l'ambient de cultiu sobre les propietats morfològiques, agronòmiques i químiques de varietats de tomàquet 'De Penjar'y suggereix la necessitat de desenvolupar varietats específiques adaptades a cultiu baix hivernacle / [EN] The work carried out in this thesis aims to contribute to the valorisation of the traditional Valencian tomato varieties. First, the characterization of a collection of 69 entries of Valencian tomato varieties of eight varietal types ('De Borseta', 'Cherry', 'Cor',' De Penjar ',' Plana ',' De Pruna ', 'Redona' and 'Valenciana') with 64 conventional descriptors and 38 characteristics of the Tomato Analyzer. It has been shown that the complementary use of the Tomato Analyzer's phenomic tool is a new strategy for the characterization and classification of local tomato varieties, as well as for the distinction between related varietal types. Despite the widespread use of standardized tomato descriptors, there is little information about the environmental effects on the values of the descriptors and their inheritance. The evaluation of 12 entries of tomato from seven varietal types in three different environments (conventional open air cultivation, open air ecological cultivation and greenhouse) through the use of 36 descriptors, has allowed to establish the influence of the cultivation system on these descriptors, being a wide range of variation, and demonstrating its usefulness to describe tomato materials, their diversity and relationships. On the other hand, it can be very interesting to associate healthy characteristics such as a high content of vitamins or antioxidant substances beneficial to health. The analysis of 69 Valencian local tomato entries from eight varietal types for characters as content in different sugars, acids and antioxidants revealed significant differences between the varietal types tested for most of the characteristics. The varietal types 'Cherry' and 'De Penjar' had higher dry matter, content of soluble solids, acidity, flavor index, ß-carotene, ascorbic acid, total phenolic and antioxidant activity than the other groups. The results obtained will be useful for the differentiation, improvement and selection of local tomato varieties with improved organoleptic properties. Characterization and typification studies of traditional tomato varieties are essential to detect factors that make it difficult to value and promote commercial exploitation. In this sense, within this thesis 3 populations of tomato 'Valenciana d'El Perelló' have been characterized. The lower productivity of the selections tested compared to the commercial control seems to be due to a concentration of the production in the first 2-3 bunches of the plant. In the program of selection and improvement of the tomato 'Valenciana d'El Perelló' that has been made, selections are available with a much more uniform fruit set distribution. On the other hand, a very interesting way to enhance their crop is to obtain varieties resistant to ToMV, deriving a set of lineages of this tomato with the Tm22 gene that confers resistance to ToMV. Regarding the adaptation to the local agroclimatic conditions of the traditional varieties, this characteristic is fundamental of this type of varieties. Thus, tomato plants of the 'De Penjar' type have traditionally been grown in the Mediterranean region. These materials are adapted to open field conditions under conditions of low resource consumption. However, greenhouse cultivation is expanding due to the increase in demand. [ES] El impacto del cambio climático en los cultivos hortícolas es cada vez más evidente, lo que ha llevado a la pérdida y erosión de diversidad genética de manera drástica. Esto plantea importantes desafíos para la mejora de los cultivos, que requiere la exploración de los recursos fitogenéticos conservados en los bancos de germoplasma y el desarrollo de tecnologías que permitan evaluar el valor fenotípico y genotípico de estos materiales. Sin embargo, la situación actual de las colecciones de germoplasma es la existencia de duplicados no identificados entre colecciones, errores en la clasificación taxonómica, documentación insuficiente y no disponible para investigadores y mejoradores, añadido a la falta de financiación para la conservación y gestión adecuadas. Esto dificulta enormemente la utilización de estos recursos. En la presente Tesis se aborda este problema comenzando por la unificación de datos de pasaporte, fenotipado e imágenes de las principales colecciones de tomate, pimiento y berenjena en un mismo repositorio en el primer capítulo. El segundo capítulo se centra en el desarrollo y optimización de un método de extracción de ADN genómico de alta calidad, rápido y económico que combina las ventajas del método de extracción basado en el CTAB, añadido a la purificación de los ácidos nucleicos en una matriz de sílice. Es un método universal que puede utilizarse para diferentes especies y tejidos. Se ha evaluado la eficiencia del ADN genómico resultante en diferentes plataformas de secuenciación como SPET (Single Primer Enrichment Technology) y Oxford Nanopore, generando resultados muy prometedores. Esto facilita el paso previo al genotipado de las colecciones que es la extracción de ADN. En el tercer capítulo se aborda el genotipado de las colecciones. El elevado número de accesiones de cada cultivo, en particular el tomate, supone un problema de tipo económico, en ocasiones irresoluble. Por ello, el tercer capítulo está orientado a la evaluación del potencial de la tecnología de secuenciación SPET, más económica que otras conocidas, para el genotipado de alto rendimiento de colecciones de germoplasma de tomate y berenjena. Los resultados revelan que el genotipado SPET es una tecnología robusta y de alto rendimiento para estudios genéticos, incluyendo la posibilidad de identificación de duplicados y errores de clasificación taxonómica en las entradas conservadas en los bancos. Con la información generada en los primeros tres capítulos se establecieron las colecciones nucleares para cada cultivo, abarcando la máxima diversidad genética y fenotípica en un conjunto de 450 individuos. Finalmente, en el cuarto capítulo, se analiza y describe la colección nuclear de tomate a nivel genético y fenotípico, mediante un enfoque basado en el establecimiento de grupos genéticos basados en su proximidad genética. El análisis de la diversidad genética y fenotípica reveló patrones de variación distintos entre diferentes grupos genéticos, contradiciendo afirmaciones anteriores que proponían una disminución en la diversidad genética como consecuencia de la mejora genética y descubriendo correlaciones entre rasgos morfológicos únicas dentro de los diferentes grupos. En resumen, esta tesis aumenta el conocimiento y accesibilidad a las colecciones de Solanaceae en bancos de germoplasma y proporciona herramientas moleculares. Destaca la importancia de estos bancos como reservorios de diversidad genética, aunque enfrenten desafíos como datos limitados y duplicados. La reduïda diversitat genètica planteja importants reptes per a la millora dels cultius. Sent necessari l'exploració dels recursos genètics vegetals conservats en els bancs de germoplasma i el desenvolupament de tecnologies que permeten avaluar el valor fenotípic i genotípic d'aquests materials. Pel que fa a les col·leccions de germoplasma presenten duplicats no identificats entre col·leccions, errors en la classificació taxonòmica, falta de finançament per a la conservació i gestió adequades a banda de documentació insuficient i no disponible (investigadors i milloradors vegetals). En la present tesi doctoral en el primer capítol s'aborda aquest problema unificant les dades de passaport, fenotipat i imatges de les principals col·leccions de tomaca, pebre i albergínia en un mateix repositori. També és descobriren noves correlacions entre trets morfològics únics dins dels diferents grups. L'estudi destaca la importància d'abordar les iniciatives de millora de la tomaca tenint en compte tant la diversitat genètica com la fenotípica, amb especial èmfasi en aspectes com la grandària, la forma, el color i la qualitat del fruit. En definitiva, els treballs realitzats en aquesta tesi doctoral augmenten, d'una banda, el coneixement i l'accessibilitat a les principals col·leccions de solanàcies conservades en els bancs de germoplasma. En resum, aquests avanços suposen una base per al futur, proporcionant informació valuosa per a la pròpia conservació de les col·leccions i el seu ús en programes de millora. / [EN] The impact of climate change on horticultural crops is increasingly evident, leading to drastic loss and erosion of genetic diversity. This poses significant challenges for crop improvement, which requires the exploration of plant genetic resources conserved in germplasm banks and the development of technologies. However, the current situation of germplasm collections is characterized by the existence of unidentified duplicates among collections, taxonomic mislabelling, insufficient and unavailable documentation for researchers and breeders, and a lack of funding for proper conservation and management. This greatly hampers the utilization of these resources. This thesis addresses this problem by starting with the unification of passport, phenotyping, and image data from the main collections of tomato, pepper, and eggplant. Genotyping these collections enables the creation of core collections, enhancing knowledge of genotypic and phenotypic variability for researchers and breeders. In the first chapter, an inventory of available passport and phenotypic data of tomato, pepper, and eggplant accessions conserved in major European and non-European germplasm banks were conducted to improve the efficiency of plant genetic resource management. The second chapter focuses on the development and optimization of a high-quality, fast, and cost-effective genomic DNA extraction method that combines the advantages of the CTAB-based extraction method with nucleic acid purification on a silica matrix. The efficiency of the resulting genomic DNA was evaluated on different sequencing platforms, such as Single Primer Enrichment Technology (SPET) and Oxford Nanopore, yielding promising results. This facilitates the prerequisite step of DNA extraction before genotyping the collections. Chapter three addresses the genotyping of the collections. The high number of accessions for each crop, particularly tomato, poses an often insurmountable economic problem. Therefore, chapter three is focused on evaluating the potential of SPET sequencing technology, which is more cost-effective than other known methods, for high-throughput genotyping of tomato and eggplant germplasm collections. The results reveal that SPET genotyping is a robust and high-performance technology for genetic studies, including the identification of duplicates and taxonomic misclassifications in the accessions stored in the germplasm banks. Based on the information generated in the first three chapters, core collections were established for each crop, encompassing maximum genetic and phenotypic diversity in a set of 450 individuals. Finally, in the fourth chapter, the genetic and phenotypic analysis of the tomato core collection is examined and described using an approach based on establishing genetic groups based on their genetic proximity. Genetic and phenotypic diversity analysis revealed distinct patterns of variation among different genetic groups, contradicting previous claims of a decrease in genetic diversity due to genetic improvement and uncovering unique correlations between morphological traits within different groups. The study highlights the importance of considering both genetic and phenotypic diversity in tomato breeding initiatives, with a particular emphasis on aspects such as fruit size, shape, color, and quality. In conclusion, this thesis enhances knowledge and accessibility to major Solanaceae collections in germplasm banks, while providing molecular tools for genotypic evaluation. It underscores germplasm banks' role as genetic diversity reservoirs, despite challenges such as data limitations and inaccuracies, emphasizing the importance of data standardization and maintenance. Analyse de la diversité inter et intra-spécifique des paramètres de l’architecture des systèmes racinaires chez les Solanacées / Analysis of the inter and intra specific diversity of the parameters of the root system architecture in the Solanaceae

Analyse de la diversité inter et intra-spécifique des paramètres de l’architecture des systèmes racinaires chez les Solanacées. Les racines des plantes jouent un rôle important pour garantir productivité et résistance à de nombreux stress. Dans le nouveau contexte agricole, l’importance de ce système racinaire et de sonarchitecture sont remises au premier plan. Notre étude porte sur la dynamique de l’architecture racinaire des solanacées, qui contient un ensemble d’espèces horticoles importantes pour l’alimentation. Notre travail porte sur 32 génotypes, parmi 3 groupes d’espèces: aubergines, piments et tomates.Dans cette étude, nous proposons tout d’abord une analyse de la diversité inter et intraspécifique de l’architecture racinaire à travers l’évaluation d’un ensemble de traits qui sont aussi les paramètres d’un modèle dynamique de simulation (ArchiSimple : Pagès et al, 2012). Cette première évaluation a été faite en pots, en utilisant un milieu très favorable à la croissance des plantes et à l’enracinement. Nous montrons que les traits racinaires choisis présentent en effet des variations d’origine génétique, généralement plus fortes entre espèces qu’au sein des espèces. Nous avons également observé des corrélations entre certains traits qui révèlent des compromis ou des coordinations dans les processus de développement.Pour aller plus loin dans la signification des traits racinaires choisis et leur stabilité vis‐à‐vis des conditions environnementales, nous avons également évalué ces traits en conditions de culture hydroponique. C’est un milieu reconnu comme radicalement différent, intéressant pour les possibilités de visualisation des racines qu’il offre. Un dispositif avec des rhizotrons hydroponiques a été construit spécifiquement pour cette expérimentation. Nous avons confirmé, dans ces nouvelles conditions, les différences d’origine génétique entre les différents génotypes utilisés. De plus, nous avons comparé de manière systématique les valeurs de traits mesurés avec celles de la précédente expérimentation. Certains traits se révèlent stables ou très corrélés (e.g. diamètres, distances interramification)alors que d’autres présentent des différences beaucoup plus fortes (e.g. vitesses de croissance, vitesses d’émergence des racines adventives).Une troisième expérimentation, utilisant différentes combinaisons de greffage entre génotypes, nous a permis d’approfondir la question du contrôle des traits par des interactions au sein de la plante: soit à courte distance au sein du système racinaire, soit à plus longue distance parle système aérien. Deux traits importants ont été étudiés (le diamètre apical et la densité de ramification) en utilisant des combinaisons de génotypes ayant des valeurs contrastées par rapport à ces traits. Il en ressort des réponses très différentes, avec un effet marqué du greffon sur les111RésuméBui H.H. Cette expérimentation par greffage a montré un potentiel très intéressant pour mettre en lumière divers mécanismes de contrôle des traits au sein de la plante entière.Cette étude mérite d’être prolongée par des analyses plus systématiques des déterminismes de variation des traits de l’architecture racinaire, et par des simulations par modèle qui permettront de synthétiser les conséquences des variations de traits sur les performances globales des systèmes racinaires pour la prospection du sol. / Analysis of the inter and intra specific diversity of the parameters of the root system architecture in the Solanaceae.Plant roots play an important role to ensure the productivity and the resistance to manystresses. In new agricultural context, the importance of root system and its architecture are placed tothe forefront. Our study focuses on the root architecture dynamics of Solanaceae, which contains aseries of important horticultural species for the alimentation. Our work was based on 32 genotypesbelonging to three groups of species: aubergines, capsicums, and tomatoes.In this study, we propose firstly an analysis of inter‐ and intra ‐ specific diversity of rootarchitecture through evaluating a set of traits which are also the parameters of a dynamic simulationmodel (ArchiSimple: Pagès et al, 2012). The experiment in pots with a very favorable condition forplant growth and rooting was conducted for the first evaluation. It showed that the selected roottraits present an effect of genetic ‐ originated variations and this effect is usually stronger amongspecies than within species. We also found correlations between certain traits, which revealcompromises or coordinations in the developmental processes.In order to go deeper into the signification of selected root traits and their stability toenvironmental conditions, we also evaluated these traits in hydroponic culture. This environment isradically different, and interesting for its possibilities to visualize the roots. An experimental setupwith hydroponic rhizotrons was specially built for this experiment. In the new conditions, the genetic‐ originated differences between different genotypes used also were found. In addition, wecompared systematically the traits values with those of the previous experiment. Certain traits arestable or highly correlated (e.g., apical diameter, inter‐branch distance), while others are muchdifferent (e.g., root growth rate, emission rate of adventitious roots).In a third experiment, we used different grafting combinations between genotypes todeepen the question of the control of root traits by interactions within plant: either short distancecontrol within root system or long distance control by aerial system. Two important root traits (apicaldiameter and branching density) have been studied by grafting between genotypes which havecontrasting values on these traits. The different responses appear: a significant effect of scion ondiameters, which indicate that at least of this trait is controlled by shoot system, and a weak effect orno effect of scion on branching density, revealing the local control of this trait, by short distanceinteractions between the roots. This experiment showed a great potential of grafting to highlightvarious control mechanisms of root traits within whole plant.AbstractBui H.H.
