Conception par modélisation et criblage in silico d'inhibiteurs du récepteur c-Met / C-Met receptor inhibitors design by molecular modeling and in silico screening

L'enjeu des travaux effectués au cours de cette thèse est l'extraction in silico de molécules potentiellement intéressantes dans le processus d'inhibition du récepteur tyrosine kinase c-Met. La faculté de cette protéine à interagir dans les phénomènes d'embryogenèse et de réparation tissulaires rendent son inhibition cruciale dans les traitements contre les développements tumoraux où c-Met se trouve impliquée. Pour cela, la stratégie employée implique l'utilisation de méthodes in silico de conception rationnelle de médicaments. Nous avons utilisé comme support les multiples structures cristallographiques publiées sur la ProteinData Base. Un travail de modélisation par homologie fut tout d'abord nécessaire pour combler les lacunes des structures cristallographiques collectées. Afin d'échantillonner au mieux l'espace conformationnel de la kinase c-Met et de caractériser sa flexibilité, une longue campagne de simulation de Dynamique Moléculaire fut menée. Pour compléter ces simulations, nous avons également utilisé la méthode des modes normaux de vibration. De ces 2 approches, nous avons extrait un ensemble de 10 conformères considérés comme les plus représentatifs de l'espace conformationnel simulé pour la kinase c-Met et avons proposé un mode de fonctionnement de ce récepteur. Utilisant les conformations représentatives, nous avons ensuite mené une importante campagne de criblage virtuel sur plusieurs chimiothèques constituant environ 70.000 composés. L'analyse des résultats de l'arrimage moléculaire nous a conduits à la sélection de composés intéressants possédant théoriquement une bonne affinité pour la kinase c-Met. Ces molécules ont été soumises aux tests expérimentaux. / The challenge of this PhD work is the in silico identification of potentially interesting molecules concerning the inhibitory process of tyrosine kinase receptor c-Met. The faculty of this protein to interact in embryogenesis and tissue repair phenomena makes its inhibition crucial for treatments against tumor development in which c-Met is involved. For that purpose, the employed strategy involves the use of several in silico methods for rational drug design. As the basement of this work, we used the multiple crystal structures published in the ProteinData Base (PDB). A preliminary homology modeling work was needed to fill gaps in the crystal structures. To sample at best the c-Met kinase conformational space and to characterize its flexibility, a long Molecular Dynamics (MD) simulation campaign was carried out both on apo and holo forms of available crystal structures. To complete these simulations, part of this work consisted to use normal modes of vibration (NM) method. From these two approaches (DM and NM), we extracted a set of 10 conformers considered as the most representative of the kinase simulated conformational space and we suggested a mode of operation of this kinase. Using extracted conformations from the conformational sampling has enabled us to conduct an extensive campaign on several virtual screening libraries constituting a total of approximately 70,000 compounds. Analysis of the molecular docking results has led us to the selection of several theoretically interesting molecules with good potential affinity for c-Met kinase. These molecules were submitted to experimental tests performed by the biologist team associated to our work.

Författarna har haft ett samarbete med Panduro Hobby i samband med deras årliga miljökampanj. Syftet med examensarbetet har varit att med hjälp av befintliga produktutvecklingsprocesser och livscykelanalyser (LCA) ta fram en hållbar textil produkt med växtfärgning. Tanken var att konsumenter sedan själva skall kunna ta fram och växtfärga denna hållbara textilprodukt. Miljömedvetenhet och hållbarhet inom textilindustrin är ett aktuellt ämne. Trots det saknar dagens konsumenter förståelse för textilindustrins påverkan på miljön och har bristande kunskap om textila material för att kunna göra miljövänliga val ute i handeln. Både konsumenter och företag uttrycker att de gärna vill bidra till en mer miljövänlig textilindustri men att de saknar kännedom, resurser och verktyg för att göra det. Därför valde författarna av examensarbetet att undersöka hur en hållbar textil produkt kan tas fram med hjälp av livscykelanalyser, produktutvecklingsmetoden Product Ideas Tree (PIT) samt växtfärgning. Alla steg under produktutvecklingsprocessen valdes ur miljöhänsyn och efter de förutsättningar som krävs för att göra en så miljövänlig textil produkt som möjligt. Resultatet av undersökningen blev en växtfärgad tygkasse i 100 % lin. Efter framtagningen av produkten gjordes en livscykelanalys benämnd MET-matris för att analysera produktens miljöpåfrestning. Matrisen konstaterade att produkten inte har avsevärda miljöbrister. Med examensarbetet och den framtagna produkten vill författarna uppmuntra konsumenter och företag till att fortsätta visa engagemang och intresse för förändringar som gynnar miljön med förhoppningen om att få fler att agera mer hållbart. / The authors have had a collaboration with Panduro Hobby in addition to their annual environmental sustainability campaign. The aim of the thesis has been to develop a sustainable textile product with natural dye using existing product development processes and Life Cycle Assessment (LCA). The idea was that consumers later on would be able to produce this sustainable textile product and dye it themselves. Environmental awareness and sustainability in the textile industry is a topical subject. Nevertheless many consumers lack sufficient knowledge of textile materials to make environmentally friendly choices in the commerce. Both consumers and businesses express that they would like to contribute to a more environmentally friendly textile industry, but that they lack the knowledge, resources and tools to do it. Therefore, the authors of the thesis chose to explore how a sustainable textile product may be produced with the help of Life Cycle Assessment and the product development method Product Ideas Tree (PIT). All steps in the product development process were carefully chosen with consideration to the environment and the circumstances required to make the textile product as sustainable as possible. The study resulted in the development of a canvas bag made out of 100% linen dyed it with natural dye. After the product development a Life Cycle Analysis, referred to as MET Matrix, was done to analyse the product's environmental strain. The matrix noted that the product does not have significant environmental burdens. With the thesis and the produced product the authors would like to encourage consumers and businesses to continue to show commitment and interest in changes that benefit the environment, with the hope of getting more people to act more sustainably.

Retention strategies in the nursing profession have been a significant subject among researchers for decades. The current shortages of these skilled professionals have reached an alarming extent globally, making it difficult for organisations to retain these workers, also in South Africa. It has become evident that nursing professionals from South Africa emigrate to other countries for more lucrative remuneration, sophisticated work resources and better career opportunities, impacting the South African economy and nursing workforce negatively. The general objective of the research was to determine whether a relationship exists between intrinsic and extrinsic rewards, job satisfaction, organisational commitment and turnover intention among a group of South African healthcare workers in the private healthcare sector. Specifically of interest was also to see if nurses’ turnover intention could be predicted by the other variables. A cross-sectional survey design was used. A convenience sample of 152 healthcare workers was obtained from three private hospitals in the Gauteng and North-West provinces. A measuring instrument for intrinsic and extrinsic rewards was adapted from a previous study, and applied with measures of job satisfaction, affective organisational commitment and turnover intention. Results indicated that the measure of rewards did not present with sufficient reliability, and it was subjected to factor analysis. This delivered two reliable factors, which were labelled Objective experience of rewards and Perceived lacking organisational support. Objective experience of rewards showed to be significantly related to job satisfaction and inversely to turnover intention, and Perceived lacking organisational support was significantly negatively related to job satisfaction and positively to turnover intention. It was also seen that both job satisfaction and objective experience of rewards showed predictive value in terms of nurses’ turnover intention. This study examines the relationship between the metaphor in the title and the content of T.T. Cloete’s Volume of Poetry titled Met die aarde praat. It will be demonstrated that the volume title as global metaphor is an integral part of the textual element of the text, that it also fulfills a hermeneutical function in respect to the text in that it offers clues and insights into reading and understanding of the poems or volume contents. In light of the aforementioned metaphor theory is investigated on three levels: on a cognitive or conceptual level, on a linguistic/textual level and on a communicative level. The titles and mottos of the eight sections frame the sections as well as refer to themes and provide clues to reading and understanding the individual poems or volume contents. How to Solve the Problem of Inactivity Amongst Preschool Children with IoT / Hur man löser problemet med inaktivitet bland dagisbarn med hjälp av IoT

WHO has set up activity guidelines for children between 0-5 years of age. If children fail to follow the guidelines they risk developing NCD diseases in the future as a consequence. Several children in the age group fail to follow these guidelines all over the world. Adults have used IoT solutions to track and maintain their activity. There have been IoT devices developed for kids but none focus on the age group of 0-5 year old’s. Therefore the objective for this study was to examine how the age group could reach the guidelines for physical activity with the assistance of an IoT device. To study this the goal was to design an application that will assist parents in tracking their children’s activity and giving them suitable exercises. To investigate the subject a theoretical framework was created. It focused on investigating how physicalactivity can be measured, what sensors could be used, how could the data be visualized effectively, what motivates children to move and what research method and data collection methods that could be used throughout the project. The method chosen was the double diamond method which consisted of the stages discover, define, develop and deliver. During the discover phase an interview was performed with a key-informant with expertise in sports medicine and activity tracking with 3-5 yearold’s. A survey was also sent out to parents to investigate the population. In the define phase a concept was formed from the collected data. In the develop stage a Lo-fi Figma prototype was created and tested on both the key-informant and expertswithin UX and/or IT-consulting. The Lo-fi prototype contained graphs showcasing the family’s activity, activities to perform with their child, a reward page were children could gain rewards for activity and much more. The results showed that the rewards system introduced confused the participants and some thought it would berisky to introduce rewards for activity to children. This since they might then only be active for the reward, not for the fun of the activity itself. In the deliver phasea Mid-fi prototype was created from the feedback received through Lo-fi usabilitytesting. The Mid-fi removed the rewards and added a calendar page. At the calendar page the family could plan and wish for activities. The Mid-fi was tested on parents and the results showed that several of them had a hard time finding the wish-list functionality. There were also many participants who wanted to interact with thegraphs to read more specific information. The discussion evaluated the Mid-fi inrelation to the test results and the theoretical framework. Through the analysis it was concluded that improvements can be made for future versions of the prototype. The conclusions evaluated the Mid-fi in relation to the objective and found that the prototype needed further testing with children to conclude if it would be able to help them follow the WHO’s guidelines. It was also concluded that the application would help parents track their child’s movements as many parents would want to use the application and they all understood the used data visualizations. It was lastly concluded that further research with child care practitioners would have to be performed to identify suitable exercises for the children. However, as the app provides a template to sort and recommend activities, it will help parents choose suitable activities for their child when the library has been built up. / WHO har upprättat riktlinjer för fysisk aktivitet för barn mellan 0-5 år. Om barn inte följer riktlinjerna riskerar de att utveckla icke-smittsamma sjukdomar (NCD) i framtiden som en konsekvens. Flera barn i denna åldersgrupp misslyckas medatt följa dessa riktlinjer över hela världen. Vuxna har använt IoT-lösningar för attspåra och upprätthålla sin egen aktivitet. Det har utvecklats IoT-enheter för barn, men ingen av dem fokuserar på åldersgruppen 0-5 år. Därför var syftet med denna studie att undersöka hur åldersgruppen kan följa riktlinjerna för fysisk aktivitet med hjälp av en IoT-enhet. För att studera detta var målet att designa en applikation som hjälper föräldrar att spåra sina barns aktivitet och ge dem lämpliga aktiviteter. För att undersöka ämnet skapades ett teoretisk ramverk. Det fokuserade på att undersöka hur fysisk aktivitet kan mätas, vilka sensorer som kan användas, hur data kan visualiseras effektivt, vad som motiverar barn att röra sig och vilka forsknings- och datainsamlingsmetoder som kan användas under projektet. Den valda metoden var Double Diamond, som bestod av faserna upptäcka, definiera, utveckla och leverera. Under upptäcktsfasen genomfördes en intervju med en nyckelinformant med expertis inom idrottsmedicin och aktivitetsspårning för barn mellan 3-5 år. En enkät skickades också ut till föräldrar för att undersöka populationen. I definieringsfasen formades ett koncept utifrån de insamlade datat. I utvecklings-fasen skapades och testades en Lo-fi Figma prototyp på både nyckelinformantenoch experter inom UX och/eller IT-konsulting. Lo-fi prototypen innehöll grafer som visade familjens aktivitet, aktiviteter att utföra med deras barn, en belöningssida där barn kunde få belöningar för aktivitet och mycket mer. Resultaten visade att belöningssystemet förvirrade deltagarna och vissa ansåg att det skulle vara riskabelt att införa belöningar för aktivitet till barn. Detta eftersom de då kanske bara skulle vara aktiva för belöningen och inte för aktivitetens egen skull. I leveransfasenskapades en Mid-fi prototyp utifrån den feedback som erhölls genom användbarhet-stester av Lo-fi prototypen. Mid-fi prototypen tog bort belöningarna och lade till en kalendersida. På kalendersidan kunde familjen planera och önska aktiviteter. Mid-fi prototypen testades på föräldrar och resultaten visade att flera av dem hade svårt att hitta önskelistefunktionen. Det var också många deltagare som ville interagera med graferna för att läsa mer specifik information. Diskussionen utvärderade Mid-fi pro-totypen i relation till testresultaten och det teoretiska ramverket. Genom analysen konstaterades det att förbättringar kan göras för framtida versioner av prototypen. Slutsatserna utvärderade Mid-fi prototypen i relation till målet med studien och fann att prototypen behövde ytterligare testning med barn för att fastställa om den skulle kunna hjälpa dem att följa WHO:s riktlinjer. Det konstaterades också att applikationen skulle hjälpa föräldrar att spåra sina barns rörelser då många föräldrar ville använda applikationen och alla förstod de använda datavisualiseringarna. Slutligen konstaterades det att ytterligare forskning med barnomsorgspersonal måste genomföras för att identifiera lämpliga övningar för barnen.
