Sélection et polymorphisme chez des grenouilles mimétiques du Pérou (Dendrobatidae)

La diversification des signaux aposématiques dans un cadre de mimétisme müllérien est un phénomène intrigant. Alors que la théorie relative à l'aposématisme et au mimétisme suggère l'évolution vers un signal aposématique unique, d'impressionnantes variations peuvent être observées entre les populations, et cela à petite échelle spatiale. Il a été supposé que la variation spatiale des pressions de sélection engendrées par différents prédateurs puisse être à l'origine de ce phénomène. Afin de tester cette hypothèse, nous avons étudié la transition entre deux systèmes géographiques caractérisés par des patrons aposématiques distincts chez des grenouilles mimétiques et toxiques du nord du Pérou (Dendrobatidae) en combinant les outils de génétique des populations aux outils écologiques. Dans chacun de ces systèmes, Ranitomeya imitator vit en sympatrie avec R. ventrimaculata ou R. variabilis. Il s'agit du principal exemple empirique suggérant que dans un cadre de mimétisme müllérien, il n'y a pas convergence des signaux aposématiques des deux espèces, mais plutôt convergence unidirectionnelle où R. imitator, étant polymorphe, imite des espèces monomorphes avec lesquelles elle est sympatrique. Premièrement, les résultats réfutent les prémisses qui suggèrent que R. imitator converge vers le signal aposématique d’une autre espèce. La haute similarité génétique entre les espèces modèles suggère qu'elles ont divergé plus récemment que les populations de R. imitator ou qu'elles sont encore connectées par du flux génique. Ces résultats indiquent que ces espèces ont été identifiées à tort comme des espèces différentes. De fait, l'identification de l'espèce imitatrice basée sur la variabilité phénotypique est invalidée dans ce système puisque R. imitator et R. variabilis/ventrimaculata démontrent la même variabilité. Deuxièmement, nos résultats démontrent que la prédation varie spatialement, autant en intensité qu'en direction, créant ainsi un paysage hétérogène de pressions de sélection. Ainsi, de fortes pressions de prédation stabilisatrice permettent le maintien de l'organisation géographique de différents signaux aposématiques et expliquent l'uniformité de ces signaux ainsi que les relations mimétiques. Par contre, le relâchement temporaire des pressions de prédation permet l'apparition de nouveaux phénotypes aposématiques via les processus évolutifs neutres, conduisant à un haut polymorphisme au niveau de ces populations. L'interaction de ces modes sélectifs nous a permis de démontrer pour la première fois comment la théorie évolutive de Wright (shifting balance theory) permet la diversification adaptative dans un système naturel. Pour conclure, cette étude a permis de mettre en évidence à quel point les systèmes de mimétisme müllérien peuvent être dynamiques. L'alternance spatiale entre les processus évolutifs neutres et la sélection naturelle permet l'émergence de nouveaux phénotypes aposématiques à une échelle locale, ainsi que l'apparition d'une organisation géographique des signaux d'avertissement et des relations de mimétisme müllérien. / The diversification of aposematic signals in Müllerian mimicry systems is a puzzling phenomenon. Although aposematism and mimicry are expected to promote uniformity in warning signals, impressive variations may be observed among populations at relatively small spatial scales. It has been suggested that spatial variation in selective pressures caused by predators might be responsible for this phenomenon. In order to test this hypothesis, we studied the transition in the aposematic signals of the mimetic poison-dart frogs of Northern Peru (Dendrobatidae) between two geographical systems characterized by distinct aposematic signals. This was done by combining population genetics and ecological tools. In both systems, Ranitomeya imitator is sympatric with either R. ventrimaculata or R. variabilis. This system is recognized as a rare example in support of the hypothesis for advergence: R. imitator, which is polymorphic, is believed to mimic distinct sympatric monomorphic model species. However, our results do not support the hypothesis for advergence of the aposematic signals by R. imitator. The genetic similarity between the model species suggests that they have diverged more recently than R. imitator populations or that they are still connected by gene flow. These results indicate that these species were misidentified as being different species. As such, the identification of the mimetic species based on phenotypic variability is invalidated in this system, since R. imitator is as variable as R. variabilis/ventrimaculata. Also, our results demonstrate that predation pressure is spatially variable, in both intensity and direction, thus creating a heterogeneous selective landscape. As such, strong and directed stabilizing selective pressures maintain the geographic organisation of aposematic signals and explain phenotypic uniformity and mimetic relationships. Relaxation of these selective pressures enables for the appearance of novel aposematic phenotypes and promotes high phenotypic variability via neutral evolutionary processes. The interaction between these selective regimes has enabled us to demonstrate, and this for the first time, how the Wright’s shifting balance theory of evolution may promote adaptive diversification in a natural system. In conclusion, this study highlights just how dynamic Müllerian mimicry systems can be. The interplay between neutral evolutionary processes and natural selection enables for the predominance of novel aposematic phenotypes at a local scale, and the geographical organisation of warning signals and Müllerian relationships.

Feeding competition in wild female Assamese macaques (Macaca assamensis)

Nahrung ist eine der wichtigsten Ressourcen um die Tiere konkurrieren. Um die Anpassung von lebenden Organismen zu verstehen ist es daher von großem Interesse festzustellen, wie Individuen um solche limitierenden Ressourcen konkurrieren. Bei Säugetieren wird erwartet, dass Weibchen intensiver um Nahrungsressourcen konkurrieren als Männchen, da Weibchen im Allgemeinen geringere Fortpflanzungsraten haben, und ihre Fertilität und Fortpflanzung stärker durch ihren Ernährungszustand beeinflusst werden. Zusätzlich zu dem Einfluss von Nahrungsressourcen auf das Überleben und die Reproduktion von Individuen, schlagen sozio-ökologische Modelle vor, dass die Eigenschaften von Nahrungsressourcen die Nahrungskonkurrenz und sozialen Interaktionen zwischen Individuen und Gruppen beeinflussen, und so zu voraussagbaren Unterschieden in der Sozialstruktur von Weibchen führen. Die Validität dieser Modelle wird momentan diskutiert, da Modellvorhersagen und empirische Daten häufig voneinander abweichen. Es wird allerdings argumentiert, dass diese Unstimmigkeiten hauptsächlich daraus resultieren, dass Modellvorhersagen nur ungenau oder unvollständig überprüft und wichtige Faktoren, wie zum Beispiel konkurrenzreduzierende Mechanismen und Konkurrenz um andere limitierende Ressourcen, ausgelassen werden. Das Ziel dieser Doktorarbeit war, unser Verständnis der Zusammenhänge zwischen Nahrungseigenschaften, proximaten Mechanismen der Nahrungskonkurrenz und weiblicher Fitness zu erweitern, indem Aggression, Energieaufnahme und Reproduktion innerhalb einer Gruppe wilder Assam-Makaken (Macaca assamensis) mit Nahrungseigenschaften in Verbindung gebracht wurde. Um dieses Ziel zu erreichen, habe ich mehrere Faktoren berücksichtigt, von denen behauptet wurde, dass sie die Vorhersagekraft von sozio-ökologischen Modellen verbessern könnten. Dazu gehören Energieaufnahme und Fitness, sowie Nahrungskonkurrenz innerhalb einzelner Nahrungsquellen (food patches), konkurrenzreduzierende Mechanismen und Konkurrenz um Sicherheit. Ich habe die ultimaten Folgen der Nahrungskonkurrenz erforscht, in dem ich den Einfluss von Nahrungsverfügbarkeit auf die Energieaufnahme von Weibchen, sowie den Einfluss deren Ranges auf die Energieaufnahme, Aktivität und Reproduktion untersucht habe. Um einen Einblick in die proximaten Mechanismen der Nahrungskonkurrenz zu gewinnen, habe ich dann die Nahrungskonkurrenz innerhalb einzelner Nahrungsquellen untersucht, um den Einfluss von sozialen und ökologischen Faktoren auf die nahrungsbezogene Aggressionsrate zu erforschen. Zusätzlich habe ich Strategien untersucht, die Weibchen nutzen könnten um direkte Konflikte um Nahrung zu vermeiden. Des Weiteren habe ich untersucht, inwiefern die räumliche Verteilung von Individuen von der Gruppenaktivität und ökologischen Bedingungen abhängt, um zu beurteilen wie die Gruppe ihre Kohäsion anpassen könnte, um das beste mögliche Verhältnis zwischen Kosten und Nutzen des Lebens in einer Gruppe zu erreichen. Schlussendlich habe ich erforscht, wie Dominanzrang und Reproduktionszustand den Abstand eines Weibchen zum Mittelpunkt der Gruppe beeinflusst. Für diese Studie wurden Daten über eine Gruppe wilder Assam-Makaken im Phu Khieo Wildlife Sanctuary im Nordosten Thailands über zwei einjährige Beobachtungszeiträume erhoben (Zeitraum 1: Oktober 2007 bis September 2008; Zeitraum 2: Mai 2010 bis April 2011). Die Gruppe bestand aus insgesamt 53 Individuen, davon 12 adulte Weibchen (Zeitraum 1), bzw. aus insgesamt 49 Individuen, davon 15 adulte Weibchen (Zeitraum 2). Es wurden Fokusbeobachtungen von allen adulten Weibchen durchgeführt, und so insgesamt über 2100 Stunden Beobachtungen von Fressverhalten, Energieaufnahme, und Aktivitätsbudget erhoben, die durch Daten über Nahrungseigenschaften, weibliche Fortpflanzung, physische Verfassung und räumliche Positionen ergänzt wurden. Zusätzlich habe ich 355 Fokusbaumbeobachtungen durchgeführt, die simultane Beobachtungen aller Individuen beim Fressen in einem patch erlaubten und detaillierte Informationen über Ressourceneigenschaften, Aggressionen und die Gruppenzusammensetzung beim Fressen lieferten. Meine Studie zeigte, dass die Studienpopulation sich hauptsächlich frugivor ernährt und dass die Verfügbarkeit von Früchten sowohl die Energieaufnahme als auch die Empfängnisraten der Weibchen beeinflusst. Dies lässt darauf schließen, dass Nahrung tatsächlich eine limitierende Ressource ist. Der Einfluss des Ernährungszustandes auf die weibliche Fitness war besonders offensichtlich während der Stillperiode, welche als energieaufwändigster Teil des Reproduktionszyklus weiblicher Säugetiere betrachtet wird. Während dieses Zeitraums haben weibliche Assam-Makaken eine energiesparende Strategie verfolgt, und verlängerte Ruhezeiten gegen verkürzte Zeiten der Nahrungsaufnahme abgewogen. Der Grad, zu dem Weibchen in der Lage waren die Kosten der Laktation zu kompensieren, beeinflusste, ob sie in ausreichend guter physischer Verfassung blieben, um in der folgenden Paarungszeit erneut tragend zu werden. Dies weißt darauf hin, dass die Nahrungsverfügbarkeit während energetisch anspruchsvoller Perioden, wie z.B. der Hauptstillzeit, die weibliche Reproduktion beschränken kann. Trotz ihrer hauptsächlich frugivoren Ernährung und dem Fakt, dass Weibchen eine strikt lineare Dominanzhierarchie aufweisen, zeigen Weibchen überraschenderweise keine Rangabhängigkeit in der Energieaufnahme, des Aktivitätsbudgets oder der Reproduktion. Außerdem veränderte sich der Einfluss des Ranges eines Weibchen weder auf ihre Energieaufnahme noch auf ihre Aktivität, abhängig von der Gesamtverfügbarkeit von Früchten, Nahrungsqualität, Größe einer Nahrungsressource oder Dichte des meist verzehrten Nahrungstyps. Die Frequenz von nahrungsbezogener Aggression in Nahrungspatches erhöhte sich mit zunehmender Gruppengröße beim Fressen und abnehmender Anzahl von Futterstellen innerhalb des patches (patch size), während sie nicht durch ökologische Variablen, die den Wert von Ressourcen messen, beeinflusst wurde. Interessanterweise scheinen Weibchen mehrere Mechanismen zu nutzen, die direkte Konflikte vermeiden. Dazu gehören die Nutzung alternativer Futterstellen innerhalb von Nahrungspatches, das Speichern von Nahrung in Backentaschen und das Fressen in der Nähe von Individuen mit enger sozialer Bindung. Distanzen zwischen Individuen waren größer wenn die Gruppe fraß als wenn sie hauptsächlich ruhte, sozial interagierte oder sich bewegte. Dies beruht wahrscheinlich darauf, dass die Kosten auf Grund der Nahrungskonkurrenz mit der Nähe zunehmen. Unter den adulten Weibchen besetzten höherrangige Individuen zentralere Positionen innerhalb der Gruppe, während niederrangige Weibchen eher außen zu finden waren. Zusammenfassend vereint diese Doktorarbeit Erkenntnisse über die Zusammenhänge zwischen Ressourceneigenschaften, Verhaltensmechanismen der Nahrungskonkurrenz und Fitnesskonsequenzen in weiblichen Assam-Makaken, und gibt somit einen detaillierten Einblick in die sozialen und ökologischen Einflüsse auf Nahrungskonkurrenz und Fitness von Weibchen. Basierend auf Ressourceneigenschaften wurde vorhergesagt, dass Weibchen innerhalb der Gruppe direkte Nahrungskonkurrenz (contest competition) zeigen. Obwohl Weibchen Aggression im Zusammenhang mit Nahrung zeigen, waren die Aggressionsraten niedriger als vorhergesagt. Dies war wahrscheinlich bedingt durch den Fakt, dass Weibchen konfliktreduzierende Mechanismen nutzen, und dadurch, dass Aggressionsraten stärker durch die Größe eines Nahrungsquelles (patch size) und der Gruppengröße beim Fressen beeinflusst wurden, als durch die Dichte, die Qualität und die Verteilung der Nahrung. Weibchen haben keine Rangabhängigkeit in Hinsicht auf Energieaufnahme und Fitness gezeigt, die mit direkter Nahrungskonkurrenz innerhalb der Gruppe in Verbindung gebracht wird. Hier sind erneut die konkurrenzreduzierenden Mechanismen wichtig, da sie es niedrigrangigen Weibchen erlauben ihren Zugang zu Nahrungsressourcen zu verbessern. Dies könnte mit anderen Nachteilen verbunden sein. Niedrigrangige Weibchen besetzten zum Beispiel eher äußere Positionen, die voraussichtlich Störungen bei der Nahrungsaufnahme reduzieren, welche aber auch mit erhöhtem Prädationsrisiko verbunden sind. Dies deutet an, dass die Konkurrenz um sichere Positionen mit der Nahrungskonkurrenz interagiert und die individuelle Fitness beeinflussen kann. Um die interne Widerspruchsfreiheit von sozio-ökologischen Modellen grundlegend zu überprüfen, sind weitere Studien notwendig die detaillierte Messungen von Ressourceneigenschaften, Energieaufname und Fitness miteinbeziehen, und die konkurrenzvermeidenden Anpassungen und Konkurrenz um sonstige limitierende Ressourcen berücksichtigen.

Evidence-based spatial intervention for regeneration of deteriorating urban areas : a case of study from Tehran, Iran

Throughout the urban development process over the last seven decades in Tehran, the capital city of Iran, many self-generated neighbourhoods have developed in which the majority of the residents are low-income families. On one hand, the main spatial attribute of these deprived neighbourhoods is spatial isolation from the surrounding, more affluent areas, which is accompanied by inadequate urban infrastructure and a lack of accessibility and permeability. On the other hand, the Tehran City Revitalisation Organisation - the governmental sector which is in charge of the deprived areas - is incapable of conducting urban regenerations without investment from the private sector, and is seeking methods to create ‘socio-economic stimulant zones’ to attract private sector participation in regeneration programmes. In this regard, this research investigates the notion of ‘spatial isolation’ which in return causes socio-economic isolation as highlighted in the literature. The research suggests that in order to develop feasible regeneration programmes, which can meet the interest of both people and government, and release the deprived area from isolation both spatially and socio-economically, the regeneration plans should focus on public open space developments as ‘socio-economic stimulant zones’. With regard to this idea, the research highlights the street as a ‘social arena’ – not arteries or thoroughfares – as the type of public open space in which its development could not only release the deprived areas from spatial isolation, but could also direct more pedestrian movement to and through the deprived neighbourhoods, making more opportunities for the creation of socio-economic interactions. In this respect, the theory of ‘natural movement’ and theories and literature of ‘integrated public open spaces’ form the theoretical framework of the research to support this idea. For further investigation, two case studies, one as the deprived area and one as the control area, have been chosen, and the spatial pattern of the city and the two cases have been analysed in regard to the notion of ‘spatial isolation’ through Space Syntax using Depthmap software and GIS. Also, the correlation between the distribution pattern of commercial land uses and syntactic measures across the city of Tehran is investigated to identify the potential streets in which to create commercial opportunities. Afterwards, in order to study the street life and the variety of activities the streets can afford, a few locally integrated streets in the deprived case have been chosen. At this stage, nineteen behaviours have been observed and classified in five major classes including the necessary, social, optional, hazardous, and occasional activities, and the correlation with syntactic measures are studied. Moreover, the methods of developing a route filtering system and a transformability index for identifying the most suitable streets for the creation of a pedestrian friendly network are discussed, using an example of a deprived area, integrating it with the surrounding urban fabric to create the ‘socio-economic stimulant zones’. The results show that by identifying the underlying spatial pattern of the urban fabric, it is possible to release the deprived areas from its spatial isolation through developing a street network without causing urban fragmentation. This approach could also form a cost-effective basis for developing a pedestrian friendly street network as one of the ‘socio-economic stimulant zones’, which the Tehran City Revitalisation Organisation is looking for; the type of streets that not only support the necessary activities and transportation, but could also facilitate socio-economic interaction.

Persistance, compétition et évolution dans un environnement hétérogène / Living, competing and evolving in a heterogeneous environment

Tout observateur peut constater la diversité des milieux sur Terre. La compréhension des liens entre cette diversité des habitats et la biodiversité est l'un des thèmes centraux en Écologie, en Évolution et en Biologie de la conservation. Je m'intéresse dans cette thèse aux conséquences écologiques (à court terme) et évolutives (à plus long terme) de la structuration spatiale et de l'hétérogénéité de l'environnement. Je développe et analyse plusieurs modèles mathématiques, combinant différents formalismes théoriques (dynamiques adaptatives, génétique des populations, génétique quantitative). Ces modèles permettent d'explorer les conséquences de l'hétérogénéité spatiale de l'environnement sur (1) les conditions de persistance des populations ; (2) la coexistence entre différents phénotypes et (3) la dynamique évolutive des populations. Je montre ainsi l'importance (i) de l'intensité et de la place de la migration dans le cycle de vie ; (ii) du type de structure spatiale (explicite ou implicite, continu ou discret) ; (iii) de la forme du compromis évolutif, et donc des coûts d'adaptation à une autre ressource ; et enfin (iv) des éventuels rétrocontrôles démographiques. J'illustre à l'aide des interactions entre hôtes et parasites l'importance des hétérogénéités spatiales. Un premier exemple concerne leur utilisation dans la gestion des pharmacorésistances ou des résistances aux insecticides : une répartition hétérogène du traitement permet d'éviter la propagation de parasites ou de nuisibles résistants. Un second exemple, enfin, illustre comment les hétérogénéités dues à l'auto-structuration spatiale influencent l'évolution de stratégies de défense des hôtes, et permettent l'évolution de défenses altruistes. / Any observer can notice the diversity of habitats on Earth. Understanding the links betweenthis diversity of habitats and biodiversity is a core topic in Ecology, Evolution andConservation Biology.In this thesis, I study the ecological (short-term) and evolutionary (long-term) consequencesof spatial structuring and environmental heterogeneities. I develop and analyzeseveral mathematical models, which combine different theoretical frameworks (adaptivedynamics, population genetics, and quantitative genetics). I explore the consequences ofspatial heterogeneities on (1) the conditions for population persistence; (2) the coexistenceof different phenotypes, and (3) evolutionary dynamics of populations. I show that theresults depend on (i) the life-cycle, and in particular whether migration influences local regulation;(ii) the choice of the spatial structure (explicit or implicit, continuous or discrete);(iii) the shape of the trade-off, and hence the costs of adaptation to another resource, andfinally (iv) the potential demographical feedbacks.I use the specific case of hosts and parasites interactions to illustrate the importanceof spatial heterogeneities. As a first example, I show that a heterogeneous application oftreatments can help prevent the spread of resistant parasites or pests. Secondly, I show howspatial heterogeneities due to self-structuring influence the evolution of host defense strategies,and allow for the evolution of altruistic defense strategies.

Interactions between avian colonial social structure and disease dynamics

All wildlife populations harbour parasites. However, seabirds are likely to play a particularly important role in the maintenance and dispersal of infectious agents as a result of their colonial breeding habits. Seabird colonies are also known to be highly spatially structured, but little is known about the effects of this spatial structuring on seabird parasite dynamics. In this thesis, I use a tick-borne virus, Great Island virus (GIV), found in a large common guillemot (Uria aalge) colony bordering the North Sea as a model system to explore this relationship. I use a multidisciplinary approach, framed by a simple epidemiological model of the guillemot-tick-virus system. In Chapter 2, I describe a novel epidemiological model and parameterise it using the existing literature. The model suggests the importance of spatial structure within the guillemot colony, but also identifies a key missing parameter, the rate of virus transmission between pre-breeding and breeding areas. In Chapter 3, I go on to test the potential role of independent tick movement in driving transmission between these two areas, by quantifying the mobility of host-seeking seabird ticks, Ixodes uriae. I show the potential for ticks to walk ranges described anecdotally in the literature, in just a few minutes, but stress the importance of further experiments in the field. Chapter 4, I test the potential role of guillemot-mediated tick movement between pre-breeding and breeding areas. I show that pre-breeding guillemots spend a limited proportion of time ashore during daylight hours, which increases significantly as the season progresses and varies between individuals. A similar pattern is observed when considering how often they enter breeding areas when ashore; generally infrequently but varying spatiotemporally and between individuals. In Chapter 5, I apply finite mixture modelling techniques to improve existing estimates of age- and strain-specific GIV seroprevalence and force of infection in the guillemot colony. I also provide the first estimates of these parameters for eight strains, and highlight the importance of understanding strain-specific differences in GIV dynamics in future studies. Finally, I bring all four data chapters together in Chapter 6, by inputting my new parameter estimates (Chapters 3-5) into my existing model (Chapter 2). Taken together, my results suggest that GIV transmission within the guillemot colony may increase in the future as a result of declining breeding abundance and success, with more frequent or extreme disruption leading to a higher risk of infection within the colony. More generally, my results suggest that seabird colonies can be highly sensitive to changes in their spatial structure, and that endemic parasites have the potential to substantially impact, and hence to be an added threat to, their seabird hosts.

Immunité bactérienne et épidémiologie évolutive des phages / Bacterial immunity and phages evolutionary epidemiology

Les êtres vivants sont confrontés à des parasites qui diminuent leur fitness et se répandent dans la population. En réponse, les hôtes ont développé de nombreuses défenses immunitaires qui sont souvent mises en défaut par l'évolution des parasites. Ces défenses sont de plus souvent extrêmement diversifiées génétiquement. Quel est donc l'apport de la diversité génétique des défenses contre l'évolution des parasites ? Répondre à cette question expérimentalement nécessite un système biologique pour lequel on peut étudier la diversité génétique de l'hôte et l'évolution et la propagation du parasite. Les systèmes bactéries/phages sont de bons candidats pour une telle étude : leur manipulation au laboratoire est aisée, leurs cycles de vie sont rapides et ils ont de forts taux de mutation. La découverte récente de l'immunité CRISPR--Cas a ouvert de nombreuses possibilités : cette dernière a la propriété unique de générer dans le même fond génétique que l'hôte sensible de nombreux allèles de résistance. De plus, son mécanisme de fonctionnement reposant sur une interférence à ARN, la cible d'une résistance est très précisément connue ainsi que les possibilités de la contourner. Ce système permet donc l'étude expérimentale de l'impact de la diversité génétique sur la propagation et l'évolution des parasites, et sur la co-évolution antagoniste. Dans cette thèse, nous cherchons à 1) déterminer l'impact de la composition de la population d'hôtes sur la probabilité qu'une épidémie créée par un virus mutant ait lieu (émergence évolutive), 2) expliciter les causes de l'hétérogénéité de durabilité des résistances et 3) étudier la dynamique co-évolutive entre population génétiquement diversifiée d'hôtes et de parasites. Nous montrons que la composition de la population d'hôtes module fortement la probabilité d'émergence évolutive : une faible diversité génétique associé à un taux intermédiaire d'hôtes sensibles maximisant la probabilité d'émergence évolutive. Dans un second temps, nous montrons que l'immunité CRISPR génère des résistances dont la durabilité est hétérogène et cette hétérogénéité ne peut pas être expliquée par une hétérogénéité des fitness des mutants contournant CRISPR. Enfin, nous montrons que la diversité des résistances est maintenue à court terme par l'hétérogénéité des populations de parasites et que la dynamique co-évolutive est accélérée en présence d'une population génétiquement diverse. Enfin, nous proposons des pistes de recherche qu'il nous parait intéressant d'étudier dans le futur. / Living organisms face parasites which decrease their fitness and spread into their population. In response, hosts have evolved countless immune defenses that are often circumvented by parasite evolution. These defenses are usually extremely diverse. What is the impact of such genetic diversity on the protection against the evolution of parasites? Answering this question experimentally requires an experimental system in which host genetic diversity and parasite evolution and spreading can be monitored. Phages and bacteria systems are ideal candidates for such studies as their handling is easy in the lab, their life cycle is short and their mutation rates is high. The recent discovery of CRISPR--Cas immunity has opened many possibilities. Indeed, this immunity has the unique property to generate in the same genetic background as the sensitive host, numerous resistant alleles. In addition, it relies on an interference--RNA-like pathway, which results in the precise understanding of phage bypassing and in the ability to predict the targeted sequence. This system hence allows the experimental study of the impact of host genetic diversity on the epidemiology and the evolution of parasites and on antagonist coevolution. In this PhD, we 1) study how the host population composition impacts the probability of an epidemic created by an escape mutant (evolutionary emergence), 2) try to understand the causes of the heterogeneity in durability of resistances and 3) monitor the coevolution dynamic between genetically diverse populations. We show that the composition of the host population impacts the probability of evolutionary emergence: a low resistances diversity with an intermediate proportion of sensitive hosts maximises the probability of evolutionary emergence. Second, we show that CRISPR--Cas resistances are heterogeneous in their durability and this is not explained by the heterogeneity of escape mutants fitness. Third, we show that resistances diversity is conserved in a short term by parasites genetic diversity and that the coevolutionary dynamic is fastened by parasite intra-specific genetic diversity. Finally, we discuss research questions that we find interesting to develop in the near future.

The accessibility paradox : Everyday geographies of proximity, distance and mobility / Tillgänglighetsparadoxen : Geografisk närhet, avstånd och mobilitet i vardagsperspektiv

This thesis aims to explore the importance of proximity and mobility, respectively, for individuals’ accessibility, as well as the relationship between these two key spatial dimensions of accessibility in the context of everyday life. The thesis is based upon three empirical research papers which focus on accessibility-related preferences, actual accessibility conditions, and travel patterns. Focus is directed towards the spatial relationships between individuals’ residential location vis-à-vis the location of a selection of different amenities including work, education, service and leisure functions as well as social relations. The analyses are based on a wide range of quantitative data, including questionnaire surveys as well as official register data for the Swedish population.      The first paper shows that residential proximity to amenities was most valued by individuals in the case of social relations and basic daily activities. The level of satisfaction with current accessibility conditions was generally high, with the exception of social relations where the findings suggest the existence of a ‘proximity deficit’. The second paper shows that observed average distances to most amenities have decreased over time (1995–2005). Concerning service amenities, the increases in proximity over the period were primarily due to a restructuring of the localization patterns within the service sector. A comparison of potential accessibility conditions and actual travel patterns revealed that people tend to travel farther than to the nearest amenity options, presumably to a large extent because of selective individual preferences, which may downplay the importance of distance in destination choice. The third paper shows that although the numerical supply of amenities within different spatial ranges has a significant influence on how far individuals travel for service errands, supply size alone is not sufficient for explaining travel length. The findings also suggest that although people tend to utilize the supply of amenities available locally, they are also willing to extend their travel distance in order to reach the amenity supply available within the region. Thus, even when there is a local supply, a rich regional supply may induce longer trips.      A juxtaposition of the findings of the three empirical studies suggests the existence of an ‘accessibility paradox’ with several facets. First, although people express an affinity for residential proximity to many amenities, this is not necessarily reflected in actual destination choices, since minimization of travel distance is apparently not always a key criterion. This is also suggested by the conclusion that the spatial structure of the amenity supply alone accounts for only a relatively small part of the explanation of travel length, which is influenced by many other factors. In addition, actual travel distances show an increasing trend over time despite the concurrent reductions in potential distances. Second, the development over time indicates that the proximity deficit regarding social relations may be increasing in the sense that average distances have increased to many of the amenities considered important to have nearby, for instance adult children, but have decreased to those where proximity is not considered particularly important. Third, there is a discrepancy between the observed trend towards increased proximity to many amenities and much of the general discourse on accessibility, which tends to emphasize deteriorating conditions.

Spatial dimensions of workplaces and the effects on commuting: the dase of metropolitan Dallas-Fort Worth

There has been a lively debate over using land use strategies to reduce automobile dependence over the past decade. As a part of the issue, this study investigates the spatial characteristics around workplaces and their relationships to commuting made by the employees in metropolitan Dallas-Fort Worth. The tools of geographic information systems (GIS) are utilized to measure workplace environs. Several statistical methods are applied to analyze commuting behavior. This study finds that low-density suburban workplaces are associated with shorter vehicle travel times but more drive-alone trips. While major suburban centers attain some level of compact development in terms of local activity mix and regional accessibility, employees in these centers are far more automobile dependent than employees in older centers in the central city. In the suburban locations, workplaces in residence-based centers and master planned communities with a mix of activities are associated with less drive-alone commuting and more carpooling. Workers take advantage of the abundance of activities, as larger and denser centers are associated with more non-work activity stops after work. Yet, the trip chaining is overwhelmingly driven by automobile use. This study also finds that spatial factors are significant in explaining commuting behavior. Yet, the importance of spatial factors varies with the aspect of travel. Spatial factors do a better job in explaining travel times than in explaining travel mode and trip chaining. The way a particular spatial factor affects commuting also varies with the aspect of travel. For instance, land use intensity factors are associated with longer travel times but less drive-alone trips. While this study suggests that concerted planning may affect travel, some socioeconomic variables, including income and automobile ownership, are strongly related to more automobile travel. The findings suggest that the land use strategies to cope with transportation and air quality problems, such as new urbanism and jobs-housing balance, would be a viable option in and around employment locations. But, such strategies should be carefully designed because of the differences in effectiveness of spatial factors with travel outcomes and the trade-offs between travel outcomes with a particular spatial factor.

The thesis analyses the evolution of the cultural landscape of Lithuania spanning over the interwar (1918-1940) and Soviet (1940-1941, 1944-1990) periods and the period after the restoration of Lithuania’s independence (1990-2008). Goal of the thesis: to evaluate the evolution of the spatial structure of the Lithuanian cultural landscape by highlighting factors that determine aesthetic characteristics, and to provide preliminary proposals regarding the optimisation of the development of the spatial structure of landscape. This thesis analyses landscape in rural and urban areas. The spatial structure of such landscape is evaluated using Nicos Angelos Salingaros’ method of the evaluation of aesthetic characteristics. The analysis of the evolution of landscape includes the study of legal documents, political aspects, technological and social changes as well as artistic factors that determine the changes in the historical development of landscape. The evaluation of the most significant spatial structure changes caused by the said factors leads to the identification of landscape development stages and the types of landscape that are the most characteristic to such stages. The visual intensity and the visual harmony characteristics of each identified type of landscape are being evaluated (by awarding points from 0 to 10).
