Bioflow: A web based workflow management system for design and execution of genomics pipelines

The cost required for the process of sequencing genomes has decreased drastically in the last few years. The knowledge of full genomes has increased the pace of the advancements in the field of functional genomics. Computational genomics, which analyses these sequences, has seen a similar growth. The multitude of sequencing technologies has resulted in various formats for storing the sequences. This has resulted in the creation of many tools for DNA analysis. There are various tools for sorting, indexing, analyzing read groups and other tasks. The analysis of genomics often requires the creation of pipelines, which processes the DNA sequences by chaining together many tools. This results in the creation of complex scripts that glue together these tools and pass the output from one stage to the other. Also, there are tools which allow creation of these pipelines with a graphical user interface. But these are complex to use and it is difficult to quickly add the new tools being developed to existing workflows. To solve these issues, we developed BioFlow; a web based genomic workflow management system. The use of BioFlow does not require any programming skills. The integrated workflow designer allows creation and saving workflows. The pipeline is created by connecting the tools with a visual connector. BioFlow provides an easy and simple interface that allows users to quickly add tools for use in any workflow. Audit logs are maintained at each stage, which helps users to easily identify errors and fix them. / Master of Science

Code Generation for Efficient Web Development in Headless Architecture

Many parts of web development require manual and laborious work. Setting up a website, initializing different frameworks and tools, and creating sections for a website are all necessary steps for creating a web site. Unfortunately, this takes a lot of time and requires a lot of repetitive work, where many potential issues can arise. For example, an incorrect type or a spelling mistake may be used when creating a section which can cause compilation errors. An effect of this is that a developer may have to spend time not only doing laborious work but also searching for bugs and mistakes in their code. The purpose of this thesis project is to create a tool to solve these problems and evaluate the tool in terms of usability, correctness, and effectiveness. Results from three different types of user testing showed that the tool performed well in all three areas. This indicates that the tool is effective in reducing the amount of manual work currently required by web developers.

The UX-Frontend Development Boundary : Bridging the Gap with WYSIWYG Tools

There is currently a clear boundary between web UX design and frontend development and thispaper explores the possibility of bridging said gap with the help of WYSIWYG (What You See IsWhat You Get) tools. In such a situation, WYSIWYG tools would generate markup code fromprototypes created by UX designers that could be directly handed over to frontend developers –saving time and decreasing misunderstandings between the two roles. However, despite thesetools dating back more than two decades, the tools are not actually commonly used for thispurpose. The aim of this paper is therefore to find out why, as well as explore what is necessaryfor these tools to bridge the web UX design-frontend gap. In order to do so, two studies wereconducted – first an evaluation study in which two WYSIWYG tools were methodically testedusing a software quality framework, whereas the second study consisted of two interviews withUX designers and web developers. It was ultimately discovered that the tools – apart fromconstraining its users within the tools’ own technical limitations – produced markup code thatwas neither human-readable, semantically correct nor easy to maintain. Thus, it was concludedthat a reformation was necessary for the web UX design and frontend development gap to bebridged with the help of these tools. The paper also theorises on the possibilities of using artificialintelligence to solve some of the tools’ most critical issues.

Internet är idag en av de största informationskällorna som används av en stor del av befolkningen. För att göra webbplatser tillgängliga för personer med funktionsnedsättningar är det viktigt att man som webbutvecklare är medveten om hur internet används av dessa grupper, vilka tekniska hjälpmedel de kan använda sig av och vilka problem som finns. En webbutvecklare som besitter dessa kunskaper kan anpassa design och kod som ökar tillgängligheten. I denna studie har vi genom en enkätundersökning tagit reda på hur Sveriges universitet och högskolor arbetar för att öka tillgängligheten på sin webbplats. Vi har också utfört en kodkontroll av förstasidan på alla lärosätens webbplatser för att se om koden uppfyller kraven på tillgänglighet. Resultatet på undersökningen är analyserat utifrån riktlinjerna inom WCAG 2.0 vilket ger en tydlig bild över hur de olika lärosätena har tillgänglighetsanpassat sina webbplatser. Genom undersökningen har vi funnit att de flesta universiteten och högskolorna arbetar för att öka tillgängligheten genom att jobba efter riktlinjer och rekommendationer, men det finns även brister som kan förbättras. / Today internet is one of the largest sources of information which is used by a large part of the population. In order to make websites accessible for people with disabilities it’s important that the web developers are aware how the internet is used, which technical tools they can use and the problem involved with the use of websites. If the web developer possesses these skills it gives the opportunity to customize the design and code that increases the accessibility. Through our survey, we examined how the Swedish universities are working to increase the accessibility on their websites. We have also performed a control of the code at the front page of each university’s website to see if the code meets the requirements for accessibility. The results of the study are analysed against the WCAG 2.0 guidelines which gives an idea of how accessibility guidelines is followed by the institutions. Through the study we have found out that most of the universities are working to increase the accessibility by working according to the guidelines and recommendations, but there are also weaknesses that can be improved.

<p>With the advent of techniques such as AJAX, the bar has been raised for what users have come to expect from web applications. However, although web application development often starts off simple, limitations in the web programming model might start to show when the business requirements become more complex. To successfully implement large-scale web application, software developers need to have knowledge of a big set of complementary technologies.</p><p>This thesis describes the implementation of a prototype of a central hotel property management system using web technologies. These technologies are then compared to an alternative set of technologies, which are used for implementing a second prototype; a stand-alone desktop client distributed using Java Web Start.</p><p>The thesis highlights some of the current problems with the web programming model and shows how the user experience can be improved by instead using desktop technologies.</p>

Denna studie är en fortsättning på kandidatuppsatsen Sveriges kommuners turisthemsidor – En studie om var Sveriges kommuner befinner sig i webbutvecklingen i relation till web 2.0 genomförd av Johansson och Winther som är två av författarna till denna studie. Syftet med denna studie är att ge en ökad förståelse för hur Sveriges kommuner arbetar med sina turisthemsidor samt sociala medier. Denna kandidatuppsats genomfördes genom en observation samt kvalitativa intervjuer med tio av Sveriges 290 kommuner. Resultatet visade att kommunerna använder sina turisthemsidor och sociala medier för att nå ut till önskade målgrupper. Det visade sig även att flera av kommunerna befinner sig i en utvecklingsfas gällande webbplatserna. Endast hälften av kommunerna med turisthemsidor har en digital strategi. / This study continues on the bachelor thesis Sweden’s municipalities’ tourist sites - A study of where Sweden’s municipalities stand in their web development compared to web 2.0, conducted by Johansson and Winther who are two of the authors of this study.The purpose of this study is to provide a greater understanding of how Swedish municipalities work with their tourist websites and social media. This bachelor thesis was conducted by an observation and qualitative interviews with ten of Sweden's 290 municipalities. The results showed that municipalities use their tourist sites and social media to reach desired target audiences. It was also found that many of the municipalities are in a development phase regarding their tourist sites. Only half of the municipalities with tourist sites have a digital strategy.

Denna rapport handlar om utveckling av administratörsfunktioner för applikationen QuickPick som är ett värdesystem för ett lager. I dagsläget finns det inga funktioner för användaren att sortera, gruppera eller filtrera vyinställningar i applikationen. De som använder systemet får kontakta Qsys Sverige AB, där detta uppdrag är utfört, för att ändra vyinställningar manuellt. Rapporten behandlar teori om hur ett lager är uppbyggt, hur man programmerar på ett generellt sätt så att det blir enklare att fortsätta utveckla funktionen. Teorin behandlar också hur man på ett användarvänligt sätt skapar ett system för en administratör.Funktionerna kommer att finnas i en webbportal tillgänglig för administratören och är utvecklat i C# och ASP.NET. Resultatet av rapporten är fungerande administratörsfunktioner för vyinställningar i en webbportal som kan användas i QuickPick applikationen. / This thesis is about development of administrative functions for the application QuickPick, which is a value system for warehouses. Today, there are no functions for the user to sort, group or filter the view settings in the application. Those who use the system need to contact Qsys Sverige AB to make this changes. Where also this thesis has been performed. The thesis deals theoretically with how a warehouse works, how you program in a general way, so it will be easier to continue the development of the functions and make a user friendly system for an administrator. The new functions will be available in a web-portal for administrators and it has been developed in C# and ASP.NET. The result of the thesis will be administrative functions for the view settings in a web-portal which can be used in the QuickPick application.
