The method of manufactured solutions for the verification of computational electromagnetic codes

Thesis (PhD)--Stellenbosch University, 2013. / ENGLISH ABSTRACT: In this work the Method of Manufactured Solutions (MMS) is introduced for the code veri cation of full-wave frequency dependent electromagnetic computational software. At rst the method is sketched in the context of the veri cation and validation process and the need for proper code veri cation is highlighted. Subsequently, the MMS is investigated in its natural context: the Finite Element Method, speci cally for the E- eld Vector Wave Equation. The usefulness of the method to detect error in a computational code is demonstrated. The selection of Manufactured Solutions is discussed and it is demonstrated how it can be used to nd the probable cause of bugs. Mutation testing is introduced and used to show the ability to detect errors present in code. The MMS is nally applied in a novel manner to a Method of Moments (MoM) code. The challenges of numerical integration associated with the application of the operator is discussed and correct integration is successfully demonstrated. Subsequently the MMS is demonstrated to be successfully applied to the MoM and mutation testing is used to demonstrate the practical e cacy of the method. The application of the MMS to the MoM is the main contribution of this work. / AFRIKAANSE OPSOMMING: Die Metode van Vervaardigde Oplossings (MVO) word hier bekend gestel vir die veri kasie van numeriese volgolf frekwensie-afhanklike elektromagnetise kode. Die metode word eerstens in die bre e konteks van algemene veri kasie en validasie geplaas en gevolglik word die noodsaaklikheid van kode veri kasie beklemtoon. Daarna, word die toets-metode in die konteks van die Eindige Element Metode vir die E-veld vektorgolf vergelyking bestudeer. Die MVO is oorspronklik ontwikkel in die di erentiaalvergelyking omgewing. Die bruikbaarheid van die metode vir elektromagnetiese simulasies word prakties gedemonstreer deur die opsporing van werklike foute. Die metode word ook verder ondersoek vir die oorsprong van foute. Mutasietoetsing word bekendgestel en word gebruik om die metode verder prakties te veri eer. Die MVO word laastens in 'n nuwe manier gebruik om 'n Moment Metode kode te veri eer. Die praktiese probleme betrokke by numeriese integrasie word ondersoek en die korrekte toepassing van die integraal operator word prakties gedemonstreer. Daarna, word die MVO in hierdie konteks gedemonstreer deur verskeie voorbeelde te ondersoek. Solutions de localisation des systèmes mobiles de cartographie en environnements structurés

La localisation automatique est une fonctionnalité importante des systèmes de cartographie mobiles (Mobile Mapping Systems, MMS). La présente thèse présente des solutions complémentaires aux méthodes de localisation utilisées actuellement dans un système MMS terrestre, qui utilise des récepteurs GPS et des centrales à inertie (Inertial Measurement Units, IMU). Un post-traitement, par lissage des données, permet d'améliorer les cartes 3D générées par un MMS. Cette approche est cependant insuffisante pour corriger les erreurs à variations lentes des capteurs. La présente thèse propose une technique de localisation alternative, fondée sur des scanners 2D à lasers. La méthode présentée ici, d'odométrie par laser, utilise des repères plans, qui sont fréquents dans les environnements créés par l'Homme : ces repères fixes permettent de déterminer le déplacement opéré par la plateforme mobile. Contrairement à la technique du SLAM (Simultaneous Localization and Mapping), utilisée pour la navigation des robots à l'intérieur d'un bâtiment, la transformation 3D est calculée sans avoir recours à une carte préétablie, mais en exploitant des propriétés invariantes des caractéristiques extraites de l'environnement. Nous proposons une approche par "division pour régner" (divide and conquer, D&C) qui simplifie les tâches d'association des repères (data association, DA) et de reconstruction du mouvement.

DEVELOPPEMENT DE NANOVECTEURS POUR L'ADMINISTRATION D'ACIDES NUCLEIQUES PAR VOIE SYSTEMIQUE

Deux différents types de vecteurs, les nanocapsules lipidiques (LNC) et les systèmes multimodulaires (MMS) ont été développés pour l'administration par voie systémique de deux types d'acides nucléiques, l'ADN et les petits ARN à interférence (siRNA). Ces vecteurs sont formulés à base de complexes d'acides nucléiques et de lipides cationiques (lipoplexes) qui ont été soit encapsulés au coeur des LNC, soit recouverts de stabilisateurs stériques afin de former des MMS. Une partie du travail a consisté à développer des vecteurs de siRNA et à les caractériser par des méthodes physico-chimiques. En fonction du lipide cationique utilisé, jusqu'à 65% de siRNA ont pu être encapsulés dans les LNC, en présentant des caractéristiques appropriées pour une administration par voie systémique. La seconde partie a consisté à approfondir la caractérisation des vecteurs d'ADN et à analyser leur profil de distribution en utilisant de l'imagerie par fluorescence in vivo. Chez la souris saine, les vecteurs d'ADN ont présenté des profils de biodistribution spécifiques à leur composition. Sur deux modèles tumoraux (gliome sous-cutané et mélanome), les vecteurs ayant un temps de circulation prolongé ont également montré une co-localisation intéressante avec les cellules tumorales. Afin de mettre en évidence l'efficacité de ces vecteurs, un plasmide codant pour la tymidine kinase du virus herpes simplex (HSV-tk) a été encapsulé et administré. Puis un traitement par le ganciclovir (GCV) basé sur l'approche par gène suicide a été effectué. Les premiers résultats sont concluants, montrant une baisse de croissance tumorale après quelques jours de traitement aussi bien dans le modèle de gliome que dans celui du mélanome. Ces résultats indiquent que ces outils sont prometteurs pour une variété d'applications en thérapie génique.

MoPho -enkla lösningar för SMS och MMS / MoPho simple solutions for SMS and MMS

Our project is divided into two parts, one production and written report. The main focus was the production part, were we used PHP to create simple solution for handling SMS and MMS with direct communication with the mobile operator server. We communicate with sockets and can handle CIMD2 and MM7 protocol. To get our components easy to use we have created two classes to handle SMS and MMS. To demonstrate our technical platform we created a website were you can create an account. With the account you can send pictures and other files via MMS and publish them for all to see or you can keep them private. The written report focused on describing the MMS technique there by getting a good overview. / Vår produktion består av två moment, en produktions del och en skriftlig del. Tyngden ligger på vår produktion där vi med verktyget PHP skapat enkla lösningar för att hantera SMS och MMS direkt mot operatörernas servrar. Vi kommunicerar via sockets och kan hantera protokollen CIMD2 och MM7, för att användaren skall kunna använda vår teknik på ett så enkelt sätt som möjligt har vi skapat två klasser som på ett simpelt sätt skall kunna ta emot och skicka data. För att demonstrera vår tekniska produkt har vi skapat en webbsida där man kan skaffa sig ett eget konto. Med detta konto kan man skicka bilder och andra filer via MMS till webbsidan för att sedan publicera dem för allmänheten eller behålla dem som privata bilder/filer. Vår skriftliga del gick ut på att beskriva hur MMS tekniken fungerar och på så sätt få ett bättre grepp om teknikerna. / Detta är en reflektionsdel till en digital medieproduktion. Using satellite data to calculate entropy of electrons at collisionless shocks

The solar wind is a supersonic flow of protons and electrons emitted in all directions from the sun. As the supersonic solar wind encounters Earth’s magnetic field, it creates the Earth’s bow shock, which increases the kinetic entropy of electrons passing through it. In this study, the aim is to analyze shock crossings of Earth’s bow shock in order to draw conclusions of which shock parameters that are important forkinetic entropy generation. Due to knowledge gained from an earlier study by M. Lindberg et al. [1], the shock crossings of interest in this study are quasi-perpendicular shocks with a low electron plasma beta. The data used is measured with the NASA MMS spacecraft and accessed through IRF Uppsala. As a result,a database with 13 shock crossings was created and the entropy change was related to, among other parameters, temperature and density change, shock angle, Alfv´en Mach number, ion ram pressure and upstream magnetic field. We found that a highAlfv´en Mach number related nearly proportionally to a large change in electron entropy for low electron plasma beta quasiperpendicularcollisionless shock crossing. / Solvinden består av protoner och elektroner som emitteras ut från solen i alla riktningar med enorma hastigheter. När dessa partiklar, med en hastighet som överstiger signalhastigheten, träffar Jordens magnetfält uppstår Jordens bågchock. Bågchocken ökar den kinetiska entropin hos elektroner som färdas genom den. För den här studien är målet att analysera chockkorsningar vid Jordens bågchock för att kunna dra slutsatser om vilka chockparametrar som är viktiga för generering av kinetisk entropi. Till följd av en tidigare studie av M. Lindberg et al. [1] är det endast kvasi-vinkelräta chockkorsningar med ett lågt plasma beta som denna studie avser. Den uppmätta datan erhålls från NASAs MMS satelliter och kan nås genom IRF Uppsala. Resultatet blev en databas med 13 chocker där entropiförändringen plottades mot bl. a. temperaturoch densitetsändring, chockvinkel, Alfve´n Machtal, jontrycket och magnetfältet uppströms. Adaptive Evolution und Screening bei Cyanobakterien

Ziel dieser Arbeit war die Erhöhung der Temperaturtoleranz des Cyanobakteriums Synechocystis sp. PCC 6803 mittels ungerichteter Mutagenese und adaptiver Evolution. Trotz des erneuten Interesses an Cyanobakterien und Mikroalgen in den letzten Jahren, gibt es nur relativ wenige aktuelle Studien zum Einsatz dieser Methoden an Cyanobakterien. Zur Analyse eines mittels Mutagenese erzeugten Gemischs an Stämmen, ist es von großem Vorteil Hochdurchsatz-Methoden zur Kultivierung und zum Screening einsetzen zu können. Auf Basis eines Pipettierroboters wurde solch eine Plattform für phototrophe Mikroorganismen neu entwickelt und folgend stetig verbessert. Die Kultivierung erfolgt in 2,2ml Deepwell-Mikrotiterplatten innerhalb einer speziell angefertigten Kultivierungskammer. Schüttelbedingungen, Beleuchtung, Temperatur und CO2-Atmosphäre sind hierbei vollständig einstellbar.Die Plattform erlaubt semi-kontinuierliche Kultivierungen mit automatisierten Verdünnungen von hunderten Kulturen gleichzeitig. Automatisierte Messungen des Wachstums, des Absorptionsspektrums, der Chlorophyllkonzentration, MALDI-TOF-MS sowie eines neu entwickelten Vitalitätsassays wurden etabliert. Für die Mutagenese wurden die Letalität- und die nicht-letale Punktmutationsrate von ultravioletter Strahlung und Methylmethansulfonat für Synechocystis charakterisiert. Synechocystis wurde mit den so ermittelten optimalen Dosen mehrfach behandelt und anschließend einer in vivo Selektion unterzogen. Somit wurde dessen Temperaturtoleranz um bis zu 3°C erhöht. Über die Screeningplattform wurden die thermotolerantesten monoklonalen Stämme identifiziert. Nach einer Validierung wurde das vollständige Genom der Stämme sequenziert. Hierdurch wurden erstmals Mutationen in verschiedenen Genen mit der Langzeittemperaturtoleranz von Synechocystis in Verbindung gebracht. Bei einigen dieser Gene ist es sehr unwahrscheinlich, dass sie mittels anderer Verfahren hätten identifiziert werden können. / The goal of this work was the increase of the thermal tolerance of the cyanobacteria Synechocystis sp. PCC 6803 via random mutagenesis and adaptive evolution. Even with the renewed interest in cyanobacteria in the recent years, there is relatively limited current research available on the application of these methods on cyanobacteria. To analyse a mixture of various strains typically obtained through random mutagenesis, a method allowing high-throughput miniaturized cultivation and screening is of great advantage. Based on a pipetting robot a novel high-throughput screening system suitable for phototrophic microorganisms was developed and then constantly improved. The cultivation was performed in 2,2 ml deepwell microtiter plates within a cultivation chamber outfitted with programmable shaking conditions, variable illumination, variable temperature, and an adjustable CO2 atmosphere. The platform allows semi-continuous cultivation of hundreds of cultures in parallel. Automated measurements of growth, full absorption spectrum, chlorophyll concentration, MALDI-TOF-MS, as well as a novel vitality measurement protocol, have been established. Prior to the mutagenesis, the lethality and rate of non-lethal point mutations of ultraviolet radiation and methyl-methanesulphonate were characterized for Synechocystis. The thus determined optimal dosages were applied to Synechocystis followed by in vivo selection in four rounds of mutagenesis, thereby raising its temperature tolerance by 3°C. The screening platform was used to identify the most thermotolerant monoclonal strains. After validation, their whole genomes were sequenced. Thus mutations in various genes were identified which promote the strains'' thermal tolerance. For some of the genes it is very unlikely that their link to high thermal tolerance could have been identified by other approaches.

Televisionen i förändring : En närstudie av SVT Play / The changing face of television : A case study of SVT Play

I denna uppsats tittar jag närmare på webb-tv och hur användningen av detta medium har utvecklats under de senaste åren. Jag har valt att studera SVT Play eftersom de är störst och att SVT var först av de stora tv-kanalerna i Sverige med en play-tjänst. Med hjälp av Jay David Bolters och Richard Grusins teser kring remediering, Marshall McLuhans filosofiska grunder kring medier, kopplar jag ihop dagens användning av webben som ett tv-medium tillsammans med Pelle Snickars teorier som ger en nutida svensk kontext. Huvuddelen av uppsatsen består av en analys av webb-tv-statistik från 2011 fram till och med första kvartalet 2016. Majoriteten av statistiken kommer från MMS som ansvarar för tv- och webb-tv-mätningar i Sverige. Uppsatsens statistikgenomgång görs utifrån ett helårsperspektiv, månadsperspektiv och ett programspecifikt perspektiv. Programmet jag valt är På spåret och hur webb-tv- publiken till detta program förändrats sedan 2011. Här gör jag även en jämförelse med linjär-tv-tittandet för att se om respektive medium påverkar det andra. På spåret har under de senaste fem säsongerna haft en stabil tv-publik via linjär-tv, med ett tittarsnitt på omkring 2,5 miljoner per avsnitt. Webb-tv-tittandet har däremot ökat kraftigt från och med 2013, vilket samtidigt visar att det är ett medium som kommer att fortsätta växa under de närmsta åren.

A Study Of Four Problems In Nonlinear Vibrations via The Method Of Multiple Scales

This thesis involves the study of four problems in the area of nonlinear vibrations, using the asymptotic method of multiple scales(MMS). Accordingly, it consists of four sequentially arranged parts. In the first part of this thesis we study some nonlinear dynamics related to the amplitude control of a lightly damped, resonantly forced, harmonic oscillator. The slow flow equations governing the evolution of amplitude and phase of the controlled system are derived using the MMS. Upon choice of a suitable control law, the dynamics is represented by three coupled ,nonlinear ordinary differential equations involving a scalar free parameter. Preliminary study of this system using the bifurcation analysis package MATCONT reveals the presence of Hopf bifurcations, pitchfork bifurcations, and limit cycles which seem to approach a homoclinic orbit. However, close approach to homoclinic orbit is not attained using MATCONT due to an inherent limitation of time domain-based continuation algorithms. To continue the limit cycles closer to the homoclinic point, a new algorithm is proposed. The proposed algorithm works in phase space with an ordered set of points on the limit cycle, along with spline interpolation. The algorithm incorporates variable stretching of arclength based on local curvature, through the use of an auxiliary index-based variable. Several numerical examples are presented showing favorable comparisons with MATCONT near saddle homoclinic points. The algorithm is also formulated with infinitesimal parameter increments resulting in ordinary differential equations, which gives some advantages like the ability to handle fold points of periodic solution branches upon suitable re-parametrization. Extensions to higher dimensions are outlined as well. With the new algorithm, we revisit the amplitude control system and continue the limit cycles much closer to the homoclinic point. We also provide some independent semi-analytical estimates of the homoclinic point, and mention an a typical property of the homoclinic orbit. In the second part of this thesis we analytically study the classical van der Pol oscillator, but with an added fractional damping term. We use the MMS near the Hopf bifurcation point. Systems with (1)fractional terms, such as the one studied here, have hitherto been largely treated numerically after suitable approximations of the fractional order operator in the frequency domain. Analytical progress has been restricted to systems with small fractional terms. Here, the fractional term is approximated by a recently pro-posed Galerkin-based discretization scheme resulting in a set of ODEs. These ODEs are then treated by the MMS, at parameter values close to the Hopf bifurcation. The resulting slow flow provides good approximations to the full numerical solutions. The system is also studied under weak resonant forcing. Quasiperiodicity, weak phase locking, and entrainment are observed. An interesting observation in this work is that although the Galerkin approximation nominally leaves several long time scales in the dynamics, useful MMS approximations of the fractional damping term are nevertheless obtained for relatively large deviations from the nominal bifurcation point. In the third part of this thesis, we study a well known tool vibration model in the large delay regime using the MMS. Systems with small delayed terms have been studied extensively as perturbations of harmonic oscillators. Systems with (1) delayed terms, but near Hopf points, have also been studied by the method of multiple scales. However, studies on systems with large delays are few in number. By “large” we mean here that the delay is much larger than the time scale of typical cutting tool oscillations. The MMS up to second order, recently developed for such large-delay systems, is applied. The second order analysis is shown to be more accurate than first order. Numerical integration of the MMS slow flow is much faster than for the original equation, yet shows excellent accuracy. A key point is that although certain parameters are treated as small(or, reciprocally, large), the analysis is not restricted to infinitesimal distances from the Hopf bifurcation. In the present analysis, infinite dimensional dynamics is retained in the slow flow, while the more usual center manifold reduction gives a planar phase space. Lower-dimensional dynamical features, such as Hopf bifurcations and families of periodic solutions, are also captured by the MMS. The strong sensitivity of the slow modulation dynamics to small changes in parameter values, peculiar to such systems with large delays, is seen clearly. In the last part of this thesis, we study the weakly nonlinear whirl of an asymmetric, overhung rotor near its gravity critical speed using a well known two-degree of freedom model. Gravity critical speeds of rotors have hitherto been studied using linear analysis, and ascribed to rotor stiffness asymmetry. Here we present a weakly nonlinear study of this phenomenon. Nonlinearities arise from finite displacements, and the rotor’s static lateral deflection under gravity is taken as small. Assuming small asymmetry and damping, slow flow equations for modulations of whirl amplitudes are developed using the MMS. Inertia asymmetry appears only at second order. More interestingly, even without stiffness asymmetry, the gravity-induced resonance survives through geometric nonlinearities. The gravity resonant forcing does not influence the resonant mode at leading order, unlike typical resonant oscillations. Nevertheless, the usual phenomena of resonances, namely saddle-node bifurcations, jump phenomena and hysteresis, are all observed. An unanticipated periodic solution branch is found. In the three dimensional space of two modal coefficients and a detuning parameter, the full set of periodic solutions is found to be an imperfect version of three mutually intersecting curves: a straight line, a parabola, and an ellipse. To summarize, the first and fourth problems, while involving routine MMS involve new applications with rich dynamics. The second problem demonstrated a semi-analytical approach via the MMS to study a fractional order system. Finally, the third problem studied a known application in a hitherto less-explored parameter regime through an atypical MMS procedure. In this way, a variety of problems that showcase the utility of the MMS have been studied in this thesis.
