Spatiotemporal roles of retinoic acid signaling in the cephalochordate amphioxus / Régulation spatio-temporelle de la voie de signalisation de l'Acide Rétinoïque chez le Céphalochordé amphioxus

L'acide rétinoïque (AR) est un morphogène dérivé de la vitamine A, qui intervient dans le contrôle de l'organogenèse, de la prolifération et de la différenciation cellulaires chez les Chordés. Dans ce contexte, nous avons étudié les régulations spatio-temporelles de la voie de signalisation de l’AR au cours du développement de l’amphioxus, en mettant l'accent sur l’espèce européenne Branchiostoma lanceolatum.Nous avons tout d'abord inhibé ou activé la voie de signalisation de l’AR lors du développement embryonnaire en traitant des embryons d’amphioxus à des doses variables de composés pharmacologiques interférant avec le métabolisme des rétinoïdes. Grâce à l’utilisation d’outils mathématiques spécifiques, nous avons établi un schéma détaillé des effets des traitements effectués sur le développement du système nerveux central (SNC) et du pharynx chez l’amphioxus en nous basant sur l’expression de gènes marqueurs de tissus spécifiques. À l’issue de cette première analyse, nous avons par la suite étudié les effets d’une perturbation de la signalisation de l’AR à des points clés du développement chez l’amphioxus lors de la régionalisation du SNC et du pharynx. Nous avons ainsi montré que la voie de signalisation de l’AR intervient dans la régionalisation de l’axe antéro-postérieur via le contrôle des gènes hox dès le stade gastrula et jusqu’aux stades larvaires. En outre, nous avons réalisé l'étude préliminaire du gène homologue chez l’amphioxus du gène aldh1a2 des Vertébrés, et avons démontré que la régulation du niveau de synthèse de l’AR au cour du développement est conservée entre l’amphioxus et les Vertébrés. Finalement, nous avons montré que la voie de l’AR participe également à la morphogenèse caudale chez l’amphioxus, et que le mécanisme impliqué semble différent de celui proposé chez les Vertébrés où l’AR contrôle la structuration de la nageoire caudale par le ciblage des tissus mésenchymateux. / Retinoic acid (RA) is an endogenous vitamin A-derived morphogen. In this context, we studied the spatiotemporal roles of RA signaling in amphioxus development, focusing on the European amphioxus species: Branchiostoma lanceolatum. We first created excess and insufficiency models of RA signaling by exposing amphioxus embryos to series of doses of different pharmacological compounds targeting either the RA receptors or the RA metabolism machinery. By introducing the important mathematical concept of a Cartesian coordinate system founded by René Descartes, we created detailed diagrams of the concentration-dependent defects caused by RA signaling in the central nervous system (CNS) and pharynx of amphioxus by evaluating the statistical significances of tissue-specific marker gene expression in labeled embryos. This analysis yielded a very detailed description of the sensitivities of the developing amphioxus CNS and pharynx to altered RA signaling levels. Following this initial challenge, we correlated the effects of altered RA signaling levels with key amphioxus developmental stages characterized by structural transitions in CNS and pharynx. We show that hox-mediated RA signaling in axial patterning is active beyond the gastrula stage and might be maintained until at least early larval stage, with possible roles in more regionalized axis formation and organ induction. In addition, we carried out a preliminary study on a RA synthesizing gene in amphioxus, called aldh1a, a possible homolog of the vertebrate aldh1a2 gene, demonstrating that the feedback between RA signaling and RA synthesizing levels has emerged before the split of the cephalochordate and vertebrate lineages. Moreover, we are able to show that RA signaling also participates in tail fin morphogenesis in amphioxus by a mechanism that is probably not comparable to that in vertebrates, where RA modulates caudal fin patterning through targeting mesenchymal derivatives.

Filtragem adaptativa de baixa complexidade computacional. / Low-complexity adaptive filtering.

Neste texto são propostos algoritmos de filtragem adaptativa de baixo custo computacional para o processamento de sinais lineares no sentido amplo e para beamforming. Novas técnicas de filtragem adaptativa com baixo custo computacional são desenvolvidas para o processamento de sinais lineares no sentido amplo, representados por números complexos ou por quaternions. Os algoritmos propostos evitam a redundância de estatísticas de segunda ordem na matriz de auto correlação, o que é obtido por meio da substituição do vetor de dados original por um vetor de dados real contendo as mesmas informações. Dessa forma, evitam-se muitas operações entre números complexos (ou entre quaternions), que são substituídas por operações entre reais e números complexos (ou entre reais e quaternions), de menor custo computacional. Análises na media e na variância para qualquer algoritmo de quaternions baseados na técnica least-mean squares (LMS) são desenvolvidas. Também é obtido o algoritmo de quaternions baseado no LMS e com vetor de entrada real de mais rápida convergência. Uma nova versão estável e de baixo custo computacional do algoritmo recursive least squares (RLS) amplamente linear também é desenvolvida neste texto. A técnica é modificada para usar o método do dichotomous coordinate descent (DCD), resultando em uma abordagem de custo computacional linear em relação ao comprimento N do vetor de entrada (enquanto o algoritmo original possui custo computacional quadrático em N). Para aplicações em beamforming, são desenvolvidas novas técnicas baseadas no algoritmo adaptive re-weighting homotopy. As novas técnicas são aplicadas para arrays em que o número de fontes é menor do que o número de sensores, tal que a matriz de auto correlação se torna mal-condicionada. O algoritmo DCD é usado para obter uma redução adicional do custo computacional. / In this text, low-cost adaptive filtering techniques are proposed for widely-linear processing and beamforming applications. New reduced-complexity versions of widely-linear adaptive filters are proposed for complex and quaternion processing. The low-cost techniques avoid redundant secondorder statistics in the autocorrelation matrix, which is obtained replacing the original widely-linear data vector by a real vector with the same information. Using this approach, many complex-complex (or quaternion-quaternion) operations are substituted by less costly real-complex (or real-quaternion) computations in the algorithms. An analysis in the mean and in the variance is performed for quaternion-based techniques, suitable for any quaternion least-mean squares (LMS) algorithm. The fastest-converging widely-linear quaternion LMS algorithm with real-valued input is obtained. For complex-valued processing, a low-cost and stable version of the widely-linear recursive least-squares (RLS) algorithm is also developed. The widely-linear RLS technique is modified to apply the dichotomous coordinate descent (DCD) method, which leads to an algorithm with computational complexity linear on the data vector length N (in opposition to the original WL technique, for which the complexity is quadratic in N). New complex-valued techniques based on the adaptive re-weighting homotopy algorithm are developed for beamforming. The algorithms are applied to sensor arrays in which the number of interferer sources is less than the number of sensors, so that the autocorrelation matrix is ill-conditioned. DCD iterations are applied to further reduce the computational complexity.

Funções de Base Gaussianas Geradas pelo Método da Coordenada Geradora Aplicadas em Cálculos Quânticos Moleculares / Gaussian Basis Sets for Atomic and Molecular Calculations Obtained from the Generator Coordinate Method

O conjunto de funções de base gaussianas, o p-GCHF, foi gerado para os átomos Na, Al, Si, P, S e Cl pelo Método da Coordenada Geradora (MCG) através da expansão integral polinomial para discretizar (DIP) as equações de Griffin-Hill-Wheeler-Hartree-Fock (GHW-HF). A base p-GCHF, de qualidade 7Z, foi contraída por meio do programa Contract que opera segundo os preceitos de contração de Davidson. O processo de contração resultou em 9 funções do tipos e 7 funções p para os átomos de Na e Mg e de 9 funções s e 8 funções p para os átomos de Al, Si, P, S e Cl. Expoentes de polarização foram gerados através do programa Polarization em nível CISD para os átomos de H, B, C, N, O, F, Na, Mg, Al, Si, P, S e Cl. Foram necessários não mais do que 2p1d expoentes de polarização para compor a base p-GCHF para o átomo de H, 2d1f para os átomos da primeira fila e 3d2f, para os átomos da segunda fila da tabela periódica. Cálculos moleculares revelaram que a base p-GCHF é competitiva em energia com as bases cc-pVQZ e cc-pV5Z, entretanto apresentando custos computacionais bem menores que as mencionadas bases de Dunning. Análises das frequências vibracionais e das geometrias de otimização dos pontos estacionários, tanto mínimos quanto de estado de transição, também apontam similaridades entre o conjunto de base p-GCHF e a base cc-pVQZ, porém com diferenças de tempos de CPU que apontam a base gerada pelo MCG como computacionalmente vantajosa. Um conjunto de base capaz de descrever um dado sistema de maneira equivalente à célebres conjuntos de base da literatura, mas trazendo consigo o benefício da economia de tempo computacional é absolutamente oportuno principalmente àqueles que têm como objeto de estudo moléculas com um número considerável de átomos. / The gaussian basis sets p-GCHF was generated for a set of atoms from Na to Cl through the Generator Coordinate Method (GCM) based on a polynomial integral expansion to discretize the Griffin-Wheeler-Hartree-Fock equations. The p-GCHF is a 7z type basis sets and was contracted through the Contract program which works based on the Davidson\'s contraction model. The contraction process provided a set of 9s7p functions for Na and Mg atoms and 9s8p functions for Al, Si, P, S e Cl atoms. Polarizations exponents were acquired through the Polarization program at CISD level of theory for H, B, C, N, O, F, Na, Mg, Al, Si, P, S e Cl atoms. No more than 2p1d polarization exponents were necessary to compose the p-GCHF basis set for hydrogen atom, 2d1f for the first row of the periodic table and 3d2f for the second row one. Molecular calculations show that p-GCHF works like cc-pVQZ and cc-pV5Z basis sets but with less computational cost than the Dunning\'s ones. Vibrational frequency analysis and optimization geometry to the stationary points minimum as well as transition state, revealed similarities between p-GCHF and cc-pVQZ basis sets, but again with the GCM basis sets being computationally advantageous. A basis sets capable to describe a system like the main gaussian basis sets known in the literature but demanding less computational effort is very helpful above all for those who work with massive molecular systems.

O presente trabalho pretende aplicar o método de cálculo de componentes simétricas por produtos escalares de vetores espaciais para o cálculo dos sinais de referência de compensadores de perturbação. Outras metodologias de cálculo de corrente de referência são apresentadas, analisadas e comparadas com o método implementado. Uma revisão de vetores espaciais nos sistemas abc e 0 é feita para auxílio da explicação do método de extração de componentes simétricas. O método é inicialmente apresentado de forma generalista, de modo que é realizado o cálculo de componentes de sequência positiva, negativa e zero para um harmônico de ordem h. A autora apresenta algoritmos de exemplos práticos para uso em cálculo de corrente de referência incluindo as compensações de reativos da corrente fundamental, de harmônicos pré-selecionados e de desequilíbrios de carga. O método é analisado e validado por meio de simulações e resultados experimentais. / This work applies, for a disturbance compensator, a method for the calculation of the symmetrical components based on space vectors\' dot product. Other methods are presented, analyzed and compared with the proposed method. The symmetrical components calculation method is explained using a geometrical approach in abc and 0 basis. Initially, it is presented a general method that calculates the hth order positive, negative and zero sequence components of a current or voltage signal. Then, practical examples are presented for current compensation, which includes: fundamental reactive current compensation, fundamental negative sequence compensation and pre-selected order harmonics compensation. The method is analyzed and validated by simulation and experimental results.

Istraživanja sprovedena u<br />ovom radu se bave problemom procene greške ravnosti merene na KMM<br />zasnovane na metodi minimalne zone i procene merne nesigurnosti za<br />ovaj merni zadakat. Aksenat je stavljen na primeni Monte Karlo<br />metode kao simulacionog alata za procenu merne nesigurnosti.<br />Razvijena je nova metodologija za procenu greške ravnosti kao i<br />simulacioni model za procenu merne nesigurnosti za ovaj merni<br />zadatak.</p> / <p>Coordinate measuring machines (CMMs) are dominant measuring<br />instruments in dimensional metrology. Flatness tolerance<br />is often present with the aim of completing the needed functional<br />requirements of a workpiece. The investigation conducted in this paper<br />considers the problem of assessing the flatness error measured on a CMM<br />based on the minimum zone method and on the method of evaluating<br />measurement uncertainty for this measuring task. The emphasis is on the<br />use of Monte Carlo method as a simulation tool for evaluating measurement<br />uncertainty. En la presente tesis se analizan los aspectos teóricos y prácticos necesarios para el desarrollo de un modelo numérico tridimensional válido para los estuarios típicos del Norte de España, cuyas características principales son la existencia de importantes gradientes de profundidad, , y de zonas que se inundan y se secan periódicamente debido al efecto de la marea astronómica.De la revisión del estado del conocimiento sobre modelado hidrodinámico tridimensional en zonas someras, se ha concluido que aunque existen varios modelos tridimensionales propuestos para estuarios, ninguno está preparado para su aplicación en los casos de estudio de esta tesis. La anterior aseveración está principalmente relacionada con tres temas fundamentales: sistema de coordenadas, representación de la turbulencia y simulación de la inundación - secado del dominio de cálculo. Se ha investigado con detalle estos aspectos y como resultado se ha desarrollado un modelo que incluye el resultado de la investigación realizada y que ha sido validado tanto con soluciones analíticas, como con datos de laboratorio y de campo.

Generalized unit commitment by the radar multiplier method

This operations research thesis should be situated in the field of the power generation industry. The general objective of this work is to efficiently solve the Generalized Unit Commitment (GUC) problem by means of specialized software. The GUC problem generalizes the Unit Commitment (UC) problem by simultane-ously solving the associated Optimal Power Flow (OPF) problem. There are many approaches to solve the UC and OPF problems separately, but approaches to solve them jointly, i.e. to solve the GUC problem, are quite scarce. One of these GUC solving approaches is due to professors Batut and Renaud, whose methodology has been taken as a starting point for the methodology presented herein.This thesis report is structured as follows. Chapter 1 describes the state of the art of the UC and GUC problems. The formulation of the classical short-term power planning problems related to the GUC problem, namely the economic dispatching problem, the OPF problem, and the UC problem, are reviewed. Special attention is paid to the UC literature and to the traditional methods for solving the UC problem. In chapter 2 we extend the OPF model developed by professors Heredia and Nabona to obtain our GUC model. The variables used and the modelling of the thermal, hydraulic and transmission systems are introduced, as is the objective function. Chapter 3 deals with the Variable Duplication (VD) method, which is used to decompose the GUC problem as an alternative to the Classical Lagrangian Relaxation (CLR) method. Furthermore, in chapter 3 dual bounds provided by the VDmethod or by the CLR methods are theoretically compared.Throughout chapters 4, 5, and 6 our solution methodology, the Radar Multiplier (RM) method, is designed and tested. Three independent matters are studied: first, the auxiliary problem principle method, used by Batut and Renaud to treat the inseparable augmented Lagrangian, is compared with the block coordinate descent method from both theoretical and practical points of view. Second, the Radar Sub- gradient (RS) method, a new Lagrange multiplier updating method, is proposed and computationally compared with the classical subgradient method. And third, we study the local character of the optimizers computed by the Augmented Lagrangian Relaxation (ALR) method when solving the GUC problem. A heuristic to improve the local ALR optimizers is designed and tested.Chapter 7 is devoted to our computational implementation of the RM method, the MACH code. First, the design of MACH is reviewed brie y and then its performance is tested by solving real-life large-scale UC and GUC instances. Solutions computed using our VD formulation of the GUC problem are partially primal feasible since they do not necessarily fulfill the spinning reserve constraints. In chapter 8 we study how to modify this GUC formulation with the aim of obtaining full primal feasible solutions. A successful test based on a simple UC problem is reported. The conclusions, contributions of the thesis, and proposed further research can be found in chapter 9.

Transformation av stomnät till SWEREF 99 : Fallstudie Norra Vätö, Norrtälje kommun / Transformation of the Core Network to SWEREF 99 : Case Study of North Vätö, Norrtälje municipality

Sverige har under lång tid haft flera olika koordinatsystem, både nationella och lokala. Nu genomförs en övergång till ett gemensamt koordinatsystem som kallas SWEREF 99. I Norrtälje kommun finns stomnät som är noterade i ett flertal olika koordinatsystem, med ursprung i tidigare förrättningar. Åtskilliga av dessa har dålig orientering i kända nationella koordinatsystem men däremot god inre noggrannhet. I detta arbete väljs 12 stomnät för transformation till SWEREF 99 18 00. Detta görs genom att passpunkter mäts in med GNSS-teknik. De inmätta punkterna används sedan för att transformera stomnäten som de är noterade i. Detta gör att i framtiden kan till exempel husutsättningar i de aktuella områdena utföras med enbart GNSS-teknik. Stomnäten som väljs finns på norra delen av ön Vätö i Norrtälje kommun. GNSS-utrustningen som används för att mäta in punkterna är Leica 1203 nätverks-RTK. De valda passpunkterna mäts in vid två tillfällen med minst 45 minuters mellanrum. Vid varje tillfälle görs 10 mätningar. Sedan beräknas medelvärdet av 20 mätningar. När alla punkter väl har mätts in görs transformationer från tre olika från-system till SWEREF 99 18 00. De tre från-systemen är RT 38 2,5 gon V, RT R09 0 gon och ett lokalt 1000/1000-system. Eftersom områdena som är noterade i RT 38 är dåligt orienterade gentemot varandra ger det dålig noggrannhet att transformera hela RT 38-området på en gång. Därför delas RT 38-området in i flera transformationsområden. När transformationen gjorts kontrollmäts fastighetsgränser i ett gränsområde där gränspunkternas koordinatsystem är osäkert. Avslutningsvis kontrollmäts en Rix 95-punkt med namnet Klockarängsberget (Rix 95-punktnummer: 119741) som finns på södra delen av Vätö. / During the last century different coordination systems have been used in Sweden. Today a common coordination system (SWEREF 99) is used. In the municipality of Norrtälje, core networks are listed in different coordination systems that are generated from different earlier missions. These networks normally have poor orientation in the known coordination system; however, the internal accuracy is used to be good. In this study, some of the core networks have been selected to be converted to SWEREF 99 18 00. The conversion has been done by measuring points using the GNSS technology, the measured points were then used to transfer the core network to SWEREF 99 18 00. This means that in the future, staking out a building in the area can be performed solely by GNSS technology. The chosen core networks are located on a part of the island Vätö in the municipality of Norrtälje. The GNSS equipment used to measure the points with was the Leica 1203 RTK network. The selected points were measured on two occasions with a gap between the occasions of at least 45 minutes. Ten repeated measurements have been done on each point to increase the accuracy. The average of these twenty measurements has been used for conversion. After the measuring process, the transformation has been done from three different off-systems to SWEREF 99 18 00. The three off-systems were RT 38 2.5 gon V, RT R09 0 gon and a local 1000/1000-system. Since the areas listed in the RT 38 were poorly oriented towards each others, poor accuracy was achieved during the transformation of the entire RT 38 field at once. Therefore, the RT 38 area has been divided into a number of transformations-areas. When the transformation had been done, control measurements were made on a Rix 95-Point entitled Klockarängsberget (Rix 95-point numbers: 119 741) located on the southern part of Vätö. In addition, control measurements were made of housing estate border area, where the border points were uncertain.

Syfte              Examensarbetets syfte är att lyfta fram en ny idé för att minska skadorna på fornlämningar och gränsmärken som skogsmaskiner orsakar, samt hur lägesnoggrannheten påverkar den nya tjänstens ändamål. Metod           Examensarbetet består av en litteraturstudie med syfte att besvara och ge en bakgrund till problemställningen. För att undersöka hur vanligt det är att lantmätare/mätingenjörer stöter på att gränsmärken blivit skadade av skogsmaskiner genomfördes en enkätundersökning. För en djupare inblick av lägesnoggrannheten på utrustningen i skogsmaskiner och vilken kvalitet på koordinaterna som krävs för en mer ändamålsenligt tjänst gjordes en intervjustudie. Slutsats         De uppgifter som finns tillängliga idag ska vara användbara när det gäller fornlämningar, för en ändamålsenlig tjänst som ska fungera ute i skogen där lägesnoggrannheten inte alltid är den bästa. Däremot är kvaliteten på gränspunkter i DRK inte helt perfekt för att kunna användas. / Background  Forest machines has for many years destroyed both ancient monuments and boundary marks. The Idea for the database/service grew out of personal experience at a land parceling ceremony, where most boundary markings had been run over by forest machinery. Objective      Purpose of this thesis is to present a new idea to reduce the damage to ancient monuments and boundary marks that forestry machinery causes, and how positional accuracy affects the new service use. Method         The thesis consists of a literature study aimed to answer and give a background to the issue. To investigate how common, surveyors come across that boundary markings are damaged by forest machines a questionnaire survey was made. For a deeper insight of the positional accuracy and quality of coordinates required for a more appropriate service, an interview study was made. Conclusion    The information available today should be useful in the case of ancient monuments, for an efficient service that will work in the woods where positional accuracy is not always the best. However, the quality of the boundary points in the DRK may not be perfect for use.
