Structure of bio-macromolecular complexes by solid-state Nuclear Magnetic Resonance / Structure de complexes biologiques macromoléculaires par Résonance Magnétique Nucléaire du solide

La RMN du solide a récemment émergé en tant que technique très puissante en biologie structurale, permettant de caractériser au niveau atomique des systèmes qui ne peuvent être étudiés par d’autres méthodes. Des protocoles spécifiques à la RMN du solide sont à présent bien établis pour la préparation des échantillons, l’attribution des spectres et l’acquisition de contraintes structurales. Ensemble, ces protocoles ont ouvert la voie aux premières déterminations de structures tridimensionnelles de molécules biologiques à l’état solide avec une résolution atomique, et ce non seulement pour des échantillons protéiques microcristallins, mais également pour des systèmes plus complexes tels que des fibrilles ou des protéines membranaires.La détermination structurale de tels systèmes est cependant encore loin d’être une routine, et des avancées de plus large ampleur sont attendues grâce à des développements aux niveaux méthodologique et matériel. Pour cette raison, une majeure partie du travail présenté dans cette thèse a été consacrée au développement d’expériences à la fois nouvelles et sophistiquées pour améliorer la sensibilité et la résolution des méthodes déjà existantes pour attribuer les spectres et élargir les possibilités offertes par la RMN du solide en vue d’étudier la structure de systèmes protéiques plus larges. Ces développements reposent notamment sur l’utilisation de champs magnétiques très intenses et sur la rotation des échantillons à l’angle magique dans la gamme des très hautes vitesses angulaires. Nous montrons que dans ce cadre, il est possible de concevoir des expériences utilisant uniquement des champs radiofréquences à faible puissance ainsi que d’utiliser des transferts sélectifs, l’acquisition de corrélations à travers les liaisons chimiques et la détection proton.En particulier, nous montrons que des expériences de corrélation homonucléaire reposant sur des transferts scalaires deviennent une alternative compétitive aux expériences basées sur des transferts dipolaires. Deux nouvelles séquences d’impulsion permettant de détecter des corrélations 13C-13C à travers les liaisons chimiques avec une excellente résolution sont présentées; couplées à des transferts 15N-13C, elles permettent l’attribution des résonances de la chaîne principale des protéines avec une grande sensibilité.De plus, nous démontrons qu’il est possible d’obtenir des raies très fines pour les résonances de protons dans des protéines complètement protonées à l’état solide grâce à la rotation à l’angle magique à ultra-haute vitesse, sans avoir recours à la deutération. Dans ce contexte, nous avons développé de nouvelles stratégies permettant d’attribuer rapidement et de façon fiable les résonances des spins 1H, 15N, 13CO, 13CA et 13CB dans différentes classes de protéines, ainsi que pour mesurer des contraintes structurales à partir des distances entre protons. L’approche proposée repose sur la haute sensibilité des protons et accélère donc considérablement les processus d’attribution et de détermination structurale des protéines à l’état solide, comme illustré sur la protéine beta-2-microglobuline.Enfin, nous avons appliqué cette nouvelle approche pour réaliser l’attribution et l’étude structurale et fonctionnelle de trois catégories de complexes protéiques: les fibrilles amyloidogènes formées par beta-2-microglobuline, les nucléocapsides du virus de la rougeole, et les nucléocapsides d’Acinetobacter phage205. Nous avons également utilisé la technique de Polarisation Nucléaire Dynamique pour obtenir des informations sur l’ARN des nucléocapsides du virus de la rougeole.Nous considérons que les résultats présentés dans cette thèse représentent une avancée substantielle dans le domaine de la RMN du solide appliquée à la biologie structurale. Grâce aux progrès actuels dans ce domaine, l’impact de la RMN biomoléculaire à l’état solide promet d’augmenter dans les prochaines années. / Solid-state NMR has recently emerged as a key technique in modern structural biology, by providing information at atomic level for the characterization of a wide range of systems that cannot be investigated by other atomic-scale methods. There are now well established protocols for sample preparation, resonance assignment and collection of structural restraints, that have paved the way to the first three-dimensional structure determinations at atomic resolution of biomolecules in the solid state, from microcrystalline samples to fibrils and membrane-associated systems. These determinations are however still far from being routine, and larger breakthroughs are expected with further methodological and hardware developments. Accordingly, most of the work presented in this thesis consists of the development of new, sophisticated NMR experiments to improve the sensitivity and resolution of the currently existing schemes for resonance assignment and to extend the capabilities of solid-state NMR in terms of structural investigation of proteins for the analysis of large substrates. These developments notably rely on the use of very high magnetic fields and ultra-fast magic-angle spinning (MAS). We show the great potential of this particular regime, which enables the use of low-power experiments and the acquisition of selective cross-polarization transfers, through-bond correlations and 1H-detected correlations.In particular, we show that homonuclear correlation experiments based on through-bond transfers become competitive alternatives to dipolar transfer schemes. Two new pulse sequences that detect sensitive and resolved 13C-13C through-bond correlations are introduced, which coupled to 15N-13C dipolar transfer steps provide sensitive routes for protein backbone resonance assignment.Furthermore, we demonstrate that narrow 1H NMR line widths can be obtained for fully protonated proteins in the solid state under ultra-fast MAS, even without perdeuteration. In this context, we have developed new strategies for extensive, robust and expeditious assignments of the 1H, 15N, 13CO, 13CA and 13CB resonances of proteins in different aggregation states, and new schemes for the measurements of site-specific 1H-1H distance restraints. This approach relying on the very high sensitivity of 1H spins remarkably accelerates the processes of assignment and structure determination of proteins in the solid state, as shown by the assignment and de novo structure determination of native beta-2-microglobulin. Finally, we apply this new approach to perform resonance assignment and to study structural and dynamic features of three complex protein aggregates: amyloid fibrils formed by native and D76N beta-2-microglobulin, Acinetobacter phage 205 nucleocapsids and measles virus (MeV) nucleocapsids. We also used Dynamic Nuclear Polarization to obtain the first information about RNA in MeV nucleocapsids.We believe that the results presented in this thesis represent a substantial step forward for solid-state NMR in structural biology. With all the current advances in the field, the impact of biomolecular solid-state NMR is likely to increase in the next years.

Cette étude traite des savoirs et pratiques naturalistes relatifs à la flore aromatique et médicinale de la Corse et de leur mise en patrimoine. La pharmacopée traditionnelle et les croyances qui y sont associées sont étudiées dans un but de conservation et de valorisation puis mises en regard avec les pratiques actuelles d’utilisation de la flore (production d’huiles essentielles et de produits dérivés) afin d’étudier le processus de patrimonialisation des savoirs. Ce travail vise à contribuer à la conservation et à la valorisation d’un patrimoine associant le biologique et le culturel ainsi qu’à une meilleure compréhension de la relation de la société corse au végétal au cours du temps. Il s’inscrit également de manière plus générale, dans une perspective d’étude de l’espace insulaire comme lieu de compréhension de la conservation de la diversité culturelle et biologique. / This study deals with naturalist knowledge and practical experience about aromatic and medicinal flora from Corsica and their entering the heritage. Traditional pharmacopeia and the beliefs which are connected to it, are studied with the intention of conservation and promotion. Then they are compared with the present use of flora/the plants (production of essential oils and by-products) in order to examine the heritage recognition of that knowledge. That work is aimed at contributing to the conservation and promotion of a legacy combining both the organic and cultural aspects as well as a better understanding of the interest of the Corsican society in the knowledge of plants in the course of time. More generally it also follows a prospect to study how Corsica is outstanding to understand the conservation of cultural and organic diversity.

Cotton Mathers's Wonders of the Invisible World: An Authoritative Edition

ABSTRACT Although Cotton Mather, as the official chronicler of the 1692 Salem witch trials, is infamously associated with those events, and excerpts from his apologia on Salem, Wonders of the Invisible World, are widely anthologized today, no annotated critical edition of the entire work has appeared in print since the nineteenth century. This present edition of Wonders seeks to remedy this lacuna in modern scholarship. In Wonders, Mather applies both his views on witchcraft and on millennialism to events at Salem. This edition to Mather's Wonders presents this seventeenth-century text beside an integrated theory of the initial causes of the Salem witch panic. The juxtaposition of the probable natural causes of Salem's bewitchment with Mather's implausible explanations exposes the disingenuousness of his writing about Salem. My theory of what happened at Salem includes the probability that a group of conspirators led by the Rev. Samuel Parris deliberately orchestrated the "witchcraft" and that a plant, the thorn apple, used in Algonquian initiation rites, caused the initial symptoms of bewitchment (39-189). Furthermore, key spectral evidence used at the Salem witch trials and recorded by Mather in Wonders appears to have been generated by intense nightmares, commonly thought at the time to be witch visitations, resulting from what is today termed sleep paralysis (215-310). This dissertation provides a detailed look at some of the testimony given in the Salem court records and in Wonders of the Invisible World as it relates to the interpretation in folklore of the phenomenology of nightmares associated with sleep paralysis. The third chapter of this dissertation focuses extensively on Mather's text as a disingenuous response to the Salem witch trials (320-456). The final section of chapter three posits a "Scythian" or Eurasian connection between Swedish and Salem witchcraft. Similarities in shamanic practices among respective indigenous populations of Lapland, Eurasia, Asia, and New England, caused the devil's involvement in both the visible and invisible worlds to appear more than theoretical to writers like Jose Acosta, Johannes Scheffer, Nicholas Fuller, Joseph Mede, Anthony Horneck, and Cotton Mather, inducing Mather to include a lengthy abstract of the Swedish account in Wonders (404-449).

Play beyond flow: a theory of avant-garde videogames

Videogame tinkerers, players, and activists of the 21st century are continuing, yet redefining, the avant-garde art and literary movements of the 20th century. Videogames are diverging as a social, cultural, and digital medium. They are used as political instruments, artistic experiments, social catalysts, and personal means of expression. A diverse field of games and technocultural play, such as alternate reality games, griefer attacks, arcade sculptures, and so on, can be compared and contrasted to the avant-garde, such as contemporary tactical media, net art, video art, Fluxus, the Situationists, the work of Pollock or Brecht, Dada, or the Russian Formalists. For example, historical avant-garde painters played with perspectival space (and its traditions), rather than only within those grid-like spaces. This is similar in some ways to how game artists play with flow (and player expectations of it), rather than advancing flow as the popular and academic ideal. Videogames are not only an advanced product of technoculture, but are the space in which technoculture conventionalizes play. This makes them a fascinating site to unwork and rethink the protocols and rituals that rule technoculture. It is the audacity of imagining certain videogames as avant-garde (from the perspective of mainstream consumers and art academics alike) that makes them a good candidate for this critical experiment.

Puritan Military Justice: American War Crimes and the Global War on Terrorism

Exploring Puritanical cultural habits in the 21st century American military, the following study focuses on U.S. Army courts-martial in the Global War on Terrorism. The study uses Emile Durkheim's original sociological interpretation of crime and deviance. That interpretation is linked with responsibility as described by Durkheim's follower Paul Fauconnet in Responsibility: A Study in Sociology ([1928] 1978) and with a new cultural reading of Max Weber's The Protestant Ethic and the Spirit of Capitalism ([1905] 1976). The study is an inductive, descriptive examination of the Puritanical aspects of American military culture based on its treatment of acts labeled as deviant and criminal in the Global War on Terrorism. Four sets of war crimes are included in the study: Abu Ghraib (which occurred in Iraq in 2004), Operation Iron Triangle (which occurred in Iraq in 2006), the Baghdad canal killings (which occurred in Iraq in 2007), and the Maywand District killings (which occurred in Afghanistan in 2010). My data include primary data collected through participation and observation as a consultant for courts-martial related to all the cases except Abu Ghraib. Records of trial, investigation reports, charge sheets, sworn statements, and other documentation are also included in the study as secondary data sources. The study illuminates how unconscious, Puritan cultural habits color and shape both military actions and their perceptions. I explore Puritanism and its influence on military law, responsibility, revenge, "magic" (in its sociological sense), and narcissism. The study concludes with observations and recommendations for changes in U.S. military law.

Animal writing : magical realism and the posthuman other.

Magical realist fiction is marked by a striking abundance of animals. Analysing magical realist novels from Australia and Canada, as well as exploring the influence of two seminal Latin American magical realist narratives, this thesis focuses on representations of animals and animality. Examining human-animal relationships in the postcolonial context reveals that magical realism embodies and represents an idea of feral animality that critically engages with an inherently imperialist and Cartesian humanism, and that, moreover, accounts for magical realism's elusiveness within systems of genre categorisation and labelling. It is this embodiment and presence of animal agency that animates magical realism and injects it with life and vibrancy. The magical realist writers discussed in this dissertation make use of animal practices inextricably intertwined with imperialism, such as pastoral farming, natural historical collections, the circus, the rodeo, the Wild West show, and the zoo, as well as alternative animal practices inherently incompatible with European ideologies, such as the Aboriginal Dreaming, Native North American animist beliefs, and subsistence hunting, as different ways of positioning themselves in relation to the Cartesian human subject. The circus is a particular influence on the form and style of many magical realist texts, whereby oxymoronically structured circensian spaces form the basis of the narratives‟ realities, and hierarchical imperial structures and hegemonic discourses that are portrayed as natural through Cartesian science and Linnaean taxonomies are revealed as deceptive illusions that perpetuate the self-interests of the powerful.

Information visualization is an important research field concerned with making sense and inferring knowledge from data collections. Graph visualizations are specific techniques for data representation relevant in diverse application domains among them biology, software-engineering, and business finance. These data visualizations benefit from the display space provided by novel interactive large display environments. However, these environments also cause new challenges and result in new requirements regarding the need for interaction beyond the desktop and according redesign of analysis tools. This thesis focuses on interactive magic lenses, specialized locally applied tools that temporarily manipulate the visualization. These may include magnification of focus regions but also more graph-specific functions such as pulling in neighboring nodes or locally reducing edge clutter. Up to now, these lenses have mostly been used as single-user, single-purpose tools operated by mouse and keyboard. This dissertation presents the extension of magic lenses both in terms of function as well as interaction for large vertical displays. In particular, this thesis contributes several natural interaction designs with magic lenses for the exploration of graph data in node-link visualizations using diverse interaction modalities. This development incorporates flexible switches between lens functions, adjustment of individual lens properties and function parameters, as well as the combination of lenses. It proposes interaction techniques for fluent multi-touch manipulation of lenses, controlling lenses using mobile devices in front of large displays, and a novel concept of body-controlled magic lenses. Functional extensions in addition to these interaction techniques convert the lenses to user-configurable, personal territories with use of alternative interaction styles. To create the foundation for this extension, the dissertation incorporates a comprehensive design space of magic lenses, their function, parameters, and interactions. Additionally, it provides a discussion on increased embodiment in tool and controller design, contributing insights into user position and movement in front of large vertical displays as a result of empirical investigations and evaluations. / Informationsvisualisierung ist ein wichtiges Forschungsfeld, das das Analysieren von Daten unterstützt. Graph-Visualisierungen sind dabei eine spezielle Variante der Datenrepräsentation, deren Nutzen in vielerlei Anwendungsfällen zum Einsatz kommt, u.a. in der Biologie, Softwareentwicklung und Finanzwirtschaft. Diese Datendarstellungen profitieren besonders von großen Displays in neuen Displayumgebungen. Jedoch bringen diese Umgebungen auch neue Herausforderungen mit sich und stellen Anforderungen an Nutzerschnittstellen jenseits der traditionellen Ansätze, die dadurch auch Anpassungen von Analysewerkzeugen erfordern. Diese Dissertation befasst sich mit interaktiven „Magischen Linsen“, spezielle lokal-angewandte Werkzeuge, die temporär die Visualisierung zur Analyse manipulieren. Dabei existieren zum Beispiel Vergrößerungslinsen, aber auch Graph-spezifische Manipulationen, wie das Anziehen von Nachbarknoten oder das Reduzieren von Kantenüberlappungen im lokalen Bereich. Bisher wurden diese Linsen vor allem als Werkzeug für einzelne Nutzer mit sehr spezialisiertem Effekt eingesetzt und per Maus und Tastatur bedient. Die vorliegende Doktorarbeit präsentiert die Erweiterung dieser magischen Linsen, sowohl in Bezug auf die Funktionalität als auch für die Interaktion an großen, vertikalen Displays. Insbesondere trägt diese Dissertation dazu bei, die Exploration von Graphen mit magischen Linsen durch natürliche Interaktion mit unterschiedlichen Modalitäten zu unterstützen. Dabei werden flexible Änderungen der Linsenfunktion, Anpassungen von individuellen Linseneigenschaften und Funktionsparametern, sowie die Kombination unterschiedlicher Linsen ermöglicht. Es werden Interaktionstechniken für die natürliche Manipulation der Linsen durch Multitouch-Interaktion, sowie das Kontrollieren von Linsen durch Mobilgeräte vor einer Displaywand vorgestellt. Außerdem wurde ein neuartiges Konzept körpergesteuerter magischer Linsen entwickelt. Funktionale Erweiterungen in Kombination mit diesen Interaktionskonzepten machen die Linse zu einem vom Nutzer einstellbaren, persönlichen Arbeitsbereich, der zudem alternative Interaktionsstile erlaubt. Als Grundlage für diese Erweiterungen stellt die Dissertation eine umfangreiche analytische Kategorisierung bisheriger Forschungsarbeiten zu magischen Linsen vor, in der Funktionen, Parameter und Interaktion mit Linsen eingeordnet werden. Zusätzlich macht die Arbeit Vor- und Nachteile körpernaher Interaktion für Werkzeuge bzw. ihre Steuerung zum Thema und diskutiert dabei Nutzerposition und -bewegung an großen Displaywänden belegt durch empirische Nutzerstudien.

Ce mémoire est centré sur les caractéristiques fantastiques dans le Spectre large de Gérard Prévot (1975) et par la suite, sur une comparaison avec les caractéristiques d’un autre recueil de Prévot, la Nuit du Nord (1974), étudié par Ricci en 1993. Notre analyse est basée sur la théorie du fantastique de Tzvetan Todorov qui met en avant l’hésitation à savoir si le phénomène énigmatique provient de l’étrange ou du merveilleux.         L’étude de l’œuvre littéraire de Prévot est intéressante car, comparé aux autres fantastiqueurs belges comme Jean Ray ou Thomas Owen, Gérard Prévot reste relativement inconnu et peu étudié.         Pour ce qui est du résultat, nous trouvons que les contes du recueil ont des qualités variées relativement à la théorie fantastique. Les principales caractéristiques fantastiques du Spectre large naissent surtout grâce à une narration à point de vue limité et au narrateur obscur, parfois inconnu. Le fantastique naît aussi grâce à l’intrigue qui fait venir la force perturbatrice, souvent à la toute dernière page.         En comparant nos résultats avec l’étude de Ricci (1993), nous trouvons plusieurs points en commun mais aussi de divergence. Prévot a écrit les deux livres en utilisant un lexique similaire et les contes se déroulent souvent dans des lieux similaires, dans le Nord — un lieu ayant des connotations mystiques. Un fantastique dit « social » se trouve aussi dans les deux recueils. La principale différence entre les deux livres est la narration. Tandis que le narrateur de la Nuit du Nord possède un savoir absolu qui lui donne le statut omniscient, il est clairement limité dans son point de vue et parfois anonyme dans le Spectre large. / This thesis is centred on the fantastic features in Le Spectre Large by Gérard Prévot (1975) and subsequently on a comparison with the features from another collection by Prévot, La Nuit du Nord (1974), studied by Ricci in 1993. The analysis is based on Tzvetan Todorov’s theory of the fantastic, which puts its emphasis on the hesitation whether the enigmatic phenomena has its origins in the natural (uncanny) or the supernatural (marvellous) world.         The research of Prévot’s literary work is interesting given that, compared to other Belgian fantastic writers such as Jean Ray or Thomas Owen, Gérard Prévot is still rather unknown and not much studied.         With regard to the results, it is found that the stories have a mixed qualities in relation to fantastic theory. In the better tales, the fantastic is born out of a narration with a limited point of view and a vague and sometimes unknown narrator. It is also born out of the plot which introduces the disruptive elements at the very last page.         When comparing the corpus with Ricci’s study (1993), several common features are found, but also a few differences. Prévot has written the two books using a similar vocabulary and the stories often take place in related environments – the North, a place with mysterious connotations. A fantastic which Ricci calls “social” can also be found in both collections. The main point of difference between the books is the narration. While the narrator in La Nuit du Nord has an omniscient status, the one in Le Spectre Large is clearly limited and anonymous.
